Abstract

发明领域
本发明涉及对哺乳动物细胞中存在的一些靶多核苷酸序列的功能有抑制或其它调节作用的多核苷酸组合物,涉及在治疗,预防,诊断和研究方法中利用这些组合物的方法。
发明背景

本领域已知的宿主问题已经防止了大量的多核苷酸组合物变成可广泛采用的有用药物。所以,只有少数这样的DNA疫苗或治疗剂仍然在医药领域采用来治疗哺乳动物的疾病。

发明概要

发明的详细说明
本发明提供了治疗,预防,研究和诊断哺乳动物物种患有的疾病和紊乱的新多核苷酸组合物和方法,其中的目的是降低或抑制选定的靶多核苷酸序列的功能。这些组合物和方法在体内和体外都有用途。这些组合物和方法还能够影响细胞的分子机制来达到治疗的目的,而不需要对参与的哺乳动物的免疫***作任何刺激。

A.本发明的组合物
根据本发明,抑制哺乳动物细胞中的靶多核苷酸序列的功能的组合物包括给哺乳动物细胞提供至少部分双链的RNA分子的试剂。通常,除了另有特定的说明,例如核糖的2’-OH基团是特别的键所需要的情况,术语“RNA”也可以包括RNA-DNA杂合体。RNA分子包括至少约200个核苷酸长度的多核苷酸序列。重要的是,这一RNA分子的多核苷酸序列是与靶多核苷酸序列基本同源的。这一多核苷酸序列同时优选地含有外显子序列或其部分序列。令人满意的是,该多核苷酸序列不含有内含子序列。优选地,RNA分子不产生功能性蛋白质,更优选地,它是不能翻译的。RNA分子的多核苷酸序列优选地与任何天然存在的,正常发挥功能的必需哺乳动物多核苷酸序列是非同源的。本文所述的多核苷酸序列可以利用多靶或多表位途径,例如编码单个靶病原体的一个以上基因的序列或针对一个以上靶病原体或其他类需要静默的靶。
“至少部分双链的RNA分子”包括长度在约100到10,000个多核苷酸之间的RNA多核苷酸序列。目前,最需要的是至少200个多核苷酸长度的序列,但在一个实施方案中,它的长度范围可以在200到8000个多核苷酸之间。在另一个实施方案中,RNA分子的长度低于7500个多核苷酸。仍然在另一个实施方案中,RNA分子可以具有少于5000个多核苷酸的长度。还是在另一个实施方案中,RNA分子可以具有约少于2000个多核苷酸的长度的序列。还是在另一个实施方案中,RNA分子可以具有约少于1000个多核苷酸的序列。还是在另一个实施方案中,RNA分子可以具有约少于750个多核苷酸的序列。

在第二个优选的实施方案中,RNA多核苷酸与靶序列之间在整体上至少具有10%的同源性,并且至少含有一个与靶序列的5个核苷酸的区段(窗)的30个相连的核苷酸的窗具有绝对同源性的5个相连的核苷酸的一个片段(窗口),其中利用的是MACVECTOR程序,缺省的退火温度是37℃。在这一实施方案的另一个变异方案中,RNA多核苷酸序列与靶序列之间在整体上至少具有30%的同源性,并且至少含有一个与靶序列的一个5个核苷酸的区域有绝对同源的5个连续的核苷酸的窗。还是在另一实施方案中,RNA多核苷酸与靶序列之间在整体上至少具有50%的同源性,并且含有上面所述的绝对同源的5个核苷酸的窗。本实施方案的其它病原体也可以由本领域技术人员开发。
上面的方案中提到的窗的存在允许序列的其余部分的整体同源性降低;但是可以预料,低的整体同源性似乎对下面所述的治疗性组合物的给药剂量有不利的影响。在RNA多核苷酸序列中增加这样的窗的数目似乎能够允许序列的其它部分的整体同源性降低,而不影响剂量。
我们应该理解,选择需要的同源性,选择缺省的程序,选择利用的程序计算同源性是本领域技术人员的技术范围,前提是在本说明书的教导和科学文献的知识范围基础上。
RNA分子的多核苷酸序列最好也与任何天然存在的,正常发挥功能的必需的哺乳动物多核苷酸序列基本非同源,从而,当用于本发明的方法中时,该RNA分子多核苷酸序列没有不利地影响任何天然存在的哺乳动物多核苷酸序列的功能。这样的天然存在的功能性哺乳动物多核苷酸序列包括编码需要的蛋白质的哺乳动物序列,以及非编码的但在健康的哺乳动物中提供必需的调节序列的哺乳动物序列。从基本上说,为了其功能在本发明的任何方法实施后不打乱,用于本发明的RNA分子必需和任何哺乳动物多核苷酸序列有足够区别。正如对确定上面的靶序列的同源性所述,本领域的一个技术人员可以使用上面的计算机算法程序确定RNA分子的多核苷酸序列和正常的哺乳动物序列之间基本缺乏同源性。所以,在一个例示的实施方案中,RNA多核苷酸和选择的正常序列之间的同源性低于上面所述的方案中的同源性。更优选地,在RNA多核苷酸和任何正常的哺乳动物序列之间差不多完全没有同源性。应该理解的是,选择需要的同源性是本领域技术人员的知识范围,也是本说明书的教导和科学文献中的现存的知识所给出的。

在另一个实施方案中,通过末端的2’-5’或3’-5’键可以产生环状RNA(或环状RNA-DNA杂合体)。这些可以利用裂片通过RNA连接酶反应在体外,在近端产生末端,或通过利用自身剪接的核酶(在体内和在体外)酶促产生。提供体外生成或体内表达的一个或几个RNA环,包括有或没有自身互补的单个环,以及双链环状RNA(与靶多核苷酸相关的有义和反义链),或两个相互有互补区域的,一个与靶互补的两个单链RNA环可以达到需要的抑制。

本发明后面的一个递送试剂能够在哺乳动物细胞中形成任何上述RNA分子,可以是单链或双链质粒或载体。设计成在体外或体内生成如上所述的RNA的表达载体可以含有处于任何RNA聚合酶,包括线粒体RNA聚合酶,RNApolI,RNApolII和RNApolIII的控制下的序列。这些载体可以根据本发明用于在细胞中转录成需要的RNA分子。载体可以如人所愿地设计为利用内源线粒体RNA聚合酶(例如,人线粒体RNA聚合酶,其中,这样的载体可以利用相应的人线粒体启动子)。线粒体聚合酶可以在体内生成加帽的(通过加帽的酶的表达)或未带帽的信息。RNApol I,RNA polII,和RNApol III转录物也可以在体内生成。这样的RNA可以是带帽的或不带帽的,并且如果需要,通过各种方法,包括利用加帽酶如痘苗加帽酶或α病毒加帽酶等来完成细胞质的加帽过程。这样的DNA载体设计成含有一个启动子或结合在一起的几个启动子(线粒体的,RNApolI,II或pol III,或病毒的,细菌的或噬菌体启动子,和同源聚合酶一起)。优选地,当启动子是RNA pol II时,编码RNA分子的序列具有约大于300个核苷酸的开放读码框架,避免了在核内降解。这样的质粒或载体包括来自细菌,病毒或噬菌体的质粒序列。这样的载体包括染色体,附加体和病毒起源的载体,例如,从细菌质粒,噬菌体,酵母附加体,酵母染色体元素和病毒起源的载体,从它们结合体起源的载体,如起源于质粒和细菌遗传元件,粘粒和噬菌粒的载体。所以,载体的一个例子是单链或双链的噬菌体载体。另一个载体的例子是单链或双链RNA或DNA病毒载体。通过已知的技术,将DNA和RNA导入细胞,这样的载体可以作为多核苷酸,优选地作为DNA导入细胞。在噬菌体和病毒载体的情况中载体也可以,并且优选地作为包装好的或带壳的病毒,通过已知的感染和转导技术转染进细胞。病毒载体可以是复制感受态或复制缺陷的。在后一种情况中,病毒繁殖通常仅发生在互补的宿主细胞中。
在另一个实施方案中,递送试剂含有不止一种单链DNA或RNA质粒或载体。作为一个例子,第一个DNA质粒可以提供如上所述的单链RNA有义多核苷酸序列,第二个DNA质粒可以提供如上所述的单链RNA反义多核苷酸序列,其中有义和反义RNA序列具有碱基配对和变成双链的能力。这样的质粒可以含有其它常规质粒序列,如细菌序列,如用于构建质粒和载体来重组表达蛋白质的已知序列。但是,可以满意的是能够表达蛋白质的序列如Kozak区等等不包括在这些质粒结构中。
令人满意的是,生产本发明的dsRNA的载体可以设计成生产两个或多个包括大量与靶序列同源和互补的不同dsRNA。这一途径令人满意的是,单个载体可以生产许多独立操作的ds RNA而不是单个转录单位的单个dsRNA分子,并且通过生产多个不同的ds RNA,自身选择最佳的效果也是可能的。为此可以利用各种方法,包括自我催化序列以及用于裂解的序列,以便产生任意的和/或预定的剪接位点。
提供哺乳动物细胞中形成上述的需要的RNA分子必需的信息的其它递送试剂包括,活的,减毒的或杀死的,失活的重组细菌,该细菌是设计成含有本发明需要的RNA分子必需的序列。利用常规技术,如美国专利号5,824,538;5,877,159;和65,643,771中所述的技术可以制备这样的重组细菌细胞,真菌细胞等等,上述专利引入作为参考。用于制备这些递送试剂的微生物包括上面引证参考文献中列出的,包括,不限于,大肠杆菌,枯草芽胞杆菌,鼠伤寒沙门氏菌,和假单胞菌,链霉菌和葡萄球菌的各种种类。

最后,本发明的组合物也可以包括一种或几种上面所述的选定试剂。组合物可以含有上面所述的合成RNA分子,上面所述的合成DNA递送分子,和任何上面所述的其它递送试剂,如重组细菌,细胞和病毒的混合物。本领域技术人员可以容易地选择组合物混合物的特性。
B.本发明的药物(治疗性的或预防性的)组合物
药物用途的本发明的组合物令人满意地含有如上所述的合成RNA分子,或在体内提供哺乳动物细胞RNA分子的,在药理可接受载体中的试剂,以及其它用于药物递送的可选成分。药物组合物的特定配方是由递送RNA分子的试剂的形式决定的。
适当的药理可接受载体能促进本发明的多核苷酸组合物的给药,但是其本身是生理惰性的和/或无害的。本领域技术人员可以选择载体。这样的载体包括,但不限于无菌盐水,磷酸盐,缓冲盐,葡萄糖,无菌水,甘油,乙醇,乳糖,蔗糖,磷酸钙,明胶,葡聚糖,琼脂,果胶,花生油,橄榄油,芝麻油,和水和它们的结合体。另外,载体或稀释剂可以包括延迟时间的物质,如甘油单硬脂酸或甘油二硬脂酸,单独或与蜡一起。另外,可以利用慢释放的多聚物配方。配方应该不仅适于递送试剂的形式而且适于给药的方式。根据给药的方式选择适当的载体是本领域技术人员常规的方法。
当组合物含有合成的RNA分子,或试剂是另一个多核苷酸,如DNA分子,质粒,病毒载体,或重组病毒,或多个拷贝的多核苷酸不同的多核苷酸等等,如上所述,组合物可以令人满意地只与一个载体配制成“裸露”的多核苷酸。或者,这样的组合物可以令人满意地含有可选的多核苷酸促进试剂,或“辅助试剂”,如局部麻醉剂,肽,脂,包括正离子脂,脂质体或脂颗粒,聚阳离子如聚赖氨酸,分枝的,三维的聚阳离子,如dendrimer,碳水化合物,阳离子亲脂性分子,去垢剂,苄基铵盐表面活性剂,或另一个有助于多核苷酸传递到细胞的的化合物。用于本发明的这样的有助于试剂或辅助试剂的例子在美国专利号,5,593,972;5,703,055;5,739,118;5,837,533和1996年4月4日公开的W096/10038,1994年8月8号公开的国际专利申请号WO94/16737中有叙述,上述各个专利引入作为参考。

当递送试剂组合物不是多核苷酸组合物,例如是如上所述的转染的供体细胞或细菌时,组合物也可以含有其它试剂,如引入作为参考的美国专利号,5,824,538;5,643,771;5,877,159中讨论的那些。
可以存在于任何组合物中的其它成分有助剂,防腐剂,化学稳定剂,或其它抗原蛋白质。通常,对于在靶标人或动物中起作用的最佳配方,稳定剂,佐剂和防腐剂是最佳的。适当的例示防腐剂包括氯丁醇,山梨酸钾,山梨酸,二氧化硫,丙基没食子酸,对羟基苯甲酸,乙基香草醛,甘油,苯酚,对氯苯酚。可以利用的适当稳定剂成分包括例如,酪蛋白氨基酸,蔗糖,明胶,酚红,N-Z胺,二磷酸单钾,乳糖,乳清蛋白水解产物,和干牛奶。常用的助剂是用于吸引白细胞或增强免疫应答的。这样的助剂包括,Ribi,矿质油和水,氢氧化铝,Amphigen,Avridine,L121/角鲨烯,D-丙交酯-聚丙交酯/糖苷,pluronic plyois,胞壁酰二肽,杀死的胞特菌,皂苷,如Quil A。
另外,可以作为转染试剂和/或复制试剂和/或炎症试剂起作用,并且可以与本发明的组合物一起给药的其它试剂包括生长因子,细胞因子和淋巴因子,如α-干扰素,γ-干扰素,血小板源生长因子(PDGF),集落刺激因子,如G-CSF,GM-CSF,肿瘤坏死因子(TNF),表皮生长因子(EGF),和白细胞介素,如IL-1,IL-2,IL-4,IL-6,IL-8,IL-10,IL-12。另外,成纤维细胞生长因子,表面活性试剂,如免疫刺激复合物(ISCOMS),佛氏不完全佐剂,LPS类似物包括单磷酸脂A(MPL),胞壁酰肽,醌类似物和胞囊复合物如角鲨烯和角鲨烯和透明质酸也可以用于和本发明的组合物一起给药。
药物组合物也可以含有其它适于本组合物给药方式的添加剂。所以,这些组合物可以含有适于任何常规的给药途径的添加剂,给药途径包括,不限于肠胃外给药,腹膜内给药,静脉内给药,肌肉内给药,皮下给药,皮内给药,口服给药,局部给药,鼻内给药,肺内给药,直肠给药,***给药等等。所有这些途径都适于这些组合物的给药,并且可以根据利用的试剂,治疗的患者和症状,和相似的因素,由参与的医护人员选择。
本发明的组合物也可以含有冻干的多核苷酸,可以与其它药理可接受赋形剂一起生产粉末,液体或悬浮液剂量形式,包括用于鼻内或肺的那些形式,参见例如,Remington:药物科学或实践,第二卷,第19版(1995),例如,95章,汽雾剂;和国际专利申请号,PCT/US99/05547,该专利引入本文作为参考。如果需要,这些组合物的给药途径可以相互结合或进行调节。
在一些优选的实施方案中,可以制备用于对哺乳动物受试者给药的本发明的药物组合物,药物的形式例如是液体,粉末,气雾剂,片剂,胶囊,肠包衣片剂或胶囊或栓剂。
当用作药物组合物时,本发明的组合物可以含有约1纳克到约20毫克的多核苷酸分子作为组合物的递送试剂,如合成的RNA分子或可以是DNA分子,质粒,病毒载体,重组病毒或和混合物的递送试剂。在一些优选的实施方案中,组合物含有约10纳克到约10毫克的多核苷酸序列。在其它实施方案中,药物组合物含有约0.1到约500微克的多核苷酸序列。在一些优选的实施方案中,组合物含有约1到约350微克多核苷酸序列。在其它优选的实施方案中,药物组合物含有约25到约250微克的多核苷酸序列。在一些优选的实施方案中,疫苗和治疗剂含有约100微克的多核苷酸序列。
递送试剂是供体细胞或细菌的本发明的组合物可以剂量约1个细胞到约107个细胞/剂来递送。其中递送试剂是活的重组病毒,基于适当载体的组合物含有约1×102pfu到1×1012pfu/剂。
根据本发明的教导,和观察到的待增殖到多于本发明的组合物转染或感染的细胞的细胞的本发明的方法或组合物的抑制效果的能力,在上面提到的剂量以下可以进行适当的剂量调整。所以,上面的剂量范围仅仅是基线。通常,药物组合物是以能够有效抑制或降低靶多核苷酸序列的功能以治疗或预防疾病,紊乱或感染的量给药的,这样的靶的功能是疾病,或疾病的起因试剂进一步增殖所必需的。根据经验,利用的剂量单位的药物组合物的量是根据体外的细胞的应答和实验动物对本发明的组合物的应答确定的。最佳剂量是每种治疗的形式和适应症的标准方法确定的。所以,这些组合物的给药的剂量,时间,给药的途径和再给药可以考虑治疗的症状,它的严重性,症状的复杂性,和如年龄等等因素和哺乳动物受试者的物理条件,其它活性化合物的应用等等,由本领域的技术人员来确定。
C.本发明的治疗和预防方法
本发明的方法可以利用上面详细叙述的组合物,也可能利用可以提供哺乳动物细胞部分双链的RNA分子的本领域目前利用的其它多核苷酸序列(例如,编码功能性的或非功能性的蛋白质的多核苷酸分子,或已知的RNA催化序列如核酶)。但是,可以预料,利用不产生蛋白质的RNA分子,这些方法的效力增强了。这些方法降低或抑制了哺乳动物中,或哺乳动物的细胞中靶多核苷酸序列的功能。如上所述的组合物,药物组合物,给药的剂量或方式对于治疗危害哺乳动物的各种紊乱,包括异源病原生物体,细胞外或细胞内的病原体的感染是特别令人满意的。另外,本发明的组合物可用于预防病原体对哺乳动物的感染,或预防潜伏的病原体的再活化引起的紊乱。这些组合物也可以用于治疗病原体诱导的癌症。
本发明的方法的一个实施方案是治疗哺乳动物中的病毒感染的方法。特别适于这样的治疗的有DNA病毒或有一个中间DNA时期的病毒。这些病毒包括,不限于,逆病毒,疱疹病毒,嗜肝DNA病毒,痘病毒,细小病毒,***瘤病毒和乳多空病毒。用本方法治疗的更令人满意的一些特定的病毒包括,但不限于HIV,HBV,HSV,CMV,HPV,HTLV和EBV。用于本方法的试剂提供哺乳动物的细胞如上所述的至少部分双链的RNA分子,该RNA分子与靶多核苷酸基本同源,是感染的哺乳动物细胞中病毒的复制和/或致病所必需的病毒多核苷酸序列。这些靶多核苷酸序列是病毒的繁殖所必需的蛋白质的编码序列,例如,HIVgag,env和pol基因,HPV6L1和E2基因,HPV11L1和E2基因,HPV16 E6和E7基因,HPV18 E6和E7基因,HBV表面抗原,HBV核心抗原,HBV逆转录酶,HSV gD基因,HSV vp16基因,HSV gC,gH,gL和gB基因,HSVICP0,ICP4和ICP6基因,水痘带状疱疹gB,gC和GH基因,和BCR-abl染色体序列,和提供将感染从细胞转移到细胞所必需的调节功能的非编码病毒多核苷酸序列,例如,HIV LTR,和其它病毒启动子序列,如HSV vp16启动子,HSV-ICP0启动子,HSV-ICP4,ICP6和gD启动子,HBV表面抗原启动子,HBV前基因组启动子,等等。如上所述,组合物和多核苷酸吸收增强物或促进剂和可选的药理可接受载体一起给药。对哺乳动物给药的量或剂量是能够有效地降低或抑制哺乳动物细胞中病毒序列的功能的。
如果不希望受理论的束缚,当RNA分子递送到病毒感染的细胞或在病毒感染的细胞中产生时,外源的RNA分子降低或抑制(即,关掉)了同源的病毒序列,并且受自身抑制了,所以病毒序列的功能减弱了或抑制了。正如下面的实施例中证明的,功能效果的抑制从接受外源的RNA分子的哺乳动物细胞转移到没有直接提供外源RNA分子的受试者的其它哺乳动物细胞中。目前在理论上说,这一结果发生在RNA降解水平。
所以,本方法可以用于治疗已经被病毒如HIV感染的哺乳动物受试者,以便关掉或抑制病毒复制和/或致病必需的病毒基因如HIVgag的功能。或者,将本方法用于抑制在哺乳动物中作为潜伏病毒如水痘带状疱疹病毒,并且是疾病如带状疱疹的成因试剂的病毒的功能。同样,根据本方法,通过在哺乳动物受试者中作用于病毒复制和/或致病所必需的一些病毒多核苷酸序列可以治疗已经显示至少部分由病毒,细菌或另一个致病原引起的疾病,如动脉粥样硬化,溃疡,慢性疲劳综合症,和自身免疫紊乱,HSV-1和HSV-2再出现,HPV的持久性感染,如生殖器的疣和慢性HBV感染等等。
本发明的另一实施方案中,如上所述的组合物可以用于在哺乳动物中预防病毒感染的一个方法中。在将哺乳动物与病毒接触之前施用如上所述的方法时,即对哺乳动物给药如上所述的组合物,给药的量能够降低或抑制靶病毒多核苷酸序列的功能,我们期望哺乳动物中保留有外源的RNA分子,并且能够抑制后来哺乳动物中存在的任何同源病毒序列。所以,本发明的组合物可以用于抑制或降低病毒多核苷酸序列在疫苗用途中的功能。
本发明的上述“抗病毒”方法的类似实施方案包括在哺乳动物中治疗或预防病毒诱导的癌症的方法。这样的癌症包括HPV E6/E7病毒诱导的***,HTLV诱导的癌症,和EBV诱导的癌症,如伯基特淋巴瘤等等。这一方法是通过对哺乳动物给药如上所述的组合物完成的,其中靶多核苷酸是编码肿瘤抗原或其功能片段的序列,或非表达调节序列,其中抗原或序列的功能是在哺乳动物中维持肿瘤所必需的。这些序列包括,但不限于HPV 16E6和E7序列和HPV 18E6和E7序列。其它序列可以由本领域技术人员选择。本组合物的给药的量是能够有效地降低或抑制哺乳动物中抗原的功能的量,并且优选地利用如上所述的组合物成分,剂量和给药途径。本方法下面的分子机制如上所述。
在本发明的另一个实施方案中,本发明的组合物可以用于治疗或预防细胞内或细胞外的非病毒病原体对哺乳动物的感染的方法中。如本文所用,术语“细胞内病原体”指病毒,细菌,原虫或其它病原体生物体,这些病原体至少部分繁殖或生命循环存在于宿主细胞中,并且在其中产生或导致病原体蛋白质的产生。感染包括细胞内病原体的一个生命循环时期的细胞的细胞内病原体包括,但不限于利斯特氏菌,衣原体,利什曼原虫,布鲁氏菌,分枝杆菌,志贺氏菌,以及原虫,例如,疟疾的成因试剂,P.falciparum。细胞外病原体是在哺乳动物细胞外复制和/或繁殖的那些,例如,淋病和疏螺旋体等等。根据这一实施方案,对已经感染或将要与病原体接触的哺乳动物受试者给药在药理可接受载体中的如上所述的组合物和可选的第二种有助于细胞吸收多核苷酸的试剂可以治疗或可能预防这样的病原体感染。在这种情况下,组合物的RNA分子具有多核苷酸序列,该多核苷酸序列基本上与感染的哺乳动物或哺乳动物细胞中病原体的复制和/或致病所必需的病原体的靶多核苷酸序列同源。如上所述,给药的组合物的量是能够有效地降低或抑制哺乳动物中病原体序列的功能的量。给药的剂量,时间,途径等等如上所述。
结合本文内容本领域技术人员能够容易地选择病毒家族和属,或病原体,包括原核和真核原虫病原体以及多细胞寄生虫,对于它们,可以制成本发明的治疗性或预防性组合物。参见例如,常用的免疫学文章中和美国专利号5,593,972中这样的病原体的目录,上述文献引入作为参考。
本发明的组合物和现有技术中可能的编码蛋白质的分子也可以用于本发明的另一个新的方法中。这样的组合物可用于治疗哺乳动物的一些非病原体的疾病或紊乱,如一些癌症或内在的紊乱。对本发明的治疗或预防特别敏感的症状是在存在异常的哺乳动物的多核苷酸序列时的症状,这样的多核苷酸序列的功能是启动紊乱或紊乱发展所必需的,这样的紊乱可以抑制并且不会对哺乳动物的健康造成危害或不利的影响。用另一句话说,适于这一治疗方法的紊乱的特征是哺乳动物可以在该基因不起作用的情况下生存,或如果该基因的功能显著降低了,也可以生存。在这些情况下,异常的或不正常的多核苷酸序列的功能可以被治疗外源性地替代。在另一情况中,在哺乳动物中存在不正常的多核苷酸序列或基因或它们起作用可以导致疾病,其中哺乳动物也具有多核苷酸序列或基因的正常拷贝,并且其中不正常基因和正常基因之间的差别是核苷酸序列上的差异。在这些情况中,通过本发明的方法抑制不正常多核苷酸序列的功能似乎是允许正常多核苷酸序列在没有外源治疗的情况下起作用。
所以,在一个实施方案中,哺乳动物中治疗或预防癌症的方法包括对哺乳动物给药本发明的组合物,其中靶多核苷酸序列是哺乳动物中不正常癌症的成因多核苷酸序列或基因。本发明的组合物的给药量是能够有效地降低或抑制哺乳动物中不正常序列的功能的量。如上所述,本组合物可以含有在药理可接受载体中的可选的第二种有助于细胞吸收多核苷酸的试剂,并且给药的剂量,方案和途径如上所述。
以存在不正常和正常多核苷酸序列为特征的哺乳动物的癌症包括慢性骨髓性白血病(CML)和急性成淋巴细胞白血病(ALL),其中不正常序列是两个正常基因的融合体,即bcr-abl,参见例如,1994年6月23日公开的国际专利公开号WO94/13793中关于这些癌症的叙述,该专利中关于这些疾病的叙述引入作为参考。在这样的癌症或疾病,如CML中,患病的哺乳动物也具有多核苷酸序列或基因的正常拷贝,不正常和正常序列之间的差异在于核苷酸序列中的差异。例如,对于CML,不正常序列是bcr-abl融合体,而正常序列是bcr和abl。所以,上面的方法可以用跨越融合体的靶多核苷酸序列来实施。治疗或预防哺乳动物中这样的癌症的方法包括对哺乳动物给药本发明的组合物,其中靶多核苷酸是哺乳动物中不正常的癌症成因基因的多核苷酸序列,该序列也具有基因的正常拷贝,并且不正常基因和正常基因之间的差异是多核苷酸序列中的差异。本组合物如上所述地和可选的第二种有助于细胞吸收多核苷酸的试剂在药理可接受载体中一起给药,给药的量是能够有效地降低或抑制哺乳动物中不正常序列的功能的量。
所以,本发明包括引起治疗哺乳动物中的疾病或紊乱的上述的分子机制的方法,这些疾病或紊乱的特征是表达了健康的哺乳动物中没有发现的不需要的多核苷酸产物或多核苷酸介导的功能,这种治疗利用的是可以递送给哺乳动物的细胞部分双链的RNA分子的组合物,这种RNA分子与表达或介导不需要的产物或功能的靶多核苷酸序列基本同源,组合物的用量是能够降低或抑制哺乳动物细胞中多核苷酸的功能的量。假如该RNA分子和必需的哺乳动物多核苷酸序列是足够的非同源的,因此它不抑制这些必需序列的功能,那么这一方法可以明显地看到具有许多治疗和预防用途。本领域的技术人员可以容易地选择上述紊乱,并且容易地选择本发明的组合物抵抗的靶多核苷酸序列。
D.本发明的其它方法
如上所述的本组合物和利用这些组合物抑制或降低靶多核苷酸序列的功能的常见方法可以用于各种研究和体外应用中。例如,本发明的方法可以用于研究确定细胞系或哺乳动物实验动物中选定的多核苷酸序列的功能,方法是对组织培养物中的细胞或对该动物在体内给药本发明的组合物,其中的RNA分子多核苷酸序列与选定的序列基本同源,并且优选地与动物中的其它多核苷酸序列基本上非同源。该靶序列的功能的抑制允许研究对该动物的生物学和生理学影响。
同样,本方法的应用可以用于制造哺乳动物,细菌,酵母,真菌,昆虫和其它起源的细胞系,这些细胞系由于“沉默”了选定的功能序列,如酶序列,蛋白质表达序列或其表达必需的调节序列而在选定的途径中有缺陷。这样的操作细胞可以用于常规测试或药物筛选测试等等实验中。
在类似的方法中,通过改变足以永久关闭选定基因的功能的给药剂量可以制备“敲除”实验动物。用与如上所述的实验动物中待“敲除”的选定序列足够同源的多核苷酸序列递送RNA分子的本发明的方法提供了开发用于药理和遗传学研究的“敲除”小鼠和其它实验动物的更简单的技术。
利用本组合物和本发明的方法的其它研究方法包括制备真核和原核微生物的突变体,用作微生物生产需要的蛋白质的研究试剂或工业生产菌株。可以预期,结合本文教导其它用途对本领域技术人员是显而易见的。
下面的实施例说明了制备本组合物的方法,和利用本发明的组合物降低和抑制靶多核苷酸序列的方法。利用本组合物的试剂,体外合成的双链RNA分子和HIV gag或HSV gD2的靶多核苷酸序列的这些实施例仅仅说明了本发明的实施方案。本领域技术人员应该理解的是,在本说明书指导下,我们可以容易地选择本组合物的各种试剂,靶多核苷酸序列的特征。这些实施例是说明性的,而不用于限制本发明的范围。
实施例1
在病毒感染的细胞中降低或抑制HIVp24的功能
在HIV感染期间,病毒基因组被逆转录为DNA模板,该模板整合到被感染的***中的细胞的宿主染色体。现在以该整合的拷贝为蓝本,制备更多的HIV颗粒。根据本发明。如果降低或抑制HIV复制和/或致病所必要的聚核苷酸序列的功能,就可以治疗病毒感染。本实施例证明了本发明方法的一个优选方案的行为。
将质粒HIVgpt(艾滋病研究和参考试剂计划目录)用于产生稳定整合的横纹肌肉瘤〖RD〗或COS7细胞系,该细胞系含有缺陷HIV基因组的整合拷贝HIVgpt。HIVgpt基因组编码替代包膜蛋白的真菌酚醛酸〖MPA〗抗性基因,从而授予对MPA的抗性。通过以质粒感染细胞,随后在MPA中选择细胞制备细胞系。克隆扩增对MPA有抗性的细胞。然后利用p24ELISA测试盒〖Coulter公司〗在p24〖胞外分泌的HIVgag多肽〗存在下测试培养了克隆扩增的细胞的培养基。所有细胞是p24阳性。
将两个RD细胞系和COS7细胞系用于证实本发明的一个实施方案,即降低或抑制控制这些细胞中p24合成的HIVp24靶多聚核苷酸的功能。
为了制备本发明的试剂,将位置安排到HIV毒株HXB2的gag基因的相同位点并且缺乏一个帽的一个600多核苷酸〖nt〗有义RNA,一个600nt反义RNA,一个600bp双链RNA〖dsRNA〗,一个多聚腺苷化序列,和一个天然的起始密码子用于转染细胞。通过携带噬菌体T7聚合酶启动子的PCR产物在一个末端转录产生RNA分子〖参见附图1A和1B〗。引物的位置来源于HIV〖HXB2〗的整个基因组的遗传图,Genbank登记号K03455〖参见L.Rather等人,人反录病毒艾滋病的研究3〖1〗:57-69〖1987〗〗。正向gag引物映射到位点901-924并且在T7正向gag引物中该序列跟随在T7启动子之后。反向gag引物映射到位点1476-1500并且在T7反向gag引物中该序列跟随在T7启动子之后。

在T7转录反应中包括上面描述的两种类型的PCR产物以产生其中试剂是双链RNA分子的组合物。或者,通过在转录之后将有义和反义RNA混合在一起制备本发明的组合物的试剂。
从单纯疱疹病毒的gD基因衍生类似大小的有义RNA,反义RNA,和dsRNA分子作为对照,通过相同的PCR和T7转录技术产生2型基因组。HSVgD的PCR引物的定位来源于Genbank入藏号K01408,HSVgD2基因的遗传图。正向gD引物映射到313-336;该序列跟随T7正向gD引物的T7启动子之后。反向gD引物映射到位置849-872,跟随T7反向gD引物的T7启动子之后。用于产生这些对照分子的引物组是:

如下所述用RD和COS7细胞系分析本发明的RNA分子和上面描述的对照分子:将六孔平板上的每孔5-6×105个细胞培养到约80-90%汇合,并且用10微升lipofectamine(Gibco-BRL)作为转染试剂用2-3微克的选定的RNA分子或对照分子转染。将转染的细胞培养1-17小时的时间。用范围为1微克到500微克的剂量的RNA转染另一个细胞培养物,不用已知转染剂传递并且在细胞上培养0.5分钟到约2天。例如用有义gagRNA转染一个组的细胞,用反义gagRNA转染另一组,用dsgagRNA转染另一组,用有义gDRNA对照转染另一组,用反义gDRNA对照转染另一组,用ds gagRNA对照转染另一组。其他的阴性对照细胞也没有接受RNA分子。
在37℃培养细胞并且在几个星期的过程中检测p24的合成。在RNA给药2天之后,通过利用p24 ELISA测试盒测量细胞培养基中的p24和通过利用兔多克隆抗-p24血清〖Intracell公司〗和FITC-耦合的抗-兔IgG〖Sigma〗免疫染色细胞的p24,每星期对细胞测试3次。
根据本发明,没有gD RNA分子显示具有能够阻止或抑制p24的合成的能力。但是根据本发明ds gag RNA抑制或下调p24的合成。预期有义和反义RNA分子仅仅引起中等的对p24的合成的抑制作用,除非这些RNA能够形成一定程度的双链。
实施例2
测定一个细胞培养物到另一个的p24合成的降低程度
为了证实下调信号转移到还没有下调的细胞,本实施例证实在没有试剂转染的培养物中降低/抑制作用〖即对p24合成的抑制或降低〗转移到细胞。
A.COS7和RD细胞的共培养
将证实p24合成降低的实施例1的培养物的细胞与以前没有与RNA分子培养的细胞的对照细胞共培养,事实上以野生型水平合成p24。根据本发明,以前转染的细胞将靶多核苷酸功能抑制转移到未感染细胞,共培养物中对照细胞的特征在于p24合成的降低。
为了将对照细胞与培养物中以前感染的细胞区分开,第一方案如下所述:以各种比例的细胞类型例如比例范围从1/1000到1/10〖COS7/RD〗将证实p24合成的抑制的实施例1的COS7细胞与以野生型水平表达p24的未感染RD细胞共培养到6孔平板中总数为6-7×105细胞。在实施例1例举的条件下培养2天之后,检测培养物中RD细胞的p24的合成。每星期检测细胞约3次,共3星期。
采用2种方法分析p24的合成。在第一种方法,利用p24 ELISA测试法〖Coulter〗测试共培养细胞的培养基中p24的合成。在第二种方法,利用抗p24的兔多克隆血清〖Intracell公司〗和偶合到FITC的抗兔IgG对细胞的p24进行染色。由于COS7和RD细胞的形态是不同的,所以损失了染色的RD细胞易于与COS7细胞区分。由于COS7细胞表达T抗原,而RD细胞不表达,利用抗SV40 T抗原的鼠单克隆血清〖Pharmagen公司〗和偶合到r-藻红蛋白〖PE〗的抗鼠IgG也可以染色共培养细胞的T Ag。在这些条件下仅仅COS7细胞染色。采用荧光显微镜或采用流式细胞计数器测定细胞的染色。
通过与仅仅含有RD细胞的对照培养物相比时共培养的RD细胞中FITC染色的损失证实共培养时RD细胞中p24功能的抑制。用FITC或PE不染色共培养物中RD细胞是实施例1的RNA分子〖特别是dsRNA分子〗降低或抑制p24靶多核苷酸的p24合成功能的证据。
B.将未转染的RD细胞与转染的RD细胞一起培养
在第二个方案中,将已证实降低了p24的产生的实施例1的转染的RD细胞与已经被加工为含有整合了潮霉素抗性基因并且表达正常水平的p24的未转染的RD细胞以不同的细胞比例,如范围为1/1000到1/10〖RD/对照RD〗在6孔平板中共培养到细胞总数为6-7×105。按如下所述制备抗潮霉素的RD细胞:在六孔平板中将RD细胞〖5-6×105细胞〗培养到80-90%的汇合并且用含有在胸苷激酶〖TK〗启动子的潮霉素抗性基因的2.5微克的pCEP4〖Invitrogen公司〗的Nru 1-SalI片段转染。利用转染剂,lipofectamine(Gibco BRL)完成转染。转染2天之后,在400微克/毫升潮霉素存在下培养细胞。克隆扩增抗性细胞。将克隆扩增的一个或多个细胞系用作为试验的对照。
在实施例1的条件下共培养1天到几星期之后,复制的共培养物与400微克/毫升的潮霉素培养。潮霉素的浓度杀死对潮霉素有抗性的RD细胞,仅仅留下对RD细胞有抗性的RD细胞。剩余的抗性细胞来源于对照细胞。例如利用实施例1的ELISA以及如上所述的免疫染色直接从对照细胞测量P24水平。
根据本发明,在至少一组对照细胞中证明对P24的产生有抑制。
实施例3:采用本发明的方法体内抑制内源性白细胞介素-12的产生
A:设计RNA分子作为本发明的组合物
在本实验中所有的RNA分子的长度接近600nts,并且将所有的RNA分子设计为不能产生IL-12的p40链。该分子没有帽并且没有poly-A-序列;不存在天然的起始密码子,RNA不编码全长的产物。设计了下面的RNA分子:

如实施例1所述,通过一个末端携带T7启动子的PCR产物的T7 RNA聚合酶的转录产生各种〖1〗-〖9〗的RNA分子。即当需要有义RNA时,T7启动子定位于正向PCR引物的5’末端。当需要反义RNA时,T7启动子定位于反向PCR引物的5’末端。当需要dsRNA时,T7转录反应包括两种类型的PCR产物。或者,在转录之后将有义和反义RNA一起混合。

C.测试
将Balb/C小鼠〖5个小鼠/组〗用上面描述的小鼠p40链特异性RNA或上面定义的对照以10微克到500微克范围的剂量肌内或腹膜内的注射。血清是每隔4天从小鼠搜集,共3个星期并且利用Quantikine M-IL-12p40 ELISA测试法〖Genzyme〗分析IL-12p40的链水平。
根据本发明,接受来源于IL-12mRNA,IL-12和IL-12 hnRNA的ds DNA分子和来源于IL-12启动子的dsRNA的小鼠证实IL-12的产生降低或抑制。除非RNA分子具有形成双链的某些水平的能力,在接受来源于RNA分子的单链IL-12的小鼠的血清中观察到中等的抑制作用。预期没有HSV gD衍生的RNA可以以特定的方式体内降低或抑制IL-12。
实施例4
本发明的方法用于预防疾病
A.体外测试
在37℃,在加了10%FBS的DMEM中在6孔平板上培养以20-30%汇合的密度接种的Vero和/或BHK细胞。当细胞是80-90%汇合时,用如上面实施例1所说的2-3微克的HIVgag和HSV gD-特异性RNA分子,利用lipofectamine(Gibco BRL)作为转染剂转染。在没有已知转染剂存在下用范围为5微克到100微克的剂量释放RNA分子。另一组细胞没有接受RNA。
用如上面实施例1所说的2-3微克的双链DNA质粒,质粒24,如引入本文作为参考的美国专利5851804描述的,类似地转染其他另一组Vero和/或BHK细胞,所述的质粒含有编码处于HCMV启动子和SV40多A序列控制下的HSV2 gD蛋白质的序列。
在37℃在添加了10%FBS的DMEM中培养转染的细胞。在转染之后1,2,4和7天,以0.1的感染复数〖MOI〗在250微升DMEM的接种剂中用HSV2感染细胞。允许接种剂吸收1小时,之后每孔加入2毫升的DMEM〖10%FBS〗。对于在转染之后感染4和7天的那些细胞,将细胞传递到新的六孔平板,以便在感染时汇合,如果细胞没有传代,将会变得过分拥挤。
在感染之后36-48小时,通过用常规噬菌体和Vero细胞测试分析细胞裂解物的病毒效价〖临床病毒学手册,第2版,S.Specter和G.Lancz,第473-94页〖1992〗〗。根据本发明,用双链DNA质粒,APL-400-024,和用含有gD2的抗原的多核苷酸的双链RNA分子转染的细胞不能用HSV2重复感染。引入的所有其他细胞被HSV2重复感染。
B.体内测试
利用不具有产生HSVg-D蛋白质的实施例1描述的HSV-gD-特异性RNA分子和HIVgag-特异性RNA分子作为对照,通过利用本发明的注射的HSVgD特异性RNA分子评价小鼠抵抗HSV攻击的保护作用。
将Balb/C小鼠〖5个小鼠/组〗用上面描述的RNA分子以10微克到500微克范围的剂量肌内或腹膜内免疫注射。在RNA注射之后1,2,4和7天,以HSV-2〖在30微升中105pfu〗***内接种攻击小鼠。HSV-2接种之后每天,观察小鼠的感染信号并且评价为0-4的等级。O为没有感染信号;1代表红色;2代表泡和红色;3代表泡,红色和失禁;和4代表麻痹。
根据本发明,由于证明接受了含有HSVgD序列的本发明的双链分子的小鼠对攻击有抵抗作用。而接受HIVgag对照RNA分子的小鼠没有保护作用。预期接受了含有HSVgD序列的单链RNA分子的小鼠获得最小的保护作用或没有保护作用,除非这些分子具有体内至少部分变成双链的能力。根据本发明,由于本发明的双链RNA分子不具有产生HSVgD蛋白质的能力,由RNA分子释放到动物提供的保护是由于非免疫介导的基因特异性的机制。

Claims (67)
1.在哺乳动物细胞中抑制靶多核苷酸序列的功能的组合物,其中所述的组合物包括给哺乳动物细胞提供至少部分双链的RNA分子的试剂,所述RNA分子不产生功能性蛋白质,并且包括至少约200个核苷酸长度的多核苷酸序列,所述的多核苷酸基本上与靶多核苷酸序列同源,并且与选定的天然存在的基本的哺乳动物多核苷酸序列不同源。
2.根据权利要求1所述的组合物,其中所述RNA分子的所述多核苷酸序列的至少11个连续核苷酸为双链序列,数量取决于所述的组合物的核苷酸序列和约-9.2kcal/mol的ΔG。
3.根据权利要求2所述的组合物,其中整个所说RNA分子的核苷酸序列基本上是双链。
4.根据权利要求1所述的组合物,其中所说的RNA分子的核苷酸序列具有与所述的靶多核苷酸序列精确同源的至少约12到约16个连续核苷酸的序列,所述其中RNA分子多核苷酸序列与所述的靶序列之间的整体同源性大于10%。
5.根据权利要求4所述的组合物,其中所述的同源性大于约50%。
6.根据权利要求1所述的组合物,其中所述的试剂是由在体外通过酶促合成方法或化学合成方法制备的RNA分子。
7.根据权利要求1所述的组合物,其中所述的试剂是可以通过从重组微生物或生产所述的微生物的培养基分离体外制备的RNA分子。
8.根据权利要求1所述的组合物,其中所述的试剂在释放到所述的哺乳动物细胞之后体内产生所述的RNA分子。
9.根据权利要求1所述的组合物,其中所述的试剂是双链RNA。
10.根据权利要求1所述的组合物,其中所述的试剂是单链RNA有义链。
11.根据权利要求10所述的组合物,其中所述的单链RNA有义链在一个或两个末端或两个末端的中间形成发夹。

62.权利要求61所述的用途,其中所述的组合物是能够降低或抑制哺乳动物细胞中所述病毒序列的功能的量。
63.根据权利要求61所述的用途,其中所述的组合物的量可以在所述的病毒导入到哺乳动物细胞之后降低或抑制所述的病毒序列的功能。
64.根据权利要求1所述的组合物在制备治疗或预防哺乳动物中病毒诱导的癌症的药物中的用途,所述的组合物或者还含有有助于细胞吸收的第二试剂并且在药物学可接受的载体中,其中所述的靶多核苷酸是编码肿瘤抗原,调节序列或其功能片段的序列,该抗原或序列的功能是哺乳动物中维持肿瘤所需要的,其应用的量为有效的降低或抑制哺乳动物中所述的抗原的功能。
65.权利要求1所述的组合物用于制备治疗或预防哺乳动物细胞内或细胞外病原体感染的药物中的用途,所述的组合物还含有可选的有助于病原体或哺乳动物细胞吸收多核苷酸的第二种试剂,并且在药物学可接受的载体中,其中所述的靶多核苷酸是感染的哺乳动物或哺乳动物细胞中所述的病原体复制和/或致病所必需的所述的病原体的多核苷酸序列,该组合物的量是有效地降低或抑制所述的哺乳动物的所述的序列的功能的量。
66.权利要求1所述的组合物用于制备治疗或预防浦乳动物癌症的药物的用途,所述的组合物还含有可选的有助于病原体或哺乳动物细胞吸收多核苷酸的第二种试剂,并且在药物学可接受的载体中,其中所述的靶多核苷酸是引起哺乳动物中异常癌症的序列的多核苷酸序列,并且所述的哺乳动物也具有所述的序列的正常拷贝,并且其中的异常序列和正常序列之间的不同是多核苷酸的不同,该组合物的量是有效地降低或抑制所述的哺乳动物的所述的异常序列的功能的量。
