Description

配列番号1は、野生型pgi遺伝子のヌクレオチド配列である。
生合成経路における多くの主要なタンパク質は、細胞増殖のために重要である。これらのタンパク質の欠失または不活性化は、それが細胞増殖または生存率の低下をもたらし、細胞を目的の化合物の生産に不満足なものとするために、多くの場合に困難であるかまたは不可能である。本発明は、この細胞増殖阻害の問題に対して、細胞増殖の間は活性であり、目的化合物のin vitroでの無細胞生産の間は不活性な組換えタンパク質(例えば、酵素)を提供することによって、対処する。本明細書で提供される方法によって操作された組換えタンパク質は、その一次アミノ酸配列中に選択的に位置されたプロテアーゼ認識配列を有し、そのため、認識配列が存在するにもかかわらず、組換えタンパク質の活性は細胞の野生型の増殖を可能にするのに十分である。組換えタンパク質は、同族のプロテアーゼの導入、発現、および/または活性化により選択的に不活性化することができ、ここで前記同族のプロテアーゼは、組換え標的タンパク質をプロテアーゼ認識配列において特異的に切断して、これにより組換え標的タンパク質を不活性化する(または活性を低下させる)。したがって、本発明の組換えタンパク質は、目的の化合物を生産する生合成経路を操作および/または変更するのに有用である。
本明細書で使用する「タンパク質」または「野生型タンパク質」は、直鎖のペプチド結合により結合されたアミノ酸で構成される分子を指す。本明細書で使用する「天然」アミノ酸は、野生型タンパク質の一次アミノ酸配列中のアミノ酸を指す(すなわち、修飾または突然変異のないアミノ酸)。本明細書で使用する「標的タンパク質」は、関心対象の野生型タンパク質(すなわち、組換えタンパク質ではない)、または本明細書に記載のようにプロテアーゼ認識配列で操作されたタンパク質を指す。本明細書で使用する「組換えタンパク質」は、異なる供給源由来の核酸を組み合わせることによって人工的に形成された、組換え核酸に由来するタンパク質を指す。いくつかの態様において、本発明の組換えタンパク質は、単一のプロテアーゼ認識配列の位置がそれぞれの組換えタンパク質にユニークであるという点で、互いに異なる。例えば、1つの組換えタンパク質は、一次アミノ酸配列の最初のアミノ酸の後に位置するプロテアーゼ認識配列を有してもよく、別の組換えタンパク質は、一次アミノ酸配列の第2のアミノ酸の後に位置するプロテアーゼ認識配列を有してもよく、さらに別の組換えタンパク質は、一次アミノ酸配列の第3のアミノ酸の後に位置するプロテアーゼ認識配列を有してもよい、等々である。したがって、複数の組換えタンパク質は、典型的には異種の複数である。
いくつかの態様において、標的タンパク質は、ホスホグルコースイソメラーゼ(Pgi)酵素、例えば、大腸菌(E. coli)からのPgi酵素である。この酵素は、グルコース−6−リン酸とフルクトース−6−リン酸の相互変換を触媒し、これは解糖における最初に関与するステップである。Pgiの不活性化は、細胞増殖を阻害する;しかし、Pgi活性は、グルコースの解糖経路への転換をもたらし、その結果リボースから誘導される目的の化合物の無細胞生産のためのグルコースの不足が生じる。Pgi酵素をコードするpgi遺伝子を含む核酸は、プロテアーゼ認識配列を含む変異体を生成するために、本明細書で提供されるかまたは当該技術分野で知られている方法のいずれかによって、修飾され得る。いくつかの態様において、使用されるプロテアーゼ認識配列は、ヒトライノウイルス(HRV)3Cプロテアーゼ認識配列(例えば、配列番号37、配列番号38)であるが、ただし本発明はこれに限定されない。いくつかの態様において、HRV 3C認識配列は、pgi遺伝子の各コドンの後にインフレームで挿入される。いくつかの態様において、HRV 3C認識配列は、最初および/または最後のコドンを除く、pgi遺伝子の各コドンの後に挿入される。いくつかの態様において、HRV 3C認識配列は、アミノ酸2〜5、9、24〜25、33〜36、58〜59、85〜96、105〜111、113〜115、137〜141、143〜144、146、173〜176、196、250〜251、254、366〜370、398〜399、410〜414、447〜451、477、526〜532または545の後に挿入される。いくつかの態様において、HRV 3Cの認識配列は、Pgiタンパク質の溶媒露出ループ領域の少なくとも1つの、またはそれぞれの、コドンの後に挿入される。

本発明のタンパク質は、特定の認識配列で切断する様々なプロテアーゼのいずれかで不活性化することができる。本明細書で使用する、タンパク質の文脈における「プロテアーゼ認識配列」は、同族のプロテアーゼにより認識され切断されるアミノ酸配列を指す。タンパク質をコードする核酸の文脈において、「プロテアーゼ認識配列」は、同族のプロテアーゼにより認識され切断されるアミノ酸配列をコードする配列を指す。本明細書で使用する場合、「同族のプロテアーゼ」は、組換え標的タンパク質(例えば、酵素)を切断することよって不活性化する、プロテアーゼを指す。本明細書において使用できる同族のプロテアーゼには、単一の特定の認識配列を有するものが含まれ、すなわちプロテアーゼが、1または2以上のアミノ酸の特定の配列内でまたはこれに隣接して切断することを意味する。例えば、ヒトライノウイルス3Cプロテアーゼは、認識配列Leu−Glu−Val−Leu−Phe−Gln−Gly−Pro(配列番号38)に対して高度に特異的である。プロテアーゼはこの配列を認識して、グルタミン残基の後で切断する。ヒトライノウイルス3Cプロテアーゼは、典型的には、他の認識配列を認識せず、切断しないが、しかしすべてのプロテアーゼはいくらか無差別的であり、他の部位を認識して切断することもあり、ただし非常に低減した割合においてである。いくつかの態様において、本発明のタンパク質は、操作されたヒトライノウイルス3Cプロテアーゼ認識配列を用いて調製される。
本発明は、本明細書に記載の組換えタンパク質(例えば、組換えPgiタンパク質および/または組換えPtaタンパク質および/または組換えTktAタンパク質)をコードする核酸を包含する。本明細書で使用する「核酸」は、互いに共有結合された少なくとも2つのヌクレオチドを指す(例えば、アデニン、チミン、シトシン、グアニン、ウラシル)。本発明の核酸は一般に、ホスホジエステル結合を含む。核酸は、一本鎖(ss)または二本鎖(ds)の、DNAまたはRNAであってよい。いくつかの態様において、核酸は、cDNAの形態である。いくつかの態様において、核酸は、ゲノムDNAの形態である。本明細書で用いられる「コドン」は、アミノ酸をコードする3つの隣接するヌクレオチドのセットを指す。本発明のコドンは、翻訳が開始される最初のヌクレオチドによって定義され、番号付けられている。
本発明は、本明細書に提供されるタンパク質を組換えにより発現する、原核細胞および真核細胞を含む細胞の任意の型を包含する。いくつかの態様において、細胞は細菌細胞である。いくつかの態様において、細菌細胞は、Escherichia属からの細菌の細胞である。いくつかの態様において、細菌細胞は、大腸菌(E. coli)細胞である。いくつかの態様において、細胞は、例えば酵母細胞などの真菌細胞である(例えば、Saccharomyces cerevisiae細胞)。いくつかの態様において、細胞は、哺乳動物細胞、または植物細胞である。本発明に従って使用するためのいくつかの細胞は、野生型タンパク質(例えば、プロテアーゼ認識配列を有する組換えタンパク質に対応する野生型タンパク質)をコードする遺伝子の野生型の染色体コピーを含有しないことが、理解されるべきである。
本発明の方法は、本明細書で提供される核酸変異体のライブラリーを構築するために使用することができる。ライブラリー設計には、2つのヌクレオチド配列:標的タンパク質の一次アミノ酸配列をコードするもの、および本発明の組換えタンパク質の不活性化のために使用されるプロテアーゼのプロテアーゼ認識配列をコードするもの、を利用することができる。プロテアーゼ認識配列は、2つの方法のいずれかにおいて元の配列に沿って「歩かせる(walked)」ことができる(図1Aおよび図1B)。
本発明の核酸変異体は、組換え細胞(例えば、細菌細胞)に形質転換されて、最適な(例えば、活性および不活性化)組換えタンパク質をスクリーニングすることができる。スクリーニングのために使用される細胞は必ずしも、例えば関心対象の代謝経路等を操作する目的で、最適な組換えタンパク質を発現するために使用する細胞ではないことが、理解されるべきである。
本発明の核酸変異体を発現する組換え細胞は、核酸変異体によってコードされる組換えタンパク質の回収を可能にする機能性プロテアーゼの不在下において、選択培地で増殖させることができる。例えば、いくつかの態様において、標的タンパク質の活性が、細胞増殖のために必要とされ得る。同族のプロテアーゼ認識配列の挿入が、組換えタンパク質の活性に有害な影響を与える場合には、おそらく細胞は、増殖欠陥を、例えば低下した増殖速度などを表わすであろう。従って、このスクリーニング/選択ステップにおいて、正常な増殖速度を有する(または増殖欠陥のない)細胞のみを、さらなる特徴付けのために選択する。本明細書で使用される「正常な増殖速度」は、対照の野生型細胞と同等の増殖速度を指す。いくつかの態様において、細胞が「正常な増殖速度」を有すると考えられるのは、増殖速度が、野生型の対照細胞(例えば、本発明の核酸変異体/組換えタンパク質なしの細胞)の増殖速度の約15%以内の場合である。例えば、細胞は、その増殖速度が、野生型対照細胞の増殖速度の50%、40%、30%、25%、20%、15%、14%、13%、12%、11%、10%、9%、8%、7%、6%、5%、4%、3%、2%、または1%以内であれば、正常な増殖速度を有すると考えることができる。本明細書で使用する「増殖欠陥」を有する細胞とは、増殖できない細胞、または野生型対照細胞の増殖速度と比較して、10%を超える、15%を超える、20%を超える、または25%を超える、低下した増殖速度を有する細胞を指す。
増殖欠陥を示さない細胞を、次に、同族のプロテアーゼの発現を誘導する選択条件下で増殖させる。このステップは、増殖欠陥を示す細胞の回収を可能にする。
例1−大腸菌のホスホグルコースイソメラーゼ酵素
大腸菌(E. coli)のホスホグルコースイソメラーゼ(Pgi)酵素は、グルコース−6−リン酸とフルクトース−6−リン酸の相互変換を触媒し、これは解糖における最初の関与ステップである。この酵素を標的とするプロテアーゼは、細胞増殖中にこの重要な酵素の機能/活性を変化させることなく、無細胞反応における解糖とペントースリン酸経路の間の炭素フラックスの制御を可能にする。
562メンバーの直鎖状二本鎖DNAライブラリーをポリメラーゼ連鎖反応(PCR)によって設計して構築し、ここで天然の大腸菌pgi遺伝子配列(配列番号1)を、ヒトライノウイルス3C(HRV)プロテアーゼの8個のアミノ酸プロテアーゼ認識配列(配列番号38)をコードするヌクレオチド配列(配列番号37)を含むように修飾した(図1Aおよび1B)。ライブラリーの547メンバーは、野生型pgi遺伝子における549個のコドン(最初と最後のコドンを除く)の各々の後に挿入されたプロテアーゼ認識配列をコードするヌクレオチドを有する、変異体pgi遺伝子を含んでいた。追加のライブラリーメンバーを、プロテアーゼ認識配列の8アミノ酸をコードするヌクレオチド配列を有する野生型pgi遺伝子配列を置き換えることにより作成した。これらのメンバーは、コドン番号244、245、357、358、359、360、361、362、363、364、365、366、367、461、462で始まる15の異なる位置において、野生型遺伝子に置換を含有した(ここで、コドン番号は、置換配列の最初のコドンに対応する)。遺伝子のコード配列に加えて、各ライブラリーメンバーは、50bpの相同性アームも含んでいた(例えば、大腸菌ゲノムの野生型pgi遺伝子座に相同な、遺伝子の開始コドンの上流の50bpの追加の配列、および遺伝子の終止コドンの下流の50bp)。LEVLFQGP(配列番号38)の配列をアミノ酸L、LEまたはLEVの後に挿入する場合、それぞれEVLFQG(配列番号39)、VLFQGP(配列番号40)、またはLFQGP(配列番号41)のみが挿入された。同様に、配列をアミノ酸P、GPまたはQGPの前に挿入する場合、それぞれ、LEVLFQG(配列番号42)、LEVLFQ(配列番号43)またはLEVLF(配列番号44)のみが挿入された。さらに、挿入(または置換)がアミノ酸LPの間である場合、例えば、EVLFQG(配列番号45)のみが挿入(または置換)された。

Biol. 2006;2:2006-08)からの大腸菌JW3985-1(Coli Genetic Stock Center;CGSC #10867)を、Pgiライブラリースクリーン用菌株として選択した。この株は、pgi遺伝子の代わりにカナマイシン耐性マーカー(KanR)を含む。スクリーンで使用する株を調製するために、いくつかの修飾を行った。まず、KanRを、大腸菌BT340(CGSC # 7629)から得たpCP20を使用し、Datsenko & Wanner(Proc Natl Acad Sci USA. 2000 Jun 6;97(12):6640-45、本明細書に参照により組み込まれる)の方法を採用して除去した。得られた株のpgi遺伝子座は、pgi遺伝子の最初の3つの塩基および最後の21塩基と、間に短いscar配列とを含んでいた。2つのプラスミド(pGLA042とpGLC217;図3、図4)をこの株に同時形質転換して、Pgiスクリーン(GL12−085)で使用する最終の株を、プールされたハイスループット選択アプローチ(後述)を通して作製した。pGLA042は、pKD46(大腸菌BW25113;GCSC # 7739から得る)から、pKD46のアラビノース誘導性発現系を温度誘導性λcI857−pR発現系と置き換えることにより作製した。この変化は、pGLA042からの、ファージλリコンビナーゼ系遺伝子γ、β、およびexoの温度誘導性発現を可能とする。pGLC217は、HRV 3Cプロテアーゼ(大腸菌における発現のためにコドン最適化;配列番号34)のアラビノース誘導性発現を提供する、低コピープラスミドであり、これの翻訳は、強力なリボソーム結合部位により促進される。pGLC217を欠く菌株も、個別選択およびアッセイアプローチ(下記参照)で使用するために作製した(GL12−052)。
GL12−052のpgiの染色体遺伝子座を、上記の直鎖状二本鎖DNAライブラリーの76メンバーのサブセットで組み換えた。このサブセットは、その結晶構造(タンパク質データバンクID:3NBU)によって予測されるように、Pgiの溶媒接触可能ループ領域中にプロテアーゼ認識配列を含んでいた。得られたPgiライブラリーメンバーは、野生型Pgi一次アミノ酸配列における以下の位置の後に、プロテアーゼ認識配列の挿入を有していた:2〜5、9、24〜25、33〜36、58〜59、85〜96、105〜111、113〜115、137〜141、143〜144、146、173〜176、196、250〜251、254、366〜370、398〜399、410〜414、447〜451、477、526〜532。
GL12−085のpgiの染色体座を、上記の方法を用いて、562メンバーのプールされたライブラリーと(等モル濃度で)再結合した。得られた細胞ライブラリーを、アラビノースを欠き、34μg/mLのクロラムフェニコールおよび1%グルコースを補充したM9寒天培地(M9CG)にプレーティングした。細胞をプレーティングしてライブラリーの5倍のカバレッジを得、こうして約250細胞/プレートを有する11のプレートを得て、これにより方法の次のステップでの容易なレプリカプレーティングを可能にした。これらのプールされたライブラリープレートを、37℃で1.5〜2日間インキュベートした。活性なPgiを提供するライブラリーメンバーを表すコロニーを、その後、M9GC培地と、34μg/mLのクロラムフェニコール、1%グルコースおよび2%アラビノースを補充したM9寒天培地(M9CGA)の両方にレプリカプレーティングした。レプリカプレートを37℃で1.5〜2日間インキュベートした。M9CGプレート上に存在するが、M9CGAプレート上に存在しないすべてのコロニーを、さらなる分析のために回収した。
個別のおよびプールされたスクリーンから得られたほぼすべての15のPgi変異体を、Pgiについて公表された結晶構造(タンパク質データバンクID:3NBU)の溶媒露出ループ領域上にマッピングする。また、変異体526〜532は、PgiのC末端ヘリックスに先行するループ領域に対応し、および変異体524〜525は、触媒活性を有する、別のヘリックスのC末端に対応する(図6)。524〜532の領域に挿入された認識配列のプロテアーゼ媒介性の切断は、こうしてC末端ヘリックスを切断し、先行する触媒ヘリックスの奇形が生じ得る。Pgiは二量体であるために、C末端ヘリックスの除去はおそらく有害であり、このヘリックスは二量体を互いに「ラッチ」する助けとなる。
大腸菌BL21(DE3)のpgi遺伝子を、pgi−HRV−I526(配列番号9)で置き換えた。この株(GL12−116)を、3つのプラスミドで個別に形質転換した:pACYCDuet−1、pGLC089(図7)、およびpGLC221(図8)。pACYCDuet−1は低コピー空ベクター対照プラスミドであり、一方pGLC089とpGLC221は、イソプロピルβ−D−1チオガラクトピラノシド(IPTG)で誘導された場合に、T7プロモーターからHRV 3Cプロテアーゼ(大腸菌での発現のためにコドン最適化)を発現することができる。pGLC089のプロテアーゼ遺伝子は、得られるHRV 3Cプロテアーゼが、周辺質中のプロテアーゼを隔離するN末端OmpAリーダー(MKKTAIAIAVALAGFATVAQA)(配列番号46)を有するような様式で、追加の配列を含み、一方pGLC221のプロテアーゼ遺伝子は、かかるリーダーを欠き、細胞質で発現される。これらの株は、規定のグルコース培地中で37℃で中間対数期まで増殖させ、0.8mMのIPTGで2時間誘導した。清澄化溶解物を作製し、その後Pgi活性についてアッセイした(上記のように)。表2は、誘導前の各菌株の増殖速度と、清澄化溶解物で測定されたPgi活性を示す。HRV 3Cプロテアーゼが細胞質で発現された場合、増殖速度は、プロテアーゼを欠く株に比べて40%低下し、これはおそらく、IPTG誘導性の過剰発現の前の、プロテアーゼの漏出性発現による。
大腸菌(E. coli)のホスホトランスアセチラーゼ(Pta)酵素(リン酸アセチルトランスフェラーゼとも呼ばれる)は、酢酸オーバーフロー代謝に最初に関与する反応を触媒する:
アセチル−CoA+リン酸←→アセチルリン酸+コエンザイムA
酢酸オーバーフローは、急速に増殖する大腸菌のグルコース供給好気性培養物中で起こる。生産培地中に排出される酢酸の蓄積は、増殖速度、増殖密度、および組換えタンパク質の生産を制限し、これは工業的発酵における典型的な問題である。Pta活性を除去された株は、それらの野生型対応物より日常的に15〜20%遅く増殖し、酢酸排出を減少させる一方で、オーバーフローの問題を解決せず、なぜならば、株は代わりに、同様の有害な影響を持つ乳酸およびピルビン酸を排出するからである。無細胞生産工程でのPtaを標的とするプロテアーゼは、酢酸の蓄積を防止し、炭素フラックスをトリカルボン酸サイクルにシフトし、一方で株が、それらのpta除去対応物よりも速い最大増殖速度で増殖することを可能とする。
200メンバーの直鎖状二本鎖DNAライブラリーを、ポリメラーゼ連鎖反応(PCR)により設計して構築し、ここで天然の大腸菌pta遺伝子配列(配列番号47)を修飾して、ヒトライノウイルス3C(HRV)プロテアーゼの8アミノ酸のプロテアーゼ認識配列(配列番号38)をコードするヌクレオチド配列(配列番号37)を含めた。プロテアーゼ認識モチーフをコードするヌクレオチド配列は、野生型pta遺伝子の次のコドンの後に挿入された:350、380〜388、401〜405、409〜415、426〜431、434〜438、446〜465、475〜483、490〜495、502〜508、511〜518、526〜538、544〜549、552〜563、577〜586、589〜603、615〜620、626〜627、629〜632、639〜650、653〜660、669〜674、681〜687、689〜698、709〜713。遺伝子のコード配列に加えて、各ライブラリーメンバーは、50塩基対(bp)の相同アームも含んでいた(例えば、大腸菌ゲノムの野生型pta遺伝子座に相同である、遺伝子の開始コドンの上流の50bpの追加の配列、および遺伝子の終止コドンの下流の50bpの追加の配列)。LEVLFQGP(配列番号38)配列をアミノ酸L、LEまたはLEVの後に挿入する場合、それぞれEVLFQGP(配列番号39)、VLFQGP(配列番号40)またはLFQGP(配列番号41)のみが挿入された。同様に、配列をアミノ酸P、GPまたはQGPの前に挿入する場合、それぞれLEVLFQG(配列番号42)、LEVLFQ(配列番号43)またはLEVLF(配列番号44)のみが挿入された。さらに、挿入がアミノ酸LPの間の場合、例えばEVLFQG(配列番号45)のみが挿入された。
Ptaライブラリースクリーンのために、Keio collection(Mol. Syst. Biol. 2006; 2:2006-08)からの大腸菌JW2294-1(Coli Genetic Stock Center;CGSC #9844)の修飾バージョンを作製した。スクリーンにおける使用のための株を調製するために、JW2294-1のゲノムを2つの方法、例1で前述したホスホグルコースイソメラーゼのため方法を用いて修飾した。第1に、pta遺伝子の代わりに位置されたKanRマーカーを除去して、pta遺伝子の最初の3塩基および最後の21塩基ならびにそれらの間の短いscar配列を含んだpta遺伝子座を残した。第2に、アセチル−CoAシンセターゼ(すなわち、acs)をコードする遺伝子をKanRで置き換え、それにより、酢酸を唯一の炭素源として増殖する能力を欠いており、カナマイシンに対する耐性を回復した株を作製した。先に述べたリコンビナーゼプラスミド(pGLA042;図3)をこの株に形質転換して最終的なスクリーン株(GL13−052)を作製し、これを個別の選択およびアッセイアプローチで使用した。
GL13−052におけるptaの染色体遺伝子座を、HRVプロテアーゼ認識配列がPtaのC末端触媒ドメインの予測された溶媒接触可能ループ領域に位置している、上述の200メンバーの直鎖状二本鎖DNAライブラリーを用いて、個別に組換えした。大腸菌Ptaの結晶構造はまだ決定されていないので、前述のループ領域の予測は、大腸菌PtaのC末端触媒ドメインを、公開された結晶構造を有する異種酵素のそれに対して(すなわち、タンパク質データバンクID:1R5Jおよび2AF3)、アミノ酸配列アラインメントを実施して行った。
大腸菌(E.coli)の主要およびマイナーなトランスケトラーゼ酵素(それぞれTktAおよびTktB)は、ペントースリン酸経路における2つの可逆的ケトール転移反応を触媒する:
フルクトース−6−リン酸+グリセルアルデヒド−3−リン酸←→エリスロース−4−リン酸+キシルロース−5−リン酸
リボース−5−リン酸+キシルロース−5−リン酸←→セドヘプツロース−7−リン酸+グリセルアルデヒド−3−リン酸
トランスケトラーゼ活性は、エリスロース−4−リン酸、すなわち、3個の芳香族アミノ酸ならびにいくつかのビタミンの生産に必要とされるキーとなる中心の炭素代謝物の、適切な供給を保証する。トランスケトラーゼ活性を欠いている株は、例えば、芳香族アミノ酸などのエリスロース−4−リン酸由来の化合物およびビタミンの補充を必要とする。高価ともなり得るかかる補充があったとしても、発酵において高い細胞密度への増殖は困難である。トランスケトラーゼはまた、ペントースリン酸経路を解糖に接続し、グルコースのフラックスが高い場合、ペントースリン酸を、過剰なヌクレオチドの生産から吸い上げる。トランスケトラーゼを標的とするプロテアーゼは、その重要な機能を細胞増殖の間に大幅に変更することなく、無細胞反応においてペントースに由来する分子の生産に利益をもたらすが、これは、高ペントースリン酸経路のフラックスが、解糖へと吸い上げられることを防止するからである。トランスケトラーゼの結晶構造を、図12に示す。
200メンバーの直鎖状二本鎖DNAライブラリーを、ポリメラーゼ連鎖反応(PCR)により設計して構築し、ここで天然の大腸菌トランスケトラーゼA(tktA)遺伝子配列(配列番号57)を修飾して、HRVプロテアーゼの8アミノ酸プロテアーゼ認識配列(配列番号38)をコードするヌクレオチド配列(配列番号37)を含めた。プロテアーゼ認識モチーフをコードするヌクレオチド配列は、野生型tktA遺伝子の次のコドンの後に挿入された:22〜24、43〜55、78〜83、88〜110、138〜148、172〜175、185〜192、196〜200、208〜210、218〜220、233〜238、245〜257、261〜287、294〜296、331〜336、350〜354、371〜372、388〜403、484〜487、508〜511、523〜529、544〜551、573〜577、591〜593、601〜607、624〜627、633〜640、648〜651。遺伝子のコード配列に加えて、各ライブラリーメンバーは、50塩基対(bp)の相同アームも含んでいた(例えば、大腸菌ゲノムの野生型tktA遺伝子座に相同であるそれぞれ50bpの配列、すなわち遺伝子の開始コドンの上流の50bpの追加の配列、および遺伝子の終止コドンの下流の50bpの追加の配列)。LEVLFQGP(配列番号38)配列をアミノ酸L、LEまたはLEVの後に挿入する場合、それぞれEVLFQGP(配列番号39)、VLFQGP(配列番号40)またはLFQGP(配列番号41)のみが挿入された。同様に、LEVLFQGP(配列番号38)をアミノ酸P、GPまたはQGPの前に挿入する場合、それぞれLEVLFQG(配列番号42)、LEVLFQ(配列番号43)またはLEVLF(配列番号44)のみが挿入された。さらに、LEVLFQGP(配列番号38)の挿入がアミノ酸LPの間の場合、例えばEVLFQG(配列番号45)のみが挿入された。
TktAライブラリースクリーンのために、Keio collection(Mol. Syst. Biol. 2006; 2:2006-08)からの大腸菌JW5478-1(Coli Genetic Stock Center; CGSC #11606)の修飾バージョンを作製した。スクリーンにおける使用のための株を調製するために、JW5478-1のゲノムを2つの方法、例1で前述した方法を用いて修飾した。第1に、tktA遺伝子の代わりに位置されたKanRマーカーを除去して、tkt遺伝子の最初の3塩基および最後の21塩基ならびにそれらの間の短いscar配列を含んだtktA遺伝子座を残した。第2に、マイナーなトランスケトラーゼ(tktB)をコードする遺伝子をKanRで置き換え、それにより、いかなるトランスケトラーゼ活性も欠いており、カナマイシンに対する耐性を回復した株を作製した。リコンビナーゼプラスミドpGLA042(図3)をこの株に形質転換して最終的なスクリーン株GL13−053を作製し、これを個別の選択およびアッセイアプローチで使用した。
GL13−050のtktAの染色体遺伝子座を、その結晶構造(タンパク質データバンクID:1QGD)により予測されるように、HRVプロテアーゼ認識配列をTktAの溶媒接触可能ループ領域に配置した、上記の200メンバーの直鎖状二本鎖DNAライブラリーを用いて個別に組み換えした(図11参照)。
TktAの公表された結晶構造(タンパク質データバンクID:1QGD)に従って、スクリーンから得た5つのTktA変異体(表3)を、C末端ヘリックスの直前に先行するループにマッピングする(図11)。TktAは二量体として活性であり、このループは、二量体化界面に生じる。理論に束縛されることなく、HRVプロテアーゼによるこのループの切断はおそらく、TktAの二量体化する能力を破壊する。実際、トランスケトラーゼの二量体化は、活性な酵素の形成を律速する(J. Biol. Chem. 1981; 256:4877-83)。

- 配列番号48のアミノ酸配列のアミノ酸381、382、387、または409の後に位置するプロテアーゼ認識配列を有する、配列番号48の配列を含む組換えホスホトランスアセチラーゼタンパク質。
- 配列番号63の配列のアミノ酸635、636、637、638または640の後に位置するプロテアーゼ認識配列を有する、配列番号63の配列を含む組換えトランスケトラーゼAタンパク質。
