図1は、タイプIアダプターの1実施形態を示す。その一本鎖DNA鎖は、精製の間に「タイプIアダプター」連結生成物を選択的に結合するために用いられる、一本鎖DNAの大きなヘアピンループを残しつつ、それ自身に対しハイブリダイズするであろう自己補完性を有する。セルフハイブリダイズしたアダプターの末端は、第一の制限エンドヌクレアーゼ(矢印、1ry)の半分をコードし、アダプター:アダプター連結(タイプI:タイプI、タイプI:タイプII、またはタイプII:タイプIIのいずれでもよい)により作製される任意の連結生成物を切断するために利用される。
配列番号1は、野生型α−ヘモリジン(α−HL)のひとつのサブユニットをコードするポリヌクレオチド配列を示す。
開示された生成物および方法において、異なる応用が、特定のニーズに応じて技術的に提供され得ることが理解されるべきである。本明細書中で使用される専門用語は、本発明の特定の実施形態を記載する目的で用いられるが、限定されることを意図しないことも理解されるべきである。
本発明は核酸の配列を決定するためのアダプターを提供する。アダプターは二本鎖核酸の領域を含む。この領域の少なくとも一端は、パリンドローム切断部位の片半分を形成する。アダプターは、その他のアダプターから区別されて選択可能である。いくつかの実施形態において、前記領域は、本発明のアダプターは、典型的には、アダプターの対の一部として使用される。
アダプターは二本鎖核酸の領域を含む。この領域の存在は、本発明のアダプターがdsDNAまたはdsRNA等のその他の二本鎖核酸を連結できることを意味する。また、本発明のアダプターは、それら自身またはその他のタイプのアダプターと連結可能である。より詳細に後述されるように、そのような連結は、完全なパリンローム切断部位の形成をもたらすものである。本発明のアダプターを二本鎖核酸またはそれら自身へと連結可能にする好適な条件については、以下で考察する。
パリンドローム切断部位は、同様の様式で切断され得る、核酸中のパリンドロームコンセンサス配列である。このようないくつかの配列が当技術分野において公知であり、本発明で用いられ得る。好ましいパリンドローム切断部位を以下に示す。

本発明のアダプターは、その他のアダプターから区別されて選択可能である。本発明のアダプターは、本発明のアダプターのその他のタイプから区別されて選択可能である。タイプIアダプターは、タイプIIアダプターから区別されて選択可能である。区別される選択性とは、1つのタイプのアダプターが、少なくとも1つの特性に基づいて、別のタイプのアダプターから線引きできる、または、識別できることを意味する。アダプターの異なるタイプを区別して選択するためには、任意の特性を用いればよい。
好ましい実施形態において、アダプターは、アダプターの同定を可能にする核酸配列を含む。この核酸配列は、二本鎖核酸領域、または、存在する場合には、ヘアピンループ中に存在する。
いくつかの実施形態において、アダプターは、それ自体で切断されるか、または、ニックが入り得る。言い換えれば、アダプターは、別のアダプターと連結することなく、切断されるか、または、ニックが入り得る。二本鎖核酸領域は、切断されるか、または、ニックが入り得るし、もし存在すれば、ヘアピンループは、切断されるか、または、ニックが入り得る。ヘアピンループを有するアダプターにおいては、パリンドローム切断部位の片半分を形成するアダプターの末端(すなわち、二本鎖配列テンプレートに対し連結するアダプターの末端)が、選択可能な結合部分から分離できることが好ましい。ヘアピンループを有さないアダプターにおいては、アダプターの一方の末端または両方の末端が選択可能な結合部分から分離できることが好ましい。
また、本発明は、本発明のアダプターの対を提供する。対における1つのタイプのアダプターは、一本鎖核酸における2つの異なる領域間のハイブリダイゼーションにより形成され、ヘアピンループを含む(タイプI)。対における別のタイプのアダプターは、ヘアピンループを含んでもよく、含まなくてもよい(タイプII)。タイプIIアダプターは、好ましくは、一本鎖核酸における2つの異なる領域間のハイブリダイゼーションにより形成され、ヘアピンループを含んでもよい。対における各タイプのアダプターは、他方のタイプから区別されて選択可能である。2タイプのアダプターが互いに連結される場合には、完全なパリンドローム切断部位が形成される。アダプターは上記で論じられる任意のものであってよい。
また、本発明は、一本鎖核酸における2つの分離された領域間のハイブリダイゼーションにより形成され、ヘアピンループを含む、少なくとも2群の本発明のアダプター(タイプI)を含むキットを提供する。各群における各アダプターは、群に特異的な核酸配列を含む。言い換えれば、ある群における各アダプターは、そのアダプターがその群の一部として同定され、別の群の一部としては同定されないことを可能にする配列を含む。2以上の群は、2以上の生物等の、2以上の異なる個々の供給源に由来する二本鎖核酸テンプレートの多重配列分析を可能にする。好適な生物は以下に考察する。各テンプレートは、異なる群に割り当てられ、それぞれはテンプレートの供給源の同定を可能にする核酸配列を含む。同定される核酸配列は、各群ごとに異なるものとなる。その配列は、典型的には2以上の群の、それぞれのアダプターにおける同様の位置に配置される。このことが、群の間の十分な区別を可能にする。アダプターの同定を可能にする核酸配列は、上記により詳細に考察されている。上記に論じられる任意の実施形態を、本発明のキットに適用可能である。
本発明はまた、配列テンプレートとして用いる核酸構築物を提供する。この構築物は、二本鎖核酸の配列決定にとって有用である。構築物は、一般的に、少なくとも1つの本発明のアダプターに連結された2つの核酸鎖を含む。それは、典型的には、調べる必要がある核酸の2つの鎖の配列である。
また、本発明は、本発明のアダプターの調製方法を提供する。本方法は、(i)互いにハイブリダイズして、パリンドローム切断部位の片半分を形成することが可能であって、(ii)別のアダプターと区別されて選択可能である、2つの核酸を準備することを含む。これらの特徴は全て、本発明のアダプターに関し上記に詳細に論じられている。核酸は、それらがハイブリダイズすることが可能な条件の下で接触させられ、それにより本発明のアダプターが調製される。そのような条件は、以下に詳細に考察される。
また、本発明は、本発明の構築物の調製方法を提供する。本発明の構築物は、上述されている。これらの方法を用いて、本発明の任意の構築物を製造できる。
本発明はまた、二本鎖核酸の配列決定法を提供する。この方法は、核酸構築物を調整するための上記の方法のひとつを実行することを含む。核酸、好ましくはDNAまたはRNAの2つの鎖を含む構築物は、タイプIアダプターを介して共有結合的に連結する。必要でれば、構築物は変性されて一本鎖構築物を形成する。このための条件は上述されている。
膜貫通細孔は、付加電位により作動させられるイオンが膜の片側から膜のもう一方の側へと流れることを可能にする細孔である。細孔は、好ましくは、付加電位に従ってヌクレオチドが膜の片側から膜のもう一方の側へと流れることを可能にする。細孔は、好ましくは、DNAまたはRNA等の核酸が、前記細孔を通じて押したり引いたりされることを可能にする。

構築物を効率的に配列決定するためには、構築物中の一定の割合のヌクレオチドが連続的様式で同定されることを確実にすることが重要である。酵素の固定的特性は、構築物中の一定の割合のヌクレオチドが細孔を通じて流れる電流に影響を与えることを意味する。
いくつかの実施形態において、細孔は、細孔とヌクレオチドまたは構築物との間の、相互作用を促進する分子アダプターを含む。アダプターの存在は、細孔と、構築物から遊離された、または構築物中に存在するヌクレオチドとの、ホスト−ゲスト化学を向上させる。ホスト−ゲスト化学の原理は、当技術分野において周知である。アダプターは、それのヌクレオチドとの相互作用を向上させる、細孔の物理的または化学的特性に対して効果を及ぼす。アダプターは、典型的には、細孔のバレルまたはチャンネルの電荷を変化させるか、または、ヌクレオチドと特異的に相互作用するかもしくは結合し、それにより、それらの細孔との相互作用を促進する。
本方法は、核酸処理酵素、例えば、エキソヌクレアーゼがそれに結合した細孔を膜の中に挿入する任意の好適な膜/細孔系を用いて実施することができる。本方法は、典型的には、(i)核酸処理酵素、例えば、エキソヌクレアーゼがそれに結合した細孔を含む人工膜、(ii)核酸処理酵素、例えば、エキソヌクレアーゼがそれに結合した細孔を含む、単離された天然の膜、または(iii)核酸処理酵素、例えば、エキソヌクレアーゼがそれに結合した細孔を発現する細胞、を用いて実施される。本方法は好ましくは人工膜を用いて実施される。膜は、修飾された細孔に加えて、他の膜貫通タンパク質および/または膜内タンパク質、さらには他の分子も含むことができる。
本方法は、核酸処理酵素がそれに結合している細孔が膜の中に挿入されている膜/細孔系を調べるために好適な任意の装置を用いて実施することができる。本方法は、確率論的センシングのために好適な任意の装置を用いて実施することができる。例えば、装置は、水溶液を含むチャンバーおよびチャンバーを2つの区域に分ける障壁を含む。障壁は、細孔を含む膜が形成されている開口部を有する。ヌクレオチドまたは構築物は、核酸をチャンバー内に導入することによって細孔と接触させることができる。核酸は、チャンバーの2つの区域のいずれかの中に導入することができるが、好ましくは、酵素を含むチャンバーの区域に導入する。
本発明の方法は、構築物のヌクレオチドとの相互作用の間に細孔を通過する電流を測定することを伴う。膜貫通細孔を通るイオン電流を測定するために好適な条件は当技術分野で公知であり、実施例に開示されている。本方法は、膜および細孔を横切って付加される電圧を用いて実施される。用いられる電圧は、典型的には、−400mV〜+400mVである。用いられる電圧は、好ましくは、−400mV、−300mV、−200mV、−150mV、−100mV、−50mV、−20mVおよび0mVから選択される下限、ならびに+10mV、+20mV、+50mV、+100mV、+150mV、+200mV、+300mVおよび+400mVから独立に選択される上限を有する範囲にある。用いられる電圧は、より好ましくは、120mV〜170mVの範囲である。付加電位を変化させることにより、本発明の細孔によって異なるヌクレオチドの識別を増大させることが可能である。
一実施形態において、本配列決定方法は、前記構築物を、デオキシリボヌクレアーゼ等のエキソヌクレアーゼ酵素が連結している細孔と接触させることを含む。上記に考察される任意のエキソヌクレアーゼ酵素を本方法において使用できる。エキソヌクレアーゼは、構築物の一末端から個々のヌクレオチドを遊離させる。エキソヌクレアーゼは、典型的には、核酸配列の一つの末端上に付いて、その配列を末端から、一度に1ヌクレオチドを消化していく酵素である。エキソヌクレアーゼは、5’から3’方向、または、3’から5’方向に核酸を消化できる。エキソヌクレアーゼが結合する核酸の末端は、典型的には、用いられる酵素の選択を通じて、および/または、当技術分野において公知の方法を用いて決定される。核酸配列のいずれかの末端における水酸基またはcap構造は、典型的には、エキソヌクレアーゼが核酸配列の特定の末端へと結合することを抑制するか、または促進するために用いられる。
変異によりエキソヌクレアーゼが変化し得る割合を、野生型酵素と比較した。本方法の配列決定において、エキソヌクレアーゼの好適な活性の度合は、1秒あたり0.5〜1000ヌクレオチド、1秒あたり0.6〜500ヌクレオチド、1秒あたり0.7〜200ヌクレオチド、1秒あたり0.8〜100ヌクレオチド、1秒あたり0.9〜50ヌクレオチド、または1秒あたり1〜20または10ヌクレオチドの消化を伴う。この速度は、好ましくは、1秒あたり1、10、100、500または1000ヌクレオチドである。好適なエキソヌクレアーゼ活性の度合は、各種の方法により達成可能である。例えば、活性において低減された、または向上した最適速度を有する変異体エキソヌクレアーゼを、本発明に従って用いることができる。
鎖の配列決定は、制御され、かつ、段階的な、細孔を通る核酸ポリマーの転移を含む。DNA処理酵素の大半は、それらが一本鎖DNAまたはRNAを加水分解、ポリマー化、またはプロセシングするのであれば、本適用に用いるために好適である。好ましい酵素は、ポリメラーゼ、ヌクレアーゼ、ヘリカーゼおよびジャイレース等のトポイソメラーゼである。酵素部分は、個々のヌクレオチド配列決定に関する場合ほどは、細孔ルーメンの近傍に存在する必要を有しない、なぜなら、ヌクレオチドが細孔のセンシング部分へと到達する連続において混乱がおきる可能性がないためである。
以下の実施例によって本発明を説明する:
1.1 配列決定テンプレートの作製
人工的なヘアピンアダプター(本明細書中で「タイプIアダプター」および「タイプIIアダプター」と称する)を、二本鎖(dsDNA)テンプレート断片の平滑末端へと連結することにより、所望のテンプレートを生成する。アダプターは人工的な、化学合成されたDNA配列であり、所望の一本鎖配列決定テンプレートの構築、精製および最終的な遊離を促すように設計されている。人工的な配列であって、これらのアダプターは、それらの実際の配列において非常に大きな柔軟性を有し、従って、使用される配列中に機能性を組み込むことができる。
好適な条件下で、分子内ハイブリダイゼーションが起こり、dsDNA領域およびssDNA「バブル」領域を伴う平滑末端のDNAの「ヘアピンループ」を生じるように、タイプIアダプター(図1)を、その5’末端ヌクレオチドが3’末端ヌクレオチドに対し相補的である一本鎖DNA(ssDNA)オリゴヌクレオチドとして合成する。二本鎖のハイブリダイズした領域は、(例えば)「切断部位が稀な」制限エンドヌクレアーゼの認識配列の片半分に相当する塩基の配列を伴って終端となる。「バブル」領域は、前記構造および前記構造を含む任意の連結生成物を、相補的なssDNA配列を備えた支持表面またはビーズ上へと捕捉するためのハイブリダイズ可能な「フック」を提供し得る一本鎖配列である。「バブル」領域はまた、特定のタイプIアダプターを、別のアダプター、さもなければ同じタイプIアダプターから識別する配列を含むことができ、そのようにして、異なる個体から得られるテンプレートDNAに由来する連結生成物の多重分析を可能にする。
タイプIIアダプター(図2)は、全体の構造においてタイプIアダプターに似ておらず、長鎖のオリゴヌクレオチドによる分子内ハイブリダイゼーションを有する生成物である。形成される構造は終結末端を有し、それはまた、タイプIアダプターのヘアピンにおける終結末端に存在するパリンドロームの希少切断制限酵素の片半分を示す。さらに、タイプIIアダプターの二本鎖領域は、異なる希少切断制限エンドヌクレアーゼの認識配列を含む(図2中の2ry)。本アダプターは、アダプターを同定するために使用でき、パリンドロームの希少切断制限酵素の片半分(図2中の1ry)を示す末端と、異なる希少切断制限エンドヌクレアーゼの認識配列(図2中の2ry)の間に位置づけられる配列を含み得る。タイプIIアダプターにおける一本鎖DNAのバブル領域は、タイプIアダプターのそれよりも顕著に小さいものであり得る。なぜなら、それは選択可能なマーカーも保持するが、これは[ビオチン−dT]の形態で存在し、タイプIIアダプターを含む任意の連結生成物を固定化ストレプトアビジンの表面へと捕捉可能にする。
高分子量のゲノムテンプレートから、多くのやり方で配列決定テンプレートを調製することができる。確立されたひとつの方法は、ランダムな断片化と、剪断したDNAの末端を平滑末端にする修復である;これは一般に認められた信頼できる方法であり、提案されるテンプレートの生成スキームは、この方法が一般に好まれる方法であろうと推測させる。しかし、修飾を伴えば、記載される手法は、「突出」末端を含む異なる末端を生成する別の断片化法に適合するように改変することもでき得る。
剪断されたDNAの断片は、5’PO4および3’OHを両鎖上に具備することとなる。テンプレートの脱リン酸化は、テンプレート断片のコンカテマー化を抑制し得るが、次いで、5’リン酸化されたアダプターの連結において残されたニックを修復しなければならないという課題を有する。過剰濃度のアダプターを、リン酸化されたテンプレートDNAと共に使用することは、テンプレート:テンプレート連結の可能性を制限し得るが、挿入されたテンプレートを欠く多数の連結生成物が生成することを意味することになる(図3および図4)。
・アダプター−アダプター生成物
タイプI−タイプIは、ストレプトアビジンと結合せず、任意のRE処理に先立ち除去され得る。
タイプI−タイプIIは、ストレプトアビジンと結合するが、第1のRE消化により分解され得る。
タイプII−タイプIは、ストレプトアビジンと結合するが、第1のRE消化により分解され得る。
タイプII−タイプIIは、ストレプトアビジンと結合し、ストレプトアビジン支持ビーズとクロスリンクするが、第1のRE消化により分解され得る。
タイプI−dsDNAテンプレート−タイプIは、ストレプトアビジンと結合せず、任意のRE処理に先立ち除去され得る。
タイプI−dsDNAテンプレート−タイプIIは、ストレプトアビジンと結合し、第1のRE消化で分解されず、第2のRE消化において所望の生成物を遊離し得る。
タイプII−dsDNAテンプレート−タイプIは、ストレプトアビジンと結合し第1のRE消化で分解されず、第2のRE消化において所望の生成物を遊離し得る。
タイプII−dsDNAテンプレート−タイプIIは、ストレプトアビジンと結合し、ストレプトアビジン支持ビーズとクロスリンクし、第1のRE消化で分解されないが、第2のRE消化において「一本鎖」テンプレート生成物(共有結合的に連結されていない)を遊離し得る。
所望の一本鎖生成物を合理化的に精製するための戦略を示す(図5)。連結反応後、タイプIIアダプターを取り込んだ全てのダンベル構造は、(タイプIIアダプター上に存在するビオチン部分により)固定化ストレプトアビジン表面へと捕捉され、タイプIアダプターのみを含むあらゆる構造は、結合することなく洗浄除去される。結合したタイプIIアダプター構造を第1の制限エンドヌクレアーゼで処理することにより、いかなるテンプレートDNAも間に入ることなく2つのアダプターを連結することによって形成された結合生成物が切断され得る。次いで、全ての遊離した断片を洗浄除去し、一方で、所望の生成物は、プレートへと結合され続ける。第2の制限酵素を適用することにより、捕捉されたタイプIIアダプター配列内の結合断片が切断され、一方で、連結生成物は1つのタイプIIアダプターを有するか、または両方の末端がタイプIIアダプターを有する。遊離生成物は、所望される、共有結合的に閉じた構造(全ての遊離される構造の2/3はこの形態であり得る)であるか、または、タイプII:テンプレート:タイプII連結生成物に由来する線形の配列(遊離される生成物の1/3はこの形態であり得る)であるかのいずれかである。所望される共有結合的に閉じた構造における、閉じていない側の末端は、タイプIIアダプターに由来し、そのアダプターを同定するために用いることができる配列を含み得る。
所望の構造を作製したら、一本鎖のエキソヌクレアーゼとの結合および3’末端の消化によるエキソヌクレアーゼ配列決定に適するようになる。遊離される5’一リン酸ヌクレオシドは、細孔内で同定され、(理想的には)、順番で、対応する塩基配列を生じるようになる(図7):

Claims (10)
- (a)二本鎖核酸テンプレートの両方の鎖がアダプターを介して共有結合している2つの核酸鎖
を含む構築物であって、該アダプターが一本鎖核酸における2つの分離された領域間のハイブリダイゼーションにより形成される二本鎖核酸領域を含み、及び、ヘアピンループを含む該構築物を提供すること;
(b)一本鎖構築物を形成するように、前記構築物を変性させることと;
(c)前記構築物を膜貫通細孔及び核酸処理酵素と接触させることにより、該酵素が、細孔を通る、制御され、かつ、段階的な前記構築物の転移を提供し、該構築物中のヌクレオチドが該細孔と相互作用すること;及び
(d)各相互作用時に、前記細孔を通過する電流を測定し、それにより、前記二本鎖核酸テンプレートの配列を決定すること;を含む方法。 - (a)二本鎖核酸テンプレートの両方の鎖がアダプターを介して共有結合している2つの核酸鎖
を含む構築物であって、該アダプターが一本鎖核酸における2つの分離された領域間のハイブリダイゼーションにより形成される二本鎖核酸領域を含み、及び、ヘアピンループを含む該構築物を提供すること;
(b)一本鎖構築物を形成するように、前記構築物を変性させること;

(d)前記ヌクレオチドが前記分子アダプターと相互作用するように、前記ヌクレオチドを前記細孔と相互作用させること;
(e)各相互作用時に、前記細孔を通過する電流を測定し、それにより、前記ヌクレオチドを同定すること;及び
(f)前記構築物の同じ端部においてステップ(c)〜(e)を繰り返し、それにより、前記二本鎖核酸テンプレートの配列を決定すること;を含む方法。 - 該構築物が
(a)前記アダプターと前記2つの鎖との間の連結を可能にする条件の下で、前記アダプターと、前記二本鎖核酸テンプレートの2つの核酸鎖を接触させること;及び
(b)前記アダプターを前記2つの鎖と共有結合させること;
を含む方法によって調製される、請求項1又は2記載の方法。 - 該核酸処理酵素が、ポリメラーゼ、エキソヌクレアーゼ、ヘリカーゼ、トポイソメラーゼ、又は、ジャイレースである、請求項1〜3のいずれか1項に記載の方法。
- (a)該膜貫通細孔がタンパク質細孔であり、
(b)該膜貫通細孔がα−ヘモリジン又はMspAに由来するタンパク質細孔であり、
(c)該膜が人工膜であり;及び/又は、
(d)該膜が人工脂質二重層である;
請求項1〜4のいずれか1項に記載の方法。 - 該二本鎖核酸テンプレートが二本鎖DNA(dsDNA)または二本鎖RNA(dsRNA)であり、及び/又は、前記二本鎖核酸テンプレートがメチルシトシンを含む、請求項1〜5のいずれか1項に記載の方法。
- 工程(b)において、構築物が化学的又は熱的に一本鎖へと遊離される、請求項1〜6のいずれか1項に記載の方法。
- 該核酸処理酵素が膜貫通細孔に共有結合で結合している、請求項1に記載の方法。
- 該アダプターがその他のアダプターから、固相表面に対する区別されるもしくは選択的な結合に基づき、区別されて選択可能である、請求項1〜8のいずれか1項に記載の方法。
- 該一本鎖核酸における2つの分離された領域が、同じタイプの核酸、または異なるタイプの核酸である、請求項1〜9のいずれか1項に記載の方法。
