Description
本出願は、代理人整理番号CAL-2として「Random Array DNA Analysis by Hybridization」という表題で2003年2月26日に出願された米国仮出願第60/450,566号について優先権の利益を主張するものである。関連主題は、代理人整理番号30311/39054として「Single Target Molecule Analysis by Compiling Multiple Transient Interactions with Probe Molecules」という表題で2002年12月20日に出願された米国仮出願第60/435,539号について優先権の利益を主張している代理人整理番号CAL-3として「Single Target Molecule Analysis by Compiling Multiple Transient Interactions with Probe Molecules」という表題で2003年12月16日に出願された共有、同時係属の米国特許出願第10/738,108号に開示されている。これらの特許および他の特許すべてならびに本明細書中に引用されている特許出願は、参照により全体として本明細書に組み込まれる。
2.1 技術分野
本発明は、分子を分析するための方法およびそのような分析を行うための装置に関する。これらの方法および装置は、核酸の単一分子の信頼のおける分析を可能にする。そのような単一分子は、個々の成分を分離または濃縮することなく、細胞、組織、土壌、空気、水などの天然試料から得ることができる。本発明の特定の態様において、これらの方法および装置は、核酸配列分析または遺伝子発現を含む核酸定量化を行う際に有用である。
本明細書に記載のポリヌクレオチドの配列は、配列表に列挙され、2004年2月26日の午前11時26分18秒にIBM PC、Windows 2000オペレーティングシステムで作成された8.00kb (8.192バイト)の「CAL-2CIP PCT.txt」というラベルのファイルを含むコンパクトディスクで提供される。「CAL-2CIP PCT.txt」という表題の配列表は、参照により全体として本明細書に組み込まれる。配列表「CAL-2CIP PCT.txt」のコンピュータ可読フォーマット(「CRF」)および3枚の複製コピー(「コピー1」、「コピー2」および「コピー3」)が本明細書において提供される。本明細書によって、出願人は、それぞれ37 CFR §1.821(c)および(e)に従って提供される配列表のCRFならびにコピー1、2および3の内容が同一であることを述べる。
3種類の確立されたDNA配列決定技術が存在する。現在使われている支配的な配列決定法は、サンガーのジデオキシ連鎖停止プロセス(参照により全体として本明細書に組み込まれているSanger他、Proc. Natl. Acad. Sci. USA 74:5463 (1977))に基づいており、手動システムから完全自動化キャピラリシークエンサーに渡るまで、様々なゲルに基づく分離装置に依存する。サンガー法は、技術的に難しく、約1kb以下の読み取り長に限定され、高い確度を得るためには多重読み取りが必要である。第二の方法であるパイロシークエンシングも、成長鎖への取り込みについて特定のDNA塩基をテストする連続したサイクルの間に作成されるピロリン酸の産生をモニターすることによって配列情報を作成するためにポリメラーゼを使用する(参照により全体として本明細書に組み込まれているRonaghi、Genome Res. 11:3 (2001))。この方法は、洗練されたマルチウエルプレートアッセイを提供するが、極めて短い10〜50塩基断片の局所配列決定用に過ぎない。この読み取り長制限は、配列に基づく診断にとって重大な制限である。
本発明は、任意の長いDNA断片、断片の混合物、全遺伝子、遺伝子の混合物、mRNAの混合物、染色体の長いセグメント、全染色体、染色体の混合物、全ゲノム、またはゲノムの混合物を迅速かつ正確に配列決定するためにDNAの単一分子を分析することができる新規な方法、組成物または混合物および装置を提供する。さらに、本発明は、標的核酸内の核酸配列を同定するため方法を提供する。連続した一時的ハイブリダイゼーションにより、蓄積されたデータから正確かつ広範な配列情報が得られる。例示的実施形態では、単一標的分子を、プローブまたはプローブの集団と一時的にハイブリダイズさせる。ハイブリダイゼーションが1種または複数のプロープについて消滅した後、標的分子を、次のプローブまたはプローブの集団と一時的に再びハイブリダイズさせる。プローブまたはプローブの集団は、前の一時的ハイブリダイゼーションのプローブと同一であるか、あるいは異なっていてもよい。同一の単一標的分子の、同一タイプのプローブの1種または複数の分子との一連の連続的結合を蓄積することにより、信頼のおける測定値が得られる。したがって、プローブと連続して接触するため、単一標的分子は、標的分子内の配列を同定するのに十分な量のデータを提供することができる。データを蓄積することにより、全標的分子の核酸配列を決定することができる。

h)プローブ分子は、プールに分けられ、各プールは、異なる情報領域を有する少なくとも2種類のプローブ分子を含み、各プール内のプローブ分子はすべて、他のすべてのプールに比べてそのプールに独特の同一標識と結合しており、
i)標的分子の配列は、標的分子とハイブリダイズする重複プローブ配列を順序付けることによって組み立てられ、
j)標的分子の配列は、重複プローブ配列を順序付け、取り込まれたプローブのハイブリダイゼーション効率から、組み立てられた配列のスコア/可能性/確率を判定することによって組み立てられ、
k)プローブは、各々独立して、情報領域におけるヌクレオチド長は4〜20であり、

m)結合される分子の標的配列は、約20〜20,000塩基である長さを有し、
n) 1種または複数のプローブは、少なくとも1種類の修飾塩基または普遍塩基からなり、

p)ハイブリダイゼーション条件は、標的分子と、標的分子の一部と完全に相補的であるプローブのみとの間のハイブリダイゼーションを可能にするのに効果的であり、
q)接触は、相互に異なる情報領域を有する少なくとも約10種、少なくとも約100種、少なくとも約1000種、または少なくとも約10,000種のプローブ分子を含み、ならびに/あるいは
r)1000、800、600、400、200、100、75、50、25、または10個未満の標的分子が使用される方法が含まれる。

本発明は、任意の長いDNA断片、断片の混合物、全遺伝子、遺伝子の混合物、mRNAの混合物、染色体の長いセグメント、全染色体、染色体の混合物、全ゲノム、またはゲノムの混合物を迅速かつ正確に配列決定するための単一分子DNA分析法および装置を提供する。本発明の方法は、単一生物体レベルで複雑な生体試料中に存在する病原体の検出および毒性制御遺伝子の同定を可能にする。本発明の方法は、ハイブリダイゼーション、特にハイブリダイゼーションによる配列決定(SBH)技術を、内部全反射顕微鏡法(TIRM)または蛍光、ナノ粒子、もしくは電気的方法を用いる他の敏感な光学的方法と組み合わせる。また、本発明は、超高感度電荷結合素子(CCD)カメラの個々のピクセルと関連付けられている仮想反応チャンバーを作り出す試料配列技術を提供する。蛍光標識オリゴヌクレオチドプローブの完全/普遍セットの情報プールおよびコンビナトリアルライゲーションプロセスを用い、配列されたゲノムに繰り返し問い合わせて、それらの配列を解読する。生命情報科学アルゴリズム(すべてが参照により全体として本明細書に組み込まれている共有同時係属の米国特許出願第09/874,772号; Drmanac他、Science 260:1649-1652 (1993); Drmanac他、Nat. (編), Vol. 76中のDrmanac他、「Sequencing by Hybridization (SBH): Advantages, Achievements, and Opportunities」、pp. 75-98 (2002))を用い、情報蛍光シグナルを組み立てられた配列データに変換する。装置は、診断用実験室または小さな移動実験室に位置する単一の小型装置を用い1時間当たり100メガ塩基 (30,000塩基/秒) 以上のDNAを配列決定することができる。微量の病原体DNAを、ランダム単一分子アレイの大容量により、本発明の方法を用いて複雑な生体試料内で検出、同定および配列決定することができる。したがって、ランダムアレイSBH (rSBH)は、DNA配列決定を可能にし、他の配列決定用途に加え、生物戦争医薬に対する防御において重要な役割を果たすために必要な技術を提供する。
rSBHは、適切な距離で結合されている2個の標的DNA分子間の標的-標的ブロッキング相互作用を最小限に抑えるか、あるいは取り除く。1スポット当たりのDNA配列(200〜2000塩基)複雑度の低さは、相互にブロッキングを生じ得る逆反復配列の可能性を低下させる。パリンドロームおよびヘアピンアームは、平均して生成源DNAの20塩基ごとに1つの切れ目があるいくつかの断片中に分かれており、非相補的なプライマーDNAに結合している。偽陽性が最小限に抑えられるのは、重複断片が、様々な反復および/または強力ミスマッチ配列を有しているためである。プローブ-プローブライゲーション産物は、洗浄によって除去可能である。ライゲーションによって作成された11〜13量体プローブに関するハイブリダイゼーション/ライゲーション特異性と差次的完全マッチ/ミスマッチ安定性の組合せは、より正確なデータを生み出す可能性がある。rSBHは、短いDNAの分析を含む溶液中の3-プローブライゲーションを用いる効率的方法を提供する。パターン化されたプローブのプールを両プローブ構成要素上で効率的に使用し、より多くの情報データを提供することができる。別の利点は、極めて低量の起源DNAしか必要としないことである。標準的プローブ-スポットアレイ調製の必要性がなくなることにより、コストが低減される。rSBHは、様々なプライマーまたはアダプターのタグを付けられた1000試料までの多重配列決定を提供する。さらに、本発明は、100万までの個別試料のプールにおける単一変異体の検出を提供する。ヘテロ接合体は、2種類の変異体を数えることによって検出することができる。本発明は、標準的アレイに比べ、1表面当たり10〜100,000倍以上の情報を提供する。
本発明の実施は、様々なポリヌクレオチドを用いる。通常、ポリヌクレオチドの一部は、検出可能に標識される。本発明の実施において使用されるポリヌクレオチドの分子種には、標的核酸およびプローブが含まれる。
本発明の実施形態のなかには、ポリヌクレオチド、例えば標的DNA断片を固体基板に結合させる必要があるものもある。好ましい実施形態において、適切なDNA試料は、検出可能に標識され、1ピクセル当たり1断片の濃度で固体基板にランダムに結合される。
本発明の好ましい一実施形態では、標識されたプローブを、相補的塩基対合相互作用により、それ自体がポリヌクレオチドアレイの一部として固体支持体に結合されている検出可能に標識された標的核酸と結合させ、それによって二重鎖を生成する。別の好ましい実施形態では、2種類のプローブが標的核酸と隣接してハイブリダイズする場合、標識されたプローブを、それ自体が空間的にアドレス可能なポリヌクレオチドアレイの一部として固体支持体に結合されている標的核酸と相補的塩基対合相互作用によって結合されている別のプローブと共有結合で結合、すなわちライゲーションさせる。
本発明の方法は、コンビナトリアルライゲーションプロセスを単一分子アレイに拡張し、本発明の方法の感度および検出力を大きく高めるランダムアレイSBH(rSBH)を使用する。rSBHは、標識されたオリゴヌクレオチドの情報プールによるランダムに配列されたDNA断片の連続的呼び掛けに頼っている。本発明の方法において、配列決定される複雑なDNA混合物は、内部全反射顕微鏡(TIRM)プラットフォームの焦点面内の光学的に透明な表面上に表示され、超高感度メガピクセルCCDカメラを用いて連続的にモニターされる。DNA断片は、単一CCDピクセルに相当する領域の1平方ミクロン当たり約1〜3分子の濃度で配列される。TIRMを用い、研究される対象と結合された表面との間の限局的かつ密接な接触を可視化する。TIRMでは、内部反射した励起源からのエバネッセント場は、表面の、または表面に近い蛍光分子を選択的に励起し、極めて低いバックグラウンド散光および良好なシグナル対バックグラウンド対比をもたらす。バックグラウンドおよびその関連ノイズは、周囲条件下で単一蛍光分子を検出するのに十分なほど低くすることができる(すべてが参照により全体として本明細書に組み込まれているAbney他Biophys. A. DNA単離および初期断片化
細胞を溶解し、基本的な十分に確立したプロトコル(共に参照により全体として本明細書に組み込まれているSambrook他、同上、1999; Current Protocols in Molecular Biology、Ausubel他、編John Wiley and Sons, Inc., NY, 1999)または市販のキット[例えば、QIAGEN (Valencia、CA)またはPromega (Madison、WI)から市販されているキット]を用いてDNAを単離する。重要な要件は、1) DNAがDNAプロセシング酵素および混入する塩を含まないこと; 2)全ゲノムが等しく表現されていること;および3) DNA断片の長さが、約5,000〜約100,000bpであることである。DNAの消化を必要としないのは、溶解および抽出中に生み出される剪断力が、望ましい範囲の断片を生じるからである。別の実施形態では、酵素的断片化により、より短い断片(1〜5kb)を作成することができる。10〜100コピーの入力ゲノム数は、全ゲノムの重複を保証し、アレイ上の標的の不十分な捕捉を容認するであろう。他の実施形態は、少量のDNAの場合に使用するための担体、環状合成二本鎖DNAを提供する。
一部の実施形態において、環境試料の規格化は、優勢な種のDNA寄与を低減し、配列決定される別の種の1アレイ当たりの総数を最大限にするのに重要なことがある。rSBHは、わずか10個のゲノム等価体を必要とするため、徹底したDNA規格化またはサブトラクションプロセスを実施することができる。規格化は、産生中にcDNAライブラリーを規格化するために使用される一般に利用される方法を用いて行うことができる。試料から集められたDNAを、一方が他方の10倍の量となるように2分する。量の多い試料は、末端転移酵素およびddCTPによりビオチン化し、一本鎖DNAとしてストレプトアビジンカラムまたはストレプトアビジン被覆ビーズに結合する。あるいは、ビオチン化したランダムなプライマーを用い、ストレプトアビジンとの結合用の配列を作成することができる。全ゲノム増幅法 (Molecular Staging, Inc.、New Haven、CT)も応用することができる。次いで、規格化するべき試料を、結合された分子とハイブリダイズさせ、試料中で過剰表示される分子を、多数の結合部位により溶液から優先的に除去する。数回のハイブリダイゼーション/除去サイクルを同一試料に適用し、完全規格化を行うことができる。別の実施形態は、λエキソヌクレアーゼによる適時の消化によって一本鎖DNAの短い末端領域を作成することにより、DNAの変性なしに長い二本鎖DNA断片の効率的ハイブリダイゼーションを提供する。
本発明は、スライドガラス上に位置するチャンバー内の溶液中に懸濁される剪断力によって作成される長いDNA断片を提供する。DNAの濃度は、各断片が占める体積がほぼ50×50×50μm程度であるように調整される。反応チャンバーは、制限酵素、T4 DNAリガーゼ、鎖置換型ポリメラーゼ、および特別に設計されたアダプターの混合を含む。制限酵素によるDNAの部分消化により、均一なオーバーハング配列のある平均長が250bpの断片が得られる。T4 DNAリガーゼは、相補的粘着末端を介して非リン酸化二本鎖アダプターをゲノム断片の末端に連結し、各末端に1個のアダプターがあり、鎖の一本にはニックがあるゲノム挿入配列の安定構造をもたらすが、リガーゼは、ホスホジエステル結合の形成を触媒することはできなかった(図1)。T4 DNAリガーゼは、大部分の制限酵素緩衝液中で活性であるが、ゲノム分子の各末端におけるアダプターのライゲーションを促進するために、ATPおよびゲノムDNAに対してモル過剰のアダプターの添加を必要とする。非リン酸化アダプターを使用することは、アダプター-アダプターライゲーションを防ぐのに重要である。さらに、アダプターは、2個のプライマー結合部位を含み、高温における融解中にアダプターの解離を防ぐヘアピン末端における架橋塩基によってヘアピン構造に保たれる。VentまたはBstなどの鎖置換型ポリメラーゼによる3'末端からの伸長は、両末端にアダプター配列のあるDNA鎖の生成をもたらす。しかしながら、一方の末端で、アダプターは、DNA断片の他方の末端上で相補的配列の解離を防ぐのに有用であるヘアピン構造に維持されるであろう。
次いで、アダプター結合ゲノムDNAは、アダプター配列と相補的であるオリゴヌクレオチド(プライマーB)とのハイブリダイゼーションにより、スライドガラス上に最初の5〜100kb断片由来の他の断片と共に配置される。アダプターライゲーションおよび DNA伸長後、溶液を加熱し、スライドの表面に結合された高濃度のプライマーオリゴヌクレオチドと接触した場合、リアニーリング段階でこれらの相補配列とハイブリダイズする分子を変性させる。他の実施例では、in situにおける増幅は起こらず、アダプターは支持体に結合され、DNA断片がライゲーションされる。1個の親分子から生じる大部分のDNA構造は、ほぼ50×50μm程度のスライドの1区画に局在化されるため、1個の親分子の制限消化から1000個の分子が作成される場合、各断片は、平均して1〜4μm2 の領域を占めるであろう。このような1〜4μm2の領域は、CCDカメラの単一ピクセルによって観察することができ、100万個のウエルのアレイ内の仮想反応ウエルに相当する。
1)侵入プロセスにより、インベーダー (LNAもしくは PNAまたはより強固なDNAとの結合を提供する他の修飾から部分的に調製することができる)を標的DNAの5'末端配列の1つに結合させるステップと(インベーダーは、一本鎖または二本鎖オーバーハング(D)を有することができる。(TA)xの低い二重鎖安定性、またはアダプターを介して標的DNAの対応する末端に付加することができる同様の配列によって侵入を助けることができる)、
2)ポリメラーゼにより、プライマー1を利用可能な一本鎖DNA部位とハイブリダイスさせ、プライマー伸長を開始させ、1種類のDNA鎖を置換するステップと(インベーダーは、プライマー1と部分的に相補的である。プライマーの完全なブロッキングを避けるため、相補的部分のサイズおよび結合効率は、使用する温度および濃度において約9:1の結合/非結合平衡が得られるように設計される。遊離プライマー1の約10%は、標的DNAより過剰である)、
3)ポリメラーゼにより、プライマー2を一本鎖DNAの逆末端とハイブリダイズさせ、新たな二本鎖DNAを作成するステップと、
4)最初のおよび新たなdsDNA分子によるステップ1〜3の連続的開始のためステップ1〜3を繰り返すステップとを含む。
1種または複数の検出可能な色を使用してもよいが、複数の色は、ライゲーションサイクル数を低減し、システムの効率を改善すると思われる。当技術分野の現状は、4色を同時に使用できることを示唆している。本発明の好ましい実施形態は、FRETに基づいてシステム、時間分解システムおよび時間分解FRETシグナル伝達システムを利用する (Didenko、2001、同上)。量子ドット機能強化型三重FRETシステム、ならびにデンドリマー技術などの特注化学反応も企図されている。
本発明の方法は、次の3つの中核技術に頼っている。1)任意の生物体由来のDNAのハイブリダイゼーションおよび任意の可能な配列変化の検出による完全配列決定を可能にする普遍プローブ。これらのプローブは、知られている遺伝子配列を参照することなく、統計的原理を用いて設計される(参照により全体として本明細書に組み込まれている共有同時係属の米国特許出願第10/608,293号を参照); 2) 2種類の短いプローブの小さな普遍セットを組み合わせ、 DNAリガーゼによる「酵素的プルーフリーディング」によって提供される優れた特異性を持つ数千種類の長いプローブ配列のうち数十種類を生成させるコンビナトリアルライゲーション(米国特許出願第10/608,293号を参照); 3)配列決定に対する悪影響なしに、ハイブリダイゼーションプロセスを単純化する様々な配列の数百個の同一タグ付きプローブの混合物である情報プローブプール(IPP)(参照により全体として本明細書に組み込まれている米国特許出願第 09/479,608号を参照)。
上述のように、標準的SBHは、試料読み取り長の改善を含む競合するゲルに基づく配列決定技術を上回る顕著な利点を有する。しかしながら、最終的に、標準的SBHプロセスは、ますます長いDNA断片の配列に対する指数関数的に大きなプローブセットを使用する必要性によって限定される。
コンビナトリアルSBHの効率は、情報プローブプール(IPP)の使用によってさらに増幅される。IPPは、ハイブリダイゼーションプロセス中にプールされ、テストしなければならない組合せの数を最小限に抑える統計的に選択されたプローブのセットである。4〜64個の様々なプールを含むIPPのセットは、ある標的配列を明確に決定するように設計される。各プールセットは、プローブの普遍セットを含む。通常、プールのサイズは、16〜256プローブの範囲である。1個または複数のこれらのプローブから陽性シグナルが生じる場合、プール内の全プローブは、陽性スコアを受け取る。任意の独立したIPP対合からのスコアを用い、各塩基位置についての複合確率スコアを作成する。正確な配列データがほぼ確実なのは、10種類またはそれ以上の重複プローブの各々を異なるプール内で組み合わせ、各塩基位置についてのスコアを作成するからである。あるプローブについての擬陽性スコアは、異なるプールからの多くの正確な他のスコアによって容易に相殺される。さらに、相補DNA鎖を配列決定することが、プール関連の擬陽性プローブの影響を独立して最小限に抑えるのは、各相補鎖についての実際の陽性プローブが、偶然異なるプール内に入る傾向があるためである。より長いプローブのIPPは、実際により情報に富み、個々に記録されたより短いプローブよりも正確なデータを提供する。例えば、64種類の10量体の16,000個のプールが提供する擬陽性は、2kbのDNA断片についての16,000個の個別7量体より100倍も少ない。
本発明のrSBHプロセスの中核は、数百万のゲノムDNA断片を含む高密度ランダムアレイの作成および分析を含む。このようなランダムアレイは、基板表面上にプローブを配列するコストがかかり時間のかかるステップおよび数千種類の配列決定用鋳型を個別に調製する必要性をなくす。その代わりに、ランダムアレイは、単一アッセイにおいて10 Mb〜10 Gbを含む複雑なDNA混合物を分析するための高速かつ費用対効果の大きな方法を提供する。
rSBH全試料分析は、単一マイクロ流体チップに組み入れることができる以下の処理ステップを有する(図9)。
2)適当な長さの標的を生成するためのランダムDNA断片化、
3)例えば、普遍アンカーとのライゲーションによるDNAの活性基板表面への直接末端結合、
4)試料中に存在するすべての非結合DNAおよび他の分子を除去するためのアレイの洗浄、
5)適切なプローブ濃度における2種類のIPPセット由来の第一IPP対およびT4リガーゼまたは他の(すなわち、耐熱性の) DNAリガーゼの導入、
6) 同時照明および1秒当たり1〜10フレームでのシグナルモニタリングを合わせた1分間未満のインキュベーション、
7)第一IPP対を除去するための洗浄と、続く第二IPP対の導入、および
8)全IPP対がテストされた後、コンピュータプログラムは、各断片についてシグネチャまたは配列を作成し、次いで、シグネチャまたは配列の包括的データベースとそれらを比較し、試料中に存在するDNAの性質を報告すること。
本発明の方法と共に使用される装置は、参照により全体として本明細書に組み込まれている共有同時係属の米国特許出願第10/738,108号に記載の装置に基づいている。本発明の装置は、3つの主要構成要素、すなわち1) IPPを取り扱う(混合、導入、除去)ための操作サブシステム(このモジュールは、試料調製を「チップ上に」組み入れるように拡張できることが意図されている)、2)反応チャンバー-任意の基板を覆う温度制御付き流通式チャンバー、および3)照明/検出サブシステムからなる(図10)。これらのサブシステムは、一体となって働き、単一の蛍光体検出感度を提供する。
一旦、反応チャンバーに結合された基板は、ハイブリダイゼーションチャンバーの底部を形成する。このチャンバーは、ハイブリダイゼーション温度を制御し、チャンバーへのプローブプールの添加、エバネッセント場からのプローブプールの除去、チャンバー全体のプローブプールの再配分、および基板洗浄のためのポートを提供する。標識プローブプール溶液は、チャンバーに導入され、標的DNAとハイブリダイズするための時間(数秒)が与えられる。ハイブリダイゼーション事象に関与しないプローブは、ハイブリダイゼーション溶液中に電位を生じさせることにより、エバネッセント場から退去させられる。単一光子検出能力のある高感度CCDカメラを用い、反応チャンバーの最上部で窓を通して基板をモニターすることにより、FRETハイブリダイゼーション/ライゲーション事象(参照により全体として本明細書に組み込まれているHa, Methods 25:78-86 (2001))を検出する。基板の画像は、約30秒間、一定の間隔を置いて撮影する。次いで、チャンバーを洗い流してすべてのプローブを除去し、次のプローブプールを導入する。全プローブプールがアッセイされるまでこのプロセスを256〜512回繰り返す。
照明サブシステムは、TIRMバックグラウンド削減モデルに基づいている。TIRMは、2種類の光学的に異なる材料の境界に100〜500nm厚のエバネッセント場を生み出す(参照により全体として本明細書に組み込まれているTokunga他、Biochem. Biophys. Res. Commun. 235:47-53 (1997))。本発明の装置は、ビームのガウス分布がアッセイに対して及ぼすであろうあらゆる影響をなくす照明方法を用いている。レーザーおよび本発明の装置のサブシステム内の他のすべての構成要素は、光ケーブルに取り付けられている。検流計1および2に取り付けられた鏡を移動することにより、1 cmの走査線が作成される(図10)。次いで、検流計3により、プリズム1を介して走査線を基板に向ける。検流計3は、走査線が、その臨界角でガラス/水境界に交差するように調整される。ビームは、内部全反射を受け、基板上にエバネッセント場を生じる。エバネッセント場は、ガラス/水界面を越えて到達するビームエネルギーの数百ナノメートル(通常は100〜500nm)の拡大である。本発明のエバネッセント場を用い、ガラス/水境界に近い蛍光体を励起し、励起源からのバックグラウンドをほぼなくすことができる。
本発明の装置は、ハイブリダイゼーションチャンバーの上につり下げられた光子計数能力のある高感度CCDカメラ(Andor Technology (Hartford、CT)製の512×512ピクセルDV887など)使用している。このカメラは、反応チャンバーの窓を通して基板をモニターする。カメラのレンズは、各ピクセルが3平方ミクロンの基板からの光を受け取るように、十分な倍率を提供する。別の実施形態において、カメラは、低ノイズ用途のために水冷であってよい。
別の実施形態において、本発明の方法は、小型装置で行うことができる。小数の在庫構成要素しか必要としない簡単な物理装置は、全プロセスを行うことができる。照明および検出構成要素は、システムの中核を形成する。この中核システムは、CCDカメラ、レーザーまたは他の光源、0〜3個の走査型検流計、基板用の石英または等価な支持体、および反応チャンバーだけからなる。これらの構成要素すべてを1立方フィートの装置に入れることが可能である。小型流体操作ロボットまたはマイクロ流体ラボオンチップ装置(図9)は、8〜64個のIPPの2つのライブラリーからのIPP対を評価することによってアッセイを行い、約0.5 ft3を占めることがある。64個の保存容器を有する高密度マルチウエルプレートまたはラボオンチップは、ライブラリーの超小型保存を可能にする。シングルボードのコンピュータまたはラップトップにより、装置を動かし、分析を行うことができる。このようなシステムは、容易に運搬可能であり、環境の現場調査を行い、または救急隊もしくはバイオハザード作業者に対応するためのほぼいずれの運搬具にも収まることができる。装置を医療パックに収めて乾電池で動かし、ほぼいずれの環境下でも現場における迅速で正確なスクリーニングを行うことも可能である。
生データは、各ピクセルにおける各プール対(すなわち、IPP)について様々な時間/温度点で約3〜30の強度値を示す。各値は、10〜100個のCCD測定値(好ましくは、毎秒5〜10個)の統計処理によって得られる。各断片は、3〜30個の強度値512セットを有する。断片が100万個のアレイは、約100億の強度値を含む。シグナル正規化は、数百ピクセルの各グループに対して行うことができる。あるIPP対に関するすべてのデータポイントは、セットが予想される挙動を満たさない場合は捨てられるであろう。有用なデータのない各ピクセル(大部分は適切なDNAを有するであろう) (すなわち、不十分な陽性または陰性データポイント)は捨てられるであろう。他のピクセルにおける強度値の分布が決定され、ベースコーリングパラメータを調整するために使用されるであろう。
本発明は、rSBH全ゲノム(複雑なDNA試料)配列決定を支援するためのソフトウエアを提供する。このソフトウエアは、全ヒトゲノム(約3 Gbp)または10 Gbpまでのゲノムの混合物の分析まで拡大することができる。いくつかのCPUに対する並列コンピューティングが企図されている。
rSBH分析は、並列処理に適していることが理想的である。各「スポット」は異なる断片とハイブリダイズするため、分析間の通信の必要性なしにベースコーリング解析を各スポットにおいて並列に実行することができる。全分析における唯一の通信は、制御モジュール(GUI)と解析プログラムの間である。競合条件を避けるため、極めて少ないステップを設ける必要がある。実際のところ、CPU数は、並列処理数を限定する。100万個の断片の場合、100個のプロセッサがあるコンピュータは、各々が10,000個以上の断片を連続して分析する100の並列ベースコーリングプログラムに仕事を分けるであろう。
GUIおよび画像解析プログラムは1個のCPUで動くが、ベースコーリング解析プログラムは、いくつかの(N) CPUで動く。起動時、画像解析プログラムに数Nを提供し、CCDカメラがティフ画像を書き込むディレクトリをモニターする。各ティフファイルについて、各断片のスコアを導きだし、各分析CPUについて1つのN個のファイルにスコアをグループ化する。例えば、200個の断片と10個のCPUがある場合、画像解析プログラムは、最初の20個の断片スコアを第一のベースコーリング解析CPU用のファイルに、第二の20個の断片スコアを第二のベースコーリング解析CPU用の第二のファイルなどに書き込む。他の通信モード、例えば、ソケットまたはMPIを使用できることも企図されている。したがって、ファイルI/Oは、後で容易に交換できるように、1つのモジュールに局在させることができる。
プールされたプローブは、各断片について同一であることから、rSBHベースコーリングプログラムは、すべての断片について1回だけ、プールされたプローブを読み取ることができる。ベースコーリングプログラムは、参照配列入力を必要とする。rSBHの場合、参照配列は、上位数百スコアのクラスタリングの分析から得られる。上位スコアの位置の単純ビン化アルゴリズムが最も効率的なのは、最大ビンカウントを見つけるためにビン化位置を通る単一パスが必要であるためである。最大ビンカウントの窓は、断片の位置を参照配列内に置く。250bpの断片および1024の測定値により、断片スコアの1/4は陽性(すなわち、完全マッチハイブリダイゼーションスコア)である。その場合、プールされたプローブの複雑性のため、10量体の1/4は、陽性スコアを示す。さらに、410より長い参照配列の場合、プローブは、参照配列における全10量体の1/4が陽性となるまで繰り返される。同じことは、11量体および12量体についてもあてはまり、すべての参照配列プローブのうち1/4は陽性である。1nsecで1個のプローブをビン化することができるプロセッサの場合、断片の参照配列を見つけるのに[L÷4÷109] 秒かかるであろう。極端なL=10,000,000,000の場合、1台のCPUを用いて2.5秒/断片である。100万個の断片および100台のCPUの場合、参照配列を見つける合計時間は、約25,000秒(6〜8時間)である。

本発明の方法は、プローブおよびIPPが設計される複数の機構を可能にする。一実施形態において、プローブおよびIPPは、1プール当たりのプローブ数を変えることにより、より具体的には、1プール当たり4〜4096プローブで設計される。第二の実施形態において、プローブおよびIPPは、1セット当たりのプール数を変えることにより、より具体的には、1セット当たり4〜1024プールで設計される。プローブは、2〜8個の情報塩基を有し、合計4〜16個の塩基を提供することができる。さらに別の実施形態において、プローブは、ある位置における縮重合成でプールとして調製される。他の実施形態は、様々なプローブが1つのプール内で混合される2セットのIPPの2つの組立を有することを含む。
本発明は、1個または複数のカートリッジに、場合により緩衝液および酵素と共にライゲーションミックスを含む、生成物として予め装填されたプローブを装填するため、IPPキットも提供する。
7.1 細菌ゲノムの配列決定
一般的な非病原性実験室菌株の全細菌ゲノムを配列決定する。特徴が十分に明らかにされており、配列がすでに知られている大腸菌(E. coli)菌株を選択する。単一の1日限りのアッセイで全ゲノムを配列決定する。このアッセイは、診断システムの完全操作を示すばかりでなく、粗製試料分離および調製用のシステムおよび普遍的要件の入力および出力を計画することに関連する重要な規格を規定する。
7.2.1 全ゲノム分析
粗製試料から特定の病原体を分離するには、粗製試料から細胞を単離または濃縮し、続いて溶解して特定のゲノムを得る必要がある。分画遠心分離、濾過、培養、またはアフィニティクロマトグラフィーなどの標準的生物化学および細胞生物学の実験室技法を用いて細胞を単離し、次いでゲノムを抽出する。通常、大部分の病原体は、ヒト細胞よりも少なくとも2桁小さく、大部分の生体分子構造よりも桁違いに大きいため、従来の物理的技法によるかなり容易な単離が可能である。市販の抗体またはウイルスのコートタンパク質などの特定の標的にすでに使用可能である他のアフィニティツールを用い、単離を合理化し、危険性を最小限に抑えることが好ましい。生物体を濃縮したら、標準的手順を用いてそれらを溶解し、DNAを単離する。
この方法は、興味のある生物体に対して特異的なフットプリント用(footprinting)遺伝子の特異的セットの増幅を含む。複数の遺伝領域を同時に調べることにより、同一病原体の異なる菌株を区別するか、あるいは多数の異なる病原体をスクリーニングすることができる。様々な生物脅威病原体を検出するのに使用することができるアッセイは、すべてが参照により全体として本明細書に組み込まれているRadnedge他、App. Env. Micro. 67:3759-3762 (2001); Wilson他、Molecular and Cellular Probes 16:119-127 (2002); Radnedge他、Microbiology 148:1687-1698 (2002); Radnedge他、Appl. Env. Micro. in press (2003)中に記載されている。興味のある病原体に対して特異的であるが、病原体の近縁種中には存在しないDNAの領域を同定する。次いで、環境試料中のDNA生成物の増幅についてチェックするためにプライマーを設計する。炭疽菌(B. anthracis)およびペスト菌(Y. pestis)をモデル生物体として用いる。規定量の病原体細胞をヒト血液と混ぜ、検出の感度を測定する。早期の症候性患者は、これらの病原体のどちらかについて血液1 ml当たり104個を超える細胞を有しているであろう。目的は、症候性段階になる前に病原体を検出することである。1 ml当たり101〜105個の細胞を有する血液試料を調べ、検出の確度を測定する。QiaAmp Tissue Kit 250 (Qiagen, Inc.、Valencia、CA)またはNucleoSpin Multi-8血液キット(Macherey-Nagel Inc.、Duren、Germany)を用い、ゲノムDNAを抽出する。病原体濃度は、対数期中間部の細胞を播種することにより、および血球計算器による顕微鏡計数により測定する。希釈した細胞10μlをヒト血液190μlに添加し、発症前の濃度に近づける。次いで、診断用標的および遺伝子の増幅のためにゲノムDNAを抽出して調製する。
標的は、潜在的抗生物質耐性、病原性遺伝子の変異および遺伝子組み換えを示唆するベクター配列の領域を同定するために選択する。一般に、このような標的、特に病原性および抗生物質耐性遺伝子は、特定の病原体に独特ではないが、付加的な定性的情報を提供する。標的とされたDNAを50種のプライマー対と共に増幅し、各病原体が関連する独特でかつ定性的な領域に呼び掛ける。生成物は、SBH分析用の1試料中にプールする。多重プライマー対を用い、標的配列の増幅を単純化することができる。
野外研究と組み合わせたrSBHおよびFISHを用い、バイオフィルム群ゲノムを調べる。rSBHを用い、2時点以上で異なる生息地からバイオフィルム群を配列決定し、同遺伝子種数を決定する。試料間のDNA規格化により分析を容易にし、群集構造の同遺伝子種レベルの差を浮き彫りにし、低存在同遺伝子種のゲノムの有意なカバー率を提供する。十分に確立したプロトコルに従い、各試料について16S rDNAクローンライブラリーを構築する。ファイロタイプを区別するためのFISHプローブおよびファイロタイプ内のわずかな変異体を区別するために標的とされるSNPを用いて分布のパターンを描き、SBHで定義される同遺伝子種と16S rDNAファイロタイプ分布を関連付ける。物理的および化学的に異なる生息地から試料を集め、pH、温度、イオン強度、酸化還元状態(すなわち、Fe2+/Fe3+比)、ならびに溶存有機炭素、銅、亜鉛、カドミウム、ヒ素および他のイオンの濃度を含む重要な環境パラメータを試料収集時に測定する。
90%まで重複する250bp (平均長)の断片により、大腸菌(E. coli)の模擬データを作成した。最初の10,000個の断片は、標準的一塩基変化コーリングを用いて分析した。この量は、確度およびタイミングをチェックするには十分すぎるほどであった。参照配列検索は、完全な4 Mbp参照配列ゲノム中に10,000の断片位置を見いだすことに成功した。さらに、各々の断片に対してベースコーリングを正確に行った。各断片は、テストされる断片数とは無関係に、完全な4 Mbp参照配列に対してビン化し、検索のタイミングおよび確度を確認した。参照配列検索およびベースコーリングに必要な時間は、0.8秒/断片であった。ベースコーリングには、一塩基変化のための試験および確度を最適化するために使用される正規化が含まれていた。参照配列検索では、断片のどちらかの側に余裕を認め、分解時間を増やした。
0、8、160および400 pMストレプトアビジン結合Qドット(Qdot Inc、 Hayward、CA) 2マイクロリットルを、ビオチン修飾カバーガラス(Xenopore Inc.、Hawthorne、NJ)の表面上に2分間沈着させた。真空により液滴を除去した。同様に、DI水10μを塗布し除去した。この洗浄を4回繰り返した。カバーガラスを、処理面を下にして、きれいなスライドガラス上に置いた。水1μlを用い、スライドを表面に貼り付けた。少量の対物レンズ液浸油をカバーガラスの縁に置き、カバーガラスの周りをシールすることによって蒸発を抑えた。
これらの実験は、1)スポットされた標的を、良好な完全マッチ特異性のある2種類のプローブのライゲーション用鋳型して用いることができること; 2)スポットされたオリゴヌクレオチドを、表面上に標的DNAを結合するためのプライマー(または、捕捉プローブに対する)として用いることができることを立証するために設計した。
標的もしくはプライマーまたは捕捉プローブの役割を果たすことができる4種類の5'-NH2-修飾オリゴヌクレオチド(配列については表1を参照)を、7つの異なる濃度(1、5、10、25、50、75、90 pmole/ul)で1,4-フェニレンジイソチオシアネート誘導体化スライド上にスポットし、各濃度を6回繰り返した。長いTgt2-Tgt1-rcオリゴヌクレオチドは、全Tgt2配列およびTgt1と相補的な配列の一部を含む(下線を引いた部分は、逆平行配向で相補的である)。Tgt2-Tgt1-rcは、Tgt1によって捕捉することができるテスト標的として使用され、捕捉の有効性は、直接スポットされTgt1によって捕捉されるTgt2配列に対する2-プローブライゲーションを比較することによってテストすることができる。
ハイブリダイゼーション/ライゲーションは、室温で1時間、密閉チャンバー中で行った。反応溶液は、50 mM Tris、 0.025単位/μl T4リガーゼ(Epicentre、Madison、WI)、および0.1 mg/ml BSA、10 mM MgCl2、1 mM ATP、pH 7.8ならびに0.005〜0.5 pmole/μlの様々な量のライゲーションプローブプール(表2を参照)を含んでいた。反応後、スライドを45℃で30分間、3×SSPEによって洗浄し、次いでddH2Oで3回すすぎ、脱水した。次いで、600 mVに設定したPMT付きAxon GenePix4000Aでこれらのスライドをスキャンした。
4種類のNH2-修飾26〜30量体をスポットしたスライドを、50 mM Tris、および0.1 mg/ml BSA、10 mM MgCl2、pH 7.8 20μl中、室温で2時間、長い標的Tgt2-Tgt1-rc (表1) 1 pmoleにハイブリダイズさせた。スライドを、45℃で30分間6×SSPEで洗浄し、次いで、T4リガーゼ0.5単位/20μlの存在下、室温で1時間、ライゲーションプローブ(Tgt2-5'プローブおよびTgt2-3'プローブ、表2)と共にインキュベートした。反応後、上述のようにスライドを洗浄し、スキャンした。
1. ライゲーションシグナルは、反応溶液におけるスポットされた標的の濃度ならびに5'プローブおよび3'プローブの濃度に依存する
図12は、溶液におけるスポットされた標的およびライゲーションプローブに対するライゲーションシグナルの依存度を示している。スポットされた標的濃度が約75 pmole/μlであり、ライゲーションプローブ(プローブ-5'およびプローブ-3')が反応溶液20μl中に約1 pmoleであった場合に最高シグナルが得られた。これらの依存度は、観察されるシグナルは実際にライゲーション依存性シグナルであり、スポットされた標的をライゲーション用の鋳型として使用できることを示している。完全マッチライゲーションプローブと単一ミスマッチプローブとの区別は、約4〜20倍であった(表3)。
スライド上にスポットされたオリゴヌクレオチド1 (Tgt1)は、その3'側にTgt1の逆相補配列を、その5'側にTgt2配列を含み、標的Tgt2-Tgt1-rc用捕捉プローブとしての役割を果たした。Tgt2-Tgt1-rcのハイブリダイゼーション/捕捉後、ライゲーションプローブ(Tgt2-5'プローブおよびTgt2-3'プローブ)を、Tgt2標的のドット上と、Tgt1のドット上でハイブリダイズ/ライゲーションさせた。観察されたライゲーションシグナルを図13に示す。この条件において、スポットされた標的をプライマー(または捕捉プローブ)として用い、配列決定に使用される短いプローブのハイブリダイゼーション/ライゲーション用に使用可能な形態で標的DNAを結合できることは明らかである。
Claims (14)
- 標的核酸を配列決定する方法であって、
(a) 前記標的核酸のランダムアレイを用意するステップ、
(b) 前記アレイに、第1および第2のオリゴヌクレオチドプローブ集団をハイブリダイズするステップ、
(c) 前記標的核酸の隣接位置にハイブリダイズしている前記第1および第2集団由来のオリゴヌクレオチドプローブをライゲーションさせて、ライゲーションされたプローブを生成させるステップ、
(d) 前記ライゲーションされたプローブにより生じるシグナルを収集するステップ、
(e) 前記シグナルを解析して前記標的核酸の少なくとも1つのヌクレオチドを同定するステップ、
(f) ステップ(b) − (e)を反復して前記標的核酸の複数サイクルの配列情報を得、このことにより前記標的核酸の少なくとも1つのヌクレオチドを2以上のサイクルにおいて同定するステップ、
(g) 前記複数サイクルの配列情報をアセンブリして、前記標的核酸の全部または一部の配列を得るステップ、
を含む前記方法。 - ステップ(b) − (e)の反復がそれぞれ、それ以前のサイクルで用いた第1および第2のオリゴヌクレオチドプローブ集団と重複する第1および第2のオリゴヌクレオチドプローブ集団を用いる、請求項1記載の方法。
- ステップ(b) − (e)の反復がそれぞれ、それ以前のサイクルで用いた第1および第2のオリゴヌクレオチドプローブ集団と異なる第1および第2のオリゴヌクレオチドプローブ集団を用いる、請求項1または2記載の方法。
- 前記第1および第2のオリゴヌクレオチドプローブ集団の少なくとも1つが、前記複数のサイクルにわたり普遍プローブセットを一緒に含む、請求項3記載の方法。
- 前記第1および第2のオリゴヌクレオチドプローブ集団の少なくとも1つが、検出可能に標識化されている、請求項1〜4のいずれか1項記載の方法。
- 分析ステップ(e)が前記標的核酸の少なくとも2ヌクレオチドを同定する、請求項1〜5のいずれか1項記載の方法。
- 前記標的核酸が合わさるとゲノム全体に相当することとなる、請求項1〜6のいずれか1項記載の方法。
- 前記標的核酸が合わさるとゲノムの10〜100コピーに相当することとなる、請求項1〜7のいずれか1項記載の方法。
- 前記標的核酸が既知配列のアダプターを有する、請求項1〜8のいずれか1項記載の方法。
- 前記アダプターは、前記標的核酸が由来するサンプルを特定するタグ配列をさらに有する、請求項9記載の方法。
- 前記標的核酸が複数のゲノムの配列に相当し、前記タグ配列は、ある標的配列がいずれのゲノムに由来するものであるかを特定する、請求項10記載の方法。
- 前記標的核酸が互いに同一ではなく、前記ゲノムの異なる部分からの配列に相当することとなり、このことにより前記標的核酸が合わさると前記ゲノム全体に相当することとなる、請求項1〜11のいずれか1項記載の方法。
- 異なる標的核酸からの配列情報を、前記ゲノムの全部または一部のアセンブリ化された配列へとアセンブリする、請求項12記載の方法。
- 同じ集団内のプローブが互いにライゲーションすることができない、請求項1〜13のいずれか1項記載の方法。
