材料および方法
プラスミド構築
野生型ADAR2触媒ドメインに融合されたλNペプチドをコードするpcDNA 3.1+プラスミド(Thermo Fisher Scientific)を入手した(Montiel−Gonzalez,et al.(2016)Nucleic Acids Res.,44:e157;Montiel−Gonzalez,et al.(2013)Proc.Natl.Acad.Sci.,110:18285−18290)。エディターゼE488Q cDNAを、野生型エディターゼのオーバーラップPCRによって作製し、pcDNA3.1+にクローニングした。HAエピトープの2つのコピーおよびSV40 NLSの3つのコピーをハイブリッドエディターゼのフレームにインフレームでおよびN末端に挿入することによって、両バージョンのエディターゼをpcDNA3.1+中で改変した(pGM1090、野生型;pGM1091、E488Q)。Mecp2−BoxBガイドについては、3つの異なるMecp2 G>A突然変異を表す合成オリゴヌクレオチド、およびそれらのアンチセンス配列を、Bsa1オーバーハングとアニーリングし、pENTR/U6ポリリンカー[pGM1099(W104X)、pGM1181(306H)、pGM1085(R106Q)](Thermo Fisher Scientific)にクローニングした。オフターゲットA−Gミスマッチを含むMecp2−BoxBガイド(pGM11089)もpENTR/U6にある。Mecp2編集基質については、マウスMecp2 E1アイソフォームcDNA(GenBank寄託番号NP_001075448.1)のEcoRI−KpnI断片を、pEGFP−N3(Clontech)のマルチクローニングサイトにクローニングした。Mecp2の個々のG>A突然変異を、同じ制限酵素部位のオーバーハングを用いてオーバーラップPCRによって作製し、pEGFP−N3(Thermo Fisher Scientific)のeGFPとの融合タンパク質としてインフレームでクローニングした。全てのサブクローニングを配列分析によって検証した。プラスミド構築およびPCR増幅で使用したプライマー配列を表1に示す。

ヒトシナプシンIプロモーターを含むAAV1/2バックボーンベクター、pX552を、Addgeneから入手した(プラスミド60958;Swiech,et al.(2015)Nat.Biotechnol.,33:102−106)。ガイドcDNA(pGM1186、エディターゼのみ;pGM1258、エディターゼとR106Qガイド)の6つのコピーを用いないでおよび用いて、eGFP−KASHコード配列をHAタグ付きNLSエディターゼcDNAで置き換えることによってpX552を改変した。ウイルスを作製する前に、エディターゼおよびガイド配列を配列分析によって検証した。
Neuro2A細胞(ATCC CCL−131)を、5%CO2加湿インキュベーター内37℃で、10%FBS(ロット番号AAC20−0955;HyClone)中DMEM(Thermo Fisher Technologies)に維持した。初代ニューロンを、標的相同組換え(Janelia Farms)によって作製され、遺伝子型判定によって特徴付けられたMecp2R106Qマウス系統から誘導した。全ての動物実験が、オレゴン健康科学大学の動物実験委員会によって承認された。子(P0)を断頭によって殺し、脳を25 mM Hepesを含む氷冷ハンクス基礎塩溶液(HBSS、pH7.4)中で解剖した。個々の海馬を髄膜なしで切除し、遺伝子型によってプールした。組織を、37℃で10分間、HBSS中1%トリプシンおよび0.01%DNase Iで処置した。組織片をHBSS中室温で3回すすぎ、25mMグルコース、1%ペニシリン/ストレプトマイシン、1%ウマ血清(ロット番号B02307−7021;HyClone)、および1%FBSを含む最小必須培地(Gibco)で分離した。ニューロンを、0.4μmフィルターを通して濾過することによって分離し、Neurobasal−A(Thermo Fisher Scientific)、1×Glutamax(Thermo Fisher Scientific)、2%B27(Thermo Fisher Scientific)、およびペニシリン/ストレプトマイシンからなるニューロン増殖培地中、ポリ−L−リジンコーティング皿に12ウェル皿中1ウェル当たり5×105個細胞、または96ウェルガラスチャンバー中5×104個の密度で蒔いた。24時間後、ニューロンに完全な培地交換を受けさせて細胞破片を除去した。2〜3日毎に半分の培地を交換した。細胞を5%CO2中37℃で維持した。
Mecp2R106Qマウスを作製するための標的化ベクターは、Mecp2エクソン3、引き続いてイントロン3のフリッパーゼ認識標的(frt)隣接ネオマイシンカセット、Mecp2エクソン4の最初の1.2kb、およびホスホグリセリン酸キナーゼプロモーター(PGK)から発現されるネオマイシン耐性遺伝子からなっていた。線形構築物をマウス胚性幹細胞(mESC)に電気穿孔し、正しく標的化されたクローンをG418感受性および配列決定によって同定した。ノックインMecp2R106Q対立遺伝子を発現するマウスを、標準的な手順によってmESCから作製した。ネオマイシン耐性カセットを、Mecp2R106Qマウスと、Rosa 26遺伝子座からのフリッパーゼリコンビナーゼを発現するマウス(在庫番号009086;Jackson Labs)を交配することによって除去した。カセットの除去を配列決定によって確認した。
N2A細胞を分析するために、12ウェルプレート中1ウェル当たり1.3×103個細胞の密度で細胞を播種した。24時間後、Opti−MEM(商標)低血清培地(Thermo Fisher Scientific)中2:1比のLipofectamin(商標)2000(Thermo Fisher Scientific)とDNAを使用して、細胞を野生型またはE488Qエディターゼ(pGM1090および1091)、1コピーのガイド(pGM1099、pGM1181またはpGM1108)、およびMecp2−egfp cDNA(pGM1174、pGM1172またはpGM1173)を含むプラスミドでトランスフェクトした。1ウェル当たり添加したプラスミドDNAの量は、125ngの標的、250ngのエディターゼおよび2.5μgのガイドであった。72時間後、細胞を収集し、製造元の指示に従ってPurelink(登録商標)RNA Miniキット(Ambion)を使用して、全RNAを単離した。TURBO DNAフリー(商標)キット(Ambion)を使用して、残留プラスミドDNAを除去した。全RNAを、SuperScript(登録商標)III First−Strand Synthesis System(Life Technologies)を使用して逆転写し、オリゴdTを使用してプライミングした。トランスフェクトMecp2−egfp cDNAを、pEGFP−N3のCMVプロモーターの5’プライマーおよびegfp遺伝子の逆方向プライマーを使用したPCRによって配列分析のために増幅した。初代ニューロンの編集分析のために、DIV7で、5×105個の海馬初代ニューロンを、細胞1個当たり3〜6×104個ウイルスゲノムの感染多重度でAAV1/2で形質導入した。ウイルス量は、全培地量の5%を超えなかった。トランスフェクション1週間後に細胞を収集し、トランスフェクトN2A細胞について記載されるように編集効率について分析した。
AAV1/2で形質導入された初代海馬ニューロンを、100μLの全細胞溶解緩衝液(25mM トリス、pH7.6、150mM NaCl、1%Igepal CA−630;Sigma)、1%デオキシコール酸、0.1%SDS、プロテアーゼ阻害剤(完全EDTAフリー;Roche)、1mM βメルカプトエタノール、および250ユニット/mLベンゾナーゼ(Sigma−Aldrich)に溶解した。可溶化物を4℃で10分間、9300×gで遠心分離し、可溶性画分を単離した。BCAタンパク質アッセイキット(Pierce Biotechnology)を使用して、タンパク質濃度を測定した。等量のタンパク質可溶化物を、Mops−SDS泳動緩衝液(Thermo Fisher Scientific)中NuPage(登録商標)4〜12%ビス−トリスゲル(Thermo Fisher Scientific)で分離し、タンパク質をニトロセルロース膜(GE Healthcare Life Sciences)にブロッティングした。膜を、1x TBST(0.05%Tween(登録商標)20を含むTBS)中3%BSAで1時間ブロッキングし、次いで、ウサギ抗mMeCP2(Covance)またはウサギ抗β−アクチン(8227;Abcam)のいずれかと4℃で一晩インキュベートした。1xTBSTで3回洗浄した後、ブロットを抗ウサギIgG DyLight(登録商標)680(1:10000希釈;Thermo Scientific)と1時間インキュベートした。Odyssey(登録商標)Imaging System(LI−COR Biosciences)を使用してブロットを定量化した。
海馬初代ニューロンを、室温で20分間、PBS中4%パラホルムアルデヒドで固定した。固定した細胞を、室温で10分間、1×PBSG(1×PBS中0.1Mグリシン)で2回洗浄した。次いで、細胞をブロッキングし、4°Cで1時間、透過処理し[0.5%Igepal CA−630、Sigma;1xPBS中3%BSA(ソース)]、加湿チャンバー中4℃で一晩、MeCP2(ウサギmAb D4F3;Cell Signaling)およびHA(ラットmAb 3F10;Roche)に対して産生された一次抗体とインキュベートした。細胞を0.5%Igepalを含む1×PBSで3回洗浄し、二次抗体Alexa 488およびAlexa 568(Thermo Fisher Scientific)と1時間インキュベートした。0.5%Igepalを含む1×PBSでさらに洗浄した後、細胞を300nM DAPIと5分間インキュベートし、次いで、1×PBSで再度洗浄した。細胞を、ProLong(登録商標)Gold褪色防止試薬(Thermo Fisher Scientific)を使用して一晩マウントした。全ての画像を、40倍水浸対物レンズを使用して、Zeiss 710共焦点顕微鏡で0.5μmの光学切片のzスタックとして取得した。HAおよびMeCP2蛍光像を、全ての試料にわたって同じ設定を使用して取得した。総細胞数または抗体陽性細胞の数を、ImageJ細胞カウンタープラグイン(国立衛生研究所、imagej.nih.gov/ij、バージョン1.60_65(32ビット))によって決定した。
全ての統計は、GraphPadバージョン6.0ソフトウェア(Prism)を使用して実施した。N2A細胞でのAからIへの編集の百分率を、一元配置分散分析を使用して分析し、引き続いて、ボンフェローニ事後検定を使用して分析した。Mecp2R106Q/y形質導入ニューロンでのAからIへの編集のレベル、MeCP2タンパク質レベルを比較するウエスタンブロット、およびヘテロクロマチン構造でのMeCP2濃縮を示すニューロンの数を、それぞれ対応のないt検定を使用して分析した。全ての実験結果を平均±SDとして表す。
異種的に発現されるMecp2 mRNAへの標的化エディターゼによってMecp2 G>A突然変異を修復することができる
ヒトMECP2には古典的レット症候群を引き起こす少なくとも3つのG>A突然変異がある。MeCP2R106QとMeCP2W104Xの2つの突然変異はメチルDNA結合ドメイン(MBD)内に存在し、1つの、MeCP2R306HはNCoR相互作用ドメイン(NID)に存在する(Fyfe,et al.(2003)J.Child.Neurol.,18:709−713;Lyst,et al.(2013)Nat.Neurosci.,16:898−902)(図1A)。エディターゼがこれらの突然変異を修復できるかどうかを決定するために、エディターゼ、ガイドRNAおよびMecp2 cDNAのN2A細胞への一過的トランスフェクション後に、編集を試験した。異種的に発現されるMeCP2タンパク質を内因性のものと区別するために、異種的に発現されるMeCP2にC末端eGFPをタグ付けした。エディターゼおよびMecp2−gfp cDNAが、サイトメガロウイルス(CMV)最初期遺伝子プロモーター−エンハンサーから発現され、ガイドが、ヒトU6核内低分子RNA遺伝子プロモーターから発現された。ADAR2が一次転写産物として核内の内因性mRNAを編集するので、λNペプチドに加えて、シミアンウイルス40ラージT抗原核局在化シグナル(NLS)の3つのコピーを、エディターゼに付加した(Desterro,et al.(2003)J.Cell.Sci.,116:1805−1818)。各ガイドRNAは、λNペプチドによって認識される配列を表す2つのステムループ(BoxB)を含んでいる。1つのBoxBステムループは標的Aの5’の16〜18塩基に位置し、2つ目は標的Aの3’の10塩基に位置する(図1B)。標的Aに対するステムループの数および位置は、研究に基づき(Montiel−Gonzalez,et al.(2016)Nucleic Acids Res.,44:e157;Montiel−Gonzalez,et al.(2013)Proc.Natl.Acad.Sci.,110:18285−18290)、トランスフェクション分析でMecp2について経験的に決定した。編集は、相補的ガイドのその部位でのCミスマッチで最適であり(Schneider,et al.(2014)Nucleic Acids Res.,42:e87;Wong,et al.(2001)RNA 7:846−858;Kallman,et al.(2003)Nucleic Acids Res.,31:4874−4881)、全てのMecp2ガイドmRNAがこのミスマッチを含んでいる。
E488Q突然変異を含むhADAR2触媒ドメインは、触媒速度(Montiel−Gonzalez,et al.(2016)Nucleic Acids Res.,44:e157;Kuttan,et al.(2012)Proc.Natl.Acad.Sci.,109:E3295−E3304)と基質RNAに対する触媒ドメインの親和性(Lehmann,et al.(2000)Biochemistry 39:12875−12884)の両方を増加させることによって、A>I編集効率を増加させる。この特徴により、E488Q突然変異が、好ましくない5’および3’環境のより高い編集レベルを達成することが可能になる(Montiel−Gonzalez,et al.(2016)Nucleic Acids Res.,44:e157;Kuttan,et al.(2012)Proc.Natl.Acad.Sci.,109:E3295−E3304)。EditaseE488Qが、最適以下5’Cを有するMecp2R106Qの標的Aの編集効率を増加させるかどうかを試験するために、N2A細胞をMecp2R106Q−egfpおよびエディターゼE488Q cDNAでコトランスフェクトした。配列分析により、編集にはガイド発現が必要であり、Mecp2 mRNAの編集%が、野生型エディターゼと比較してエディターゼE488Qで約2倍増加することが示された(51±11%対22±5%、n=3、P<0.01)(図2A)。
次に、エディターゼE488Qが(i)内因性Mecp2 mRNAのR106Qミスセンス突然変異を修復し、(ii)タンパク質レベルを回復し、(iii)マウスでのレット様症状を逆転するのに必要な特徴的な機能的特徴であるヘテロクロマチンに結合するMeCP2の能力を回復することができるかどうかを試験した(Garg,et al.(2013)J.Neurosci.,33:13612−13620)。これらの試験では、ニューロンをマウスから単離し、内因性Mecp2遺伝子にR106Q突然変異を含むように操作した。培養ニューロンを、2つのAAV(AAV1/2)のいずれかで形質導入した。両ウイルスがヒトシナプシンIプロモーターの制御下でエディターゼE488Qを発現し(Swiech,et al.(2015)Nat.Biotechnol.,33:102−106)、1つのウイルスはそれぞれがヒトU6プロモーターの制御下にある6コピーのガイド(オフターゲットミスマッチガイド;図2C)をさらに含んでいた。他のウイルスは対照として機能し、全てのガイド配列を欠いていた。海馬ニューロンをP0 Mecp2R106Q/yマウスから作製し、インビトロで7日(DIV7)のAAV1/2ハイブリッドカプシドを有するガイド含有または対照AAVベクターで形質導入した。さらに7日間ウイルスを発現させた後、Mecp2 cDNAを実験培養物および対照培養物から調製し、サンガー法によって分析した。エディターゼとガイドの両方を発現する培養物では、Mecp2 mRNAの72±5%が修復されるが(図3A)、ガイドを欠く対照ウイルスで形質導入したニューロンでは編集が検出されなかった。R106Qでの編集に加えて、配列分析は、Mecp2 cDNA内のいくつかのオフターゲット編集部位も同定した(図3B)。オフターゲット部位は、ガイドRNAに相補的な領域内で主に発生したが、1つのイベントはガイドの外(N126S)で発生した。
Nat.Struct.Mol.Biol,23:426−433)に、焦点を当てられた。実際、エディターゼが触媒ドメイン内にE488Q突然変異を含む場合に、Mecp2 mRNAの編集効率の向上が見られた(Montiel−Gonzalez,et al.(2016)Nucleic Acids Res.,44:e157;Kuttan,et al.(2012)Proc.Natl.Acad.Sci.,109:E3295−E3304;Phelps,et al.(2015)Nucleic Acids Res.,43:1123−1132)。二本鎖RNAに複合化されたhADAR2触媒ドメインの構造の解明(Matthews,et al.(2016)Nat.Struct.Mol.Biol.,23:426−433)が、MeCP2および他の突然変異についての編集効率および特異性をさらに最適化するための他の突然変異を作製するための価値ある資源を提供する(Wang,et al.(2016)Nucleic Acids Res.,44:9872−9880)。以前の取り組みとは対照的に、ADARは通常、核内の一次転写産物を編集するため、ここでの構築物の全てが、特に内因性mRNAの編集効率を増加させるNLSを含んでいた(Wong,et al.(2001)RNA 7:846−858)。
Mecp2突然変異Mecp2317G>Aを有するマウスを使用して、インビボで本方法を試験した。Mecp2317G>A突然変異は、R106Qアミノ酸変化を有するMeCP2をもたらす。手短に言えば、Mecp2突然変異Mecp2317G>Aを有するマウスを、6コピーのガイドRNAを使用してまたは使用しないで、本発明のE488Q突然変異を有するエディターゼをコードするAAVベクターで処置した。その向神経性の特性のために、PHP.Bカプシドを有するAAVベクター(AAV9変異体)を使用した(Hordeaux et al.(2018)Mol.Ther.,26(3):664−668)。1.1×1010ウイルスゲノム相当物(vge)のAAVをマウスの海馬に定位的に注射した。直接ウイルス注射の3〜4週間後、マウスをと殺し、MeCP2機能を脳で検出した。表2に見られるように、インビボでの効率的な標的化RNA編集および脳のMeCP2機能の回復が観察された。さらに、RNA配列分析に基づいて、歯状顆粒ニューロンでのAからIへの編集効率が39%であると決定され、CA1ニューロンでのAからIへの編集効率が64%であると決定された。図6に見られるように、歯状ヘテロクロマチンのMeCP2強度は、ガイドRNAを有さないAAVを注射したマウスと比較して、ガイドRNAを有するAAVを注射したマウスの方で高かった。これらの結果は、MeCP2 DNA結合能力の救済を示している。
プラスミド構築
アミノ末端Flagタグを含む完全長ヒトADAR2をコードする配列を、酵母発現ベクターからpcDNA 3.1+(Thermo Fisher Scientific)にサブクローニングした。完全長ADAR2を動員するよう設計されたMecp2ガイドを発現させるために、合成オリゴヌクレオチドをBsa1オーバーハングとアニーリングし、pENTR/U6ポリリンカー[pGM1099(2xBoxBガイドW104X)、pGM1192(内部ループガイドW104X)、pGM1310(GluA2ステムループW104X](Thermo Fisher Scientific)にクローニングした。Mecp2311G>A(W104X)突然変異を含むMecp2編集基質は実施例1に記載されている。全てのサブクローニングを配列分析によって検証した。プラスミド構築およびPCR増幅で使用したプライマー配列を表3に示す。

ヒト胎児由来腎臓(HEK)細胞を、サイトメガロウイルス(CMV)プロモーターの制御下、完全長ヒトADAR2およびMecp2317G>Aでトランスフェクトした。ヒトADAR2は、内因性ADAR2を模倣した完全長天然ADAR2分子であった。Mecp2317G>A突然変異は、R106Qアミノ酸変化(Mecp2R106Q)をもたらす。次いで、細胞を、1)上記の2つのBoxBステムループを有するガイドRNA(例えば、実施例1参照)、2)GluA2からのR/G結合部位を含むガイドRNA(Wettengel,et al.(2017)Nucleic Acids Res.,45(5):2797−2808;Fukuda,et al.(2017)Sci.Rep.,7:41478)、または3)内部ループを有するガイドRNA(Lehmann,et al.(1999)J.Mol.Biol.,291(1):1−13)で処置した。図7に見られるように、2つのBoxBステムループを含むガイドRNAを含むガイドRNAは、完全長ADAR2を動員して、トランスフェクトHEK細胞でMecp2 RNAを編集することができた。これらの結果は、標的RNA配列に加えて、通常は標的RNAに含まれていない配列の存在を含み得る、標的RNAへの完全長ADARの動員を実証している。

a)RNA結合ドメインに連結されたRNA編集酵素を含む融合タンパク質をコードする核酸分子、および
b)ガイドRNAをコードする核酸分子
を、前記細胞に送達するステップを含み、
前記融合タンパク質は、核局在化シグナルを含み、
前記ガイドRNAは、前記RNA結合ドメインによって特異的に認識される配列を含み、
前記ガイドRNAは、前記内因性RNAの標的配列と特異的にハイブリダイズし、編集されるヌクレオチドでミスマッチを含む、方法。 - 前記内因性RNAが前記細胞の核内にある、請求項1に記載の方法。
- 前記RNA編集酵素がデアミナーゼである、請求項1に記載の方法。
- 前記RNA編集酵素が、RNAに作用するアデノシンデアミナーゼ(ADAR)である、請求項1に記載の方法。
