Description

A.概観

本発明はとりわけ、鞘翅目有害生物の細胞、組織、または器官における標的遺伝子の発現を阻害するiRNA(例えば、dsRNA、siRNA、miRNA、およびhpRNA)分子;および細胞または微生物においてiRNA分子として発現して、鞘翅目有害生物の細胞、組織、または器官における標的遺伝子の発現を阻害することが可能なDNA分子を提供する。
鞘翅目有害生物における多様な天然配列は、iRNAなどの本発明の核酸分子およびiRNAをコードするDNA分子をデザインするための標的配列として用いることができる。しかし、天然配列の選択は、単純な過程ではない。鞘翅目有害生物における少数の天然配列だけが、効果的な標的となる。例えば、本発明の核酸分子により特定の天然配列を効果的に下方制御しうるかどうか、または特定の天然配列の下方制御が鞘翅目有害生物の成長、生存能力、増殖、および/もしくは生殖に対して妨害的効果を及ぼすかどうかを確実に予測することはできない。ESTなど、鞘翅目有害生物から単離される大半の鞘翅目有害生物の天然配列(例えば、米国特許第7,612,194号および米国特許第7,943,819号で列挙される天然配列)は、WCRまたはNCRなどの鞘翅目有害生物の成長、生存能力、増殖、および/または生殖に対して妨害的効果を及ぼさない。鞘翅目有害生物に対して妨害的効果を及ぼしうる天然配列のうちのいずれを、宿主植物体におけるこのような天然配列と相補的な核酸分子を発現させる組換え法において用い、宿主植物体に害をもたらすことなく、摂食されると鞘翅目有害生物に対する妨害的効果をもたらしうるのかも予測できない。
一部の実施形態では、本発明また、細胞(例えば、細菌細胞、酵母細胞、または植物細胞)へと導入されるDNA分子であって、RNAへと発現し、鞘翅目有害生物により摂取されると、鞘翅目有害生物の細胞、組織、または器官における標的遺伝子の抑制を達成するヌクレオチド配列を含むDNA分子も提供する。したがって、一部の実施形態は、植物細胞においてiRNA(例えば、dsRNA、siRNA、miRNA、およびhpRNA)分子として発現して、鞘翅目有害生物における標的遺伝子の発現を阻害することが可能な核酸配列を含む組換え核酸分子を提供する。発現を誘発または増強するために、このような組換え核酸分子は、1または複数の調節配列を含むことが可能であり、これらの調節配列は、iRNAとして発現することが可能な核酸配列に作動可能に連結することができる。植物において遺伝子抑制分子を発現させる方法は知られており、本発明のヌクレオチド配列を発現させるのに用いることができる。例えば、国際PCT公開第WO06073727号;および米国特許公開第2006/0200878A1号を参照されたい。
A.概観

鞘翅目有害生物におけるRNAiを介する遺伝子阻害のためのiRNA分子の発現は、多くのin vitroフォーマットまたはin vivoフォーマットのうちの任意の1つにより実施することができる。次いで、例えば、iRNA分子を有害生物と接触させることによりiRNA分子を鞘翅目有害生物へと施すこともでき、有害生物にiRNA分子を摂取させることによりこれを施すこともでき、iRNA分子を他の形で内部化することによりこれを施すこともできる。本発明の一部の実施形態は、鞘翅目有害生物の形質転換された宿主植物体、形質転換された植物細胞、および形質転換された植物体の後代を包含する。形質転換された植物細胞および形質転換された植物体を操作して、例えば、異種プロモーターの制御下で、iRNA分子のうちの1または複数を発現させて、有害生物からの保護効果をもたらすことができる。したがって、摂食時の鞘翅目有害生物にトランスジェニック植物体またはトランスジェニック植物細胞を摂取させると、有害生物に、トランスジェニック植物体またはトランスジェニック細胞において発現したiRNA分子を摂取させることができる。本発明のヌクレオチド配列はまた、多種多様な原核生物および真核生物の微生物宿主に導入して、iRNA分子を生成させることもできる。「微生物」という用語は、細菌および真菌などの原核生物種および真核生物種を包含する。
(実施例)
試料の調製およびバイオアッセイ
MEGAscript(登録商標)RNAiキット(AMBION、Foster City、CA)を用いて、多数のdsRNA分子(Caf1−180;液胞ATPアーゼ(v−ATPアーゼ)サブユニットC領域1;v−ATPアーゼサブユニットC領域2;v−ATPアーゼサブユニットH領域1;v−ATPアーゼサブユニットH領域2;およびRho1を含めた)を合成および精製した。精製されたdsRNA分子はTE緩衝液中で調製し、全てのバイオアッセイは、この緩衝液からなる対照処置であって、WCRの死滅または成長阻害についてのバックグラウンドの基準として用いられる対照処置を含有した。バイオアッセイ緩衝液中のdsRNA分子の濃度は、NanoDrop(商標)8000分光光度計(Thermo Scientific、Wilmington、DE)を用いて測定した。

初齢WCR幼虫は、この成長段階におけるトランスジェニック昆虫抵抗法による防除であれば有利であるため、トランスクリプトーム解析のために選択した。
PCRを介して、各標的遺伝子のコード領域の一部を増幅するためのプライマーをデザインした。表1を参照されたい。必要な場合は、T7ファージのプロモーター配列(TTAATACGACTCACTATAGGGAGA(配列番号12))を、増幅されたセンス鎖またはアンチセンス鎖の5’端へと組み込んだ。表1を参照されたい。WCRからゲノムDNAを抽出し、PCR反応を介してゲノムDNAから天然の標的遺伝子配列の全部または一部を増幅するのにPCRプライマーを用いた。
PCRを介する鋳型の調製およびdsRNAの合成
in vitroにおいてdsRNAを生成させるための特異的な鋳型をもたらすのに用いた戦略を図1に示す。dsRNAの合成において用いることを意図する鋳型DNAは、表1のプライマー対およびWCRの初齢幼虫から単離された全RNAから調製した第1鎖のcDNAを(PCR鋳型として)用いるPCRを介して調製した。選択された各標的遺伝子領域について、2つの個別のPCR増幅を実施した。第1のPCR増幅では、T7プロモーター配列を、増幅されたセンス鎖の5’端に導入した。第2の反応では、T7プロモーター配列を、アンチセンス鎖の5’端に組み込んだ。次いで、標的遺伝子の各領域についてPCR増幅した2つの断片をほぼ等量で混合し、dsRNAを生成させるための転写鋳型として混合物を用いた(図1)。製造元(Foster City、CA)の指示書に従い、Ambion(登録商標)MEGAscript(登録商標)RNAiキットを用いて、二本鎖RNAを合成および精製した。特定のプライマーにより増幅されるdsRNA鋳型の配列は、配列番号86(Caf1−180);配列番号7および8(VatpaseC);配列番号10および11(VatpaseH);ならびに配列番号87(Rho1)であった。dsRNAの濃度は、NanoDrop(商標)8000分光光度計(Thermo Scientific、Wilmington、DE)を用いて測定した。
標準的なMultiSite Gateway(登録商標)(Invitrogen)クローニング法を用いて、WHISKERS(商標)を介してトウモロコシ細胞を形質転換するためのヘアピンRNA(hpRNA)発現ベクターを構築した。形質転換の後でトウモロコシ細胞をスクリーニング/選択するのに利用する2つのマーカー遺伝子である、黄色蛍光タンパク質遺伝子(YFP;Shaginら(2004)、Mol. Biol. Evol. 21(5): 841〜50)および除草剤耐性遺伝子(ホスフィノトリシンアセチルトランスフェラーゼ(PAT);Wehrmannら(1996)、Nat. Biotechnol. 14(10): 1274〜8)のために、個別のエントリーベクターを構築した。これらの各々の発現は、コメアクチン1プロモーター(OsAct1;米国特許第5,641,876号)のコピーにより制御した。トウモロコシペルオキシダーゼ5遺伝子に由来する3’側非翻訳領域を含む断片(ZmPer5の3’UTR v2;米国特許第6,699,984号)を用いて、遺伝子の転写を終結させた。
WHISKERS(商標)デスティネーションベクター:標準的な一部位GATEWAY(登録商標)(INVITROGEN)クローニング法を用いて、WHISKERS(商標)を介してトウモロコシ細胞を形質転換するためのヘアピンRNA(hpRNA)発現ベクターを構築した。2つのマーカー遺伝子を、デスティネーションベクター(pDAB108916と称する)へと組み込み、形質転換の後でトウモロコシ細胞をスクリーニングおよび選択するのに利用した。黄色蛍光タンパク質遺伝子(YFP;Shaginら(2004)、Mol. Biol. Evol. 21(5): 841〜50)を目視によるスクリーニングに用い、除草剤耐性遺伝子(ホスフィノトリシンアセチルトランスフェラーゼ(PAT);Wehrmannら(1996)、Nat. Biotechnol. 14(10): 1274〜8)を形質転換細胞の選択に用いた。2つのマーカー遺伝子の各々の発現は、トウモロコシ条斑ウイルスコートタンパク質遺伝子の5’UTRの一部(GENBANK受託番号:X01633)およびトウモロコシアルコールデヒドロゲナーゼ1遺伝子に由来するイントロン1(GENBANK受託番号:X04049)から編成されたキメラ5’UTR配列を含む、サトウキビ桿状バドナウイルス(SCBV)プロモーター(米国特許第6,489,462号)の個別のコピーにより制御した。トウモロコシリパーゼ遺伝子に由来する3’UTR(ZmLipの3’UTR;米国特許第7,179,902号)を含む断片およびジャガイモ(バレイショ(Solanum tuberosum))StPinIIの3’UTRに由来する3’UTRを含む断片(Anら(1989)、Plant Cell. 1: 115〜122)を用いて、それぞれYFP遺伝子およびPAT遺伝子の転写を終結させた。
実施例2において同定された標的遺伝子配列の一部は阻害するが全ては阻害しないようにデザインした合成dsRNAを食餌ベースのアッセイにおいてWCRへと投与したところ、死滅および成長阻害を引き起こした。このアッセイにおいて、Caf1−180、VatpaseC、VatpaseH、およびRho1は、スクリーニングされた他のdsRNAを上回る有効性の大幅な増大を呈示することが観察された。
349〜500bpのサイズにわたる液胞ATPアーゼサブユニットC(VatpaseC)によるdsRNAは、給餌アッセイにおいて、セイヨウトウモロコシ根虫の幼虫に対して活性であった(表3)。dsRNA分子の有効性の長さへの依存性を決定するため、Vatpase C dsRNAの長さを変化させて調べた。配列は、VatpaseCのコード配列(配列番号2)の174塩基対のセグメントのうち、5’末端の15、25、50、および100塩基、ならびに3’末端の100、50、25、および15塩基を表すように選択した。
標的配列と完全に相補的なわけではない(例えば、標的のmRNAとの同一性が95%にとどまる)dsRNA分子も、鞘翅目有害生物を防除するのに効果的である。非相補的な塩基をVatpaseCによるdsRNAのセンス鎖またはアンチセンス鎖に導入した結果として、dsRNAのセンス鎖とアンチセンス鎖との間のミスマッチがもたらされた(かつ、結果的に、dsRNAとin vivoにおける標的のmRNAとの間のミスマッチがもたらされた)。マッチが不完全なdsRNAの、セイヨウトウモロコシ根虫の幼虫に対する殺虫活性への効果を、食餌バイオアッセイにより測定した。
穂の滅菌および胚の単離:未成熟のトウモロコシ胚を、温室において成長させ、自家受粉または近親受粉させて穂を生成させたトウモロコシ(Zea mays)の近交系であるB104植物体から得た。穂は、受粉の約9〜12日後に採取した。実験日において、穂を次亜塩素酸ナトリウムの20%溶液(6.15%)中に浸漬することにより表面滅菌し、20〜30分間にわたり振とうした後、滅菌水中で3回にわたりすすいだ。滅菌の後、未成熟の接合胚(1.5〜2.4mm)を各穂から無菌的に切開し、液体の接種用培地(2.2gm/LのMS用塩(Frameら、2011、前出);1XのISU Modified MS Vitamins(Frameら(2011)、「Genetic Transformation Using Maize Immature Zygotic Embryos」、Plant Embryo Culture Methods and Protocols: Methods in Molecular Biology、T. A. ThorpeおよびE. C. Yeung(編)、SPRINGER SCIENCE AND BUSINESS MEDIA, LLC.、327〜341ページ);68.4gm/Lのスクロース;36gm/Lのグルコース;115mg/LのL−プロリン;100mg/Lのミオイノシトール;および200μMのアセトシリンゴン(DMSO中で調製した);pH5.4)を含有するマイクロ遠心分離管へと無作為的に分配した。所与の実験セットについて、プールされた穂に由来する胚を、各回の形質転換に用いた。
植物ゲノムへと安定的に組み込んだキメラ遺伝子の発現を介して、1または複数の殺虫性dsRNA分子(例えば、配列番号1〜4のうちの1つを含む遺伝子を標的とするdsRNA分子を含めた少なくとも1つのdsRNA分子)を生成させる植物体を生成させた。植物を形質転換するためのDNA分子は、実施例4において記載される通りに調製し、WHISKERSを介する形質転換(米国特許第5,302,523号および同第5,464,765号;米国特許公開第2008/0182332号;ならびにPetolinoおよびArnold(2009)、M. Paul Scott(編)、Methods in Molecular Biology: Transgenic Maize、526巻、Humana Press、NY、59〜67ページにおいて本質的に記載されている)により、Hi−IIの懸濁細胞培養物中のトウモロコシ細胞へと送達した。
プラスミドであるpDAB109828およびpDAB109838による形質転換(実施例4)を介して、VatpaseC v3ヘアピンdsRNAまたはVatpaseC v4ヘアピンdsRNAを発現させるHiIIトウモロコシのトランスジェニック植物体をもたらすために、実施例9で記載した形質転換法を用いた。実施例9で記載したスクリーニング法に従い、分子スクリーニングを実施し、実施例12で記載されるバイオアッセイ法に従い、セイヨウトウモロコシ根虫バイオアッセイを実施した。
プラスミドであるpDAB109829による形質転換(実施例4)を介して、VatpaseH v1ヘアピンdsRNAを発現させるHiIIトウモロコシのトランスジェニック植物体をもたらすために、実施例9で記載した形質転換法を用いた。実施例9で記載したスクリーニング法に従い、分子スクリーニングを実施し、実施例12で記載されるバイオアッセイ法に従い、セイヨウトウモロコシ根虫バイオアッセイを実施した。
セイヨウトウモロコシ根虫(WCR:Diabrotica virgifera virgifera LeConte)の卵は、土壌中のものをCrop Characteristics(Farmington、MN)から受領した。卵は、28℃で10〜11日間にわたりインキュベートした。卵から土壌を洗い落とし、0.15%の寒天溶液に入れ、濃度を、0.25mLのアリコート1つ当たりの卵約75〜100個へと調整した。孵化プレートを卵懸濁液のアリコートを伴うペトリディッシュ内で調製して、孵化速度をモニタリングした。
実施例8および9で記載した通りに、10〜20体のT0のトランスジェニックトウモロコシ(Zea mays)植物体を生成させる。さらに10〜20体の、配列番号1〜4に示されるRNAi構築物のためのヘアピンdsRNAを発現させる独立のT1トウモロコシ(Zea mays)系列を、コーンルートワーム攻撃のために得る。これらは、RT−PCRを介して確認する。場合によって、独立のT1系列から選択される全RNAを、RNAi構築物の各々におけるヘアピンカセットのpdkイントロンに結合するようにデザインしたプライマーを伴うRT−PCRに用いる。加えて、場合によって、RNAi構築物における各標的遺伝子に特異的なプライマーは、in plantaにおけるsiRNAの生成に要請されるあらかじめプロセシングされたmRNAを増幅し、その生成を確認するのに用いる。各標的遺伝子に所望されるバンドの増幅により、各トランスジェニックトウモロコシ(Zea mays)におけるヘアピンRNAの発現が確認される。その後、場合によって、標的遺伝子のdsRNAヘアピンのsiRNAへのプロセシングは、RNAブロットハイブリダイゼーションを用いて、独立のトランスジェニック系列において確認する。
鞘翅目有害生物のヘアピンdsRNAを創出するために選択された標的遺伝子または標的配列は、任意の知られた植物遺伝子または植物配列との類似性を有さない。よって、これらの遺伝子または配列を標的とする構築物による(植物体全体にわたる)RNAiの生成または活性化がトランスジェニック植物体に対して有害効果を及ぼすことは予測されない。しかし、トランスジェニック系列の発達および形態的特徴は、野生型の植物体のほか、空のヘアピンベクターで形質転換されたトランスジェニック系列の植物体と比較される。植物体の根、シュート、茎葉、および生殖特徴が比較される。トランスジェニック植物体および野生型植物体の根の長さおよび成長パターンには観察可能な差違が見られない。草高、葉の枚数およびサイズ、開花時期、花のサイズ、ならびに外観などの植物体のシュート特徴は同様である。一般に、in vitroおよび温室内の土壌中で培養した場合、トランスジェニック系列と標的iRNA分子の発現を伴わない系列とでは、観察可能な形態的差違が見られない。
鞘翅目有害生物以外の生物を標的とするiRNA分子へと転写されるそのゲノムにおける異種コード配列を含むトランスジェニックトウモロコシ(Zea mays)の植物体を、アグロバクテリウム(Agrobacterium)属またはWHISKERS(商標)を介する形質転換を介して形質転換して、1または複数の殺虫性dsRNA分子(例えば、配列番号1〜4のうちの1つを含む遺伝子を標的とするdsRNA分子を含めた少なくとも1つのdsRNA分子)を生成させる。本質的に実施例4で記載される通りに調製される植物体の形質転換用のDNA分子の調製物を、鞘翅目有害生物以外の生物を標的とするiRNA分子へと転写されるそのゲノムにおける異種コード配列を含むトランスジェニックトウモロコシ(Zea mays)の植物体から得られるHi−IIトウモロコシの懸濁細胞培養物へと送達する。
in plantaにおいて標的遺伝子に対応するdsRNA、siRNA、またはmiRNAを送達し、その後、摂食を介してこれを鞘翅目有害生物に取り込ませる結果として、RNAを介する遺伝子サイレンシングによる標的遺伝子の下方制御がもたらされる。標的遺伝子の機能が重要であれば、鞘翅目有害生物の成長、発育、および生殖が影響を受け、WCR、NCR、SCR、MCR、D.バルテアータ(D. balteata LeConte)、D.u.テネラ(D. u. tenella)、およびジュウイチホシウリハムシ(D. u. undecimpunctata Mannerheim)のうちの少なくとも1つの場合であれば、寄生、摂食、発育、および/もしくは生殖の成功に失敗することがもたらされるか、または発育の1もしくは複数の段階における鞘翅目有害生物の死滅がもたらされる。次いで、標的遺伝子の選択およびRNAiの成功裏の適用を用いて、鞘翅目有害生物を防除する。各RNAi構築物について10〜20体ずつの独立のT1トウモロコシ(Z. mays)トランスジェニック系列を、5〜10連でコーンルートワーム種に攻撃させる。攻撃は、各コーンルートワーム種について2連ずつとする。RNAi系列のT1種子を発芽させ、抵抗性の植物を、発芽後10〜15日間にわたり改変Knop培地へと移す。野生型対照トウモロコシ(Z. mays)の種子も同時に発芽させ、コーンルートワーム感染に用いる。

- 鞘翅目有害生物の集団を防除する方法であって、鞘翅目有害生物と接触させると、鞘翅目有害生物における生物学的機能を阻害するように機能する、第1のポリヌクレオチド配列および第2のポリヌクレオチド配列を含む作用物質を施すステップを含み、第1のポリヌクレオチド配列が、配列番号1の約19〜約30の連続ヌクレオチドに対する約90%〜約100%の配列同一性を呈示する領域を含み、第1のポリヌクレオチド配列が、第2のポリヌクレオチド配列と特異的にハイブリダイズする方法。
- 第1のポリヌクレオチド配列が、液胞ATPアーゼのCサブユニット;液胞ATPアーゼのHサブユニット;およびRho1低分子GTP結合タンパク質からなる群から選択される鞘翅目有害生物遺伝子の約19〜約30の連続ヌクレオチドに対する約90%〜約100%の配列同一性を呈示する領域をさらに含む、請求項43に記載の方法。
- 鞘翅目有害生物の集団を防除する方法であって、
請求項1に記載の単離ポリヌクレオチドを含む形質転換された植物細胞を鞘翅目有害生物の宿主植物体に施すステップを含み、ポリヌクレオチドを発現させて、集団に属する鞘翅目有害生物と接触させると鞘翅目有害生物における標的配列の発現を阻害するように機能し、鞘翅目有害生物または鞘翅目有害生物の集団の成長の、形質転換された植物細胞を欠く同じ種の宿主植物体における成長と比べた減殺を結果としてもたらすリボ核酸分子を生成させる方法。 - リボ核酸分子が二本鎖リボ核酸分子である、請求項45に記載の方法。
- 鞘翅目有害生物の集団が、形質転換された植物細胞を欠く同じ種の宿主植物体に発生する鞘翅目有害生物の集団と比べて低減される、請求項45に記載の方法。
- 植物体における植物鞘翅目有害生物の発生を防除する方法であって、鞘翅目有害生物の食餌中に請求項1に記載の単離ポリヌクレオチドを施すステップを含む方法。
- 食餌が、請求項1に記載の単離ポリヌクレオチドを発現させるように形質転換された植物細胞を含む、請求項48に記載の方法。
- 穀物トウモロコシの収率を改善する方法であって、
請求項1に記載の単離ポリヌクレオチドをトウモロコシ植物体へと導入して、トランスジェニックのトウモロコシ植物体を生成させるステップと;

を含み、少なくとも1つのヌクレオチド配列の発現により、鞘翅目有害生物の感染または成長および鞘翅目有害生物の感染に起因する収率の損失を阻害する方法。 - 少なくとも1つのヌクレオチド配列の発現により、トウモロコシ植物体の一部に接触した鞘翅目有害生物における、少なくとも第1の標的遺伝子を抑制するRNA分子を生成させる、請求項50に記載の方法。

植物細胞を、プロモーターおよび転写終結配列に作動的に連結された請求項1に記載の単離ポリヌクレオチドを含むベクターで形質転換するステップと;
形質転換された植物細胞を、複数の形質転換された植物細胞を含む植物細胞培養物を生じさせるのに十分な条件下で培養するステップと;

植物細胞を、鞘翅目有害生物において不可欠な遺伝子の発現を阻害する手段をコードするポリヌクレオチドであって、プロモーターおよび転写終結配列に作動的に連結されたポリヌクレオチドを含むベクターで形質転換するステップと;
形質転換された植物細胞を、複数の形質転換された植物細胞を含む植物細胞培養物を生じさせるのに十分な条件下で培養するステップと;

- 鞘翅目有害生物に対する抵抗性を植物体にもたらす手段が、配列番号49、配列番号86、配列番号91、配列番号92、配列番号95、配列番号96、配列番号97、および配列番号110からなる群から選択されるポリヌクレオチドである、請求項56に記載の植物細胞。
- 配列番号1;配列番号1の少なくとも19の連続ヌクレオチドによる断片;配列番号1を含むディアブロティカ(Diabrotica)属生物の天然コード配列;および配列番号1を含むディアブロティカ(Diabrotica)属生物の天然コード配列の、少なくとも19の連続ヌクレオチドによる断片からなる群から選択されるポリヌクレオチドと実質的に相同な少なくとも1つのポリヌクレオチドを含む単離核酸。
