Description
上述のように、本発明の態様には、生物学的試料由来の成分検出のための方法が含まれる。本発明の態様には、細胞(たとえば、正常細胞(すなわち、腫瘍ではない細胞)、腫瘍細胞、またはCTC)の検出、定量および/または遺伝子型決定のための方法が含まれる。
本発明方法の態様において、生物学的試料中の細胞(たとえば、腫瘍細胞)の1以上のサブセットの存在の検出が含まれる。当該スキームを、図6に示す。腫瘍細胞検出のための本方法を用いるために、生物学的試料(たとえば、全血)を、任意の簡便な方法を用いて対象から採取してもよい。生物学的試料を、たとえば遠心分離、ろ過等の処理ステップを用いて処理し、細胞以外の成分を取り除いてもよい。
上述のように、本発明方法の実施において、PCRベースのアッセイを用いて細胞中に存在する対象のある遺伝子(たとえば、癌遺伝子)の存在を検出してもよい。そのようなPCRベースのアッセイの条件は、幾通りも変化しうる。
レア転写物を増幅するために、本明細書に記述される第一ステップのRT−PCRまたはPCR反応を行った微小液滴に、第二ステップのPCR反応をさらに行っても良い。一部の実施形態において、第一ステップのRT−PCRまたはPCR反応を経た微小液滴の一部が、微小液滴から抽出され、追加のPCR試薬(限定されないが、酵素(たとえば、DNAポリメラーゼ)、DNAプローブ(たとえば、蛍光DNAプローブ)、およびプライマーを含む)を含有する液滴と融合される。ある実施形態において、追加のPCR試薬を含有する液滴は、第一ステップのRT−PCRまたはPCR反応を経た微小液滴よりも大きい。このことは、たとえば、第二ステップのPCRに対して阻害性のある細胞成分の希釈が可能となる等の理由で、有益である。第二ステップのPCR反応は、第一ステップ反応を行うために用いられたものと同じマイクロ流体デバイス上で行っても良く、または、異なるマイクロ流体デバイス上で行っても良い。
本発明のある実施形態において、複数のバイオマーカーを選択し、特定の細胞を分析してもよい。検出されるバイオマーカーとしては、限定されないが、1以上のタンパク質、転写物および/もしくは細胞ゲノム中の遺伝的特徴、またはそれらの組み合わせを含んでも良い。標準的な蛍光ベースの検出法では、同時に調べることができるバイオマーカーの数は、各微小液滴内で個々に可視化することができる蛍光色素の数に限定される。ある実施形態においては、特定の微小液滴内で個々に検出されうるバイオマーカーの数は、増加させることができる。たとえば、微小液滴の異なる部分に対して、色素を分離させることにより、これを行うことができる。特定の実施形態において、色素およびプローブ(たとえば、核酸プローブまたは抗体プローブ)と結合したビーズ(たとえば、LUMINEX(登録商標)ビーズ)を、微小液滴中に内包化させ、分析されるバイオマーカーの数を増加させてもよい。他の実施形態において、蛍光の偏光を用いて、1つの細胞に対して、より多くの数の異なるバイオマーカーに対するシグナルを検出してもよい。たとえば、蛍光色素を様々なプローブに付着させ、微小液滴を異なる偏光条件下で可視化してもよい。同様に、同じ色の色素を用いて、1つの細胞に対し、異なるプローブ標的に対するシグナルを得ても良い。固定された細胞および/または透過処理された細胞(以下に詳述される)の使用により、多重化レベルを増加させることもできる。たとえば、標識PCR産物および/または標識RT−PCR産物を微小液滴内に遊離させながら、標識抗体を用いて、細胞成分に局在するタンパク質標的を標的化してもよい。これにより、同じ色の色素を、抗体、および、RT−PCRにより産生された増幅物に対して用いることができるようになる。
本発明の実施において、微小液滴の組成および性質は変化しうる。たとえば、ある態様において、界面活性剤を用いて微小液滴を安定化させても良い。ゆえに、微小液滴は、界面活性剤安定化乳剤を含んでも良い。ドロップ中で行われる所望の反応が可能な、任意の簡便な界面活性剤を用いても良い。他の態様において、微小液滴は、界面活性剤または粒子により安定化されていない。
本方法の実施において、1以上のステップ(たとえば、約2、約3、約4または約5かそれ以上のステップ)において、多くの試薬を微小液滴に添加する必要がありうる。微小液滴に試薬を添加する手段は、多くの方法において変化してもよい。対象の方法としては、限定されないが、Ahn,et al.,Appl.Phys.Lett.88,264105(2006);Priest,et al.,Appl.Phys.Lett.89,134101(2006);Abate,et al.,PNAS,November 9,2010 vol.107 no.45 19163−19166;および、Song,et al.,Anal.Chem.,2006,78(14),pp4839−4849に記述されているものが挙げられる(参照によりこれら開示は本明細書に援用される)。
本発明方法の実施において、PCR産物が検出される方法は変化しうる。たとえば、目的が単純に、群の中に存在する特定の細胞型(たとえば、腫瘍細胞)の数のカウントである場合、特徴のある遺伝子(たとえば、癌遺伝子)が存在し、PCR産物が生成された場合に、ドロップが蛍光を発するように、各微小液滴にSybrGreenまたは任意の他の色素および/または挿入染色が各微小液滴に添加される、シンプルな二元アッセイを用いることにより目的が達成される。蛍光の変化は、蛍光の偏光によるものでありうる。検出成分には、挿入染色(たとえば、SybrGreen)の使用が含まれても良い。
本発明方法の実施において、1以上の選別ステップを行っても良い。対象の選別方法としては、限定されないが、膜バルブ(membrane valves)、分岐チャネル、表面音響波、および/または、誘電泳動(dielectrophoresis)の使用を含む方法が挙げられる。対象の選別方法としては、さらに、図2および22、パネルA〜Bに記述されているもの、および、Agresti,et al.,PNAS vol.107,no 9,4004−4009(その開示が参照により本明細書に援用される)に記述されているものが挙げられる。群は選別により富化されてもよく、所望の特性を有しているもの、有していないものが混在している群は、所望の特性を有していないものを取り除くことにより富化され、所望の特性を有する富化群が得られる。

上述のように、本発明の態様にはまた、生物学的試料由来の成分を遺伝子型決定する方法が含まれる。「遺伝子型決定」とは、特定の細胞中の2以上のオリゴヌクレオチド(たとえば、癌遺伝子)を検出することを意味する。本発明方法の態様には、細胞(たとえば、腫瘍細胞(CTCを含む))を遺伝子型決定する方法が含まれる。
本発明による方法にはまた、癌を検出するための方法が含まれる。そのような方法には、対象由来の生物学的試料から得たオリゴヌクレオチドを微小液滴中に内包することが含まれても良く、ここで、少なくとも1つのオリゴヌクレオチドが当該微小液滴中に存在しており;ポリメラーゼ連鎖反応(PCR)試薬および複数のPCRプライマーを微小液滴へと導入すること、ならびに、PCR増幅ができる条件下で微小液滴をインキュベートして、PCR増幅産物を産生することが含まれてもよく、ここで、当該複数のPCRプライマーには、1以上の癌遺伝子にそれぞれハイブリダイズする1以上のプライマーが含まれてもよく;および、検出成分の検出によりPCR増幅産物の存在または非存在を検出することが含まれもよく、ここで、当該検出成分の検出は、PCR増幅産物の存在を示唆する。
上述のように、本発明の実施において、マイクロ流体学的なデバイスが用いられる。本発明のマイクロ流体学的デバイスは様々な方法で特徴付けられても良い。ある実施形態において、たとえば、マイクロ流体学的デバイスは、少なくとも1つの「マイクロ」チャネルを有している。そのようなチャネルは、少なくとも1つの、ミリメーターまたはそれより小さい桁の切断面寸法を有していてもよい(たとえば、約1ミリメーター以下)。言うまでもなく、ある応用に対しては、この寸法は調整されてもよい;一部の実施形態においては少なくとも1つの切断面寸法は、約500マイクロメーター以下である。一部の実施形態においては、応用が可能ならば、切断面寸法は約100マイクロメーター以下(約10マイクロメーター以下〜一部では約1マイクロメーター以下)である。切断面寸法は、通常は中心線の流れの検出に対して垂直であるが、流れが屈曲している、または、流れの方向を変えるような他の特性がある場合には、作動中の切断面寸法は、流れに対して厳密に垂直である必要はない。また、一部の実施形態においては、マイクロチャネルは2以上の切断面寸法(たとえば、楕円形の切断面の主軸および複軸、または、長方形の切断面の高さおよび幅等)を有する可能性があることを理解されたい。これらの寸法のいずれかを、本明細書に提示されるサイズに対して比較してもよい。本発明に用いられるマイクロチャネルは、きわめて不均衡な2つの寸法(たとえば、約100〜200マイクロメーターの高さと、センチメーターまたはそれ以上の桁にある幅を有する長方形の切断面等)を有していても良いことに注意されたい。もちろん、あるデバイスでは、2以上の軸が非常に類似、または同じサイズであるチャネルが用いられても良い(たとえば、正方形または円形の切断面を有するチャネル)。
マイクロ流体システムに用いられる基盤は、液体移送に必要な要素が備わっている支持体である。基本的な構造はモノリシック、薄板化された、または分割されたものであっても良い。一般的に、基盤には、分子ライブラリおよび試薬(もし必要であれば)の導管として供される1以上のマイクロチャネルが含まれている。また、それらには、インプットポート、アウトプットポート、および/または、流れの制御を補助する機能が含まれていても良い。
マイクロ流体学的デバイスの機能的構造の制御(たとえば、流れの制御)に対しては、表面修飾が有用である。たとえば、チャネル壁に流体種が吸着することを防ぎ、または、生物学的成分検出用の表面に抗体を付着させるのに有利でありうる。
マイクロ流体システムには、多くのマイクロチャネル、バルブ、ポンプ、リアクター、ミキサーおよび他の構成要素が含有されてもよい。これらの構成要素およびその全体構造および寸法のいくつかを以下に記述する。
マイクロ加工プロセスは、基盤に用いられた材料のタイプ、および所望される製造量に依存して異なる。少量生産、またはプロトタイプ製造に対しては、LIGA、粉末***、レーザー切除、機械的加工、放電機械加工、光造形等の加工技術が挙げられる。マイクロ流体学的デバイスの大量生産のための技術には、リソグラフィックプロセスまたはマスターベースプロセスのいずれかを用いても良い。シリコン/ガラス由来の基盤を加工するためのリソグラフィックプロセスとしては、半導体デバイスの加工に普遍的に用いられているウェットエッチングおよびドライエッチングの両方が挙げられる。射出形成および熱エンボス加工は多くの場合、プラスチック基板の大量生産に用いられる。
リソグラフィー、エッチングおよび蒸着技術の組み合わせを用いてガラス、シリコンおよび他の「硬い」原材料のマイクロ管(microcanal)および微小空洞を作製してもよい。上述の技術に基づいた技術は、0.1〜500マイクロメーターのスケールでのデバイス加工に普遍的に応用されている。
本発明の実施形態に従い、マイクロマシニングプラスチック基板に多くの技術が用いられうる。特に、レーザー切断、ステレオリソグラフィー、酸素プラズマエッチング、粒子ジェット切断、および微小電気−浸食などがある。これらの技術のうちの一部を用いて、他の物質(ガラス、シリコン、セラミック等)を同様に形作ることもできる。
1)光学的に透明であり、流れの可視化が可能である;
2)適切な量の網状化剤と混合した際、PDMSはマイクロ流体学的な接続を「水密」に維持することを促進するエラストマーな性質を有する;
3)その弾力性ゆえに、膜を用いるバルブおよびポンプをPDMSで作製することができる;
4)未処置のPDMSは疎水性であり、酸素プラズマによる表面の酸化の後、または、強塩基中への浸漬の後に、一時的に親水性となる;酸化PDMSは、ガラス、シリコン、またはポリエチレンの表面自体が酸化プラズマに曝露されたのであれば、それらに接着する。
5)PDMSはガスに対して浸透性である。管内に空気の泡がある場合でさえも、その空気の泡は物質から追い出されるために、液体でチャネルを満たすことが促進される。しかしまた、非極性有機溶媒に対しても浸透性である。
本明細書の他の態様において、単一細胞RT−PCRマイクロ流体学的デバイスが提示される(図32を参照として、以下に詳述される)。ある実施形態において、単一細胞RT−PCRマイクロ流体学的デバイスには、微小液滴をマイクロ流体学的デバイスへと導入するための、流れ焦点ドロップメーカーに連結されうる、インプットマイクロチャネルが含まれ、ここで、当該流れ焦点ドロップメーカーは、インプットマイクロチャネルにおいて微小液滴の間に間隔をあけ(たとえば、油等の適切な大量の疎水性層により)、ここで、各微小液滴は細胞溶解試料に含まれても良い。例示的な実施形態を図32(パネルA)に示す。

装置の製作: チップを、上述の他の装置と同じフォトリソグラフィ方法を使用して、ポリジメチルシロキサンで作製した。チップの一般的な概略図を図1に示す。そのようなチップにより実施される一般的な手法を図6に示す。
1以上の遺伝子を同時にスクリーニングするために、多重化qPCR反応を利用してもよい。反応は、PCRチューブにより最初に大量に実施して、反応条件を最適化された。これらの方法を使用して、好結果の多重化が、3種類のTaqMan(登録商標)プローブ、EpCAM、CD44およびCD45に関して、液滴デジタルRT−PCR中に達成された。この多重化の例を図11に示すが、この際、EpCAMおよびCD44プローブが両標的転写産物を含有するドロップで多重化された。全PCRプライマーセットは長いイントロンに及ぶように設計され、多重反応におけるこれらのより長いゲノムPCR産物の可能性を極めて低くした。さらに、全TaqMan(登録商標)プローブは、エクソン−エクソン接合部にハイブリダイズするように設計されている。本プローブセットはgDNAを認識しない。
マイクロ流体装置を、軟質フォトグラフ(soft photolithographic)技術を使用して、ポリ(ジメチルシロキサン)(PDMS)で製作した。装置は、直径が50μmの油中水型液滴のピコ注入に最適な、30μmの流路の高さを有していた。装置の設計は、Abate,et al.Proc.Natl.Acad.Sci.U.S.A.,2010,107,19163(その開示が参照により本明細書に組み込まれる)に以前説明されたものと同様である。しかしながら、重要な相違は、金属のはんだ電極用の流路を取り除くことである。さらに、「ファラデーモータ」(導電性水溶液で充填された空の流路)を、注入部位と液滴スペーサとの間を流れるように実行する(図15パネルBに示す)。モータは、ピコ注入器から生じる電場より、ピコ注入部の上流で、再注入ドロップを電気的に分離し、意図しない融合を防ぐ。ピコ注入された乳剤は、Milli−QH2O中に溶解した3.8mMのフルオレセインナトリウム塩(C20H10Na2O5)の単分散液滴からなる。液滴は、溶解した2%(wt/wt)の生体適合性界面活性剤を含むNovec HFE−7500フッ素系オイルのキャリアオイルに懸濁される。ピコ注入流体は、それぞれ3.8mMフルオレセインナトリウム塩を含有する0〜500mMのNaCl希釈系列からなる。この濃度範囲は、大部分の生物学的緩衝液および試薬に存在する溶解したイオンのモル濃度を反映している。したがって、大部分の用途で、流体はすでに必要なイオンを含むため、本技術はさらなる試薬を溶液に添加することなく使用され得る。
液滴反応を実行するのに重要な1つの段階は、試薬を前から存在するドロップに添加する能力である。ある例として、最終ドロップ反応が予加熱段階で変性し得る試薬を必要とする場合、ドロップ添加が有利な場合がある。ドロップ安定化界面活性剤を使用しない場合、試薬の添加は、第2の試薬を充填したものとドロップを接触させるほどの簡単なものであり得る。しかし、標準のドロップ処理および保管は、多くの場合、界面活性剤で安定化したドロップを必要とし、局所的な電場はドロップ対を選択的に分断および融合するために利用されてきた。融合は、元々のドロップと試薬ドロップの流れのタイミングを合わせる必要があり、これによりドロップが対形成し接触する。第2の戦略は、電場を使用して通過するドロップを不安定にし、通過するドロップに試薬を共に側方流路から注入されるようにする。このことは、同期(synchronization)の問題を回避するが、側方流路と合流する際に、各ドロップが相互汚染される可能性があるという欠点がある。さらに、通過中のドロップ量以下のみが注入され得る。
マイクロ流体装置の作製
マイクロ流体装置は、スライドガラスに結合したポリジメチルシロキサン(PDMS)流路から構成した。PDMS金型を作製するために、装置マスターを、最初にフォトレジスト(SU−8 3025)の30mm厚膜をシリコンウエハ上にスピンコートして作製し、その後、パターン化したUV曝露およびレジスト現像を行なった。次に、ポリマーと架橋剤の未硬化混合物(10:1)を、マスター一面に注ぎ、80℃の1時間で加熱した。硬化した金型を剥離した後、PDMS厚板で、アクセスホールを0.75mm生検コア針(coring needle)で穿孔した。装置をイソプロパノールで洗浄し、空気で乾燥させ、次いで、スライドガラスと結合させた後、300Wのプラズマ洗浄器で1mbarのO2プラズマ処理を20秒間行った。装置を疎水性にするために、流路をAquapel(登録商標)で流し、80℃で10分間加熱した。
ヒトPC3前立腺癌またはRaji Bリンパ球細胞株を、10%FBS、ペニシリンおよびストレプトマイシンを添加した適切な増殖培地で、37℃、5%CO2で培養した。RNA単離前に、Raji細胞をペレット状にし、リン酸緩衝生理食塩水(PBS)で1回洗浄した。融合性(confluent)および接着性(adhered)のPC3細胞を、最初にトリプシン処理し、その後、ペレット化して洗浄した。全RNAを、細胞ペレットから、RNeasy Mini Kit(Qiagen)を使用して単離した。全RNAを分光光度計を使用して定量し、RNAの表示量(150〜1000ng)をその後の25mlのRT−PCR反応に使用した。
RT−PCR反応に使用される増幅プライマーの塩基配列は次のとおりであった:EpCAMフォワード5’−CCTATGCATCTCACCCATCTC−3’、EpCAMリバース5’−AGTTGTTGCTGGAATTGTTGTG−3’、CD44フォワード5’−ACGGTTAACAATAGTTATGGTAATTGG−3’、CD44リバース5’−CAACACCTCCCAGTATGACAC−3’、PTPRC/CD45フォワード5’−CCATATGTTTGCTTTCCTTCTCC−3’、PTPRC/CD45リバース5’−TGGTGACTTTTGGCAGATGA−3’。全PCRプライマーを検証した後、チューブに基づくRT−PCR反応を伴うマイクロ流体液滴試験に使用した。これらの反応からの産物を、アガロースゲル上で電気泳動し、予測単位複製配列サイズの単一バンドを各プライマーセットについて観察した。TaqMan(登録商標)プローブの塩基配列は次のとおりであった:EpCAM5’−/6−FAM/ATCTCAGCC/ZEN/TTCTCATACTTTGCCATTCTC/IABkFQ/−3’;CD44 5’−/Cy5/TGCTTCAATGCTTCAGCTCCACCT/IAbRQSp/−3’;PTPRC/CD45 5’−/HEX/CCTGGTCTC/ZEN/CATGTTTCAGTTCTGTCA/IABkFQ/−3’。予混合した増幅プライマーおよびTaqMan(登録商標)プローブを、Integrated DNA Technologies(IDT)社からPrimeTime Standard qPCR法として注文し、推奨される1倍使用濃度で使用した。SuperscriptIII逆転写酵素(Invitrogen)をPCR反応に直接添加して、第1鎖(stand)cDNA合成を行えるようにした。RT−PCR試薬の乳化またはピコ注入後、ドロップをPCRチューブで回収し、T100 Thermal Cycler(BioRad)に移動させた。反応は、50℃で15分、続いて93℃で2分、および次の41サイクルでインキュベートした:92℃で15秒および60℃で1分。
反応混合物を1mLの注射器に充填し、マイクロ流体T字形接合部ドロップ生成器(maker)に、カスタム化したLabVIEWソフトウェアで制御された注射器ポンプ(New Era)により注入した。装置の径および試薬の流量を調整し、所望の30mmサイズのドロップを得た。ピコ注入に電場を印加するため、電極および周辺のモート流路を3MのNaCl溶液で充填し、約0.1S/cmの伝導率を得た。電極に、ワニ口クリップで注射針と接続された蛍光灯インバータ(JKL Components Corp)により生成した20kHz、300VAC信号を使用して、電圧を加えた。
熱サイクルを行った液滴を撮像するため、乳剤の10mLをCountessチャンバ―型カバーガラス(Invitrogen)中にピペットで分取した。スライドをNikon Eclipse Ti倒立顕微鏡で、従来の広視野落射蛍光および4倍の対物レンズを使用して撮像した。蛍光フィルタを選択して、シグナル強度を最適化し、多重化反応で使用される染料のスペクトル重複による背景蛍光を軽減させた。画像を、Nikon社のNIS Elements撮像ソフトウェアを使用して取り込んだ。
液滴画像を、カスタム化したMATLABソフトウェアを使用して解析した。各視野について、明視野の蛍光画像を取り込んだ。最初に、ソフトウェアで円(circle)をドロップ接触面に適合させることにより、明視野の画像の全ドロップを探し出した。次に、蛍光画像での背景光を、ドロップより極めて大きい縮尺まで変化させるように制約した平滑な多項式曲面(smooth polynomial surface)を使用して、取り除いた。その後、ソフトウェアで、各液滴の円形境界中の平均蛍光強度を測定した。得られた強度値をオフセットし、その結果、最小強度(空)群が平均で0となった。ドロップを、「陽性」か「陰性」かを、ドロップの強度がそれぞれ規定の閾値のプラスまたはマイナスに収まっているかに基づいて、判定した。
ピコ注入されたドロップでのRNA転写物の検出
RT−PCR法でピコ注入を使用する際の、可能性のある懸念は、それがドロップでの反応を妨げる場合があるという可能性であり;例えば、この処理は、電場への曝露直後のドロップ中の試薬量の変動または主要成分の分解を生じる場合がある。これらの問題を調査するため、癌関連の2つのヒト転写物、EpCAMおよびCD44の検出を、ピコ注入および非ピコ注入のドロップで、TaqMan(登録商標)RT−PCRを使用して比較した(図26)。EpCAM検出用のTaqMan(登録商標)プローブを、フルオロフォア6カルボキシフルオロセイン(carboxyfuoroscein)(FAM)に結合させ、CD44のプローブには染料Cy5を結合させた。プローブ混合物はまた、TaqMan(登録商標)プローブの側面に位置する、およびこれらの遺伝子から約150塩基の単位複製配列を回収するプライマーを含んでいた。
ピコ注入のTaqMan(登録商標)RT−PCR転写物検出への影響を正確に定量化するために、ピコ注入および非ピコ注入ドロップの異なる4レプリカを回収した。データ解析を自動化するため、カスタム化されたMATLABソフトウェアを使用して画像中のドロップを探し、その蛍光強度を測定した。特定の流路(FAMまたはCy5)については、各ドロップ内の蛍光強度を平均化し;全ドロップ量を順次オフセットし、その結果、空のドロップ群は平均で0になった(材料および方法を参照のこと)。両流路についての1つの閾値を使用して、各ドロップを、図28パネルAに示すように、ドロップの強度がそれぞれ閾値のプラスまたはマイナスに収まっているかに基づいて、EpCAMおよびCD44について陽性または陰性と明示した。総合して、16,216の対照ドロップおよび14,254のピコ注入ドロップを、実験用の4レプリカより解析した。ピコ注入ドロップの非ピコ注入対照ドロップに対するTaqMan(登録商標)検出率を決定するため、各レプリカでのCD44(Cy5)およびEpCAM(FAM)陽性対照ドロップの総数を正規化した。逆転写酵素のピコ注入後、CD44陽性ドロップの92%(+/−26%)およびEpCAM陽性ドロップの87%(+/−34%)を、対照ドロップと比較して検出した(図28パネルB)。ピコ注入ドロップに関する平均の転写物検出率は、一定のRNA濃度に関する対照ドロップのものよりわずかに低かったが、その差は統計学的に有意ではなく、また、いくつかの実験用のレプリカのピコ注入ドロップの検出率は、対照に関するものより高かった。これらの結果に基づき、ピコ注入が、反応成分を異なる時間に添加可能であるという利点を有しながら、デジタルRT−PCRと同等の転写物検出率が得られるという結論に達した。
試薬をドロップに添加する際の重要な特徴は、各ドロップの固有の内容物を維持すること、およびドロップ間の物質の移動を防ぐことである。個別の2ドロップの融合とは異なり、ピコ注入ドロップの内容物は、図26、パネルBに示すように、添加される流体と瞬間的に結合する。流体からのドロップの断絶後、ドロップは物質を流体から離し、順次、その後に続くドロップに付加されてもよい。これは、ドロップ間の材料の移動、および相互汚染を引き起こし得る。ピコ注入が相互汚染をもたらす範囲を検証するために、TaqMan(登録商標)RT−PCR反応は、極めて感受性が高く単一のRNA分子だけの移動を検出することができることから、再度使用した。FAM結合したTaqMan(登録商標)プローブを、EpCAM転写物の標的化に使用し、また、ヘキサクロロフルオレセイン(HEX)結合したTaqMan(登録商標)プローブを、Bリンパ球特異的転写物PTPRCの認知用に使用した。全RNAを、EpCAMを発現するがPTPRCを発現しないPC3細胞、およびPTPRCを発現するがEpCAMを発現しないBリンパ球由来細胞株(Raji)より単離した。ドロップの対照セットについて、両細胞型からのRNAを混合し、TaqMan(登録商標)プローブおよびRT−PCR試薬を添加し、その溶液を乳化して30mmのドロップにした。ドロップをチューブに回収し、熱サイクルを行い、撮像した(図29A)。画像では、多数のドロップがFAMおよびHEX蛍光を呈し、PTPRCおよびEpCAM転写物の多重化TaqMan(登録商標)検出を示す。比較的ごくわずかが純緑色または赤色の蛍光性を有し、これらの分子のうち当初の1つのみを含有していたことを示唆し、一方で、ごく少数が不鮮明であり、したがってこれらの転写物を有していないことを示している。
図32は、本明細書で提供される単細胞RT−PCRマイクロ流体装置の1つの実施形態を示す。対象の細胞を、最初に、プロテアーゼおよび洗浄剤を含む溶解試薬を含有するドロップに封入し、ラインから離した状態でインキュベートした。次いで、これらのドロップをこの装置に導入し、微小液滴を導入する注入用(input)微小流路およびフローフォーカス型(flow focus)ドロップ生成器を使用して、油により間隔をあけた(パネルA)。対形成用(pairing)微小流路(microchannel)では、次いで、間隔を空けたドロップを、希釈緩衝液ドロップ生成器により生成された希釈緩衝液を含有する大型のドロップと、対形成用微小流路との流体連通で、対形成した(パネルB)。次いで、大型のおよび小型のドロップを、融合用微小流路で、電場により融合し(パネルC)、小型のドロップ内容物を大型のドロップに付加した。融合したドロップは混合用微小流路を通過し、次いで、その少量をドロップ試料採取器(drop sampler)により試料採取した(パネルD)。次いで、その少量はピコ注入微小流路を通過し、その際、その少量にRT−PCR試薬をピコ注入した(パネルE)。次いで、ドロップに、RT−PCR反応のための熱サイクルを行った。
T字形接合部の下流に配置された流路切り込みを備えた、または備えていないT字形接合部ドロップ生成器を試験し、液滴形成性能に対するそのような切り込みの有効性を判定した。流路幅は約30μmであり、切り込みのピーク幅は、約5〜約10μmであった。図33を参照のこと。
多くのマイクロ流体装置は、電場を形成するために金属電極を、そのような電場が特定のマイクロ流体装置の用途に必要とされる場合、利用する。しかしながら、そのような金属電極の使用への欠点、例えば増加した製作ステップ数および電極欠陥の可能性等が存在する場合がある。
異なる2種の細菌、アゾスピラおよび大腸菌を、微小液滴に封入した。液滴内PCR(in droplet PCR)を、アゾスピラおよび/または大腸菌について、TaqMan(登録商標)およびプライマーを使用して実施した。図52は、封入したアゾスピラで、TaqMan(登録商標)のPCR反応を実施したドロップを示す画像である。上部画像は110bp単位複製配列を生成した反応に対応し、これに対し、下部画像は、147bp単位複製配列に対応している。図53は、アゾスピラおよび大腸菌に関する16Sプライマーを検査したゲルの写真を示す。ゲルには、2種類のTaqMan(登録商標)PCR反応の単位複製配列に対応するバンドを示され、1つは464bp単位複製配列であり、1つは550bp単位複製配列である。図54は、液滴内PCR反応が、複数のプライマーセットを細菌含有試料に添加することにより多重化し得ることを実証するゲルの写真を示す。図55は、TaqMan(登録商標)反応がアゾスピラについてのみのプライマーおよびプローブを有していた実験結果を示し、したがって、これらの細菌のうち1つを含有するドロップが増幅を受けて蛍光性になったが、空のドロップまたは大腸菌によるドロップは不鮮明のままであった。次いで、乳剤を、マイクロ流体装置を使用して、二重乳剤に封入し、FACSで選別した。図55の右側のプロットは、FACSデータを示す。上部プロットは、ドロップ蛍光性の関数として示された散乱断面積を示す。これに基づき、一群に境界線を描くことにより(上述)ゲーティングし、この群をドロップ強度に基づき選別した。ゲーティング(gating)により、小型の油滴または取り除くべき埃による誤事象(erroneous event)が認められた。二重乳剤のみを見ると、本群は、比較的低いヒストグラムに示すように、蛍光性ドロップおよび非蛍光性ドロップに対応した明確な2ピークを有した。液滴内PCR中に生成される単位複製配列を再増幅させる試みは成功しなかったが、潜在的には、それらが類似の塩基を含むことによる化学構造、またはキャリアオイルの阻害作用に起因する。
Claims (24)
- 標的ポリヌクレオチドの増幅方法であって、
(a)試料由来のポリヌクレオチド含有成分を液滴に溶解して、溶解物液滴に溶解物を形成することであって、このとき前記ポリヌクレオチド含有成分を溶解することが、ポリヌクレオチド含有成分を、プロテアーゼ活性を有する酵素を含む溶解剤と接触させることを含み、前記溶解物が標的ポリヌクレオチドを含み、前記溶解物液滴が不混和な分散媒中にあること、
(b)溶解物とプロテアーゼ活性を有する酵素とをラインから離した状態でインキュベートして、溶解物中の阻害性タンパク質を消化して溶解物中の阻害性タンパク質から標的ポリヌクレオチドを放出させること、
(c)前記溶解物に、核酸増幅反応を実行するための試薬を添加して、増幅液滴に増幅混合物を形成することであって、このとき前記溶解物に核酸増幅反応を実行するための試薬を添加することが、前記溶解物を含む液滴と増幅試薬を含む液滴との融合を含まず、前記増幅液滴が不混和な分散媒中にあること、および
(d)前記増幅液滴内で標的ポリヌクレオチドを増幅すること
を含み、
前記方法が、前記増幅液滴中で標的ポリヌクレオチドを増幅する前に、前記溶解物液滴または前記増幅液滴から、試薬を選択的に取り除くことを含まない、方法。 - さらに、前記核酸増幅反応を実行するための試薬を添加する前に、プロテアーゼ活性を有する酵素を不活性化することを含む、請求項1に記載の方法。
- さらに、前記溶解物に核酸増幅反応を実行するための試薬を添加する前に、プロテアーゼ活性を有する酵素を不活性化することを含む、請求項1に記載の方法。
- 溶解物とプロテアーゼ活性を有する酵素とを少なくとも5分間インキュベートすることを含む、請求項1に記載の方法。
- 溶解物とプロテアーゼ活性を有する酵素とを少なくとも20分間インキュベートすることを含む、請求項1に記載の方法。
- 溶解物とプロテアーゼ活性を有する酵素とを少なくとも37℃の温度でインキュベートすることを含む、請求項1に記載の方法。
- 溶解物とプロテアーゼ活性を有する酵素とを37℃〜60℃の温度でインキュベートすることを含む、請求項1に記載の方法。
- 酵素がプロテアーゼである、請求項1に記載の方法。
- 酵素がプロテイナーゼKである、請求項1に記載の方法。
- 標的ポリヌクレオチドがRNAを含む、請求項1に記載の方法。
- 前記核酸増幅反応を実行するための試薬を添加する前に前記溶解物を希釈することを含む、請求項1に記載の方法。
- さらに、前記増幅液滴の増幅産物の存在を検出することであって、前記増幅産物の存在を検出することが、増幅産物の配列を決定することを含む、請求項1に記載の方法。
- 前記溶解物が、単一細胞の溶解物を含む、請求項1に記載の方法。
- さらに、前記増幅液滴の増幅産物の存在を検出することであって、前記増幅することが、捕捉配列を含むプライマーの伸長を含み、前記増幅産物の存在を検出することが、増幅産物内の捕捉配列を検出することを含む、請求項1に記載の方法。
- 前記(a)、(b)、(c)および(d)のそれぞれの工程がマイクロ流体的制御の下で実行される、請求項1に記載の方法。
- 標的ポリヌクレオチドの合成方法であって、
(a)試料由来のポリヌクレオチド含有成分を液滴に溶解して、溶解物液滴に溶解物を形成することであって、このとき前記ポリヌクレオチド含有成分を溶解することが、ポリヌクレオチド含有成分を、プロテアーゼ活性を有する酵素を含む溶解剤と接触させることを含み、前記溶解物が鋳型ポリヌクレオチドを含み、前記溶解物液滴が不混和な分散媒中にあること、
(b)溶解物とプロテアーゼ活性を有する酵素とをラインから離した状態でインキュベートして、溶解物中の阻害性タンパク質を消化して溶解物中の阻害性タンパク質から標的ポリヌクレオチドを放出させること、
(c)前記溶解物液滴に、核酸合成試薬を添加して、不混和な分散媒に核酸合成液滴を形成すること、および
(d)前記核酸合成液滴内で標的ポリヌクレオチドを合成すること
を含み、
前記プロテアーゼ活性を有する酵素が、前記核酸合成試薬を添加する前に不活性化される、方法。 - 鋳型ポリヌクレオチドがRNAを含み、前記核酸合成液滴内で標的ポリヌクレオチドを合成することが、RNAの逆転写を含む、請求項16に記載の方法。
- 前記核酸合成液滴内で標的ポリヌクレオチドを合成することが、増幅を含む、請求項16に記載の方法。
- 前記溶解物が、単一細胞の溶解物を含む、請求項16に記載の方法。
- さらに、前記溶解物液滴に核酸合成試薬を添加する前に、酵素を不活性化することを含む、請求項16に記載の方法。
