プローブで用いるための緑色蛍光標識ヌクレオチド
本発明は、概して、緑色蛍光化合物およびDNAを標識するためのそれらの使
用、更に詳しくは、緑色ローダミン色素およびそれらの合成並びにDNAを標識
する場合のそれらの使用に関する。本発明は、更に、緑色蛍光標識を含むDNA
プローブを用いるin situ ハイブリッド形成法による染色体または染色
体領域の検出および識別に関する。
発明の背景
標識DNAプローブは、染色体の識別および実験において特に有用である。染
色体構造の変化は、しばしば、ある種の癌を含む多数の先天性遺伝的疾患および
変性症と一致し、しかもそれらの原因でありうる。このような変化は、染色体全
体の付加若しくは不存在または染色体の一部分の付加若しくは不存在の形をとり
うる。染色体は、更に、転座によるように再配列されることがあり、異なる染色
体部位が互いに連結するようになる。逆位、増幅および完全な欠失を含む多数の
他の遺伝的欠損は、単独でまたは前記の欠損との組合せで存在しうる。適当に標
識されたDNAプローブを用いて染色体およびそれらの任意の変化を検出するこ
とは可能であり、極めて望ましい。
DNAプローブの使用による染色体識別は、概して、細胞試料中に存在する染
色体またはその部位に対するプローブのハイブリッド形成を必要とする。DNA
プローブの使用に対する一つのアプローチは、「間接標識」プローブの使用であ
る。間接標識プローブは、標的染色体に対するプローブのハイブリッド形成後に
直接的に識別することができない残基によって標識された核酸プローブである。
しかしながら、次にプローブ上の残基を、識別することができる標識反応性物質
と反応させることができる。例えば、間接標識プローブは、ビオチンなどのハプ
テンによって標識される。このようなプローブは、標的染色体に対してハイブリ
ッド形成された後に、結合した蛍光標識を有する反応性物質、例えばビオチンに
対する抗体と引き続き反応させることができる。次に、ハプテンに対する反応性
物質の結合から得られた次の生成物を、蛍光顕微鏡によって識別することができ
る。一般的には、このアプローチを蛍光In−Situハイブリッド形成法(以
下「FISH」)と称する。例えば、グレイ(Gray)ら、欧州特許出願第0
430402号明細書を参照されたい。
FISHに対するもう一つのアプローチは、検出しうる残基が核酸プローブに
対して直接的に結合している「直接標識」蛍光プローブを用いた。直接標識DN
Aプローブを用いて、標的染色体に対するプローブのハイブリッド形成後に、プ
ローブ/染色体ハイブリッドを、検出可能な標識を有する反応体による細胞性物
質の侵入を伴う別個の反応工程を必要とすることなく直接的に検出しうる。染色
体識別のための直接標識DNAプローブは、本明細書中に参考として包含されて
いるM.L.ビットナー(Bittner)、L.E.モリソン(Morris
on)およびM.S.リゲーター(Legator)による1991年9月19
日出願の米国特許出願第07/762,913号明細書に開示されている。
FISHは、高分解能染色体分析をもたらすことができると考えられる。しか
しながら、大部分の商業的に利用可能な発蛍光団プローブは、シグナル対ノイズ
比に対して極めて敏感である蛍光顕微鏡の使用を必要とし、それによって日常的
な分析を難しくしている。フルオレセインは、FISHにおいて用いられてきた
緑色蛍光化合物である。しかしながら、フルオレセインは、核酸プローブ中で用
いられた場合、高光酸化速度に影響され、そしてこのようなプローブは有意のレ
ベルの非特異的結合を示す。更に、同一試料の複数分析を可能にする異なる色の
蛍光標識プローブを有することは望ましい。したがって、核酸プローブのための
より優れた性能の緑色蛍光標識化合物が望ましい。
更に、in situハイブリッド形成法において用いるのに適当であるよう
に、発蛍光団標識は、一つには、核酸鎖を破壊することなく核酸に対して結合可
能である必要があり、そして二つには、核酸および標的染色体間のハイブリッド
形成反応を妨げない必要がある。これらの要件は容易に達成されない。
蛍光標識化合物およびそれらを含むヌクレオチドについてのいくつかの開示が
ある。しかしながら、これらの開示には、ローダミン色素構造を有する緑色蛍光
化合物に関するものはない。
ローダミン色素であるローダミン110(緑色)、ローダミンB(橙色)およ
びローダミン6G(赤色)は周知であり且つ商業的に入手可能である(コダック
光学製品カタログ#JJ−169、イーストマン・コダック・カンパニー(Ea
stman Kodak Company)、ロチェスター、NYを参照された
い)。1988年6月22日公開の欧州特許出願第0272007号明細書は、
DNA配列決定に関わる、高分子のゲル電気泳動分離において用いるためのある
種のローダミン色素の異性体として純粋な5−および6−スクシンイミジルカル
ボキシレートの製造法および単離法を開示している。そこで開示された5−およ
び6−スクシンイミジルエステルは、完全に置換されたアミノ基を有するローダ
ミン色素に由来する。この明細書は、染色体のin situ識別のための核酸
プローブ中の緑色蛍光標識として適当な緑色蛍光ローダミン色素を開示していな
い。
ワード(Ward)ら、米国特許第4,711,955号明細書は、ピリミジ
ンの5位、プリンの8位および7−デアザプリンの7位におけるヌクレオチドへ
のビオチン(または他のハプテン)の結合を開示している。ワードらの特許は、
ヌクレオチドに対してビオチンを結合する有機水銀法を用いる。しかしながら、
ビオチンおよびハプテン以外の標識基を修飾ヌクレオチドに対して結合しうると
は示唆されていないし、蛍光直接標識DNAプローブについても全く示唆されて
いない。
クレバン(Klevan)ら、米国特許第4,828,979号明細書もまた
、標識反応において引き続き用いるためのモノヌクレオチドの修飾を開示してい
る。具体的には、dATPおよびdCTPを、長さが異なるリンカーアームによ
ってそれぞれ6位および4位において誘導化する。更に、修飾ヌクレオチドをビ
オチンに結合した後、それを、プローブとして用いるためにポリヌクレオチド中
に酵素的に取込ませることができる。クレバンらは、DNAプローブ中での蛍光
標識の使用を開示していない。
ムソー(Musso)ら、米国特許第4,833,251号明細書は、特異的
に誘導されたビオチンで標識された間接標識ポリヌクレオチドプローブの化学的
合成および使用を記載している。誘導されたビオチン標識は、ポリヌクレオチド
上のアミノ基転移されたシトシンN−4アミノ基に対してヒドラゾン結合によっ
て結合される。更に、ムソーらは、固体支持体結合核酸の分析について記載して
いるが、in situハイブリッド形成プローブの使用については記載してい
ない。
ウィーガント(Wiegant)ら、Nucleic Acids Res.
19,3237(1991)は、蛍光標識されたヒト核酸プローブを製造するた
めのニックトランスレーションフォーマットにおけるフルオレセイン−dUTP
の使用を開示している。プローブは、ヒト中期染色体のin situハイブリ
ッド形成法に用いられる。しかしながら、他の緑色蛍光標識プローブは開示され
ていない。
ウルデア(Urdea)およびホーン(Horn)、米国特許第4,910,
300号明細書は、オリゴヌクレオチド合成において用いるための修飾ヌクレオ
チドの合成を教示している。具体的な発蛍光団は開示されていないし、核酸プロ
ーブに対するような結合の合成スキームも示されていない。
ルース(Ruth)、米国特許第4,948,882号明細書は、オリゴヌク
レオチド合成に適当な修飾ヌクレオチドを教示している。ルースは、それらのヌ
クレオチド中で用いるための特定の蛍光化合物を全く明記していないし、蛍光標
識DNAプローブも開示していない。
したがって、特に、染色体またはその一部分のin situハイブリッド形
成法識別のためのDNAプローブ中で用いるためのヌクレオチド標識として用い
るのに適当な安定高発光緑色蛍光化合物が必要とされている。本発明の概括的な
目的は、ヌクレオチドと反応しうる新規の緑色発光ローダミン色素化合物および
プローブ中で用いるための緑色蛍光標識ヌクレオチドを提供することである。
発明の概要
本発明は、蛍光in situハイブリッド形成法において用いるための生体
分子に対して結合しうる化合物を生成するための緑色発光ローダミンの合成およ
び修飾を記載する。本発明は、(1)染色体または染色体部位のin situ
検出に有用である緑色蛍光標識組成物並びにそれらを含む標識プローブおよびヌ
クレオチド組成物、(2)このような標識並びにそれらを包含するヌクレオチド
およびプローブ組成物の合成法、そして(3)染色体または染色体部位のin
situ検出のためのこのようなプローブ組成物の使用法を提供する。
本発明は、概して、下記の式
(式中、R1、R2、R3およびR4は水素であり、R7〜R12は同じであるかまた
は異なり、水素、ハロゲンおよびアルキル基から成る群より選択されR5は、カ
ルボキシル基かまたは炭素9′に対するラクトン結合であり、そしてR6は、ヌ
クレオチドに結合しうる反応性基である)
を有する残基のヌクレオチド標識としての使用に関する。本発明の好ましい緑色
蛍光標識残基においては、R7からR12はそれぞれ水素であり、R6はヌクレオチ
ド上のアミンと結合しうるカルボキシル基である。
本発明の残基は、ヌクレオチドに対して結合することができ、そして結合後に
、ヌクレオチドに対して緑色発光性を与える。
本発明は、更に、
緑色蛍光性を有する標識ヌクレオチドであって、
(a)遊離ヌクレオチドかまたはポリヌクレオチドの形のヌクレオチド三リン
酸および
(b)一般式
(式中、R1、R2、R3およびR4は水素であり、R7、R8、R9、R10、R11お
よびR12は同じであるかまたは異なり、水素、ハロゲンおよび1〜8個の炭素を
有するアルキル基から成る群より選択され、そしてR5は、該ヌクレオチド三リ
ン酸に結合した化学結合を含む)
を有する緑色蛍光残基を含む上記ヌクレオチドを含む。この実施態様において、
化学結合は、好ましくは、ヌクレオチドに対するアミド結合を含む。
もう一つの態様において、本発明は、染色体または染色体部位のin sit
u検出のためのプローブの製造法であって、
(a)検出される染色体または染色体部位に関して本質的に相補的な塩基配列を
有するDNA配列中に含まれる多数のシトシン塩基をアミノ基転移させて、反応
性アミン基を有するアミノ基転移された塩基を有するDNA配列を製造し;そし
て
(b)式1を有する残基を含む蛍光標識を、アミノ基転移された塩基の少なく
とも一部分に対して共有結合させることを含み、多数のこのような塩基は、光学
技術によって検出するのに十分な共有結合した標識を有し、同時に、検出される
染色体または染色体部位に関してプローブのDNA配列の特異的結合性を本質的
に保持している上記方法に関する。
更にもう一つの態様において、本発明は、染色体または染色体部位のin s
itu検出のためのプローブの製造法であって、
(a)式2を有する残基を含む標識ヌクレオチドを製造し、
(b)工程(a)から生じた不純物を除去することによって該標識ヌクレオチ
ドを精製し、そして
(c)該標識ヌクレオチドを、検出される染色体に関して本質的に相補的な塩
基配列を有するDNA配列中に、標的染色体に対する該DNA配列のハイブリッ
ド形成後に光学技術を用いて検出を可能にする十分な量で酵素的に取込ませるこ
とを含む上記方法に関する。
本発明の蛍光残基は、DNAプローブなどの標識ヌクレオチドに対して優れた
シグナル強度および検出可能性を与える。それらは、慣用的な蛍光顕微鏡を用い
るFISH法において容易に検出される。更に、それらをDNAに対して結合さ
せて直接標識DNAプローブを製造することができ、それを染色体DNAに対し
てハイブリッド形成させることができる。本発明のもう一つの利点は、ローダミ
ン色素出発物質の非置換アミノ基に対する保護基の付加を含む、式1を有する残
基の製造法である。保護基は、定量的収率に密接な出発物質に対する不可欠なス
クシンイミジル基または他の反応性基の付加を可能にする。反応性基は、核酸に
対する標識の結合を達成するのに重要である。
発明の説明
本発明は、ヌクレオチドに対して結合しうる、好ましくは緑色の蛍光発光性ロ
ーダミン残基、それらのスクシンイミジルエステルおよび他の誘導体、並びにそ
れらの製造法および使用法を含む。本発明の重要な特徴は、式1を有するキサン
テン様環の3′位および6′位の不安定なアミノ基の保護を含む合成法であり、
それが、引き続きのスクシンイミジル化または別の反応性基の付加を生じさせる
。核酸に対して緑色ローダミン構造を結合する次の結合工程は、結果としてほぼ
定量的に行なわれる。
蛍光化合物
本発明の緑色蛍光化合物は、前記の式1によって定義され、そこにおいて好ま
しい置換基R6はカルボキシル基であり、遊離状態かまたはポリヌクレオチドの
形のヌクレオチド三リン酸に対する化学結合に適している。
本発明の標識ヌクレオチドを製造する好ましい合成経路は、

緑色ローダミン標識ヌクレオチド
本発明の好ましい発蛍光団出発残基は、緑色発蛍光団色素残基である5,(6
)−カルボキシジアミノローダミン(CDAR)である。CDARは、以下の実
施例1に記載の反応のような任意の適当な合成技術によって合成することができ
る。CDAR残基は、R7〜R12がそれぞれ水素である式1で表わされる。出願
人は、CD ARの環上の水素R7〜R12のいずれかまたは全部が変化しても、
蛍光色は緑色から変化しないであろうと予想している。式1において、Rgは、
カルボキシル基かまたは炭素9′に結合したラクトンでありうる。ラクトン型は
無色であるが、核酸に対して結合する際にラクトンはカルボキシル基に変換され
、その結果、緑色蛍光性が生じる。
ヌクレオチド標識を誘導するためのCDARまたはその置換誘導体の使用を拘
束するものは、R1〜R4が水素である場合の非置換アミノ基の反応性であり、そ
れは、特にスクシンイミジル化反応の使用により、このような色素をヌクレオチ
ド三リン酸に対して結合する能力を制限する。欧州特許出願第87310256
.0号明細書に開示されたジスクシンイミジルカーボネート(DSC)法のよう
なスクシンイミジル化化学の典型的な条件が、非置換アミノ基との望ましくない
副反応を引き起こしてアシル化アミノ基を生じることは十分に理解される。例え
ば、A.K.ゴーシュ(Ghosh)らは、Tetrahedron Letters 33
,(20)2781(1992)において、DSCが、C
DARまたはその誘導体上に存在するような非保護アミノ基と反応することを実
証している。したがって、本発明の特に重要な態様は、スクシンイミジル化の前
にアミノ基に対して保護化合物を加えて、望ましい反応性エステルを製造するこ
とである。したがって、式1を有する蛍光残基は、最初にCDARまたは誘導体
を保護基と反応させて保護されたローダミン化合物を製造することにより、CD
ARまたはその誘導体から製造される。次に、保護されたローダミン化合物をN
−ヒドロキシスクシンイミドと反応させて式1を有する残基を製造する。実際に
は、適当な保護基の選択は、反応性アミノ基を有するDNAプローブ配列または
別個のアミノ化ヌクレオチドと共有結合することを可能にし、同時に、保護基を
除去して望ましい蛍光標識化合物を生成する。
本発明において、保護基は、酸感受性であるが塩基安定性の化合物であるのが
好ましく;それによってエステル化に必要な塩基性ph条件に対してそれを安定
性にし、更には、ヌクレオチドに対する結合のための酸性条件下で容易に除去し
うるようにする。任意の適当な条件を用いて、出発物質に対して保護基を付加す
ることができる。好ましくは、これらの条件は以下の実施例2において用いられ
るものを含む。トリフルオロアセチル(TFA)は好ましい保護基である(以下
の実施例2を参照されたい)。一および多塩素化アセチル、例えば、トリクロロ
アセチル(TCA)およびジクロロアセチル(DCA)を含む、TFAと同様の
既知の化学的性質を有する他の保護基も使用可能である。(TFA)CDARな
どの好ましいTFA発蛍光団色素中間体は、以下の実施例3の方法論を用いる引
き続きのスクシンイミジル化に適当である。
本発明の実施において用いられる式1を有する塩基性蛍光残基は、1分子当り
少なくとも1個の発蛍光団置換基(または基)、そして更には1分子当り1個の
反応性置換基(または基)を包含する。式1において、発蛍光団置換基はCDA
Rの4個の環状残基である。反応性置換基は、ジエチルアミノ基のように、ヌク
レオチド中の結合基中に包含された反応性基と反応性であり且つそれと結合する
ように選択される。
発蛍光団に対して結合した式1の反応性置換基は、ヌクレオチドの結合基中に
存在するアミノ基かまたはカルボキシル基と反応性であるように選択しうる。好
ましくは、反応性置換基はカルボキシルであり、そして結合基の反応性基はアミ
ノであって、アミド結合を生じる。結合基中のアミノ置換基との反応性のために
、カルボキシ置換基は、酸若しくは塩の形、アルデヒド基または類似のものであ
りうる。式1の好ましい反応性置換基は、イソチオシアネート、N−ヒドロキシ
スクシンイミドエステル、N−ヒドロキシ−7−オキサビシクロ[2,2,1]
ヘプタ−5−エン−2,3−ジカルボキシミド、N−ヒドロキシ−5−ノルボル
ネン−2,3−O−ジカルボキシミド、塩化スルホニル、クロロトリアジン、ヒ
ドロキシベンゾトリアゾリド、カルボン酸アジド等から選択され、これらによっ
て例示される。
結合基中のカルボキシ置換基との反応性のために、蛍光化合物の反応性置換基
は、カルボキシル反応性基、例えば、(前記に定義されたような)第一若しくは
第二の形のアミノ置換基等でありうる。この結合に好ましい反応性置換基は、第
一アミノ置換基である。
結合化合物
本明細書中で用いられる「結合化合物」、「結合基」または「化学結合」とい
う用語は、概して、ヌクオチド、ポリヌクレオチド配列またはモノヌクレオチド
に対する本発明の蛍光残基標識の化学的結合に適当な炭化水素残基を意味する。
したがって、結合化合物は、本発明の発蛍光団化合物と反応しうる必要がある。
本発明の実施において用いられる結合化合物を製造するための出発物質は、出
発物質1分子当り2個の置換基官能性(すなわち、反応性)置換基を有する二官
能性有機化合物である。結合化合物1分子当り少なくとも1個のこのような官能
性置換基は、共通に譲渡されたビットナーら、米国特許出願第07/762,9
13号明細書に開示されたような重亜硫酸塩に触媒された水性アミノ基転移条件
下においてポリヌクレオチド中のデオキシチジンヌクレオチドと反応性であるの
が好ましい。ヌクレオチドと反応性の置換基の例としては、アルキル、アミノ(
第一および第二)、ヒドラジド、セミカルバジド、チオセミカルバジド等がある
。現在のところアミノ基が最も好ましい。
結合化合物上の他の官能性置換基は、本発明の蛍光残基と反応性である。この
官能性基は直ちに反応性、すなわち非保護でありうるしまたは保護されていても
よい。適当な非保護第二官能性置換基の例としては、アミノ、カルボキシル、リ
ン酸塩、スルホン酸塩、ヒドロキシル、ヒドラジド、セミカルバジド、チオセミ
カルバジド等がある。好ましい非保護第二官能性置換基としては、アミノ(第一
または第二)およびカルボキシル基がある。適当な保護された第二官能性置換基
の例としては、保護されたスルホン酸塩、保護されたリン酸塩および保護された
スルフヒドリルがある。適当な保護置換基の例としては、低級アルキル基、例え
ば、メチル、エチルおよびプロピルがある。
このような二官能性結合化合物中に存在する2個の官能性置換基は、それぞれ
互いに隣接した炭素原子上の置換基でありうるし、またはそれらは、多数の介在
する相互に結合した原子(好ましくは炭素原子)によって互いに間隔を置くこと
ができる。第一および第二官能性置換基は、リンカーまたは結合残基によって結
合している。この結合残基は、任意の好都合な構造を有することができるが、ア
ミノ基転移の際にアミノ基転移媒質中に存在する他の物質と非反応性である必要
がある。結合残基は、非環状または環状であり、場合により他の原子を包含しう
る2〜20個の炭素を有する二価の炭化水素基である。エーテル基またはチオエ
ーテル基が1個だけ存在するのが好ましい。結合化合物全体が、少なくとも2個
で合計約20個以下の原子を有する有機基であるのが現在のところ好ましい。
プローブ製造
「プローブ」または「プローブ組成物」という用語は、個々の標識含有残基と
化学結合したDNA配列などのポリヌクレオチドまたはポリヌクレオチド混合物
を意味する。DNAプローブのそれぞれのポリヌクレオチドは、典型的に、標的
染色体に対してハイブリッド形成する時点で一本鎖である。本発明のプローブは
、式1を有する蛍光残基に対して化学結合したポリヌクレオチドを含む。
任意の適当な手順を用いて本発明のプローブを製造することができ、適当な手
順は、ビットナーら、米国特許出願第07/762,913号明細書に開示され
ている。好ましい手順は、下記、
(a)任意の適当な手段によって、一つの予め選択された染色体または予め選
択された染色体部位に特異的なDNA配列をフラグメント化して(すなわち、破
壊して)DNAフラグメント(またはセグメント)にし;
(b)該DNAフラグメント中に存在するデオキシシチジンヌクレオチドを(
前記のような)結合化合物によってアミノ基転移して、アミノ基を有するDNA
フラグメントを製造し;そして
(c)適当な条件下においてDNAフラグメントのアミノ基と式1を有する蛍
光残基とを共有結合させる(すなわち、化学結合させる)工程を含む。
本発明のプローブの製造において出発物質として用いるために、1種類または
複数の出発DNA配列を種々の技法によって、例えば、(a)多染色体ゲノムの
単一の予め選択された染色体を多数流動選別することによって分離されるDNA
;(b)予め選択された染色体の染色体ライブラリー、および(c)予め選択さ
れた染色体のDNAを包含する種間ハイブリッドから得ることができる。好まし
い出発染色体DNAは、標準法によって製造され且つ当業者に知られている伝統
的源、例えば、アメリカン・タイプ・カルチャー・コレクション(Americ
an Type Culture Collection)(ATCC)または
ヒト若しくは他のクローン化遺伝物質の他の貯蔵所から入手可能な染色体ライブ
ラリーである。ATCC寄託は、アメリカン・タイプ・カルチャー・コレクショ
ン、12301パークローン・ドライブ、ロックビル、メリーランド州から入手
可能である。
本発明の実施においては部分染色体DNAを用い、それは多染色体ゲノムの染
色体の一つの予め選択された部位から直接的にかまたは間接的に誘導することが
できる。このような出発部分染色体DNAは、典型的に、少なくとも1種類のD
NA配列の形である。このような1種類または複数の配列はそれぞれ、少なくと
も1種類のDNA反復セグメントを多数、好ましくは構造的に異なるDNA反復
セグメントを多数(すなわち、少なくとも2種類)包含することが現在のところ
好ましい。好ましくは、このような部分DNA配列は、研究中の生物の全ゲノム
の他の部位に相対して独特である。出発部分DNAは、一つの染色体の個々の予
め選択された部位の様々な位置および全体に個々に存在し且つ予め選択された部
位に存在しているDNAを代表するものである多数のDNAセグメントを包含す
る。現在好ましいゲノムはヒトゲノムである。
DNAセグメントは、フラグメント化により、特定の予め選択された出発染色
体DNAまたは出発部分染色体DNAから得られる。フラグメント化後のDNA
セグメントは、約20〜約600bpの範囲内である平均寸法を有するのが好ま
しく、好ましい平均寸法範囲は約150〜約600bp、更に好ましい平均寸法
範囲は約200〜約400bp、そして現在最も好ましい平均寸法は約300b
pである。これらのDNAセグメントまたはフラグメントはそれぞれ、特定の予
め選択された染色体または予め選択された染色体部位に存在する1種類またはそ
れ以上のDNA配列に対して相補的であると考えられる。
本発明において、特定の染色体DNAの音波処理によってフラグメント化され
たDNAフラグメントを生成することが好ましい。音波処理条件は、約0.05
〜約4mg/mlの範囲内にある特定の出発染色体DNAの水性分散液を用いる
。適用される音波処理周波数は約20,000サイクル/秒であり、そしてそれ
を、試料の加熱を低減させるように冷却浴(ドライアイスおよびエタノール)中
に浸漬されているのが好ましい試料含有試験管に約1〜約10分間与える。ブラ

パリー(Danbury)、CT)を用いて水溶液中においてマイクロチップを
試験管底部から約2〜約5mmに位置させた場合、適当な出力は約25〜約30
ワットの範囲内である。好ましくは、このような超音波エネルギーを、80%オ
ン、20%オフのサイクルを用いて合計約5分間与える。
染色体またはその部分に特異的なDNAが、例えば市販元から既に適当にフラ
グメント化された状態で得られた場合、次のアミノ基転移処理工程を行なう前の
分離フラグメント化工程は不必要である。
本発明のプローブは、染色体、異数性または異常染色体および二動原体染色体
の識別に、生物の性別決定に、他の核酸プローブと一緒に用いられる調節に並び
に他の適当な用途に有用である。
染色体プローブのアミノ基転移
「染色体ペイント」または「ペインティングプローブ」という用語は、ハイブ
リッド形成条件下において、多染色体ゲノムの一つの予め決定された染色体を含
む標的とハイブリッド形成するように適合される本発明のポリヌクレオチド実施
態様のようなプローブまたはプローブ組成物を意味する。典型的に、本発明の一
つのペインティングプローブは、2種類の予め決定された染色体の同時染色およ
び検出を可能にするように第二のペインティングプローブと混合することができ
る。これに対し、「染色体列挙プローブ」は、動原体部位のような、染色体の標
的部位とハイブリッド形成するように適合されるDNAプローブを意味する。
本発明の蛍光残基でDNAプローブを標識することを可能にするために、好ま
しくは、染色体DNA中の全デオキシシチジン塩基の一部分を、シトシン(すな
わちデオキシシチジンヌクレオチド)のアミノ基の炭素原子4位の(前記のよう
な)二官能性結合化合物のアミノ基によってアミノ基転移させる。出発DNA配
列またはDNAフラグメントのこのような混合物中に含まれる全ヌクレオチドの
約0.2〜約8モル%がアミノ基転移される。いずれの場合にも、最も有効なア
ミノ化百分率は、典型的に、用いられる特定の蛍光標識残基に影響される。
アミノ基転移は、便宜上、重亜硫酸塩触媒存在下の水性液相条件下において変
性DNA配列またはセグメントを用いて達成される。結合化合物を、水性アミノ
基転移媒質中に溶解させる。アミノ基転移においてカオトロープを用いる技術お
よび利点は、ビットナーら、同時係属米国特許第07/762,913号明細書
に示されている。
酵素(直接)標識プローブ組成物
蛍光標識デオキシヌクレオシド三リン酸(フルオロ−dNTP)の合成
本発明の蛍光化合物は、上記のような、直接蛍光プローブ標識方法論において
用いられたようなリンカーによってdNTPに結合させることができる。好まし
くは、該化合物は、適当に接近しうる部位においてヌクレオシド三リン酸に予め
結合されたリンカーの反応性基部分に対して化学的に反応する反応性カルボキシ
基を有する。本発明の蛍光残基は、一および二リン酸塩に対しても結合しうる。
反応性置換基部分を有する結合リンカーを有するヌクレオチドの適当な例は、
アミノ化デオキシリボヌクレオチドである5−(3−アミノアリル)−2′−デ
オキシウリジン−5′−三リン酸(AAdUTP、シグマ(Sigma)から入
手可能、カタログ番号A5910)、N4−(3−アミノプロピル)−2′−デ
オキシシチジン−5′−三リン酸(APdCTP、クルイクシャンク
(Cruickshank)、米国特許第5,091,519号明細書を参照さ
れたい)、およびN6−(6−アミノヘキシル)−2′−デオキシアデノシン−
5′−三リン酸(AHdATP)ライフ・テクノロジーズ・インコーポレーテッ
ド(Life Technologies,inc.)から入手可能、カタログ
番号9514SA)である。
フルオロ−dNTPの合成は、以下の実施例9に記載のように実施することが
できる。好ましくは、その方法は、蛍光化合物の反応性置換基とアミノ化デオキ
シヌクレオチドとをホウ酸緩衝液中で反応させることを含む。ホウ酸緩衝液は、
更に、TFA保護基を除去するように作用して、「結合」フルオロ−dNTPを
生成する。
この方法で製造された蛍光標識dNTP′sは、当業者に周知の様々な方法に
よってポリヌクレオチド中に酵素的に取込ませるのに適している。例えば、本発
明者は、ライフ・テクノロジーズから入手可能な標準的なニックトランスレーシ
ョンプロトコルの変法を用いるニックトランスレーションによってフルオロ−d
NTP′sを酵素的に取込むことを行なった(ギブコ(Gibco)/BRL−
ライフ・テクノロジーズ・インコーポレーテッド、カタログ番号8160SBを
参照されたい)。
in situハイブリッド形成法および染色
本発明の染色体ペインティングプローブ、染色体列挙プローブおよび酵素標識
プローブ組成物は、予め選択された染色体または染色体部位それぞれの染料とし
ておよびそれらを識別するためにハイブリッド形成法で用いるのに十分に適して
いる。操作は、(a)このような染色体または染色体部位(そのフラグメントを
含む)を含むと思われる検体を、ハイブリッド形成条件下において、染色体また
は染色体部位の標的DNAとハイブリッド形成する本発明のプローブと接触させ
て、標的DNAとプローブ組成物中に存在するプローブDNAセグメントとのハ
イブリッドを形成させ、(b)得られた検体からプローブ組成物の残留部分を分
離し、そして(c)得られた検体を検査する、3種類の連続工程を行なう。
in situハイブリッド形成法は、予め選択された染色体または染色体部
位の全部または一部分のみを含む特定の検体を包含してもよい。現在、予備的に
製造され、且つスライド、例えば、ガラス製等のスライド上に固定された検体に
ついて一般的に且つ好都合に実施される種類のin situハイブリッド形成
において本発明のプローブを用いることが好ましい。
このようなスライドに固定された検体中の予め選択された染色体または染色体
部位の識別を本発明のプローブを用いて達成するために、下記に例示した方法を
実施することができる。好ましくは、このようなスライドに固定された検体を予
備処理して、そこに存在していると予想されるDNAを少なくとも部分的に脱水
し、そして更に少なくとも部分的に変性させる。慣用的な変性法および脱水法並
びに材料を用いることができ、続いて次のハイブリッド形成工程をハイブリッド
形成条件下で実施する。最初に、スライドに固定された検体を、本発明のプロー
ブ組成物と接触させる。次に、検体およびそれに接触している処理用プローブ組
成物の組合せを約30〜45℃で適当な時間インキュベートする。次に、得られ
たハイブリッド含有検体に液体洗浄操作を施して、未反応の残留する処理用プロ
ーブ組成物を除去する。バット(Bhatt)ら、Nucleic Acids Research 16
:3951〜3961(1988)を参照されたい。
所望ならば、次に、対比染料を固定用媒質中に取り込ませることができる。
スライドは、処理直後に蛍光顕微鏡下で慣用的なフィルターを用いて観察する
ことができるし、またはそれらを検査前に室温で数日間または同程度貯蔵するこ
とができる。本発明の利点は、CDAR基剤緑色蛍光標識を有する好ましいプロ
ーブを、フルオレセイン標識の検出用に広範囲に利用可能なフィルターセットを
用いて識別することができることである。
当業者は、スライドに固定された検体のin situハイブリッド形成法に
おいて(a)接触および(b)分離の(上記のような)順序を、上記のように工
程(c)(検査)を行なう前に2回以上好都合に実施することができることを理
解する。このような工程(a)および(b)のそれぞれの反復において(便宜上
、それぞれ本明細書中前記のように実施される)異なるプローブ組成物が用いら
れ、本発明のプローブ組成物を1回の反復で用い、もう一つの(異なる)プロー
ブ組成物を他の反復のそれぞれにおいて用い、このような他のプローブ組成物を
それぞれ、前記ゲノムの予め決定された異なる部分的部位に標的化させる。
当業者は、本発明の緑色蛍光ヌクレオチドが、異なるプローブ組成物の異なる
発蛍光団標識によって発せられた光の色と対比しうる色を発光することを容易に
理解する。したがって、本発明は、少なくとも2種類のこのような色対比発蛍光
団標識プローブを逐次的にまたは同時に用いて、核型、ゲノムまたは特定の染色
体若しくはその部位を区別することを可能にする。更に、異なる発光色を有する
このような異なる蛍光化合物を、新規の個々のプローブ組成物と組合せることも
できることが理解される。このような新規のプローブ組成物は、種々の発光色を
含むが同一標的に対してハイブリッド形成しうる蛍光標識プローブ組成物と組合
せることによって製造することができる。例えば、本発明の緑色発光ヌクレオチ
ドおよび先行技術の橙赤色化合物を特定の比率で組合せることができ、その結果
、多数の異なる色のプローブ組成物を生じる。このような蛍光標識プローブ組成
物の種々の組合せを用いて、プローブ組成物が全染色体ペイントまたは染色体列
挙プローブを含む場合に、個々の染色体を識別することができる。このような組
合せの標識プローブ組成物セットを同時に用いて、特定の核型の染色体の全部で
はないとしても、大部分を識別することができる。
プローブ混合物
本発明のプローブ組成物の特徴および利点は、それらを、それらの化学的構造
または機能的能力に悪影響を及ぼすことなく他のプローブ組成物、例えば、N,
N,N′,N′テトラメチル−5,(6)−カルボキシ−3′,6′−ジアミノ
ローダミン(N′ヒドロキシスクシンイミドエステル)(CTMR)橙色蛍光を
有する)等と組合せることができることである。例えば、2種類の異なる染色体
または染色体部位を標的とする橙色(CTMR)および緑色(CDAR)蛍光プ
ローブを用いて、同一試料を付随的に処理することができる。したがって、混合
プローブ組成物がハイブリッド形成条件下で複雑なDNAセグメント混合物を包
含するとしても、これらの個々のセグメントは相補的な標的DNAとハイブリッ
ド形成するだけであり、所望の特定の染色体識別は達成される。本発明のプロー
ブと一緒に用いられる他のプローブ組成物は、好ましくは、(本発明のプローブ
組成物に相対して)同様のハイブリッド形成条件下においてin situハイ
ブリッド形成法で用いるのに適当であるべきである。
以下の実施例は、例示するものと考えられるべきであり、本発明を制限すると
考えられるべきではない。
実施例1.5,(6)−カルボキシジアミノローダミン(CDAR)の合成
250ml二口フラスコに、3−アミノフェノール(25.0g、0.224
モル)、トリメリット酸無水物(20.0g、0.104モル)および濃硫酸(
100ml)を入れた。サイドアームに、210型温度調節器(J−ケム・エレ
クトロニクス・インコーポレーテッド(J−Kem Electronics
Inc.))に連結されたテフロン製温度探針(反応混合物中に直接挿入される
)を取付け、そして混合物を窒素流下において180℃(+または−2℃)まで
加熱しながら電磁撹拌した。
混合物は180℃に達するのに約45分間を要し、その後、温度を180℃で
更に4時間維持した。得られた暗赤色溶液を室温まで冷却した後、電磁撹拌され
た氷冷水(400ml)に対して少しずつ加えた。反応フラスコを水(2×50
ml)で洗浄した。しばらく撹拌後、得られた沈殿を真空濾過(ガラス濾過器)
によって集め、制限量の氷冷水で洗浄し、そして自然乾燥させて、レンガ色固体
約50gを生成した。薄層クロマトグラフィー[TLC−アセトニトリル−酢酸
−水(8:1:1、v/v/v)]は、この固体が不純であり且つ1種類の主要
および数種類の少量の緑色蛍光成分から成ることを示した。
レンガ色固体の一部分(約10g)を濃アンモニア−水(1:4、v/v)1
50ml)中に溶解させ、氷上で冷却し、そして濃硫酸をpH2まで加えること
によって色素を沈殿させることにより更に精製を行なった。次に、沈殿を真空濾
過によって集め、冷水で洗浄し、そして自然乾燥させて約7gの物質を生成した
。最終精製は、沸騰0.5M水性HCl(30ml/グラム(色素))からの結
晶化と共に、活性炭処理(0.5g/10g(色素))およびひだ付き濾紙を介
する熱濾過(深赤色結晶の回収率約50%)によって達成された。システムEに
よるTLC分析は、両者とも緑色蛍光を有する一つの主要成分(カルボキシジア
ミノローダミン、Rf=0.40)および一つの少量成分(Rf=0.71)を
示した。
組成物の追加検査を、TLCおよびスペクトル分析を用いて行なった。クロロ
ホルム−メタノール−水(12:7:1、v/v/v)を用いて、RfはCDA
Rについて0.27であり、少量成分については0.32であると決定された。
紫外線吸収極大は(0.1M Na2HPO4/NaH2PO4、pH7.4中に
おいて)498nmであり、蛍光発光極大は523nmであり、450nmで励
起した。メタノール中での吸収極大は503nmであり、発光極大は528nm
であった。実施例2:ビス(N−トリフルオロアセチル)−5,(6)−カルボキシ−3′ ,6′−ジアミノローダミン[ビス(TFA)CDAR]の合成
トリフルオロ酢酸無水物(TFAA)(12.0g、57.2ミリモル)を、
丸底フラスコ中のアセトニトリル−ピリジンの混合物(2:1 v/v;120
ml)に対して少しずつ加えた。混合物を−10℃まで完全に冷却した(エタノ
ール/液体窒素)。次に、精製CDAR(2.0g、5.4ミリモル)を0.4
gずつ1.5時間にわたって加えた。
色素を加えた毎に、溶液の蛍光は徐々に退色して赤葡萄酒色溶液を生成した。次
に、溶液を10℃まで0.5時間加温した後、0℃まで再冷却し、そして反応を
水5mlで急冷した。最初にアスピレーター、次に真空ポンプを用いて溶液を蒸
発させた。次に、残留物をトルエン40mlと一緒に2回共蒸発させた。残留物
を酢酸エチル200ml中に溶解させ、そして1M HCl 100mlで2回
抽出した。水性抽出物を酢酸エチル100mlで逆抽出した後、有機相抽出物を
混合し、硫酸ナトリウム上で乾燥させた。抽出の際、遊離カルボン酸は同一条件
下において水性相中に抽出され、かなりの減損が生じることがあるので注意を要
する。残留物を再度蒸発乾固させた後、トルエンと一緒に共蒸発させて残留する
ピリジンを全て除去した。この工程は、黄色粉末〜暗色油状残留物の生成物を残
すことができる。暗色油状残留物は、最少量のエタノール中に残留物を溶解させ
、トルエンで希釈した後に蒸発させることによって粉末に変換された。これによ
ってフラスコ壁に微細黄色固体が得られる。固体はスパチュラで取出すことがで
きる。望ましい生成物は、主要移動TLC成分(クロロホルム−メタノール(4
:1、v/v)を用いてRf=0.34)として現れ、紫外線ランプ下に放置後
に黄色になる。かなりの量の物質がベースラインにとどまる。実施例3.ビス(N−トリフルオロアセチル)−5,(6)−カルボキシ−3′ ,6′−ジアミノローダミン−(N′−ヒドロキシスクシンイミド)エステル[ ビス(TFA)CDAR−NHS]の合成
上記工程2からの淡黄色粉末1.76gとしてのビス(TFA)CDARを、
ロータリーエバポレーターフラスコ中に入れ且つ無水N−Nジメチルホルムアミ
トド(DMF)30ml中に溶解させ、それに対してN−ヒドロキシスクシンイ
ミド(NHS)0.536gを加えた。混合物を0℃まで冷却し、DMF 3m
l中のN,N′−ジイソプロピルカルボジイミド(DIPC)0.588gを電
磁撹拌された溶液に対して加えた。DIPC(DIPC/NHS/DMF/0℃
〜25℃中)は、十分な純度の生成物を十分な収率で生成する。1時間後、氷浴
を除去し、混合物を室温で6時間撹拌した。更にDIPC 0.25gおよびN
HS 0.2gを加え、混合物を室温で一晩中撹拌した。
次に、TLC(クロロホルム−メタノール(4:1、v/v))は、反応が約9
0%まで完了したことを示した。0℃まで再冷却した後、反応を氷酢酸1.5m
lで急冷し、そしてDMFを真空中で除去した。残留物を酢酸エチル250ml
中に溶解させ、そして2M NH4Cl溶液250mlで2回、続いて5%w/
v炭酸水素ナトリウム溶液250mlで2回抽出した。この溶液はエマルジョン
を生成する性質があり且つトリフルオロアセチルアミノ基が水性塩基性加水分解
に対して極めて感受性であるので注意を要する。次に、2M NH4Cl(2×
250ml)で更に抽出を行なった。水性抽出物を全て保存し、そして酢酸エチ
ルで個別に逆抽出した。次に、有機相を混合し、Na2SO4で乾燥させ、そして
蒸発させて橙色固体を生成した。重炭酸水素ナトリウム抽出は、TLCにおいて
望ましいCDAR−NHSより僅かに下に移動する極めて黄色の蛍光副生成物の
大部分を、CDARを有意に除去することなく選択的に抽出する。これらの抽出
においては、TFA基の塩基性加水分解を最小限にするようになお注意する必要
がある。この時点で、生成物は、TLC(9:1、v/vかまたは4:1、v/
vのクロロホルム−メタノール)において若干のベースライン不純物をなお示す
。不純固体生成物を酢酸エチル中に溶解させ、完全に溶解させるために最少量の
エタノールを加えた。最終精製は、クロロホルム−酢酸(99:1、v/v)を
用いる充填されたシリカの12×3.0cmカラムでのフラッシュクロマトグラ
フィーによって達成された。溶解した生成物を加えた後、カラムをクロロホルム
−酢酸(99:1、v/v)で溶離した。望ましい生成物は、溶媒最前部で溶離
されるべきである。溶離プロフィールについての問題は、通常、クロロホルムお
よび2%v/vメタノールを用いることによって克服することができ、淡黄色油
である生成物を溶離する。生成物を酢酸エチル−石油エーテル(4ml+80m
l)から沈殿させ、そしてガラス濾過器での濾過によって淡黄色粉末として集め
る。ガラス濾過器およびフラスコを酢酸エチルで洗浄することによって追加の生
成物を得た。粉末は、TLC(クロロホルム−メタノール(9:1、v/v))
によって判定される1種類の主要成分および2種類の極めて少量の成分を含んで
いた。更に、粉末は、位置異性体の約1:1混合物を示す納得のいく1H NM
Rスペクトルを生じた。主要生成物5mgはジメチルスルホキシド(DMSO)
500μl中に完全に溶解して淡黄色溶液を生じ、そして種々の標識用途におい
て成功して用いられた。実施例4.ビス(N−トリフルオロアセチル)−5,(6)−カルボキシ−3′ ,6′−ジアミノローダミン−(N′−ヒドロキシスクシンイミド)エステル[ ビス(TFA)CDAR−NHS]からのCDARの再生
実施例3で製造されたビス(TFA)CDAR−NHSの一部5mgをメタノ
ール100μl中に溶解させた。溶液に対して水性0.1M K2CO3 100
μlを加えた。溶液は直ちに黄色/緑色に変わり始め、トリフルオロアセチル保
護基の部分加水分解を示した。同時脱保護/再生反応は数時間進行した。5〜6
時間後、反応は、TLC(クロロホルム−メタノール−水(12:7:1、v/
v/v)またはアセトニトリル−酢酸−水(8:1:1、v/v/v))で判定
されることで完了したと考えられた。単一主要成分は、更に高いRf緑色蛍光性
物質の痕跡と一緒に検出することができた。
実施例5.ヒト染色体特異的DNAプローブ
ヒト染色体特異的DNAは、ヴァン・ディラ,M.A.ら(Biotechn ology
4:537〜552,1986)に記載されたように構築された、
ローレンス・リバーモア・ナショナル・ラボラトリーズ(Lawrence L
ivermore National Laboratories)(LLNL
)からの組換え体ファージライブラリーとして得た。これらのライブラリーは、
大腸菌(E.coli)宿主菌株での増
殖によって増幅された。増幅されたファージを精製し、それらのDNAを抽出し
、そしてこのDNAを制限酵素HindIIIによって消化した。インサートDN
AはλベクターDNAから精製され、プラスミドベクターpBS(ストラタジー
ン(Stratagene)、ラホヤ、CA)のHindIII部位中にクローン
化された。得られたプラスミドは、大腸菌菌株DH5α(ベセスダ・リサーチ・
ライブラリーズ(Bethesda Research Libraries)
、ゲイサーズバーグ、メリーランド)中に形質転換された。
慣用的な発酵槽中の大腸菌菌株の増殖後、プラスミドDNAを細菌細胞ペレッ
トから抽出した(ビットナーら、1991年9月20日出願の同時係属米国特許
第07/762,912号明細書を参照されたい)。細胞を、細胞ペレット質量
(M)(ミリリットルで)の3倍の、50mMグルコース(濾過滅菌された)、
10mM NaEDTA(pH7.5〜8.0)および25mMトリス−HCl
(pH8.0)を含む溶液中に完全に再懸濁させた。0.2M NaOHおよび
1%(w/v)ドデシル硫酸ナトリウム(SDS)を含む溶液の6xM(ミリリ
ットルで)を加えた後、細胞を激しく撹拌しながら溶解させた。溶液が透明にな
ったら、4.5xM(ミリリットルで)の、氷酢酸55.5mlおよび酢酸カリ
ウム147.5gを最終容量500ml中に含む溶液を完全に混合し、結果とし
て蛍光沈殿を生じた。上澄みを蛍光沈殿から分離し、この上澄みを7000xg
で15分間遠心分離して残留する沈殿を除去した。
核酸を1容量のエタノールによって上澄みから沈殿させた後、7000xgで
10分間遠心分離し、そして核酸ペレットを総量0.54xM(ミリリットルで
)中に再懸濁させた。次に、核酸を1/2容量の中性フェノールおよび1/2容
量のクロロホルムで抽出し且つ2倍容量エタノールで沈殿させた。核酸を、0.
3xM(ミリリットルで)の、50mMトリスHCl(pH7.0)および10
0mM酢酸ナトリウムの溶液中に再懸濁させた。次に、0.77xM(マイクロ
リットルで)の10mg/ml RNアーゼ(加熱処理された)を加え、そして
室温で30分間または4℃で一晩中消化させた。次に、0.615xM(マイク
ロリットルで)のプロテイナーゼK(20mg/ml)の溶液を加え、そして5
5℃で3時間インキュベートした。DNAを1/2容量の中性フェノールおよび
1/2容量のクロロホルムで抽出し且つ2倍容量のエタノールで沈殿させた。
DNAを0.415xM(ミリリットルで)の水中に再懸濁させ、0.05x
Mミリリットルの5M NaClおよび0.155xMミリリットルの50%(
w/v)ポリエチレングリコール(PEG)(分子量6000〜8000)を加
え、氷水上で1時間インキュベートし、そして7,000xgで15分間の遠心
分離によって沈殿させた。DNAを0.04xMミリリットルの水および1/1
0容量の3M酢酸ナトリウム中に再懸濁させ、1/2容量の中性フェノールおよ
び1/2容量のクロロホルムで抽出し、そして2倍容量のエタノールで沈殿させ
た。精製DNAを0.0476xMミリリットルの脱イオンH2O中に再懸濁さ
せた。DNA濃度を蛍光定量法によって決定した。
最後に、精製DNAを、ブランソン・ソニファイアー450(ダンバリー、コ
ネチカット)を用いる音波処理によって破壊して、約300塩基対の小フラグメ
ントにした。このフラグメント寸法は、経験的に、in situハイブリッド
形成法に用いられるDNAプローブに最適であると確定された。上記で製造され
た精製プラスミドDNAの4ミリグラムを水2ml中に再懸濁させ、そして音波
処理中に沸騰させないようにドライアイス/エタノール浴中に浸漬した。音波処
理装置のマイクロチップを、チップが試験管の底部から2〜5mmになるまでこ
の溶液中に浸漬した。音波処理は、出力25〜30ワットで、不連続的に80%
仕事量サイクル(80%オンタイム、20%オフタイム)を用いて5分間行なっ
た。音波処理後、3M酢酸ナトリウム(pH5.5)0.2mlおよびエタノー
ル4mlを加えることによってDNAを沈殿させた。沈殿を8,000xgで5
分間の遠心分離によって回収し、減圧乾燥させた。
実施例6.重亜硫酸塩に触媒されたDNAのアミノ基転移
実施例1の方法によって得られたDNAを、シトシン塩基のC4炭素原子に対
してエチレンジアミンを付加することによってアミノ基転移した。この反応は重
亜硫酸ナトリウムによって触媒される。重亜硫酸緩衝液を製造するために、発煙
HCl 1.7mlを氷上の脱イオンH2O 1mlに対して徐々に加えた。次
に、新たなエチレンジアミン1mlを氷上に徐々に加えた。エチレンジアミンの
溶解後、溶液を室温まで加温し、そしてメタ重亜硫酸ナトリウム0.475gを
