Description
The present invention relates to a nucleic acid detection kit.
By using a nucleic acid probe such as an RNA probe with some labeling and detecting and visualizing the expression pattern of DNA and RNA at the cellular level, it becomes possible to elucidate many questions regarding life phenomena. Such a technique for visualizing the gene expression pattern at the cell level is called in situ hybridization (ISH). The labeling method of the probe used at this time is roughly classified into “radioisotope labeling method”. ”,“ Fluorescent antibody labeling method ”, and“ enzyme antibody labeling method ”. Historically, nucleic acid probes incorporating radioactive isotopes have been established earlier, but due to their limited handling in recent years, fluorescent antibody labeling methods and enzyme antibody labeling methods that do not use radioactive isotopes Is attracting attention.
These techniques include labeling with antigen or biotin at the time of nucleic acid probe preparation, hybridizing them to the target nucleic acid, and then detecting by immunostaining using an antibody or avidin labeled with an enzyme or a fluorescent substance. It is. From the viewpoint of sensitivity, an enzyme antibody labeling method that provides a signal amplification effect by an enzyme reaction is excellent, and is currently most widely used.
As a nucleic acid probe using an enzyme antibody labeling method, for example, an antigen multi-labeled nucleic acid probe in which a plurality of nucleotide derivatives modified at an antibody recognition site such as digoxigenin (DIG) are randomly introduced is known. After in situ hybridization between the antigen multilabeled nucleic acid probe and the target nucleic acid, an antigen-antibody reaction with an enzyme-labeled antibody that recognizes the antibody recognition site is performed, and a color reaction by a hybrid with the enzyme alkaline phosphatase is utilized. To detect. However, the enzyme-labeled antibody has several problems such as being very expensive, complicated operation associated with the antigen-antibody reaction, and increased background due to non-specific adsorption.
On the other hand, by using transglutaminase (TGase), a peptide or protein having a lysine (Lys) residue or primary amine that can be recognized by TGase, and a glutamine (Gln) residue that is anionic and can recognize TGase. A method of site-specifically linking a foreign molecule having a group is known (see, for example, Patent Document 1).

The present inventors paid attention to the site-specific protein modification ability of transglutaminase (TGase) such as microorganism-derived transglutaminase (MTG) as a technique for covalently introducing a plurality of enzymes into a nucleic acid probe. TGase is an enzyme that catalyzes an acyl transfer reaction. For example, TGase includes a γ-carboxyamide group of a specific Gln residue (Q) in a protein, an ε-amino group of a Lys residue (K), and various primary amines. An enzyme that catalyzes a covalent bond. Using this TGase, a multi-labeled nucleic acid probe into which a labeling moiety such as a plurality of labeling enzymes has been introduced can be created.
Specifically, for example, as shown in FIG. 1, Z-QG is a nucleotide derivative in which Z-QG having Gln (MTG recognition Gln) recognized by TGase is bound to uridine triphosphate (UTP). As shown in FIG. 2, Z-QG RNA into which a plurality of TGase recognition Gln are introduced is prepared by incorporating -UTP when preparing RNA as a nucleic acid probe. Then, by using a TGase such as MTG to bind a labeling compound such as a labeling enzyme introduced with a TGase recognition Lys such as MTG recognition Lys, the labeling portion such as RNA and the labeling enzyme is 1: n (n is 2 or more). Multilabeled nucleic acid probes can be created.
This multi-labeled nucleic acid probe can perform a detection reaction immediately after hybridizing to the target nucleic acid. Therefore, compared to existing methods, the operation is greatly simplified, the background is reduced, and the bulk Cost reduction by using microorganism-derived transglutaminase (MTG), which is an enzyme, is expected.
In FIG. 2, the Gln residue in the nucleic acid probe and the Lys residue in the labeled compound may be reversed. That is, a nucleoside triphosphate derivative having Lys recognized by TGase (MTG recognition Lys) is incorporated during preparation of RNA to be a nucleic acid probe, thereby preparing a nucleic acid probe having a plurality of TGase recognition Lys introduced therein. . Then, by using a TGase such as MTG, a labeled compound into which a TGase recognition Gln such as an MTG recognition Gln is introduced is bound to form a multilabel where the RNA and the labeling moiety are 1: n (n is an integer of 2 or more). Nucleic acid probes may be created.
Moreover, as shown in FIG. 3, after hybridizing a nucleic acid probe such as Z-QG RNA to a target nucleic acid as a target, a labeling enzyme into which TGase recognition Lys such as MTG recognition Lys is introduced using TGase such as MTG. A labeling compound such as may be bound. The labeling part such as RNA and labeling enzyme becomes 1: n (n is an integer of 2 or more). By performing the detection reaction of the introduced labeling part in this way, the operation is greatly simplified compared to existing methods. , Reduction of background, and cost reduction by using microorganism-derived transglutaminase (MTG), which is a bulk enzyme, are expected.
In FIG. 3, the Gln residue in the nucleic acid probe and the Lys residue in the labeled compound may be reversed. That is, by synthesizing a nucleoside triphosphate derivative having Lys (MTG recognition Lys) recognized by TGase and incorporating RNA when preparing a nucleic acid probe, a nucleic acid probe having a plurality of TGase recognition Lys introduced therein is obtained. Prepare. Then, after hybridizing the nucleic acid probe to the target nucleic acid as a target, a labeled compound into which TGase recognition Gln such as MTG recognition Gln is introduced may be bound using TGase such as MTG.
Using the nucleic acid detection kit according to this embodiment, an enzyme-labeled nucleic acid can be easily obtained by binding a nucleic acid introduced with a QG group and an enzyme having a K residue or the like at the N-terminus using MTG. it can. Moreover, both DNA and RNA can be labeled. The enzyme-labeled nucleic acid probe can be used for nucleic acid detection assays such as filter hybridization and ISH.

By appropriately selecting X, the structure of the linker site that links Z-QG and UTP can be optimized, and for example, by introducing a flexible linker site, access to enzymes and the like can be improved. Z-QG is preferable because it has a smaller molecular size than digoxigenin (DIG) or the like. In the enzyme substrate-modified nucleoside triphosphate represented by the formula (5), a nucleotide derivative in which B is a hydroxyl group, X is an ethenylene group, Y is a methylene group, and Z is a benzyloxy group allows Z-QG to bind to UTP. The nucleotide derivative Z-QG-UTP. A nucleotide derivative in which B is a hydrogen atom, X is an ethenylene group, Y is a methylene group, and Z is a benzyloxy group is a nucleotide derivative Z-QG-dUTP in which Z-QG is bonded to dUTP. In addition, it is preferable to select an enzyme substrate-modified nucleoside triphosphate that does not co-exist with a Lys residue or primary amine that can be recognized by TGase. In the case of coexistence, TGase may cause self-crosslinking, which may adversely affect the yield of the target multilabeled nucleic acid probe.
また、微生物由来TGaseの良基質として、LLQG(配列番号:1)、LAQG(配列番号:2)、LGQG(配列番号:3)、PLAQSH(配列番号:4)、FERQHMDS(配列番号:5)、もしくはTEQKLISEEDL(配列番号:6)のアミノ酸配列からなるペプチド、またはGLGQGGG(配列番号:7)、GFGQGGG(配列番号:8)、GVGQGGG(配列番号:9)、もしくはGGLQGGG(配列番号:10)のアミノ酸配列からなるペプチドが知られている。また、guinea pig liver由来のTGaseの良基質として、ベンジルオキシカルボニル−L−グルタミルフェニルアラニン(Z−QF)、またはEAQQIVM(配列番号:11)のアミノ酸配列からなるペプチド、またはGGGQLGG(配列番号:12)、GGGQVGG(配列番号:13)、GGGQRGG(配列番号:14)、GQQQLG(配列番号:15)、PNPQLPF(配列番号:16)もしくはPKPQQFM(配列番号:17)のアミノ酸配列からなるペプチドが知られている。 Moreover, as a good substrate of microorganism-derived TGase, LLQG (SEQ ID NO: 1), LAQG (SEQ ID NO: 2), LGQG (SEQ ID NO: 3), PLAQSH (SEQ ID NO: 4), FERQHMDS (SEQ ID NO: 5), Alternatively, a peptide consisting of the amino acid sequence of TEQKLISEEDL (SEQ ID NO: 6), or an amino acid of GLGQGGG (SEQ ID NO: 7), GGGQGGG (SEQ ID NO: 8), GVGQGGGG (SEQ ID NO: 9), or GGLQGGGG (SEQ ID NO: 10) Peptides consisting of sequences are known. Further, as a good substrate for TGase derived from guinea pig river, a peptide consisting of an amino acid sequence of benzyloxycarbonyl-L-glutamylphenylalanine (Z-QF) or EAQQIVM (SEQ ID NO: 11), or GGGQLGGG (SEQ ID NO: 12) , GGGQVGG (SEQ ID NO: 13), GGGQRGG (SEQ ID NO: 14), GQQQLG (SEQ ID NO: 15), PNPQLPF (SEQ ID NO: 16) or PKPQQFM (SEQ ID NO: 17) is known. Yes. A Gln residue that can be recognized by TGase may exist as such a peptide depending on the type of TGase used.
また、TGaseが認識可能なGln残基は、FYPLQMR(配列番号:27)、YPLQMR(配列番号:28)、PLQMR(配列番号:29)、FYPLQMG(配列番号:30)、YPLQMG(配列番号:31)、YPLQM(配列番号:32)、PLQMG(配列番号:33)、FYPLQG(配列番号:34)、YPLQG(配列番号:35)またはPLQG(配列番号:36)のアミノ酸配列からなるペプチドとして存在してもよい。 Gln residues that can be recognized by TGase are FYPLQMR (SEQ ID NO: 27), YPLQMR (SEQ ID NO: 28), PLQMR (SEQ ID NO: 29), FYPLQMG (SEQ ID NO: 30), YPLQMG (SEQ ID NO: 31). ), YPLQM (SEQ ID NO: 32), PLQMG (SEQ ID NO: 33), FYPLQG (SEQ ID NO: 34), YPLQG (SEQ ID NO: 35) or a peptide consisting of the amino acid sequence of PLQG (SEQ ID NO: 36). May be. Thereby, the reactivity of the crosslinking reaction by TGase becomes high.
In addition, since the N-terminal amino group can be a substrate for TGase in the substrate peptide whose N-terminus is glycine (G), a by-product due to self-crosslinking can occur. Therefore, for a substrate peptide whose N-terminus is glycine (G), it can be protected from becoming a substrate for TGase by replacing the hydrogen of the N-terminal amino group with an appropriate group, and desired ligation can be performed. You should be able to do it. In the present specification, “N-terminal protection” is used in this sense except in special cases. It is known that the reactivity varies depending on the N-terminal protection means. Specifically, with regard to mammalian-derived TGase, protection by G-terminal Q-acetylation of GQQQLG (ie, Ac-GQQQLG) and N-terminal amino acid as DOPA (L-3,4-dihydroxyphenylalanine) (ie, DOPA-GQQQLG) It is known that the reactivity is improved. Examples of such protection can also be used in this embodiment.
A method for preparing Z-QG-UTP is shown in FIG. This is an example of a method for preparing the enzyme substrate-modified nucleoside triphosphate according to the present embodiment, and is not limited thereto.
First, an N-hydroxysuccinimide (NHS) group or the like is introduced into benzyloxycarbonyl-L-glutamylglycine (Z-QG) and activated (NHS-ized Z-QG). And Z-QG-UTP can be obtained by condensing UTP which has the substituent which aminated terminal, such as aminoallyl UTP, and NHS-ized Z-QG.
In addition to the above-described method for active esterification of the C-terminal carboxyl group, as a method for introducing a peptide having a Gln residue that can be recognized by TGase into UTP, a functional group highly reactive with an amino group is added to the peptide. There is a way to introduce. For example, if an aldehyded, acylazidated, sulfonyl chlorided, epoxidized, isocyanated, or isothiocyanated substrate peptide can be prepared, it can be reacted with aminated UTP to have a Gln residue that can be recognized by TGase. UTP can be prepared. However, these reactive functional groups need to be introduced into a portion of the substrate peptide that does not affect TGase recognition. Therefore, as described above, the method of activating the C-terminal carboxyl group separated from the Gln residue is one of the most excellent for this purpose.
In addition, for example, Ac-PLQMR-dUTP in which a peptide consisting of the amino acid sequence of PLQMR is introduced into dUTP is obtained by adding N to a substrate peptide obtained by, for example, aldehyde formation, acylazidation, sulfonyl chloride formation, epoxidation, isocyanate formation, or isothiocyanate formation. It can be obtained by introducing a hydroxysuccinimide (NHS) group or the like, activating it, and condensing with dUTP having a substituent which is aminated at the end such as aminoallyl dUTP.
Purification of Z-QG-UTP and the like can be performed by high performance liquid chromatography (HPLC), gel filtration chromatography (GPC) and the like. Moreover, identification of Z-QG-UTP etc. can be performed by MALDI TOF-MS, NMR, IR, etc. Moreover, confirmation and a yield of a product can be calculated | required by HPLC.
<TGase substrate multi-labeled nucleic acid>
The TGase substrate multilabeled nucleic acid that can be prepared using the nucleic acid detection kit according to the present embodiment includes a plurality of enzyme substrate-modified nucleoside triphosphates represented by the above formulas (1) to (5) as structural units. An introduced TGase substrate multi-labeled nucleic acid, wherein the nucleic acid portion has a sequence complementary to all or part of the target molecule-specific sequence of the target nucleic acid to be detected.
Nucleic acids include DNA, PNA and RNA. There is no particular limitation on the sequence and length of the nucleic acid. For example, the length may be at least about 20 mer.
For example, Z-QG-UTP contained in the nucleic acid detection kit according to the present embodiment is used as a substrate, a plurality of Z-QG-UTPs are incorporated using an enzyme having RNA polymerase activity, and TGase recognition Gln is present at a plurality of locations. A TGase substrate multi-labeled nucleic acid probe Z-QG RNA (FIG. 2) introduced and having the desired sequence can be prepared.
<Multi-labeled nucleic acid probe>
The multi-labeled nucleic acid probe according to this embodiment is a glutamine (Gln) residue, a lysine (Lys) residue or a primary amine of an enzyme substrate-modified nucleoside triphosphate that is a constituent unit in the nucleic acid probe. Alternatively, a labeling compound having a lysine (Lys) residue or primary amine or glutamine (Gln) residue and containing a labeling moiety can be bound. The multi-labeled nucleic acid probe is, for example, a labeling enzyme in which TGase recognition Lys is introduced into a nucleic acid probe Z-QG RNA in which TGase recognition Gln such as MTG recognition Gln is introduced at a plurality of locations using TGase such as MTG. By binding, a multi-labeled nucleic acid probe having a labeling portion such as RNA and a labeling enzyme of 1: n can be created (FIG. 2).
The ratio n between the RNA and a labeling moiety such as a labeling enzyme is not particularly limited as long as it is 2 or more, and can be adjusted as appropriate. However, if n is too large, the efficiency of hybridization with the target nucleic acid may decrease.
In addition, for example, a plurality of multilabeled nucleic acid probes having different labeling portions such as different labeling enzymes and different fluorescent dyes can be prepared by the following method.
(1) Change the origin of TGase.
(2) Change the substrate specificity of TGase.
In the method (1), for example, UTP modified with a different substrate peptide may be prepared according to the type of TGase used.
例えば、MTGを大腸菌で調製し(例えば、Christian K. Marx,Thomas C. Hertel and Markus Pietzsch,Enzyme and Microbial Technology,Volume 40,Issue 6,2 May 2007,p.1543−1550,”Soluble expression of a pro−transglutaminase from Streptomyces mobaraensis in Escherichia coli”参照)、さらに変異体ライブラリーを作って耐熱性の向上したMTGを取得することができる(例えば、Christian K. Marx,Thomas C. Hertel and Markus Pietzsch,Journal of Biotechnology,Volume 136,Issues 3−4,10 September 2008,p.156−162,”Random mutagenesis of a recombinant microbial transglutaminase for the generation of thermostable and heat−sensitive variants”参照)。 In the method (2), for example, an amino acid mutation may be introduced into TGase by protein engineering to change the substrate specificity. For example, MTG is prepared in E. coli (see, for example, Christian K. Marx, Thomas C. Hertel and Markus Pietzsch, Enzyme and Microbiology Technology, Volume 40, Issue 6, 15p50, 15 May 2007, 50 May 15p. pro-transglutaminase from Streptomyces mobaraensis in Escherichia coli "), and MTG with improved thermostability can be obtained by creating a mutant library (see, for example, Christian K. Marx, Thomas P. Thomas P. h, Journal of Biotechnology, Volume 136, Issues 3-4,10 September 2008, p.156-162, "Random mutagenesis of a recombinant microbial transglutaminase for the generation of thermostable and heat-sensitive variants" reference).
In the present specification, “binding by TGase” means that, except for a special case, the resulting linking part is formed by forming an ε (γ-glutamyl) lysine bond between a Lys residue and a Gln residue. It is configured.
In the present embodiment, the Lys residue that can be recognized by TGase may be a primary amine. In the present specification, the Lys residue is described as an example, but the description also applies to a primary amine except in special cases.
There is no restriction | limiting in particular as a labeled compound which has a lysine (Lys) residue or a primary amine and contains a labeling part.
Labeling moieties include enzymes, fluorescent dyes, compounds containing radioisotopes, magnetically detectable labels (eg, magnetic nanoparticles), thermally detectable labels (eg, temperature responsive polymers), electrical And a detectable label (for example, a polymer having a ferrocene moiety) and the like, and at least one of an enzyme and a fluorescent dye is preferable from the viewpoint of detection sensitivity and handling property.
The fluorescent dye is not particularly limited as long as it is a substance that emits fluorescence or phosphorescence in response to irradiation with a selected wavelength of ultraviolet light, visible light or the like, and examples of the fluorescent dye include fluorescein, rhodamine, Examples of dansyl and carbocyanine derivatives, and fluorescent proteins include green fluorescent protein and mutants thereof.
Examples of the radioisotope include deuterium ( 2 H), tritium ( 3 H), 10 B, 11 B, 13 C, 15 N, 18 O, and the like.
A substrate that serves as a Lys residue (or primary amine) donor for TGase is considered to have fewer structural restrictions than a substrate that serves as a Gln residue donor. Therefore, the labeling enzyme to be modified may originally have a Lys residue that can be recognized by TGase, or a tag that includes a Lys residue that can be recognized by TGase may be added to the enzyme.
TGaseが認識可能なLys残基(K)は、MKHKGS(配列番号:18)、MRHKGS(配列番号:24)、MRRKGS(配列番号:25)、MHRKGS(配列番号:26)のアミノ酸配列を有するペプチドとして存在してもよい。 The Lys residue (K) that can be recognized by TGase is a peptide having an amino acid sequence of MKHKGS (SEQ ID NO: 18), MRHKGS (SEQ ID NO: 24), MRRKGS (SEQ ID NO: 25), MHRKGS (SEQ ID NO: 26). May exist as Such tagging with a peptide containing a Lys residue that can be recognized by TGase can be used for the purpose of linking a labeling enzyme to a desired site of the protein, for example, the C-terminus or the N-terminus. Examples of other peptides containing Lys residues recognizable by TGase or amino acid sequences thereof include modified S-peptide (GSGMKETAAARFERAHMGSGS (SEQ ID NO: 19)), MGGSTKHKIPGGGS (SEQ ID NO: 20), N-terminal glycine (N -Terminal GGG, N-terminal GGGGG (SEQ ID NO: 21)), MKHKGGGSGGGSGS (SEQ ID NO: 22) in which the linker site between the N-terminal MKHKGS and the target protein is extended.
A labeling enzyme to which a peptide containing a Lys residue capable of recognizing TGase at the C-terminus or N-terminus can be prepared as a recombinant protein using genetic engineering techniques. Purification of the recombinant protein in which a TGase substrate peptide tag is introduced at the C-terminus or N-terminus is carried out by purifying the peptide tag for purification added to the N-terminus or C-terminus (for example, (His) 6 -tag (hexahistidine tag)) (To avoid a decrease in TGase reactivity, it may be designed so that the purification peptide tag is inserted at a terminal different from the terminal where the substrate peptide tag is inserted.) The amino acid sequence can be confirmed by confirming the gene sequence of the plasmid vector encoding the protein with a DNA sequencer, or the substrate peptide introduced at the N-terminus can be directly identified by N-terminus analysis. Confirmation of protein purification can be performed by SDS-PAGE or the like.
The labeling enzyme is not particularly limited as long as it has a property capable of performing detection using a color development reaction, chemiluminescence, or the like. Examples include alkaline phosphatase (AP), glutathione-S-transferase (GST), luciferase, peroxidase, and P450 and variants thereof. Of these, alkaline phosphatase or peroxidase is preferable from the viewpoint of high catalytic activity and stability. From the viewpoint that a peptide tag can be easily introduced, a protein that can be produced by genetic engineering is preferred.
In order to more precisely perform base sequence-specific duplex formation between an enzyme multi-labeled nucleic acid probe and a target nucleic acid, it may be performed under relatively high temperature conditions (for example, 70 ° C. or higher) If an enzyme derived from a thermophilic bacterium is used, there is a concern about loss of activity. Therefore, as the target enzyme, a hyperthermophilic bacterium Pyrococcus furiosus-derived alkaline phosphatase (PfuAP) is preferable.
Enzymes derived from hyperthermophilic bacteria are preferred because they are generally known to exhibit high stability against organic solvents and heat (for example, H. Atomi, Current Opinion in Chemical Biology, 9, p. 166). -173 (2005)), and is also preferable in that a large-scale preparation using E. coli as a host can be performed relatively easily. When preparing a thermostable enzyme using Escherichia coli as a host, the cell disruption solution is subjected to high-temperature treatment (for example, incubation at 80 ° C. for 30 minutes) to precipitate most of the E. coli-derived concomitant proteins and facilitate crude purification. It can be carried out.
Since hyperthermophilic bacteria are microorganisms that can grow in extreme environments where general organisms hardly grow, proteins derived from hyperthermophilic bacteria have very high heat resistance. Furthermore, not only the resistance to heat, but generally the resistance to denaturing agents, organic solvents, pH, etc. is extremely higher than that of enzymes derived from room temperature bacteria, so the use of PfuAP does not cause enzyme inactivation. It is believed that exact duplex formation can be achieved.
One of the preferable aspects of the enzyme multi-labeled nucleic acid probe according to this embodiment is a complex of PfuAP and Z-QG RNA or a complex of PfuAP and Z-QG DNA. In such a complex, PfuAP, which is a stable enzyme, and RNA or DNA, which is a stable molecule, are linked by a stable covalent bond called an amide bond, so that the entire complex is also stable. There is.
In the enzyme multi-labeled nucleic acid probe, the enzyme may be an enzyme that is stable against an organic solvent or heat. Such highly stable enzymes are screened from nature (for example, Chemistry and Industry, vol. 61 (No. 6), p. 571-575 (2008), Taku Uchiyama, Kentaro Miyazaki, Bioscience and Industry, vol.66 (No.5), p.234-239 (2008), Noriyuki Michihisa, Bioscience and Industry, vol.66 (No.12), p.667-670 (2008)) and protein engineering Techniques for improving stability by techniques (for example, Hiroyasu Kanno, BIO INDUSTRY, vol. 25 (No. 7), p. 16-23 (2008), Kentaro Miyazaki, BIO INDUSTRY, vol. 25 (No. 7), p. .52-58 (2008)). By these techniques, even an enzyme derived from a thermophilic bacterium can be converted into an enzyme having resistance to organic solvents and heat resistance.
A labeled compound having a lysine (Lys) residue or a primary amine or glutamine (Gln) residue into which a fluorescent dye moiety has been introduced can be prepared, for example, by a method of introducing a diamine into a carboxyl group (for example, (See GT Hermanson (1996), Bioconjugate Technologies, Chapter 1, Section 4.3, p. 100-104, Academic Press, San Diego.).
Various types of transglutaminase (TGase) can be used. Currently, TGases are known to be derived from mammals (guinea pigs, humans), invertebrates (insects, horseshoe crabs, sea urchins), plants, fungi, and protists (slime molds). Eight types of isozymes have been found. A preferred example of TGase that can be used in this embodiment is microorganism-derived microorganism-derived transglutaminase (MTG) in terms of stability, ease of handling, and bulk production.
In the present embodiment, when MTG is used, the ligation reaction between a labeled compound containing a labeling moiety such as a labeling enzyme having a Lys residue and Z-QG RNA from the expected catalytic reaction of MTG is performed at the MTG activity center. Formation of an acyl-enzyme complex by nucleophilic substitution reaction of a certain cysteine (Cys) residue to Gln of Z-QG RNA, and subsequent nucleophilic substitution reaction of the labeled compound to an acyl-enzyme complex by Lys It is expected to proceed in two stages: MTG desorption by.
In the nucleic acid detection kit of the present embodiment, lysine (Lys) capable of recognizing TGase with respect to Z-QG RNA having a glutamine (Gln) residue, lysine (Lys) residue or primary amine capable of recognizing TGase. ) The molar concentration ratio of the labeled compound having a residue, primary amine or glutamine (Gln) residue is preferably 2 or more, more preferably 5 or more. In the present specification, the term “concentration ratio” refers to a ratio based on molar concentration unless otherwise specified. For example, the molar concentration ratio of NK14-PfuAP to Z-QG RNA can also be expressed as [NK14-PfuAP] / [Z-QG RNA].
[Preparation of NK14-PfuAP]
NK14-PfuAP is obtained by genetically engineering an additional sequence consisting of 14 amino acids having the MKHKGGGSGGGSGS sequence at the N-terminus of PfuAP and a purification tag at the C-terminus. The expression vector for PfuAP was transferred from Professor Haruhiko Kaniwa of Kagawa University. When a region encoding PfuAP was amplified by PCR, the protein expression vector pET22 was recombined so that each tag was introduced, and Escherichia coli BL21 strain was transformed. After preculture and main culture in an LB medium containing ampicillin, the obtained transformant was collected by centrifugation and washed twice with 25 mM TBS. After freezing and thawing the obtained bacterial cells, the cells were pulverized by ultrasonic treatment, and the soluble fraction was recovered by centrifugation. Since PfuAP derived from hyperthermophilic bacteria is stable even under high temperature conditions, the resulting cell-free extract was treated at 80 ° C. for 30 minutes to precipitate other proteins, thereby carrying out crude purification. After crude purification, the supernatant was collected by centrifugation and filter filtration, and purified by a His-tag column. After purification, concentration by ultrafiltration was performed, the solvent was replaced with 10 mM Tris-HCl (pH 8.0) using a PD-10 column, and the solution was stored frozen until it was used for the experiment.
Further, in order to improve the expression level of NK14-PfuAP in Escherichia coli, an NK14-PfuAP expression vector (accession number: AB479383, SEQ ID NO: 23) whose base sequence is modified in accordance with the codon usage frequency of Escherichia coli is used. May be. This expression vector was obtained by commissioned synthesis at Codon Devices (http://www.codondevices.com). An appropriate restriction enzyme site is introduced at both ends of the gene region encoding NK14-PfuAP, and these are used to recombine into the protein expression vector pET22. The resulting NK14-PfuAP expression vector is used to transform E. coli BL21 strain. Transformed.
When performing a ligation reaction using MTG as TGase, in addition to adjusting the molar concentration ratio to an appropriate range as described above, pH 5.0 to 8.0, temperature 4 to 50 ° C. (for example, , Preferably at room temperature (for example, 18 ° C. to 22 ° C.). In this way, a sufficiently high reaction rate can be achieved within 12 hours, preferably within 6 hours, more preferably within 3 hours.
The multi-labeled nucleic acid probe solution obtained by the method capable of achieving such a high reaction rate has almost no unreacted nucleic acid probe (for example, free Z-QG RNA), which will be described in detail below. Even if it is used as it is for detection of the target nucleic acid, competition between the multi-labeled nucleic acid probe and the unreacted molecule does not substantially occur, or even if it occurs, it does not substantially affect the target detection result. It is thought that there are few. Therefore, there is a merit that it can be used for direct detection without purifying the multi-labeled nucleic acid probe solution.

In this method, the multi-labeled nucleic acid probe is used, and the nucleic acid portion has a nucleic acid sequence that can specifically bind to the target nucleic acid. Labeling moieties such as enzyme moieties are those that are readily detectable. In this method, the target molecule including the target nucleic acid may be a nucleic acid, a relatively small organic compound (ATP), a protein, a peptide, a metal ion, a multimer having a complex structure, a virus, or the like. The detection target is (i) a DNA transfer membrane, or (ii) a cell or individual tissue section.
When the detection target is (i), the target nucleic acid is DNA amplified by PCR or genomic fragment DNA, and in the case of (ii), the target nucleic acid is a nucleic acid (mRNA or DNA contained in a cell or individual tissue). ) Etc. This method is superior in various respects as compared with the conventional method, for example, a method using a digoxigenin (DIG) labeled probe. For example, the DIG method requires a DIG modification of the nucleic acid probe and a labeled anti-DIG antibody, which requires a complicated washing operation, and was obtained using the nucleic acid detection kit according to the present embodiment. When a multi-labeled nucleic acid probe is used, a DIG-labeled probe and a labeled anti-DIG antibody are not necessary, so that the reagent, labor, and time can be greatly reduced. Further, since a plurality of signal amplification sites (such as enzymes) are arranged for one recognition site (nucleic acid), detection sensitivity can be improved.
In this method, the target nucleic acid is provided with a multilabeled nucleic acid probe, and the target nucleic acid is hybridized with a portion having a target nucleic acid complementary sequence of the multilabeled nucleic acid probe. For immobilization of nucleic acids on the substrate surface in this method, conventional techniques such as those used in preparing DNA microarrays can be applied. The “substrate” may be in the form of a chip, bead, well, plate, or the like made of plastic such as glass or silicon, and the nucleic acid is non-covalently bonded (electrostatic) to the substrate surface using conventional techniques. It can be fixed (bonded) or covalently. A nucleic acid prepared in advance may be immobilized on a substrate, or the nucleic acid may be directly synthesized on the substrate. For convenience, biotinylated desired DNA can be immobilized using a commercially available plate coated with avidin or the like.
The method further includes a sequence complementary to all or part of the immobilized nucleic acid (immobilized nucleic acid complementary sequence) and a sequence capable of specifically binding to the target nucleic acid containing the target molecule (target nucleic acid-specific sequence). ) Is used (aptamer nucleic acid). Target molecules can be nucleic acids, relatively small organic compounds, proteins, peptides, metal ions, multimers with complex structures, viruses, and the like. The portion having the target nucleic acid specific sequence can be produced by using conventional techniques such as SELEX (In-vitro Artificial Evolution) process and has very high target affinity and specificity for the target molecule Can be. The portion having the target nucleic acid specific sequence may be composed of modified nucleotides.
In this method, the multi-labeled nucleic acid probe is used, and the nucleic acid portion has a sequence complementary to all or a part of the target nucleic acid-specific sequence of the aptamer nucleic acid.
In this method, aptamer nucleic acid is immobilized on an immobilized nucleic acid by hybridizing an immobilized nucleic acid and a portion having an immobilized nucleic acid complementary sequence of the aptamer nucleic acid. Those skilled in the art can appropriately design the conditions according to the length of the nucleic acid part used, the base sequence, and the like.
In this method, a sample that may contain the target molecule is then provided to the immobilized aptamer nucleic acid. When the target molecule is present, the target molecule and the portion having the target nucleic acid-specific sequence of the aptamer nucleic acid are In addition, a multilabeled nucleic acid probe is provided, and when no target molecule is present, the nucleic acid portion of the multilabeled nucleic acid probe and the aptamer nucleic acid are hybridized. The sample can be a cell or tissue extract, body fluid, and the like.
Further, in this method, the target molecule in the sample can be detected by detecting the presence or the amount of the immobilized enzyme moiety based on the nature of the enzyme.
In aptamer nucleic acids, the portion having an immobilized nucleic acid complementary sequence and the portion having a target nucleic acid-specific sequence may overlap or be continuous, and both may exist via an appropriate spacer. Can be designed as Considering that the part having the target nucleic acid specific sequence (aptamer region) takes a certain three-dimensional structure for molecular recognition, the part should be at least not overlapped with the part having the immobilized nucleic acid complementary sequence. Is good.
In addition to the immobilized nucleic acid complementary sequence and the target nucleic acid specific sequence, the aptamer nucleic acid may further include a sequence for appropriately hybridizing with the multilabeled nucleic acid probe, if desired. The nucleic acid portion of the multilabeled nucleic acid probe has a sequence complementary to all or part of the target molecule-specific sequence of the aptamer nucleic acid, but a region consisting of a sequence complementary to all or part of this specific sequence is present. If the length is long (there is a lot of overlap with the target nucleic acid-specific sequence), there may be a case where the aptamer nucleic acid cannot be hybridized. Moreover, if the target molecule is present and bound to the aptamer nucleic acid, the multi-labeled nucleic acid probe and the aptamer nucleic acid may be hybridized if the short (there is little overlap). A person skilled in the art can appropriately design the nucleic acid portion of the immobilized nucleic acid, the aptamer nucleic acid, or the multilabeled nucleic acid probe in consideration of the above.
In addition, the method for detecting a target nucleic acid according to the present embodiment is represented by the above formulas (1) to (5), for example, as structural units whose nucleic acid portion has a base sequence that can specifically bind to the target nucleic acid. A nucleic acid probe, which is a nucleic acid into which a plurality of enzyme substrate-modified nucleoside triphosphates are introduced, and a target nucleic acid present in the target are specifically bound to each other by a nucleic acid portion, and then transglutaminase (TGase) is used. The nucleic acid probe has a glutamine (Gln) residue or lysine (Lys) residue or primary amine and a lysine (Lys) residue or primary amine or glutamine (Gln) residue and includes a labeling moiety It reacts with the lysine (Lys) residue or primary amine or glutamine (Gln) residue of the labeled compound, and has a property that can be easily detected. Of the labeling moiety is introduced, the nucleic acid probes are attached, comprising the step of detecting the labeling moiety (see FIG. 3).

The label portion has a property that can be easily detected.
This method is superior in various respects as compared with the conventional method, for example, a method using a digoxigenin (DIG) labeled probe. For example, in the DIG method, DIG modification of a nucleic acid probe and a labeled anti-DIG antibody are required, and a complicated washing operation is required, but if the nucleic acid probe according to this embodiment is used, DIG labeling is performed. Since the probe and the labeled anti-DIG antibody are not necessary, it is possible to greatly reduce the reagent, labor and time. Further, by arranging a plurality of signal amplification sites (labeled portions) for one recognition site (nucleic acid), detection sensitivity can be improved.
For example, using a TGase such as MTG, a labeling compound such as an enzyme or a fluorescent dye in which TGase recognition Lys is introduced is bound to a nucleic acid probe Z-QG RNA in which TGase recognition Gln such as MTG recognition Gln is introduced at a plurality of locations. .

The nucleic acid detection kit according to the present embodiment is divalent such as magnesium ion (Mg 2+ ), calcium ion (Ca 2+ ), cobalt ion (Co 2+ ), and zinc ion (Zn 2+ ) in order to improve detection sensitivity. Or a cation-containing solution containing a divalent cation and a solvent. Of these, magnesium ions (Mg 2+ ) are preferable from the viewpoint that aggregation and precipitation are less likely to occur in the system. The divalent cation may be added during the labeling reaction with TGase, or may be added during the enzyme coloring reaction or the like.
In the nucleic acid detection kit according to this embodiment, in order to improve detection sensitivity, the ratio of the nucleic acid probe to the labeling compound is preferably 1: 2 (molar ratio) or more. In the nucleic acid detection kit according to this embodiment, in order to improve detection sensitivity, the ratio (molar ratio) between the labeled compound and the divalent cation during the labeling reaction is 1: 1 to 1: A range of 300 is preferable. Moreover, it is preferable that the concentration of divalent cations such as magnesium ions in the color developing solution during the color development reaction of the enzyme is in the range of 50 mM to 100 mM.
The nucleic acid detection kit according to the present embodiment is, for example, a Z-QG purification set including a column, a reagent, etc. for removing Z-QG-dUTP, Z-QG-UTP, etc. remaining in the reaction; Label compound purification set including a column, reagent, etc. for removing the labeled compound and the like to purify the multi-labeled nucleic acid probe; Blocking agent set for labeled nucleic acid including a blocking agent suitable for the labeled nucleic acid; High suitable for the labeled nucleic acid A hybridization solution set for labeled nucleic acid containing a hybridization solution may be included.
The column for purifying the multi-labeled nucleic acid probe is preferably a gel filtration chromatography type column. This reduces the background. General methods for nucleic acid purification include, for example, protein removal by phenol extraction, alcohol precipitation such as ethanol precipitation or isopropanol precipitation, gel extraction after electrophoresis, and purification using a silica column, ultrafiltration membrane, etc. For example. However, phenol extraction and alcohol precipitation are difficult because the multi-labeled nucleic acid probe forms a complex with the protein. If the nucleic acid concentration in the MTG reaction solution is as low as ng / mL, alcohol It is difficult to precipitate even when using a silica gel, and it is difficult to recover a multi-labeled nucleic acid probe even when using a silica resin or an ultrafiltration membrane.
In the purification by gel filtration method, it is preferable that the linear nucleic acid passes through the gel and the globular protein is retained in the gel. That is, as a gel filtration type column, it is preferable that the pore size of the gel is smaller than that of the linear nucleic acid and larger than the globular protein (for example, about 10-500.2 / nm). Moreover, it is preferable that it is a column capacity sufficient for labeling compound removal (for example, 0.200-1 mL). If the column volume is too small, the labeled compound that could not be retained may be eluted, and if the column volume is large, the reaction solution may be diluted.
The Z-QG DNA labeling set included in the nucleic acid detection kit according to the present embodiment is used in place of dNTP, for example, at the time of PCR using Taq polymerase or the like, and allows Z-QG-dNTP to be incorporated into the PCR product. To prepare a Z-QG nucleic acid probe. In addition, for example, when extending the 3 ′ end of a nucleic acid probe by Terminal Transfer, it is used to prepare a Z-QG nucleic acid probe by incorporating Z-QG-dNTP instead of dNTP. . In addition, for example, Z-QG nucleic acid is used by preparing Z-QG nucleic acid by incorporating Z-QG-dNTP using a nucleic acid modifying enzyme or the like instead of ordinary dNTP.

Used. Moreover, it can be used as a multi-labeled nucleic acid probe for detecting a nucleic acid having an arbitrary sequence by binding a labeled compound to a Z-QG labeled nucleic acid.

(Example 1)
<Synthesis and purification of Z-QG-UTP>
The synthesis scheme of Z-QG-UTP is as shown in FIG. First, 100 mM N, N′-diisopropylcarbodiimide (DIC), 100 mM N-hydroxysuccinimide (NHS), 50 mM Z-QG was prepared at room temperature (27.0 ° C. on the day of preparation), and 4 mL of N, N-dimethylformamide (DMF). NHS-ized Z-QG (50 mM) was prepared by reacting for 20 hours in the flask (dispensed in 500 μL portions at this stage and stored at −80 ° C.). Then, 25 mM NHSated Z-QG, 5 mM 5- (3-aminoallyl) -UTP (hereinafter abbreviated as aminoallyl-UTP, manufactured by SIGMA), 100 mM borate buffer (pH 8.8) and DMF The mixture was reacted in a mixed solvent (v / v = 1/1) 0.32 mL at 25 ° C. for 12 hours. After completion of the reaction, the sample was diluted 10-fold with ultrapure water (Milli-Q), and HPLC (manufactured by JASCO) (high performance liquid chromatograph pump: TRI ROTAR-V type, variable loop injector: VL-613 type) And UV-visible spectroscopic detector: UVIDEC-100-IV type). The HPLC measurement conditions were as shown in Table 1. The product was identified by MALDI TOF-MS (AXIMA (registered trademark) -CFR Plus, manufactured by Shimadzu Corporation), which is a laser ionization time-of-flight mass spectrometer. The sample preparation procedure is as follows. First, 1 μL of a sample is dropped on a sample plate for MALDI, and then a matrix solution; a 10 mg / ml solution of 2,5-dihydroxybenzoic acid (DHB) (ultra pure water) ) And then air-dried, and the obtained sample plate was introduced into the ion source of the MALDI TOF-MS apparatus and measured.
FIG. 5 shows the results when reverse-phase HPLC was performed under the conditions shown in Table 1 after the synthesis of Z-QG-UTP.
Therefore, a peak having a retention time of 18.8 minutes was collected and subjected to MALDI TOF-MS analysis (see FIG. 6). As a result, a peak at 856.89 was confirmed, and the result was in good agreement with the theoretical molecular weight of 857.13, indicating the synthesis of Z-QG-UTP.
反応終了後、サンプルを超純水で10倍希釈し、HPLC(日本分光製、高速液体クロマトグラフ・ポンプ:TRI ROTAR−V型、バリアブル・ループ・インジェクタ:VL−613型、紫外可視分光検出器:UVIDEC−100−IV型)によって、表2に示す条件で精製を行った。生成物の同定はMALDI TOF−MS(BRUKER DALTONICS製、autoflex III)によって行った。
<Synthesis and purification of Z-QG-dUTP>
First, in 4 mL of N, N-dimethylformamide (DMF), 100 mM N, N′-diisopropylcarbodiimide (DIC), 100 mM N-hydroxysuccinimide (NHS), and 50 mM Z-QG were obtained at room temperature (the day of preparation was 18 NHS-ized Z-QG (50 mM) was prepared by reacting at about -22 ° C for 20 hours. Meanwhile, 16 μL of 10 mM Tris-HCl (pH 7.5) solution (manufactured by Ambion) containing 50 mM 5- (3-aminoallyl) -dUTP (hereinafter abbreviated as “aminoallyl-dUTP”, manufactured by SIGMA) and 200 mM borate buffer (pH 8) .8) 40 μL and 16 μL of sterilized water were mixed to prepare 80 μL of a 10 mM aminoallyl-dUTP solution. To this solution, 80 μL of the NHS-modified Z-QG solution prepared above was added and reacted at 25 ° C. overnight. After completion of the reaction, the sample was diluted 10 times with ultrapure water, and HPLC (manufactured by JASCO, high-performance liquid chromatograph pump: TRI ROTAR-V type, variable loop injector: VL-613 type, UV-visible spectroscopic detector : UVIDEC-100-IV type) under the conditions shown in Table 2. The product was identified by MALDI TOF-MS (manufactured by BRUKER DALTONICS, autoflex III). The results are shown in FIG. At this time, 3-hydroxypicolinic acid (3-HPA) was used as a matrix.
FIG. 8 shows the results when reverse phase HPLC was performed after the synthesis of Z-QG-dUTP. Compared to the case of aminoallyl-dUTP (see FIG. 9), a new peak appeared on the hydrophobic side, and this peak was assumed to be Z-QG-dUTP. Therefore, a peak having a retention time of 19.1 minutes was collected and subjected to MALDI TOF-MS analysis. As a result, as shown in FIG. 7, a peak of 841.46 was confirmed, and the result was in good agreement with the theoretical molecular weight of 842.13, indicating the synthesis of Z-QG-dUTP.

<Quantification of nucleic acid concentration>
SYBR Green II (manufactured by Takara Bio Inc., F0523) was diluted 10,000 times with 1 × TE buffer (pH 8.0). Nucleic acids obtained by PCR or Run-off transcription reaction were purified, and 10 μL of 0, 1, 3, 10 ng / μL aqueous solutions were prepared. After heat denaturation of this nucleic acid, it was added to 990 μL of SYBR Green II solution, and the fluorescence intensity was measured (excitation wavelength / fluorescence wavelength: 480 nm / 520 nm) to prepare a calibration curve. 10 μL of the probe purification solution was added to 990 μL of the SYBR Green II solution, the fluorescence was measured, and the concentration was calculated from the calibration curve. The protein concentration was quantified by the BCA method.
As can be seen from FIG. 12, the background was reduced by purifying the multilabeled nucleic acid probe with a gel filtration column.
<Ac−PLQMR−dUTPの合成>
反応終了後、サンプルを超純水で10倍希釈し、HPLC(日本分光製、高速液体クロマトグラフ・ポンプ:TRI ROTAR−V型、バリアブル・ループ・インジェクタ:VL−613型、紫外可視分光検出器:UVIDEC−100−IV型)によって、表6に示す条件で精製を行った。生成物の同定はMALDI TOF−MS(BRUKER DALTONICS製、autoflex III)によって行った。
Example 4
<Synthesis of Ac-PLQMR-dUTP>
First, 50 mM N, N′-diisopropylcarbodiimide (DIC), 50 mM N-hydroxysuccinimide (NHS), and 25 mM Ac-PLQMR are reacted at 4 ° C. for 16 hours in 150 μL of N, N-dimethylformamide (DMF). By this, NHS-modified PLQMR (25 mM) was prepared. On the other hand, with respect to 100 μL of a 100 mM borate buffer solution (pH 8.8) containing 20 mM 5- (3-aminoallyl) -dUTP (aminoallyl-dUTP, manufactured by SIGMA), 100 μL of the NHS-modified PLQMR solution prepared above is used. The mixture was added and reacted at 25 ° C. for 12 hours. After completion of the reaction, the sample was diluted 10 times with ultrapure water, and HPLC (manufactured by JASCO, high-performance liquid chromatograph pump: TRI ROTAR-V type, variable loop injector: VL-613 type, UV-visible spectroscopic detector : UVIDEC-100-IV type) under the conditions shown in Table 6. The product was identified by MALDI TOF-MS (manufactured by BRUKER DALTONICS, autoflex III). At this time, 3-hydroxypicolinic acid (3-HPA) was used as a matrix.
FIG. 13 shows the results when reverse phase HPLC was performed after the synthesis of Ac-PLQMR-dUTP. Compared to the case of aminoallyl-dUTP (see FIG. 14), a new peak appeared on the hydrophobic side, and this peak was assumed to be Ac-PLQMR-dUTP. Therefore, a peak having a retention time of 10.9 minutes was collected and subjected to MALDI TOF-MS analysis. As a result, as shown in FIG. 15, a peak of 1193.26 was confirmed, and the results were in good agreement with the theoretical molecular weight, indicating the synthesis of Ac-PLQMR-dUTP.
