Abstract
Description

[00228] 次世代配列決定法を使用する全トランスクリプトームショットガン配列決定を行ってSCN1A遺伝子によって産生される転写産物のスナップショットを明らかにして、NIE包含事象を同定した。この目的のために、HCN(ヒト皮質ニューロン)の核画分と細胞質画分よりポリA+RNAを単離して、Illumina’s TruSeq Stranded mRNA library Prep Kit を使用してcDNAライブラリーを構築した。このライブラリーについてペアエンド(pair-end)配列決定して生じた100ヌクレオチドの読取り(reads)をヒトゲノム(2009年2月、GRCh37/hg19 アセンブリー)へマッピングした。SCN1Aについての配列決定結果を図2に示す。簡潔に言えば、図2は、UCSCゲノムブラウザー(UCSC Genome Informatics Group(ゲノムインフォーマティクスグループ)(生体分子科学・工学センター、カリフォルニア州立大学、サンタクルーズ、1156 HighStreet、サンタクルーズ、CA95064)によって操作される)を使用して可視化されて、例えば、Rosenbloom, et al., 2015,「The UCSC Genome Browser database(UCSCゲノムブラウザーデータベース):2015 更新版」 Nucleic Acids Research 43, Database Issue, doi: 10.1093/nar/gku1177)によって記載された、マッピングされた読取りを示し、読取りの範囲と数は、ピークシグナルによって推定することができる。ピークの高さは、特別な領域中の読取りの密度によって与えられる発現のレベルを示す。上パネルは、SCN1A遺伝子の拡大したグラフ図を示す。100種の脊椎動物種にわたる保存レベルをピークとして示す。最高のピークがエクソン(黒色のボックス)に対応するのに対し、大多数のイントロン(矢じりのあるライン)では、ピークが観測されない。イントロン20(NM_006920)には保存のピークが同定されて、中央パネルにおいて示した。保存された配列の精査により、3’スプライス部位と5’スプライス部位(下線を施した配列)が横にある、64bpのエクソン様配列(下パネル、灰色で強調した配列)を同定した。このエクソンの包含がフレームシフトをもたらすので、エクソン21中に未成熟終止コドンを導入して、この転写産物をNMDの標的とする。
[00230] DMSO処理(CHX-)又はシクロヘキシミド処理(CHX+)したマウスNeuro 2A細胞(図3A)とRenCell VM(ヒト神経前駆細胞)(図3B)由来の細胞質RNAと、エクソン21及びエクソン23におけるプライマーを使用するRT-PCR分析によって、NMD誘導エクソン(20x)に対応するバンドの存在を確認した。この産物の独自性について、配列決定によって確認した。このバンドの濃度測定分析を実施して、全SCN1A転写産物のエクソン20x包含%を計算した。RenCell VMをシクロヘキシミドで処理(CHX+)してNMDを阻害すると、細胞質画分において、NMD誘導エクソン20xに対応する産物の2倍増加をもたらした(薄灰色のバー、CHX-と濃灰色のバー、CHX+を比較すること)。
[00231] 1度に5ヌクレオチドをシフトさせることによって、SCN1Aエクソン23(エクソン20x)遺伝子の5’端の約1000~約100ヌクレオチド上流の領域を網羅するようにASOを設計した。また、1度に5ヌクレオチドをシフトさせることによって、SCN1Aエクソン23(エクソン20x)遺伝子の3’端から約1000~約100ヌクレオチド下流の第2領域を網羅するようにASOを設計した。SCN1Aを標的にするASOのリストを表3に要約する。ASOの配列を表4に要約する。
[00232] ASOウォーク配列について、例えばRT-PCRによって評価することができる。図5Aでは、代表的なPAGEが、RenCellにおける1μMの濃度でのヌクレオフェクションによる、実施例3において、そして図3の記載において本明細書に記載したような、エクソン20x領域を標的とする、SCN1Aモック処理、対照ASO処理された、SYBR-安全染色RT-PCR産物を示す。2種の産物(一方はエクソン20xを含んでなり、他方はエクソン20xを排除している)について定量して、エクソン20x包含%を棒グラフ中にプロットする(図5B)。Taqman q PCR産物についてもRPL32内部対照に対して正規化して、モックに比べた倍数変化を棒グラフ中にプロットする(図5C)。
Claims (32)
- ナンセンス変異依存性RNA分解誘導エクソンを含有するmRNA(NMDエクソンmRNA)であってSCN1Aタンパク質をコードするmRNAを有する細胞において、SCN1Aタンパク質の発現を調節する方法であって、
該細胞へ治療薬剤を接触させ、それにより治療薬剤は、SCN1Aタンパク質をコードするNMDエクソンmRNAからのNMDエクソンのスプライシングを調節し、それによりSCN1Aタンパク質をコードするプロセシングされたmRNAのレベルを調節し、そして、
該細胞におけるSCN1Aタンパク質の発現を調節する、
ことを含んでなり、ここで該治療薬剤は、SCN1AをコードするNMDエクソンmRNAの標的化部分へ結合し、そして該標的化部分は:
NMD誘導エクソン(NIE)の5’端から約1000ヌクレオチド上流~NIEの5’端から約100ヌクレオチド上流;又は

- 標的化部分が、NIEの5’端の最大でも約800ヌクレオチド、約700ヌクレオチド、約600ヌクレオチド、約500ヌクレオチド、約400ヌクレオチド、約300ヌクレオチド、約200ヌクレオチド、約100ヌクレオチド、約80ヌクレオチド、約70ヌクレオチド、約60ヌクレオチド、約50ヌクレオチド上流にある、請求項1又は2の方法。
- 標的化部分が、NIEの5’端の少なくとも約800ヌクレオチド、約700ヌクレオチド、約600ヌクレオチド、約500ヌクレオチド、約400ヌクレオチド、約300ヌクレオチド、約200ヌクレオチド、約100ヌクレオチド、約80ヌクレオチド、約70ヌクレオチド、約60ヌクレオチド、約50ヌクレオチド、約40ヌクレオチド、約30ヌクレオチド、約20ヌクレオチド、約10ヌクレオチド、約5ヌクレオチド、約4ヌクレオチド、約2ヌクレオチド、約1ヌクレオチド上流にある、請求項1又は2の方法。

- 治療薬剤が、SCN1Aタンパク質をコードするプロセシングされたmRNAからのNMDエクソンの排除を促進させる、請求項1~9のいずれか1項の方法。
- 治療薬剤と接触した細胞における、SCN1Aタンパク質をコードするプロセシングされたmRNAからのNMDエクソンの排除が、対照細胞における、SCN1Aタンパク質をコードするプロセシングされたmRNAからのNMDエクソンの排除と比較して、約1.1~約10倍、約1.5~約10倍、約2~約10倍、約3~約10倍、約4~約10倍、約1.1~約5倍、約1.1~約6倍、約1.1~約7倍、約1.1~約8倍、約1.1~約9倍、約2~約5倍、約2~約6倍、約2~約7倍、約2~約8倍、約2~約9倍、約3~約6倍、約3~約7倍、約3~約8倍、約3~約9倍、約4~約7倍、約4~約8倍、約4~約9倍、少なくとも約1.1倍、少なくとも約1.5倍、少なくとも約2倍、少なくとも約2.5倍、少なくとも約3倍、少なくとも約3.5倍、少なくとも約4倍、少なくとも約5倍、又は少なくとも約10倍増加する、請求項10の方法。
