Abstract
Description
(a) 対象から得られたサンプル中に疾患関連バイオマーカーのmRNA種および/または少なくとも1種類、2種類、3種類、4種類、5種類、6種類、7種類、8種類、9種類、10種類、もしくは10種類超のmiRNA種が存在するか否かを、多重蛍光インサイチューハイブリダイゼーション(FISH)によって判定する段階; ならびに
(b) 該サンプル中に段階(a)の疾患関連バイオマーカーの該mRNA種および/または疾患関連バイオマーカーの該miRNA種が存在するか否かを、多重配列決定によって判定する段階
を含み、好ましくは、疾患関連バイオマーカーの該mRNA種および/または少なくとも1種類のmiRNA種が存在すると段階(a)において判定された該サンプルのその部分を、段階(b)を実施する前にレーザーキャプチャリングに供する。
1. (a) 対象から得られたサンプル中に疾患関連バイオマーカーのmRNA種および/または少なくとも3種類のmiRNA種が存在するか否かを、多重蛍光インサイチューハイブリダイゼーション(FISH)によって判定する段階; ならびに
(b) 該サンプル中に段階(a)の疾患関連バイオマーカーの該mRNA種および/または疾患関連バイオマーカーの該miRNA種が存在するか否かを、多重配列決定によって判定する段階
を含む、疾患を診断するための方法。
2. 段階(a)が、前記サンプル中に疾患関連バイオマーカーのsnRNA種および/またはscRNA種が存在するか否かを多重FISHによって判定することをさらに含む、項目1の方法。
3. 段階(b)が、前記サンプル中に疾患関連バイオマーカーのsnRNA種および/またはscRNA種が存在するか否かを多重配列決定によって判定することをさらに含む、前記項目のいずれかの方法。
4. 段階(a)および段階(b)における疾患関連バイオマーカーの存在によって前記疾患が示される、前記項目のいずれかの方法。

RNA FISHプローブの設計を試験して他の市販の設計と比較するために、2つの乳がん細胞株HER2+ (HCT1954)およびHER2- (MDA-MB231)を用いた。ERBB2 mRNAプローブを調製するために、Stellarisプローブ設計プログラム(Biosearch Technologies)を用いた。20 nt長のプローブの代わりに、結合親和性を高めるように45種類の24~30 nt長DNAプローブを設計し、TMを等しくするようにプローブの長さを変化させた(結果として得られるTMは50%ホルムアミド(FA), 1 M NaCl, 50 mMリン酸(pH 7.0)中48.1~56.9℃で変化した)。Stellarisによって示唆されるようにGC含量は50~64%に制限された。その後のRNA FISHでは、rRNAプローブを、シグナル特異性およびRNA含量の内部対照および標準としても使用した。その後、DNAプローブ(24~30 nt長)を5'末端または3'末端のいずれかより短縮して、rRNAのミスハイブリダイゼーション(rRNA配列の相補性を有する8 ntより長くないセグメント)を回避し、39種類の短いDNAプローブ(14~21 nt長)を得た。これらのDNAプローブの融解温度は38.8から47.1℃まで変化した。HER2+とHER2-乳がん細胞との間で小さな識別が観察されたが、rRNAのミスハイブリダイゼーションは依然として優勢であった。ミスハイブリダイゼーションを回避し、プローブの特異性を高めるために、本明細書において記述されるようにRNA FISHプローブの設計を用いて53種類の短い(11~15 nt長)直接標識LNA修飾DNA (LNA/DNA)オリゴヌクレオチドプローブを、最も豊富なRNA (rRNA、tRNA、snRNA、ミトコンドリアrRNAなど)と交差ハイブリダイズする6 nt以内の配列セグメントを有するERBB2 mRNA用に合成した。これらのLNA/DNAプローブの融解温度は44.2から52.1℃まで変化した。これらのLNA/DNAプローブは、特異的であることが最終的に示され、HCC-1954 (HER2+)乳がん細胞とMDA-MB231 (HER2-)乳がん細胞とを区別した(図1参照)。さらに、それら2つのHER2+およびHER2-細胞株の、mRNA FISHからの細胞100個のシグナル強度と、mRNAディープ配列決定からのERRB2転写物のコピー数を比較した場合、mRNA FISHからの差異はmRNA配列決定からの差異49倍と比べて51倍であった。これは、非常に高い特異性が達成されたことを示している。
注1: プロテイナーゼK透過処理、4% PFA固定、アセチル化および内因性ビオチンブロッキング段階は省略されうる。
注2: FFFF (ホルムアルデヒド固定され、新鮮凍結された)組織が用いられる場合、解凍および風乾した後に、スライドを1-メチルイミダゾール緩衝液(pH 8.0) 50 ml中25℃で2分間インキュベートし、EDC固定をすぐに開始し、段階14に進行する。
1 パラフィンブロックを、サンプルを含む最適な切断面にトリミングした。
2 5μmのスライスをカットした。ナイフホルダにセクションを引き込みする(draw)ためにブラシを用いた。
3 パラフィンリボンまたは切片(スライス)を2番目のウェットブラシで氷冷水浴中に入れた(膨張しえ、シワが消える)。
4 スライドガラスを用いて、浮遊しているパラフィン切片を取り出し、パラフィンリボンを42℃の水浴中に入れて膨張し、シワが消えるまで置き、次に2番目のウェットブラシでパラフィン切片を取り出して切片を置いた。注: 42℃よりも高い温度の水浴を用いると、パラフィンが溶けるため、組織から特に短いRNAの拡散が引き起こされる可能性がある。
5 スライドガラスが完全に乾燥し、組織とスライドガラスの間に閉じ込められた水が蒸発するまで、切片を室温で少なくとも1時間乾燥させた。
6 切片を56℃で1時間ベーキングした。
7 スライドをHisto-Clear II 50 ml中で2回、25℃で5分間インキュベートした。
8 スライドを100%エタノール50 ml中25℃で2分間インキュベートした。
9 スライドを95%エタノール50 ml中で2回、25℃で1分間インキュベートした。
10 スライドを70%エタノール50 ml中25℃で1分間インキュベートした。
11 スライドを50%エタノール50 ml中25℃で1分間インキュベートした。
12 スライドを冷たい水道流水下でコプリンジャー中に保持して、すすいだ。
注3: 長いRNA (mRNAおよびrRNA)を標的とする場合、EDC固定を省略することができるが、使用する組織が十分に保存されており、高レベルの加水分解RNAが含まれていないことを確実にする必要がある。
注4: 5'リン酸を含むtRNAを標的にする場合、EDC固定が有利であると考えられる。
13 スライドを1-メチルイミダゾール緩衝液(pH 8.0) 50 ml中25℃で2分間インキュベートした。この段階は、残存する1×TBS緩衝液を除去するためであった。
14 使用前に新鮮なEDC/5-ETT溶液を作製した。
15 加湿チャンバ内で、スライドを、表を上にしてスライドラック内に置いた。スライドを傾けて溶液をデカントすることにより、1-メチルイミダゾール緩衝液(pH 8.0)を除去した。加湿チャンバ内で、スライドを、表を上にしてスライドラック内に置いた。
16 EDC/5-ETT溶液500μlを各スライドに加え、サンプルを密閉された加湿チャンバ内にて50℃で3時間インキュベートした。
17 サンプルを1×TBS 50 mlで2回、25℃で3分間洗浄した。
18 スライドを、加湿チャンバ内のスライドラックに組織側を上にして置いた。
19 新たに調製されたハイブリダイゼーション緩衝液500μlを疎水性バリア内の各スライドに加えた。組織を完全に覆った。スライドを、密閉された加湿チャンバ内にて25℃で1時間インキュベートした。
20 スライドを傾けて溶液をデカントすることにより、ハイブリダイゼーション緩衝液を除去した。
21 所望のプローブを選択し、オーブンを適切なハイブリダイゼーション温度、TMより約20℃低い温度に予熱した。
22 プローブを含有するハイブリダイゼーション溶液500μlを各スライドに加えた。mRNAプローブの濃度: 4 nM、豊富なncRNA: 10 nM、rRNAプローブ: 20 nM。
23 スライドを密閉された加湿チャンバ内にて、ハイブリダイゼーション温度(37~50℃)で6~16時間インキュベートした。
24 サンプルを、洗浄緩衝液1 50 mlを満たしたガラス製コプリンジャー中25℃で5~10分間2回洗浄した。注: ハイブリダイゼーション緩衝液(50% FA)を用いる場合は、洗浄緩衝液1 (50% FA)を用いるが、ハイブリダイゼーション緩衝液(25% FA)を用いる場合は、洗浄緩衝液1 (25% FA)を用いる。
25 サンプルを洗浄緩衝液2 50 ml中25℃で5分間洗浄した。
26 サンプルを1×TBS-T緩衝液50 ml中25℃で3分間すすいだ。
27 エッペンドルフチューブ(スライド1枚の場合)内で、20 mM CuSO4 63μlおよび50 mMリガンドTHPTA 125μlの溶液を調製した。チューブ内の銅の終濃度は0.25 mMであり、チューブ内のリガンド1の終濃度は1.25 mMであった(リガンド対銅の比率, 5:1)。
28 100 mMアスコルビン酸ナトリウム250μlを加えた。チューブ内のアスコルビン酸ナトリウムの終濃度は5 mMであった。
29 チューブを閉じ、チューブを数回反転させて混合した(より多くの酸素が拡散するのを防ぐため)。
30 新たに調製されたCuSO4/THPTA/アスコルビン酸ナトリウム溶液400μlを各スライドに加えた。
31 スライドを、密閉された加湿チャンバ内にて、光を避けて室温で1~2時間インキュベートした。
32 サンプルを1×TBS-T 50 mlにより25℃で3分間、2回洗浄した。
32a 洗浄緩衝液1 mlを各スライドに加えた。スライドを、密閉された加湿チャンバ内にて40~50℃(または先のハイブリダイゼーション温度よりも0~10℃高い)で5~10分間インキュベートした。注: ハイブリダイゼーション緩衝液(50% FA)を用いる場合は、洗浄緩衝液1 (50% FA)を用いるが、ハイブリダイゼーション緩衝液(25% FA)を用いる場合は、洗浄緩衝液1 (25% FA)を用いる。
32b サンプルを洗浄緩衝液2 50 ml中25℃で5分間洗浄した。
32c サンプルを1×TBS-T緩衝液50 ml中25℃で3分間すすいだ。
33 スライドを、加湿スライドラック内で表を上にして水平に置き、DAPI希釈標準溶液500μlを25℃で10分間各スライドに加えた。
34 スライドを1×TBS 50 ml中25℃で3分間、2回洗浄した。
35 スライドを、加湿スライドラック内で表を上にして水平に置き、2滴の封入溶液を組織切片上に加えた。
36 ガラス製のカバーガラスを組織切片の上に注意深く置いた。
37 カバーガラススライドを10分間風乾した。
38 カバーガラススライドを暗所スライドラック内に貯蔵した。
39 スライドスキャン、RNA可視化、RNAバイオマーカー定量化、スペクトル画像化、デミキシング、多重可視化、全スライドスキャン、画像分析などを含むPerkin Elmer Vectra 3.0 Quantitative Pathology Imaging Systemの使用については、取扱説明書:

40 RNA FISHによって先に染色および可視化された5μmの組織切片を、さらなる病理学的再検査のためにヘマトキシリンおよびエオシン(H&E)染色した。
41 関心対象の組織部分(領域)を、顕微鏡検査およびRNA FISHとH&E画像の比較によって特定し、画像化ソフトウェアによって丸で囲み、これらのH&Eスライドをその後、Leica LMD7によってレーザーマイクロダイセクションした(https://www.leica-microsystems.com/applications/life-science/laser-microdissection/を参照のこと)。
42 シリコン処理されヌクレアーゼフリーのエッペンドルフチューブ内でのRNA抽出の前に、5~10枚の5μm切片をマイクロダイセクションした。
43 組織乾燥、RNAの損傷および技術的差異を防ぐために、組織マイクロダイセクションと同じ日に、一致した症例対照標本でRNA抽出を実施した。
44 500μlのトリゾール@試薬を、組織片を含有するエッペンドルフチューブに加え、組織を上下にピペッティングしてホモジナイズし、組織を室温で5分間インキュベートした。
45 クロロホルム200μlを加え、15秒間激しく振とう(ボルテックス)し、サンプルを室温で3分間インキュベートした。
46 Sorvallフレスコ遠心分離機を用いて、サンプルを11,500 rpm (12,568×g)で4℃にて10分間遠心分離した。
47 相の分離後、曇った中間相または下部の着色層を乱すことなく、RNAを含有する透明な上部水相を収集した。水相のpHを酸性(約4)に設定した。
48 水相を移入し、それぞれ、溶解物およそ500μlを含有する、2本の新しいチューブに分けた。
49 氷冷イソプロピルアルコール500μlをチューブの各々に加え、氷上で30分間インキュベートし、サンプルを11,500 rpm (12,568×g)で10分間4℃にて遠心分離した。
50 上清を除去した。次に、チューブを同じ向きで再び遠心分離機に入れ、さらに10秒間回転させ、残存する液体を収集した。小さなペレットの場合、ペレットの洗浄は必要なかった。
51 より大きなペレットの場合、氷冷75% EtOH溶液500μlを加え、ペレットを乱さずにチューブを1回反転させ、遠心分離して11,500 rpm (12,568×g)で10分間4℃にて液体を収集し、液体を除去し、再び遠心分離して残留液を除去した。
52 上清を完全に除去した(すなわち、さらに10秒の回転を用いる)。RNAサンプルをミリポア水100μlに再溶解し、容量を再結合した。
53 Bioanalyzer (Agilent, Danbury, CT, USA)の全RNAチップでRNAを定量化した。
54 マイクロダイセクションした組織(1~2μg)から抽出されたRNAのRNA配列決定は、Illumina TrueSeq cDNAライブラリ調製プロトコール: https://support.illumina.com/content/dam/illumina-support/documents/documentation/chemistry_documentation/samplepreps_truseq/truseqrna/truseq-rna-sample-prep-v2-guide-15026495-f.pdfを用いて実施された。
Claims (47)
- (a) 対象から得られたサンプル中に疾患関連バイオマーカーのmRNA種および/または少なくとも1種類のmiRNA種が存在するか否かを、多重蛍光インサイチューハイブリダイゼーション(FISH)によって判定する段階; ならびに
(b) 該サンプル中に段階(a)における疾患関連バイオマーカーの該mRNA種および/または疾患関連バイオマーカーの該miRNA種が存在するか否かを、多重配列決定によって判定する段階
を含む、疾患を診断するための方法であって、
疾患関連バイオマーカーの該mRNA種および/または少なくとも1種類のmiRNA種が存在すると段階(a)において判定された該サンプルのその部分を、段階(b)を実施する前にレーザーキャプチャリングに供する、該方法。 - 段階(a)が、前記サンプル中に疾患関連バイオマーカーのsnRNA種および/またはscRNA種が存在するか否かを多重FISHによって判定することをさらに含む、請求項1記載の方法。
- 段階(b)が、前記サンプル中に疾患関連バイオマーカーのsnRNA種および/またはscRNA種が存在するか否かを多重配列決定によって判定することをさらに含む、前記請求項のいずれか一項記載の方法。
- 段階(a)および段階(b)における疾患関連バイオマーカーの存在によって前記疾患が示される、前記請求項のいずれか一項記載の方法。
- 前記疾患関連バイオマーカーの存在または非存在により疾患の診断を可能にする、前記請求項のいずれか一項記載の方法。
- 前記疾患ががんである、前記請求項のいずれか一項記載の方法。
- 前記がんが乳がんである、請求項6記載の方法。
- 前記mRNAが、HER2、ER、PR、NUPR1、CSF1、GRB7、Ki-67、STK15、サバイビン、サイクリンB1、MYBL2、ER、PR、Bcl2、SCUBE2、ストロメライシン3、カテプシンL2、GSTM1、BAG1、およびCD68からなる群より選択される、前記請求項のいずれか一項記載の方法。
- 前記miRNAが、miR-21、miR-29a、miR-221、およびmiR-375からなる群より選択される、前記請求項のいずれか一項記載の方法。
- 前記snRNAがU2 snRNAである、前記請求項のいずれか一項記載の方法。
- 前記scRNAが7SL scRNAである、前記請求項のいずれか一項記載の方法。
- 28S rRNA、ポリ(A) RNA、β-アクチン、GAPDH、RPLPO、GUS、TFRCからなる群より選択されるさらに1つまたは複数のRNAが、対照としてFISHにより判定される、前記請求項のいずれか一項記載の方法。
- 前記レーザーキャプチャリングがレーザーキャプチャーマイクロダイセクションである、前記請求項のいずれか一項記載の方法。
- 前記サンプルが組織切片サンプルである、前記請求項のいずれか一項記載の方法。
- 前記サンプルがホルムアルデヒド固定されている、前記請求項のいずれか一項記載の方法。
- 前記サンプルがパラフィン包埋されている、前記請求項のいずれか一項記載の方法。
- 前記サンプルがパラフィン包埋サンプルのミクロトーム切片化によって得られる、前記請求項のいずれか一項記載の方法。
- ミクロトーム切片化によって得られた前記サンプルが、取得後に25℃~0℃の温度でインキュベートされる、請求項17記載の方法。
- 前記パラフィン包埋サンプルが段階(a)の前に脱パラフィンされる、前記請求項のいずれか一項記載の方法。
- 前記サンプルが段階(a)の前に固定される、前記請求項のいずれか一項記載の方法。
- 前記サンプルが、1-エチル-3-(3-ジメチルアミノプロピル)カルボジイミド(EDC)または5-エチルチオ-1H-テトラゾール(ETT)を用いる処理によって固定される、請求項20記載の方法。
- 多重FISHが実施される場合に蛍光シグナルが顕微鏡検査によって検出される、前記請求項のいずれか一項記載の方法。
- RNAの蛍光インサイチューハイブリダイゼーション(FISH)のために、クリックケミストリーによって結合されているプローブが用いられる、前記請求項のいずれか一項記載の方法。
- RNAのFISHが実施された後に前記サンプルがヘマトキシリンおよびエオシンで染色される、前記請求項のいずれか一項記載の方法。
- RNAの多重配列決定が実施される場合にRNAが前記サンプルから抽出される、前記請求項のいずれか一項記載の方法。
- 前記方法の段階(a)および/または段階(b)を実施する前に、前記サンプルがポリA mRNAと28S rRNAの比率についてチェックされる、前記請求項のいずれか一項記載の方法。
- 前記方法の段階(a)および/または段階(b)を実施する前に、ポリA mRNAと28S rRNAの比率が1:1であるまたは1:1より大きいかどうか、好ましくは1.05 : 1、1.1 : 1、1.15 : 1、1,2 : 1であるかどうか前記サンプルがチェックされる、前記請求項のいずれか一項記載の方法。
- RNAの多重配列決定のために、バーコードを含む3'アダプター分子を用いることによってcDNAライブラリが調製される、前記請求項のいずれか一項記載の方法。
- バーコードを含む前記3'アダプター分子がプレアデニル化されている(preadenylated)、請求項28記載の方法。
- バーコードを含む前記3'アダプター分子が集合物である、請求項28または29記載の方法。
- バーコードを含む前記3'アダプター分子がプールされている、請求項28~30のいずれか一項記載の方法。
- 前記請求項のいずれか一項記載の方法を実施するためのキット。
- スライドガラス、好ましくは、正に帯電したスライドガラス、フレームスライド、PET膜を有するフレームスライド、または膜を有するスライドガラスを含む、請求項32記載のキット。
- ホルムアルデヒドおよび/またはパラフィンを含む、請求項32または33記載のキット。
- RNAの蛍光インサイチューハイブリダイゼーションのためのプローブ、および/またはRNAからcDNAライブラリを調製するためのバーコードを含む3'アダプター分子を含む、請求項32~34のいずれか一項記載のキット。
- バーコードを含む前記3'アダプター分子がプレアデニル化されている、請求項35記載のキット。
- バーコードを含む前記3'アダプター分子が集合物である、請求項35または36記載のキット。
- バーコードを含む前記3'アダプター分子がプールされていない、請求項35~37のいずれか一項記載のキット。
