Abstract
Description
本出願は、2012年8月15日に出願された米国仮特許出願第61/683,361号、および2013年5月1日に出願された米国仮特許出願第61/818,040号の利益を主張するものであり、これらは、参照により全体が本明細書に組み込まれる。
(ii)前記対象が(b)の対象である場合、CD8 Tリンパ球増殖に適した条件下において、上記ペプチド(I)(前記ペプチド中のX2はSである)を負荷したHLA−B*0801対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、ヒトCENPFの核酸配列中のヌクレオチド4409に対応する位置にT、および/またはヒトCENPFのタンパク質配列中の残基1412に対応する位置にロイシン残基を含むCENPFポリペプチドを含む第2の対象からCD8 Tリンパ球を培養すること、をさらに含む。

本発明は、以下の非限定的な実施例によってさらに詳細に例示される。
細胞培養 2つのHLAが同一である同胞の血液試料から末梢血単核球(PBMC)を単離した。記載されるように(Tosato and Cohen,2007)、Ficoll−Paque(商標)Plus(Amersham)を用いて、エプスタイン・バーウイルス(EBV)で形質転換したBリンパ芽球様細胞株(B−LCL)をPBMCから誘導した。確立されたB−LCLを、10%ウシ胎仔血清、25mM HEPES、2mM L−グルタミン、およびペニシリン−ストレプトマイシン(全てInvitrogenから)を補充したRPMI 1640培地中に維持した。
i)2人の対象のうちの1人において対応するペプチド(複数可)の排他的表面発現を生じさせる、ペプチドコード領域内における2人の対象間の非同義SNVの存在。これらは、対象間のMiHAの違いを構成する。
ii)ペプチド(複数可)の表面発現を生じさせる、対象のペプチドコード領域内における報告された非同義SNPの存在。これらは、対象と、報告されたSNPに対する代替の対立遺伝子を内部に有する他の個体との間のMiHAの違いを構成する。
MiHAは、その存在が遺伝的多型に依存するi)ペプチドii)であるため、ハイスループットMiHAの発見は、MSと、個別化した全トランスクリプトームおよび/またはエクソーム配列決定との組み合わせに関与するであろうと判断した。遺伝子内で遺伝的多型が同定されたとしても、i)発現されたペプチドのわずか0.1%しか細胞表面でMAPとして提示されず、ii)トランスの多型の影響は予測することができないため、ゲノムデータ単独ではMiHAの発見には不十分である(5;6)。MS分析では、Mascot等のソフトウェアを用いたデータベース検索を介してペプチドが同定される。これらのデータベースは、参照となる翻訳されたゲノムを含有しており、遺伝的多型は含まない。MiHAは、遺伝的多型の結果であるため、標準的なMSのみによってそれらを発見することはできない。
アミノ酸配列ELQEKFLSL対ELQEKFSSLを含む対立遺伝子MiHAが同定されている。これらのMiHAは、MHCクラスI対立遺伝子HLA−B*0801によって細胞表面に提示される。これらのペプチドは、MHC分子(ヒトにおけるHLA)によって提示される十分に特徴付けられた全ペプチドのレパートリーを含むImmune Epitope Database(Vita et al.,2010)には記載されていない。これらのMiHAは、セントロメアタンパク質F、350/400kDa(マイトシン)(CENPF)遺伝子中の単一ヌクレオチド多型に由来する。この単一ヌクレオチド多型は、dbSNPデータベースにはrs3795517として記載されている(Sherry et al.,2001)(http://www.ncbi.nlm.nih.gov/proiects/SNP/)。2つの対立遺伝子が、この遺伝子座に見られる:一方は、ELQEKFLSL配列を含有するCENPFタンパク質をコードし、他方は、ELQEKFSSL配列を有するCENPFタンパク質をコードする。単一ヌクレオチド多型は、ヒトCENPFの核酸配列(図1A〜1D、NCBI参照配列:NM_016343.3)中のヌクレオチド4409に対応する位置におけるTからCへの置換に対応し、CENPFタンパク質配列(図1E、NCBI参照配列:NP_057427.3)中の残基1412に対応する位置においてロイシンからセリンへの置換をもたらす。CENPFは、細胞分化において複数の役割を果たす一過性の動原体タンパク質である。CENPFの発現はG2相で増加するが、有糸***の終了時に急速にタンパク質分解される。頭頸部扁平上皮癌(de la Guardia et al.,2001)、乳癌(O’Brien et al.,2007)、非ホジキンリンパ腫(Bencimon et al.,2005)、および消化器癌(Chen et al.,2011)を含む種々の血液癌および固形腫瘍においてCENPFの過剰発現が認められている。また、EMBL−EBI Gene Expression Atlas(Kapushesky et al., Nucl. Acids Res.(2012)40 (D1):D1077−D1081)によれば、肉腫(平滑筋肉腫)、神経膠芽腫、肺腺癌、結腸直腸癌/結腸癌、前立腺癌、膀胱癌、リンパ腫(末梢性T細胞リンパ腫)、および白血病(急性リンパ性白血病、T細胞生急性リンパ芽球性白血病白血病)においてCENPFの過剰発現が検出されている。したがって、一実施形態において、本明細書に記載される配列(I)のペプチドは、これらの癌のうちの1つ以上の免疫療法に使用され得る。

- マイナー組織適合抗原(MiHA)候補を同定する方法であって、
(a)第1の対象由来の第1の細胞試料中のMHC関連ペプチド(MAP)を単離および配列決定することと、
(b)前記第1の対象から得られた第2の細胞試料に対して全トランスクリプトームおよび/またはエクソーム配列決定を行うことと、
(c)前記配列決定された全トランスクリプトームおよび/またはエクソームを参照ゲノムと比較し、前記第1の対象の前記トランスクリプトームおよび/またはエクソームと前記参照ゲノムとの間の単一ヌクレオチド変異(SNV)を同定することと、
(d)前記同定されたSNVを含有する配列をin silicoで翻訳し、前記SNVによって引き起こされる少なくとも1つの非同義変異を含むペプチド配列を同定することと、
(e)(a)で単離された前記MAPの配列を(d)で同定された前記ペプチド配列と比較することと、
(f)前記比較に基づいてMiHA候補を同定することと、を含む、方法。 - マイナー組織適合抗原(MiHA)候補を同定する方法であって、

- (i)前記対象が(a)の対象である場合、CD8 Tリンパ球増殖に適した条件下において、請求項137〜148のいずれか1項に記載のペプチド(前記ペプチド中のX23はGである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、ヒトKIAA0226Lの前記核酸配列中のヌクレオチドヌクレオチド1059に対応する位置にA、および/またはヒトKIAA0226Lの前記タンパク質配列中の残基152に対応する位置にアルギニン残基を含むKIAA0226Lポリペプチドを含む第2の対象からCD8 Tリンパ球を培養すること、または
(ii)前記対象が(b)の対象である場合、CD8 Tリンパ球増殖に適した条件下において、請求項137〜148のいずれか1項に記載のペプチド(前記ペプチド中のX23はRである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、ヒトKIAA0226Lの前記核酸配列中のヌクレオチド1059に対応する位置にG、および/またはヒトKIAA0226Lの前記タンパク質配列中の残基152に対応する位置にグリシン残基を含むKIAA0226Lポリペプチドを含む第2の対象からCD8 Tリンパ球を培養すること、をさらに含む、請求項153〜155のいずれか1項に記載の方法。 - 前記対象は、同種幹細胞移植(ASCT)のレシピエントである、請求項152〜156のいずれか1項に記載の方法。
- T細胞養子免疫療法のためにCD8 Tリンパ球を増殖する方法であって、
(a)候補ドナーが、ヒトKIAA0226Lの核酸配列(図6Aおよび6B、NCBI参照配列:NM_025113.2)中のヌクレオチド1059に対応する位置にGもしくはAを含むKIAA0226L核酸、および/またはKIAA0226Lタンパク質配列(図6C、NCBI参照配列:NP_079389.2)中の残基152に対応する位置にグリシンもしくはアルギニンを有するKIAA0226Lポリペプチドを発現するかどうかを決定することと、
(b)(i)前記候補ドナーが、ヒトKIAA0226Lの前記核酸配列中のヌクレオチド1059に対応する位置にGを含むKIAA0226L核酸、および/またはヒトKIAA0226Lの前記タンパク質配列中の残基152に対応する位置にグリシン残基を含むKIAA0226Lポリペプチドを発現する場合、CD8 Tリンパ球増殖に適した条件下において、請求項137〜148のいずれか1項に記載のペプチド(前記ペプチド中のX23はRである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、前記候補ドナーからCD8 Tリンパ球を培養すること、または
(b)(ii)前記対象が、ヒトKIAA0226Lの前記核酸配列中のヌクレオチド1059に対応する位置にAを含むKIAA0226L核酸、および/またはヒトKIAA0226Lの前記タンパク質配列中の残基152に対応する位置にアルギニン残基を含むKIAA0226Lポリペプチドを発現する場合、CD8 Tリンパ球増殖に適した条件下において、請求項137〜148のいずれか1項に記載のペプチド(前記ペプチド中のX23はGである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、前記候補ドナーからCD8 Tリンパ球を培養することと、を含む、方法。 - 前記ペプチドは、8〜12アミノ酸の長さを有する、請求項159に記載のペプチド。
- X27は、アミノ酸である、請求項159または160に記載のペプチド。
- X27は、メチオニン(M)である、請求項161に記載のペプチド。
- X26は、アミノ酸である、請求項159〜162のいずれか1項に記載のペプチド。
- X26は、バリン(V)である、請求項141に記載のペプチド。
- Z1は、存在しない、請求項159〜163のいずれか1項に記載のペプチド。
- Z2は、存在しない、請求項159〜164のいずれか1項に記載のペプチド。
- X28は、Kである、請求項159〜166のいずれか1項に記載のペプチド。
- X28は、Nである、請求項159〜166のいずれか1項に記載のペプチド。
- 前記ペプチドは、VMGNPGTFK(配列番号27)である、請求項167に記載のペプチド。
- 前記ペプチドは、VMGNPGTFN(配列番号28)である、請求項168に記載のペプチド。
- 請求項159〜170のいずれか1項に記載のペプチドをコードする、核酸。
- 請求項159〜170のいずれか1項に記載のペプチドを負荷したHLA−A*0301対立遺伝子の、単離された主要組織適合複合体(MHC)クラスI分子。
- その表面に、請求項159〜170のいずれか1項に記載のペプチドを負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する、単離された細胞。
- 癌を治療する方法であって、請求項159〜170のいずれか1項に記載のペプチドを負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を認識する有効量のCD8 Tリンパ球を、それを必要とする対象に投与することを含む、方法。
- ヒトRMDN1の核酸配列(図7A、NCBI参照配列:NM_016033.2)中のヌクレオチド316に対応する位置にAもしくはCを含むRMDN1核酸、および/またはRMDN1タンパク質配列(図7B、NCBI参照配列:NP_057117.2)中の残基52に対応する位置にリジンもしくはアスパラギンを有するRMDN1ポリペプチドを発現するかどうかを決定することをさらに含み、
(a)前記対象が、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にAを含むRMDN1核酸、および/または/ヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にリジン残基を含むRMDN1ポリペプチドを発現する場合、前記ペプチド中のX28は、Kであり、
(b)前記対象が、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にCを含むRMDN1核酸、および/または/ヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にアスパラギン残基を含むRMDN1ポリペプチドを発現する場合、前記ペプチド中のX28は、Nである、請求項174に記載の方法。 - 前記決定することは、ヒトKIAA0226L核酸を配列決定することを含む、請求項175に記載の方法。
- 前記CD8 Tリンパ球は、in vitroで増殖させたCD8 Tリンパ球である、請求項174〜176のいずれか1項に記載の方法。
- (i)前記対象が(a)の対象である場合、CD8 Tリンパ球増殖に適した条件下において、請求項159〜170のいずれか1項に記載のペプチド(前記ペプチド中のX28はKである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にC、および/またはヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にアスパラギン残基を含むRMDN1ポリペプチドを含む第2の対象からCD8 Tリンパ球を培養すること、または
(ii)前記対象が(b)の対象である場合、CD8 Tリンパ球増殖に適した条件下において、請求項159〜170のいずれか1項に記載のペプチド(前記ペプチド中のX28はNである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にA、および/またはヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にリジン残基を含むRMDN1ポリペプチドを含む第2の対象からCD8 Tリンパ球を培養することをさらに含む、請求項175〜177のいずれか1項に記載の方法。 - 前記対象は、同種幹細胞移植(ASCT)のレシピエントである、請求項174〜178のいずれか1項に記載の方法。
- T細胞養子免疫療法のためにCD8 Tリンパ球を増殖する方法であって、
(a)候補ドナーが、ヒトRMDN1の核酸配列(図7A、NCBI参照配列:NM_016033.2)中のヌクレオチド316に対応する位置にAもしくはCを含むRMDN1核酸、および/またはRMDN1タンパク質配列(図7B、NCBI参照配列:NP_057117.2)中の残基52に対応する位置にリジンもしくはアスパラギンを有するRMDN1ポリペプチドを発現するかどうかを決定することと、
(b)(i)前記対象が、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にAを含むRMDN1核酸、および/またはヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にリジン残基を含むRMDN1ポリペプチドを発現する場合、CD8 Tリンパ球増殖に適した条件下において、請求項159〜170のいずれか1項に記載のペプチド(前記ペプチド中のX28はNである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、前記候補ドナーからのCD8 Tリンパ球を培養すること、または
(b)(ii)前記対象が、ヒトRMDN1の前記核酸配列中のヌクレオチド316に対応する位置にCを含むRMDN1核酸、および/またはヒトRMDN1の前記タンパク質配列中の残基52に対応する位置にアスパラギン残基を含むRMDN1ポリペプチドを発現する場合、CD8 Tリンパ球増殖に適した条件下において、請求項159〜170のいずれか1項に記載のペプチド(前記ペプチド中のX28はRである)を負荷したHLA−A*0301対立遺伝子のMHCクラスI分子を発現する細胞の存在下で、前記候補ドナーからのCD8 Tリンパ球を培養することと、を含む、方法。
