Abstract
Description
本願は、参照により完全に本明細書に組み入れられる2007年3月26日出願の米国仮出願第60/920,215号に基づく優先権の恩典を主張する。
本願は、細胞分化の分野に関し、特に、本明細書に記載されるZscan4または一つもしくは複数のZscan4共発現遺伝子の発現により同定され得る幹細胞の亜集団を同定し、使用する方法、およびZscan4を改変することにより分化を阻害し、生存能を延長する方法に関する。本願は、桑実胚期に高発現される遺伝子としてのTrim43の同定にも関する。
幹細胞は、神経系、骨髄、表皮、骨格筋、および肝臓を含むいくつかの体細胞組織において同定されている。この「保留された」細胞集団は、成体動物における個々の組織内のホメオスタシスの維持を担っていると考えられている。幹細胞の数およびそれらの分化決定は、早期老化または腫瘍形成を回避するために、胚発生の間、そして成体動物において厳密に制御されていなければならない。異なる体性幹細胞が、自己再生および多発達(multi-developmental)潜在能力の特性を共有しており、このことから、共通の細胞機構の存在が示唆される。
胚の2細胞期の間に、かつ胚性幹細胞において特異的に発現される遺伝子としてのZscan4の同定が、本明細書に記載される。さらに、発生中の胚においてZscan4と類似の発現パターンを示すZscan4共発現遺伝子の同定が、本明細書に記載される。また、胚発生の桑実胚期において豊富に発現される遺伝子としてのTrim43の同定も、本明細書に記載される。

Zscan4プロモーターまたはTrim43プロモーターは、異種核酸配列の発現を指図するために発現ベクターに含まれ得る。適当なエンハンサー、転写ターミネーター、タンパク質をコードする遺伝子の前の開始コドン(即ち、ATG)、イントロンのためのスプライシングシグナル、mRNAの適切な翻訳を許容するその遺伝子の正確なリーディングフレームの維持、および終止コドンを含むその他の発現制御配列が、Zscan4プロモーターまたはTrim43プロモーターと共に、発現ベクターに含まれ得る。一般に、プロモーターは、異種核酸配列の転写を指図するのに十分な最小配列を少なくとも含む。いくつかの例において、異種核酸配列はポリペプチドをコードする。しかしながら、異種核酸は、阻害性RNAのような任意の関心対象のRNA配列であり得る。

Zscan4ポリペプチドまたはその断片もしくは保存的バリアントは、Zscan4のエピトープと免疫反応性であるか、またはZscan4のエピトープに特異的に結合する抗体を作製するために使用され得る。ポリクローナル抗体、異なるエピトープ特異性を有するプールされたモノクローナル抗体から本質的になる抗体、別個のモノクローナル抗体調製物が含まれる。一つの態様において、Zscan4抗体は、Zscan4a、Zscan4b、Zscan4c、Zscan4d、Zscan4e、Zscan4f、およびヒトZSCAN4を含む、全てのZscan4タンパク質を認識する。もう一つの態様において、抗体はただ一つのZscan4タンパク質を特異的に認識する。本明細書において使用されるように、特異的に特定のZscan4タンパク質に対する抗体の能力とは、抗体が、あるZscan4タンパク質の発現を検出し、その他のZscan4タンパク質は検出しないことを意味する。別の態様において、抗体は、二つ以上の異なるZscan4タンパク質を認識する。例えば、Zscan4抗体は、SCANドメインを含むZscan4タンパク質(例えば、Zscan4c、Zscan4d、Zscan4f)のみを認識するかもしれない。または、Zscan4抗体は、ジンクフィンガードメインを含むが、SCANドメインを欠くZscan4タンパク質(例えば、Zscan4a、Zscan4b、Zscan4e)のみを認識するかもしれない。

Zscan4の特徴決定が本明細書に開示される。Zscan4は、胚の後期2細胞期に、かつ胚性幹細胞において、一過性および特異的な発現を示すことが本明細書において示される。理論によって拘束はされないが、Zscan4は、デノボ(de novo)転写、接合子ゲノム活性化の第一波の間に排他的に発現される唯一の遺伝子である。
マウスZscan4d遺伝子の同定およびクローニング
マウス着床前胚のDNAマイクロアレイデータ(Hamatani et al., Dev. Cell 6:117-131, 2004)を使用して、2細胞胚における特異的な発現についてZscan4d遺伝子を同定した。対応するcDNAクローン(no.C0348C03;R1 ES細胞、129株;Genbankアクセッション番号BC050218、SEQ ID NO:11)が、以前に記載されたマウスcDNAコレクションにおいて同定された(Sharov et al., PLoS Bio. 1:E74, 2003)。この全長cDNA配列に基づき、プライマー対
を設計し、2細胞胚(B6D2F1マウス)からこの遺伝子の全長cDNA配列をPCR増幅するために使用した。簡単に説明すると、mRNAを2細胞胚から抽出し、DNAase(DNA不含、Ambion)により処理した。mRNAをオリゴ-dTプライマーとアニールさせ、ThermoScript Reverse Transcriptase(Invitrogen)を用いてcDNAへと逆転写した。全長cDNAクローンを、Ex Taq Polymerase(Takara Mirus Bio, Madison, WI)を用いてPCR増幅し、Wizard SV GelおよびPCR Clean-Up System(Promega Biosciences, San Luis Obispo, CA)を用いて精製し、Directional TOPO Cloning Kit (Invitrogen)を用いてpENTRプラスミドベクターにクローニングし、ABI 3100 Genetic Analyzer(PE Applied Biosystems)上で、BigDye Terminatorキット(PE Applied Biosystems, Foster City, CA)およびDyeEX 96 Kit(Qiagen Valencia, CA)を使用して完全に配列決定した。配列は、SEQ ID NO:21として本明細書に示される。
公共データベースからダウンロードされた個々のBACクローン配列(RPCI-23およびRPCI-24 BACライブラリー:C57BL/6J株)を使用して組み立てられたZscan4遺伝子座のゲノム配列をバリデートするため、サザンブロット分析を実施した。エキソン3を含有しているプローブを設計し、プライマー対
を使用して、ES細胞(C57BL/6)から抽出されたマウスDNAから増幅した。GFX PCR DNAおよびゲルバンド精製キット(GE Healthcare)を使用してPCR産物を精製した。ES細胞(C57BL/6株由来のBL6.9系)から抽出された15μgのマウスゲノムDNAを、制限酵素(MspI、TaqI、およびMspI/TaqI、図3Bを参照のこと)により一夜消化し、1%(w/v)アガロースゲル上で分画し、ニトロセルロース膜上に移し、固定化した。ブロットに、標準的な条件の下で、ランダムプライミングされた32P標識DNAプローブをハイブリダイズさせた。膜を、各30分の3回の洗浄(室温にて2×SSC/0.1%(w/v)SDS、42℃にて0.5×SSC/0.1%(w/v)SDS、および室温にて0.1×SSC/0.1%(w/v)SDS)に供し、-80℃で48時間オートラジオグラフィに供した。
ES細胞(Transgenic Core Laboratory of the Johns Hopkins University School of Medicine(Baltimore, MD)から購入された129.3ES細胞)および2細胞胚(B6D2F1マウス)からcDNAを合成した。Zscan4 cDNA断片を、全てのZscan4パラログと100%マッチするZscan4特異的なプライマー対
を使用して増幅した。これらのcDNA断片を、以下のプライマーを使用して配列決定した:
これらの配列の電気泳動図を、以下のようにして、Zscan4の9種のパラロガスコピーの相対発現レベルを計算するために使用した。(ゲノム配列から予測されたか、またはcDNAクローンを配列決定することにより決定された)転写物の配列情報に基づき、一つまたは少数のパラロガスコピーがヌクレオチドミスマッチに基づき区別され得るヌクレオチド位置を同定した。phredベースコーリングプログラム(バージョン0.020425.c(Ewing et al., Genome Res. 8:175-185, 1998))を使用して、これらのヌクレオチド部位について、電気泳動図中の4個の塩基全ての振幅を入手した。ノイズレベル(即ち、9種のパラロガスコピーのいずれにも存在しない塩基の振幅の平均)を差し引いた後、各塩基(A、T、G、C)の振幅を入手した。全てのミスマッチヌクレオチド位置と最も一致している発現レベルを見出す最小二乗フィッティングによって、パラロガスコピーの各々の発現レベルを計算した。
5IU妊娠雌馬血清ゴナドトロピン(PMS;Sigma, St Louis, MO, USA)を注入し、46〜47h後に5IUヒト絨毛性ゴナドトロピン(HCG;Sigma)を注入することにより、4〜6週齢B6D2F1マウスを過***させた(National Institute on Aging Animal Care and Use Committeeにより承認されたプロトコル#220MSK-Mi)。未受精卵を、標準的な方法(Nagy et al., 2003, 「Manipulation of the Mouse Embryo, A Laboratory Manual,」 Cold Spring Harbor Laboratory Press, New York)により、HCGの21h後に採集した。ウシ精巣ヒアルロニダーゼ(HY、0.1%(w/v)、300Umg-1)が補足されたM2培地(MR-015-D)におけるインキュベーションによって卵丘細胞を除去した後、未受精卵を充分に洗浄し、良好な形態について選択し、収集した。受精卵(1細胞胚)も、未受精卵と同一の方式で、交尾させた過***マウスから採集した。受精卵(1細胞胚)を、5%CO2の雰囲気で、37℃で、カリウム濃縮合成卵管培地(KSOMaa MR-121-D)において培養した。胚移植手法のため、3.5d.p.c.胚盤胞を、2.5d.p.c.偽妊娠ICR雌マウスの子宮に移した。
まず、マウスES細胞系(129株に由来し、The Transgenic Core Laboratory of the Johns Hopkins University School of Medicine(Baltimore, MD, USA)から購入された129.3系)を、夾雑フィーダー細胞を除去するために、白血病抑制因子(LIF)の存在下で、ゼラチンコーティングされたペトリ皿で2代にわたり培養した。次いで、細胞を、1〜2×105/ウェル(1〜2×104/cm2)の密度でゼラチンコーティングされた6穴プレートに播種し、完全ES培地(DMEM、15%FBS;1000U/ml ESGRO(mLIF;Chemicon, Temecula, CA);1mMピルビン酸ナトリウム;0.1mM NEAA;2mMグルタミン酸;0.1mMベータメルカプトエタノール、および1ml当たり50U/50μgのペニシリン/ストレプトマイシン)で3日間培養した。
プラスミドDNA(クローンC0348C03)をSalI/NotIにより消化し、対照としてジゴキシゲニン標識されたアンチセンスプローブおよびセンスプローブへとインビトロで転写した。若齢(7週齢)B6D2F1/Jマウスから入手された胚を、4%パラホルムアルデヒドで固定し、以前に記載されたプロトコルに従い、ホールマウントインサイチューハイブリダイゼーション(WISH)を実施するために使用した。同プロトコルに従い、培養ES細胞に対してもWISHを実施した(Yoshikawa et al., Gene Expr. Patterns 6:213-224, 2006)。
定量的逆転写酵素(qRT)-PCR実験のための胚は、前記のようにして収集され、1細胞、初期2細胞胚、後期2細胞胚、4細胞胚、8細胞胚、桑実胚、および胚盤胞胚のため、それぞれhCG後23時間目、43時間目、55時間目、66時間目、80時間目、および102時間目に採集された。10個の同期化された完全な胚の三つのサブセットを、PBT 1×(0.1%トゥイーンX20が補足されたPBS)に移し、液体窒素で保管した。これらの胚のプールを、凍結/解凍によって機械的に破砕し、cDNA調製のためのテンプレートとして直接使用した。各プールからcDNAを合成するため、Ovation系(NuGen technologies, San Carlos, CA, USA)を使用した。次いで、cDNAを、全部で1000μlに25倍希釈し、2μlをqPCRのためのテンプレートとして使用した。qPCRは、以前に記載されたようにして(Falco et al., Reprod. Biomed. Online 13:394-403, 2006)、ABI7900HT Sequence Detection System(Applied Biosystems, Foster City, CA, USA)上で実施され、データは、ΔΔCt方法(Falco et al., Reprod. Biomed. Online 13:394-403, 2006;Livak and Schmittgen, Methods 25:402-408, 2001)により、ChukおよびH2afzによって規準化された。RNA干渉実験に供された胚は、上記のような正常着床前胚と同一の方式で分析された。
受精後、母方に保存されたRNAおよびタンパク質によって支配される母性遺伝子プログラムが、新たに形成された接合子ゲノムからの接合子ゲノム活性化(ZGA)と呼ばれるデノボ転写により支配される胚性遺伝子プログラムに切り替わらなくてはならない(DePamphilis et al., 「Activation of Zygotic Gene Expression」 In Advances in Developmental Biology and Biochemistry, Vol. 12, pp. 56-84, Elsevier Science B.V., 2002;Latham and Schultz, Front Biosci. 6:D748-759, 2001)。ZGAは、動物発生における最初の、かつ最も重大な事象の一つである。初期の報告は、ZGAが1細胞期の間に開始することを確立した(Aoki et al., Dev. Biol. 181:296-307, 1997)(Nothias et al., J. Biol. Chem. 270:22077-22080, 1995;Ram and Schultz, Dev. Biol. 156:552-556, 1993)。しかしながら、DNAマイクロアレイ分析による網羅的な遺伝子発現プロファイリングによって、1細胞期に発現が増加することが同定されたほぼ全ての遺伝子が、RNAポリメラーゼIIを阻止するアルファ-アマニチン処理に対して非感受性であることが最近明らかになった(Hamatani et al, Dev. Cell 6:117-131, 2004;Zeng and Schultz, Dev. Biol. 283:40-57, 2005)。従って、これらの研究は、多くのZGA遺伝子を同定しただけでなく、接合子ゲノムのデノボ転写が、マウス着床前発生の2細胞期の間に開始することも明らかにした(Hamatani et al., Dev. Cell 6:117-131, 2004;Zeng and Schultz, Dev. Biol. 283:40-57, 2005)。さらに、ZGAの主要なバーストが、初期2細胞期ではなく後期2細胞期の間に起こることが示された(Hamatani et al., Dev. Cell 6:117-131, 2004)。
2292bpの全長cDNA配列(BC050218;SEQ ID NO:11)は、4個のエキソンに組織化され、506アミノ酸のタンパク質をコードしていた(図2A)。このcDNAクローンは、ES細胞から作成されたcDNAライブラリーから単離されたため(Sharov et al., PLoS Biol. 1 :E74, 2003)、後期2細胞期胚から単離されたRNA上でRT-PCRを実施することにより、もう一つのcDNAクローンを単離し、完全に配列決定した(SEQ ID NO:21)。この2268bp cDNAクローンは、506アミノ酸のタンパク質をコードした。DNA配列およびタンパク質配列は、これらの二つのcDNA(SEQ ID NO:11および21)が密接な類似性を有する二つの異なる遺伝子であることを明白に示した。ドメイン予測分析は、それぞれN末端およびC末端にあるSCAN(ロイシンリッチ要素)ドメインおよび4ジンクフィンガードメインを明らかにした(図2B)。SCANドメイン(50%)およびジンクフィンガードメイン(59%)における高度の保存を有する45%のアミノ酸配列類似性を共有している仮説ヒトオルソログ-ジンクフィンガー・SCANドメイン含有4(ZSCAN4)も同定された(図7)。
Zscan4遺伝子の機能を特徴決定するための第一工程として、着床前発生に研究の焦点を当てた。最初に、標準的な遺伝子ターゲティング戦略を実施する可能性を探究したが、それは以下の三つの理由により困難であった。第一に、Zscan4パラログおよび周辺ゲノム領域の配列はあまりにも類似しているため、特定の遺伝子のためのターゲティング構築物を設計することができない。第二に、主要に発現されたZscan4dに加えて、少なくとも3種の他の類似のコピー(Zscan4a、Zscan4e、およびZscan4f)が、2細胞胚において転写されるため、Zscan4d-/-表現型は、他のZscan4パラログによって機能的に補償される可能性が極めて高い。第三に、およそ850kbのZscan4遺伝子座内に、まだ遺伝子としてはアノテートされていないが、予測されている他の遺伝子が存在するため、Zscan4遺伝子座全体を欠失させる戦略は魅力的でない。従って、siRNA技術を使用した。RNAiおよびsiRNA技術は、着床前胚において特定の遺伝子の発現を阻止するために成功裡に使用されているが(Kim et al., Biochem. Biopys. Res. Commun. 296:1372-1377, 2002;Stein et al., Dev. Biol. 286:464-471, 2005)、広範に認識されているオフターゲット効果が、一般に、大きな問題である(Jackson et al., Rna 12:1179-1187, 2006;Scacheri et al., Proc. Natl. Acad. Sci. U.S.A. 101:1892-1897, 2004;Semizarov et al., Proc. Natl. Acad. Sci. U.S.A. 100:6347-6352, 2003)。Zscan4に対するsiRNAの効果の信頼性を高めるために、3種の独立したsiRNA技術、オリゴヌクレオチドに基づくsiRNA(ここで、siZscan4と呼ばれる、Invitrogenから入手);ベクターに基づくshRNA(ここで、shZscan4と呼ばれる、Genscriptから入手);およびオリゴヌクレオチドsiRNAの混合物(ここで、plus-siZscan4と呼ばれる、Dharmaconから入手)によって、siRNA実験を実施した(図4A、B)。siZscan4、shZscan4、plus-siZscan4のために使用されたオリゴヌクレオチド配列は、Zscan4bおよびZscan4eと2bpのミスマッチを有していたshZscan4を除いて、Zscan4a、Zscan4b、Zscan4c、Zscan4d、Zscan4e、およびZscan4fのcDNA配列と100%マッチした(図4A、B)。
*hCG注入の21〜23時間後に、接合子の雄精核に、shZscan4ベクターまたはshControlベクターが微量注入された。これらの胚から形成された初期胚盤胞(3.5d.p.c.)が、胚盤胞アウトグロース(A)および胚移植(B)の試験に供された。アウトグロースアッセイにおいては、6日間の培養後の増殖中細胞の存在が、成功したアウトグロースと見なされた。
*Zscan4d遺伝子を構成性発現するプラスミドベクターまたは対照空ベクターが、hCG注入の21〜23時間後に、接合子の雄精核に微量注入された。これらの胚から形成された初期胚盤胞(3.5d.p.c.)が、表1に記載されたのと同一の試験に供された。
Zscan4の発現パターンの一つの興味深い局面は、後期2細胞胚およびES細胞における排他的な発現である。ES細胞はICMに由来し、ES細胞において発現される多くの遺伝子が、ICMにおいても発現されるため(例えば、Yoshikawa et al., Gene Expr. Patterns 6:213-224, 2006)、これは反直観的であるように見える。従って、胚盤胞、胚盤胞アウトグロース、およびES細胞におけるZscan4の発現を、WISHを使用して調査した。結果は、ICMおよび初期胚盤胞アウトグロースを含む胚盤胞におけるいかなる場所にも、Zscan4の発現が検出されないことを証明した(図6A)。しかしながら、Zscan4の発現は、アウトグロースの6日目までに細胞の極一部に検出され始めた。驚くべきことに、Zscan4の強い発現は、未分化コロニーの中のES細胞の極一部にのみ検出された。対照的に、多能性の周知のマーカーであるPou5f1(Oct3/4)の発現は、胚盤胞のICM、胚盤胞アウトグロースの中の細胞の大部分、および未分化コロニーの中のES細胞の過半数に検出された(図6A)。cDNA配列の密接な類似性のため、各Zscan4パラログはWISHによって区別され得なかったが、前述のRT-PCR産物の配列決定による発現分析は、Zscan4cおよびZscan4fが、胚盤胞アウトグロースの中の細胞およびES細胞の亜集団にWISHによって検出された遺伝子であったことを示している。
本明細書中の先の実施例に記載されたように、Zscan4発現は未分化ES細胞の亜集団にのみ検出される。このES細胞の亜集団を同定し、Zscan4を発現するその他の細胞を同定するため、Zscan4cプロモーター配列およびEmeraldレポーター遺伝子(緑色蛍光タンパク質のバリアント)を含む発現プラスミドを開発した。発現ベクターの成分および方向は図11に例示される。Zscan4cプロモーター-Emerald発現ベクターの配列はSEQ ID NO:28として示される。発現ベクターの成分のSEQ ID NO:28のヌクレオチド範囲は、表3に提供される。
実施例6に記載されたZscan4cプロモーター発現ベクターが細胞に安定的に取り込まれたマウスES細胞系を確立した。ES細胞系は、Zscan4cプロモーターの制御下でEmeraldを発現する。マウスES細胞に直鎖化プラスミドDNAをトランスフェクトした後、細胞を選択可能マーカー(ブラストサイジン)の存在下で培養した。ブラストサイジン耐性ES細胞クローンを単離し、さらなる分析のために使用した。
(実施例7に記載されたような)Zscan4cプロモーターで安定的にトランスフェクトされたマウスES細胞系を使用して、Emerald(+)細胞およびEmerald(-)細胞の遺伝子発現パターンを比較するために、DNAマイクロアレイ分析を実施した。Emerald(+)細胞およびEmerald(-)細胞をFACSによって分取し、全RNAを各細胞集団から単離した。これらのRNAを標識し、NIA-Agilent 44K DNAマイクロアレイ(Agilent Technologies)にハイブリダイズさせた。
8細胞期および桑実胚期に特異的に発現される遺伝子を同定するため、公共に利用可能なEST頻度データ(TIGR Mouse Gene Index;MGI Library Expression Search;NIA Mouse Gene Index(Sharov et al., PLoS Bio. 1:E74, 2003))およびマウス着床前胚からのマイクロアレイデータ(Hamatani et al., Dev. Cell 6(1):117-31, 2004)を使用した。候補遺伝子を選択した後、Trim43(三要素モチーフ含有タンパク質43)の特異的な発現パターンを確認するために、定量的RT-PCR分析を実施した。
本明細書に記載されるように、第一の異種ポリペプチド(Emerald)に機能的に連結されたZscan4cプロモーターを含む発現ベクター、および第二の異種ポリペプチド(Strawberry)に機能的に連結されたTrim43プロモーターを含む発現ベクターが作成された。これらの発現構築物の両方が組み込まれたトランスジェニックマウス(「レインボー」マウス)を作成することができる。
