技术领域
本发明属于生物医学技术领域,具体涉及m6A RNA甲基化基序作为反复种植失败的诊断标志物及其应用。
背景技术
反复种植失败(Recurrent implantation failure,RIF)通常被定义为在至少3个新鲜或冷冻周期内将至少4个高质量胚胎移植给40岁以下女性后,无法实现临床妊娠。根据定义,RIF患者移植的是优质胚胎,子宫内膜容受性低是其移植失败的主要原因。在正常***,***后6-8天为着床窗(window of implantation,WOI),此时子宫内膜容受性最高。“胞饮突”是扫描电镜下观察到的一种膜性突起,被认为是子宫内膜容受性的形态学标志。此外,在RIF患者中检测到一些被认为与子宫内膜容受性相关的分子变化,如粘蛋白1、整合素β3、同源盒A10(homeboxA10,HOXA10)和白血病抑制因子(Leukemia inhibitorfactor,LIF)。然而,RIF的确切病因和发病机制尚未完全揭示。
N6-甲基腺苷(N6-methyladenosine,m6A)于1974年首次被发现,是真核生物中最常见的RNA修饰。目前的研究已经证实,m6A的形成、去除等功能是由三种类型的调控蛋白完成的。M6A的形成是由甲基转移酶“writer”复合物催化的,该复合物含有甲基转移酶样3(methyltransferase-like 3,METTL3)、甲基转移酶样14(methyltransferase-like 14,METTL14)、Wilms’s tumor 1-associatingprotein(WTPA)等蛋白。去甲基化酶复合物包括ALKBH5和脂肪质量和肥胖相关基因(Fat mass and obesity associated gene,FTO),它们可以去除m6A,起到“擦除器”的作用。此外,m6A修饰的RNA可以被m6A结合蛋白复合物识别和调控,包括含有YT521-B同源性(YT521-B homology domain family,YTH)结构域的N6-甲基腺苷RNA结合蛋白YTHDF1、YTHDF2、YTHDF3等作为“阅读器”的蛋白。
RNA的N6-甲基腺苷修饰谱已在许多疾病中建立,例如发明专利CN113855789A公开了m6A修饰蛋白在制备抗弓形虫感染药物中的应用,发明专利CN113774147A公开了m6A RNA甲基化基序在制备细胞衰老诊断试剂盒中的应用,发明专利CN113862353A公开了外周血免疫细胞总RNA的m6A修饰水平的检测试剂在制备结直肠癌诊断产品中的应用。针对反复种植失败的相关专利有CN112662758B公开了一种与子宫内膜容受性辅助诊断相关的miRNA标志物及其应用,但是,尚没有文献公开m6A修饰的RNA与反复种植失败之间的关联。
针对上述技术问题,发明人在研究过程中意外的发现,RNA的m6A修饰与RIF密切相关,本发明利用m6A修饰的RNA免疫沉淀序列(m6A modified RNA immunoprecipitationsequence,m6A-seq)首次建立了RIF中RNA m6A甲基化转录谱,并鉴定了差异甲基化峰。所述的差异甲基化峰可以作为反复种植失败的诊断标志物,也可以作为反复种植失败的潜在治疗靶点,为未来RIF的诊断及治疗提供理论基础,具有广阔的应用前景。
发明内容
针对上述技术问题,本发明的首要目的是提供了一种反复种植失败的诊断标志物,所述的诊断标志物为m6A RNA甲基化基序,序列为以下的一种或多种组合:GGACU、CAGCA、CAGCC、CAUCA、CAUCG、CAGCG、CAUCC、GCGGCGG、GCGGCCG、GAAGA、GAAGC、GAAGU、AGGAGGAG、AGGAGAAG。
本发明的第二目的是提供所述的诊断标志物在制备非治疗目的的诊断和/或评估反复种植失败的诊断试剂中的应用。
本发明的第三目的是提供所述的诊断标志物在制备非治疗目的的诊断和/或评估反复种植失败的试剂盒中的应用。
本发明的第四目的是提供所述的诊断标志物在制备非治疗目的的诊断和/或评估反复种植失败的芯片/诊断平台中的应用。
本发明的第五目的是提供一种反复种植失败的诊断试剂盒,所述的诊断试剂盒中包括m6A RNA甲基化基序,所述的m6A RNA甲基化基序序列为以下的一种或多种组合:GGACU、CAGCA、CAGCC、CAUCA、CAUCG、CAGCG、CAUCC、GCGGCGG、GCGGCCG、GAAGA、GAAGC、GAAGU、AGGAGGAG、AGGAGAAG。
优选的,所述的诊断试剂盒中含有RNA提取试剂,m6A RNA甲基化片段富集试剂,以及m6A RNA甲基化测序和分析试剂中的一种或多种组合。
优选的,所述的m6A RNA来源于人子宫内膜组织。
优选的,所述反复种植失败诊断试剂盒通过分析组织中m6A RNA甲基化基序图谱,从而诊断反复种植失败情况:当m6A RNA甲基化基序甲基化图谱显示组织中含有权利要求5所示基序的一种或多种组合时,判断患者为反复植入失败。
优选的,所述的反复种植失败通过以下步骤诊断:
(1)提取待测组织总RNA;
(2)RNA甲基化免疫共沉淀法富集m6A RNA甲基化片段,洗脱,纯化,得到待测样品;
(3)取待测样品进行m6A RNA甲基化测序,获得m6A RNA甲基化图谱,根据图谱所显示的m6A RNA甲基化基序类型,诊断是否反复种植失败。
本发明的第六目的是提供m6A RNA甲基化基序作为治疗靶点在制备用于治疗反复种植失败药物中的应用,所述的m6A RNA甲基化基序为如下序列的一种或多种组合:GGACU、CAGCA、CAGCC、CAUCA、CAUCG、CAGCG、CAUCC、GCGGCGG、GCGGCCG、GAAGA、GAAGC、GAAGU、AGGAGGAG、AGGAGAAG。
本发明的有益效果是:
(1)本发明通过对反复种植失败患者进行m6A修饰的RNA进行全基因组测序,得到的数据存入GEO数据库(GEO登录号:GSE205398);
(2)本发明通过m6A RNA甲基化测序,以及对m6A RNA甲基化位点进行可视化分析,发现本发明展示的反复种植失败患者组织中和对照组的m6A RNA甲基化基序既有保守序列,又有特有序列,所述的m6A RNA甲基化基序特有序列如下:GGACU、CAGCA、CAGCC、CAUCA、CAUCG、CAGCG、CAUCC、GCGGCGG、GCGGCCG、GAAGA、GAAGC、GAAGU、AGGAGGAG、AGGAGAAG;
(3)本发明得到的m6A RNA甲基化基序,可以作为反复种植失败的诊断标志物,经过验证,具有良好的诊断价值;
(4)本发明得到的m6A RNA甲基化基序,可以作为反复种植失败潜在的治疗靶点;
(5)将本发明所述的m6A RNA甲基化基序制备成反复种植失败的诊断试剂、试剂盒、芯片或诊断平台,从而在反复种植失败的诊断/评估中发挥重要作用,具有良好的应用价值。

具体实施方式
下面结合具体实施例,进一步阐述本发明,但引用实施例仅用于说明本发明而不用于限制本发明的范围。本领域专业人员在没有进行创造性劳动的前提下做出的基于本发明的其他实施例,都属于本发明的权利保护范围。
若无特别说明,本发明中用到的各种试剂、原料均为可以从市场上购买的商品或者可以通过公知的方法制得的产品。
在本发明中,研究对象从兰州大学第一医院生殖医学中心招募,兰州大学第一医院生殖医学中心成立于2001年2月,是集医疗、教学、科研为一体的***不育症和生殖内分泌疾病的规范化诊治综合性机构。
本发明的实验经兰州大学第一医院伦理委员会(No:LDYYLL2019-45)批准。
以下实施例中:
所述的人子宫内膜基质细胞(human Endometrial Stromal Cells,hESCs),以下实施例中简写为hESCS。
实施例一、RNA m6A甲基化修饰相关酶在RIF患者植入“窗口期”子宫内膜组织中的表达情况
1.实验对象
该项目得到兰州大学第一医院生殖医学中心伦理委员会的批准和监督。所有样本均来自兰州大学第一医院生殖医学中心接受手术的患者。所纳入研究对象均被告知研究内容并签署知情同意书。本研究纳入“窗口期”内膜组织15例(其中RIF患者8例,对照组患者7例)。
RIF组纳入标准:①IVF/ICSI移植鲜胚或冻胚≥4枚且移植次数≥3次均种植失败的女性;②年龄<40岁、月经规律(28-35天);③基础血激素在正常范围内;④体重指数正常(BMI:18-24kg/m2)。
对照组纳入标准:①因输卵管因素或男方因素行IVF/ICSI-ET的女性,取样后的下一周期移植鲜胚或冻胚≤2枚成功妊娠;②年龄<40岁、月经规律(28-35天);③基础血激素处于正常范围;④体重指数处于正常范围(BMI:18-24kg/m2)。
排除标准:3个月内激素药物使用、PCOS、EMS、子宫内膜息肉和子宫肌瘤、***或严重的全身性疾病、子宫畸形、卵巢手术史、盆腔结核史、甲状腺功能异常、高泌乳素血症、抗心磷脂抗体或狼疮抗凝剂检测阳性、免疫性***等。
2.实验方法
2.1组织样本的获取及保存
RIF及对照组组织样本获取:RIF及对照组受试者经***超声进行卵泡监测,检测到***后6-8天,由我科生殖医生使用子宫内膜取样器进行内膜取样操作。待患者准备就绪后截石位躺于妇科检查床上,碘伏棉球消毒外阴及***后使用窥阴器将宫颈暴露于检查视野,将一次性子宫内膜取样器轻轻通过宫颈内口到达宫腔,将取样器内芯牵拉至标度位置产生负压抽吸子宫内膜。获得的子宫内膜组织分为两份,一份使用10%***溶液进行固定用于病理切片,另一份经PBS漂洗血污后,保存至无菌冻存管中,封口膜包裹后冻存于-80℃冰箱中。
2.2组织RNA提取
(1)研磨管中加入1mLTrizol和适量子宫内膜组织,研磨仪上机对组织进行研磨,室温静置5min,裂解组织。
(2)将所述的裂解液使用无酶枪头转移至1.5ml的无酶离心管中,之后加入200μL氯仿,充分剧烈地振荡后,室温静置5min,设置离心机温度为4℃,12000r,离心10min。
(3)经过上述离心操作后,吸取500μL至600μL的水相层液体至另一个1.5mL无酶离心管中,加入同等体积的异丙醇,上下颠倒混匀后室温静置10min,设置离心机温度为4℃,转速为12000r,离心时间为10min。
(4)经过上述离心操作后,弃上清液,然后每管加入1ml75%体积分数的乙醇(用焦碳酸二乙酯(diethylpyrocarbonate,DEPC)水配置)进行洗涤,设置离心机温度为4℃,转速为12000r,离心时间为3min。
(5)去上清(在上清较少时用10μL枪头),保留置于管底或管侧壁的沉淀,经过5min左右的室内干燥,加入适量DEPC水溶解沉淀并轻柔吹打均匀。吸取1μLRNA溶液于NanoDrop2000分光光度计上检测RNA的浓度和纯度。
2.3反转录
(1)反转录所有操作均在冰上进行。取200μL的无酶PCR管,依次加入以下反转录液(表1)。

(2)轻轻混匀并离心,于PCR仪上设置下表中的程序。所获的产物为相应的cDNA。

2.5统计学分析
本研究中所有操作均进行3次独立重复实验。图表绘制及数据分析采用软件Graphpad Prism 9;两组患者资料比较采用平均数±标准差(Mean±SD),其余数据采用平均数±标准误(Mean±SEM)表示,采用双侧独立样本t检验分析组间差异性,p<0.05时认为存在统计学差异。
3.结果
3.1两组患者一般资料比较
按照前文纳入排除标准执行,本研究纳入RIF患者“窗口期”内膜组织8例,对照组患者“窗口期”内膜组织7例。两组患者的一般资料及临床数据分析的差异见表5。两组患者的年龄、***类型组成、***年限、身体质量指数(body mass index,BMI)、基础***(follicle-stimulating hormone,FSH)、***(luteinizing hormone,LH)、活检当日子宫内膜厚度等基本信息均无统计学差异。

3.2RNAm6A修饰相关酶在数据集GSE26787中的表达
在GEO数据库(http://www.ncbi.nlm.gov/geo/)中验证m6A修饰相关酶的表达。我们根据以下标准选择潜在的GEO数据集:(a)有基因表达值;(b)样本取自RIF患者的“窗口期”子宫内膜组织;(c)患者数大于5人。根据以上标准,选择GEO数据集GSE26787。数据集GSE26787的平台为GPL17077,包括5例RIF患者和5例正常对照子宫内膜样本,对数据集进行标准化处理后获得表达矩阵。
结果如图1所示,与对照组相比,一些“writers”在RIF患者中显著高表达,包括METTL14(p<0.05)和RBM15(p<0.01)。“erasers”之一ALKBH5在RIF患者中显著高表达(p<0.05)。“readers”YTHDF2(p<0.05)和YTHDF3(p<0.01)在RIF患者中表达升高。采用Student's t检验(双侧和非配对)分析组间差异。
3.3RNAm6A修饰相关酶在RIF中的表达情况
选取RIF患者及其对照组子宫内膜组织组织共15例,总RNA由Trizol法提取后NanoDrop 2000分光光度计测定RNA浓度和纯度,符合实验要求立即进行RT-qPCR实验检测RBM15、WTAP、KIAA1429、METTL3、METTL14、ALKBH5、FTO、YTHDF1、YTHDF2、YTHDF3、HNRNPC、HNRNPA2B1、IGF2BP3的表达特点。如图2所示,“erasers”ALKBH5和“readers”YTHDF3在RIF中显著升高,甲基化阅读蛋白HNRNPA2B1的表达在RIF中下调明显(*p<0.05)。结果显示GSE26787数据集中METTL14、RBM15、ALKBH5、YTHDF2、YTHDF3在RIF患者中表达升高。RT-qPCR实验结果显示在RIF患者“窗口期”子宫内膜中ALKBH5和YTHDF3的表达显著升高,HNRNPA2B1的表达显著降低。通过GEO数据集验证和RT-qPCR验证两种实验方法发现ALKBH5、和YTHDF3在RIF患者中表达升高。ALKBH5是一种m6A去甲基化酶,可逆的调控m6A修饰,有助于调控mRNA代谢,进而参与多种生理或病理条件下的生物学过程。通过GEO数据集验证和RT-qPCR验证两种方法发现,m6A相关调节蛋白(ALKBH5,YTHDF3)在RIF患者子宫内膜组织中均差异表达上调。
实施例二、RIF患者子宫内膜组织中RNA m6A甲基化修饰谱构建
1.患者和组织样本
所有招募受试者的入选标准包括:
(1)40岁以下;
(2)***规律(25-35天);
(3)正常基础血清性激素FSH(<10mIU/mL)、LH(<10mIU/mL)和***(E2<50pg/mL),在***的第2-3天进行检测。
有以下一种或多种情况的女性被排除在外:
(1)外周血染色体异常;
(2)抗心磷脂抗体或狼疮抗凝剂检测呈阳性;
(3)***;
(4)子宫异常(先天性子宫异常、肌瘤、息肉、宫内粘连):
(5)血糖异常或甲状腺功能异常检查;
(6)在前2个月使用类固醇激素。
在RIF组招募的女性必须在至少3个周期中移植至少4个高质量胚胎后,遭受临床妊娠失败。因输卵管或男性因素进行体外受精/卵胞浆内单***注射-胚胎移植IVF/ICSI-ET周期的女性,并在取样后的下一个周期内怀孕,将其招募为对照组。
于***后七天即LH+7天使用子宫内膜取样器抽吸少量子宫内膜。抽吸后,子宫内膜标本置于冷冻保存管中,保存在-80℃。本发明共招募了6名女性,3例为RIF患者,3例为对照组,组织学诊断均为分泌中期子宫内膜。
2.RNA提取与质量控制
使用TRIzol试剂(Invitrogen,Gibco-BRL,Bethesda,MD,USA)按照说明书从对照组和RIF受试者子宫内膜组织中分离总RNA。NanoDropND-1000测定RNA浓度,所有样品的RNAOD260/OD280比值在1.8~2.1之间。总RNA的质量检测是通过在含溴化乙锭的1%琼脂糖凝胶中18S/28S核糖体条带强度的比值来评估的。
3.MeRIP库的准备和测序
m6A-Seq服务由CloudSeq公司(中国上海)提供。按照制造商的说明,用Kit(GenSeq Inc.)对总RNA进行免疫沉淀。简单地说,RNA被RNAFragmentation reagent随机片段到200nt左右。将蛋白A/G珠粒与m6A抗体在室温下旋转1小时,将RNA片段与珠粒连接的抗体孵育,在4℃旋转4小时。孵育后,将RNA/抗体复合物洗涤数次,然后将捕获的RNA从复合物中洗脱并纯化。具体步骤如下:
(1)用无酶水将RNA浓度调节至1μg/μL。
(2)向200μLPCR管中每管加入18μL(~18μg)总RNA。冰上放置待用。
(3)按如下步骤进行RNA片段化(每批最多同时操作5管):每管中加2μL10xFragmentation Buffer,涡漩混匀并短暂离心;立即将PCR管放入预热至70℃的PCR仪孵育6分钟;待反应完成取下PCR管,立即向每管中加入2μL Stop Buffer,涡旋混匀并短暂离心,将管子置于冰上。
(4)重复步骤(3),直到将所有RNA片段化。
(5)将同一样品的反应液合并,并转移到一个新的1.5mLEP管中,用无核酸酶水调整总体积至270μL。
(6)加入30μL PC Buffer,1μL PC Enhancer,750μL无水乙醇,轻柔混匀,-20℃或-80℃沉淀3小时或过夜。
(7)将沉淀过夜的样品转移至冷冻离心机中,在4℃,15000g的条件下,离心25分钟。
(8)用移液器及合适吸头吸弃上清液,不要触碰RNA沉淀。
(9)加入1mL用无核酸酶水配置的75%乙醇。
(10)在4℃,15,000g的条件下,离心15分钟。
(11)用移液器及合适吸头吸弃上清液,不要触碰RNA沉淀。
(12)打开管盖,将样品管放置在室温条件下干燥2-5分钟。
(13)加入50μL无核酸酶水使RNA沉淀充分溶解,放置于冰上备用。
(14)用Agilent Bioanalyzer和Agilent RNA 6000Picokit检测RNA片段大小和浓度。或者用NanoDrop分光光度计检测片段化的RNA浓度,并使用0.5μgRNA进行1.5%琼脂糖凝胶检测RNA片段大小。(RNA片段化大小为~200nt。)
(15)取出1-3μg片段化RNA作为input组,-80℃保存备用,该样本将作为RT-PCR或RNA-seq的input对照。剩余的片段化RNA均用于后续免疫沉淀实验。
(16)用移液器轻柔吹打PGM磁珠使之充分重悬。
(17)对每个反应,准备一个新的1.5mL EP管,并转移25μL PGM磁珠到管中。
(18)用1x IP buffer洗涤PGM磁珠:在每管样品中加入200μL1x IP buffer,使用移液器轻柔混匀;将离心管放置在磁力架上直到样品溶液澄清(约2分钟);弃置上清液,在整个操作过程中要注意不要搅动磁珠,最后从磁力架上取下离心管。
(19)重复步骤(18),再次洗涤。
(20)每管中加入50μL1x IP buffer,用移液器轻柔混匀。
(21)每管中加入2μLm6A抗体。
(22)室温下旋转混匀仪或万向摇床旋转孵育1小时。
(23)短暂离心,将溶液收集至管底。将离心管放置在磁力架上直到溶液澄清(约2分钟)。
(24)弃上清液,勿搅动磁珠。
(25)用1x IP buffer洗涤磁珠:在每管样品中加入200μL1x IP buffer,使用移液器轻柔混匀;将离心管放置在磁力架上直到样品溶液澄清(约2分钟);弃置上清液,在整个操作过程中要注意不要搅动磁珠,最后从磁力架上取下离心管。
(26)取下离心管盖好管盖冰上放置待用。
(27)按表6配制MeRIP反应液:

(28)将250μL的混合液加入到步骤26准备好的磁珠中。用移液器轻柔吹打数次混匀,使磁珠完全重悬。
(29)4℃旋转混匀仪或万向摇床旋转孵育1小时。
(30)短暂离心,将溶液收集至管底。将离心管放置在磁力架上直到溶液澄清(约2分钟)。
(31)弃上清液,勿搅动磁珠。
(32)用1x IP buffer洗涤磁珠:在每管样品中加入200μL1x IPbuffer,使用移液器轻柔混匀;将离心管放置在磁力架上直到样品溶液澄清(约2分钟);弃置上清液,在整个操作过程中要注意不要搅动磁珠,最后从磁力架上取下离心管。
(33)重复步骤(32),再次洗涤。
(34)用LB Buffer清洗磁珠:在每管样品中加入200μL1x LB buffer,使用移液器轻柔混匀;将离心管放置在磁力架上直到样品溶液澄清(约2分钟);弃置上清液,在整个操作过程中要注意不要搅动磁珠,最后从磁力架上取下离心管。
(35)重复第(34)步,再次清洗。
(36)用HS buffer清洗磁珠:在每管样品中加入200μL1x HS buffer,使用移液器轻柔混匀;将离心管放置在磁力架上直到样品溶液澄清(约2分钟);弃置上清液,在整个操作过程中要注意不要搅动磁珠,最后从磁力架上取下离心管。
(37)重复第(36)步,再次清洗。
(38)用30μLRLT Buffer重悬磁珠,室温孵育1分钟。
(39)将离心管放置在磁力架上直到溶液澄清(约2分钟)。
(40)将上清液转移到新的1.5mL离心管,冰上放置备用。
(41)用移液器轻柔吹打混匀MS磁珠使之充分重悬。对于每个反应,准备一个新的1.5mL EP管,并转移20μLMS磁珠到新管中。
(42)将加了MS磁珠的EP管放置在磁力架上,直到溶液澄清(约2分钟)。弃上清液,勿搅动MS磁珠。
(43)用100μLRLT Buffer完全重悬MS磁珠。
(44)将离心管放置在磁力架上直到溶液澄清(约2分钟)。弃上清液,勿搅动MS磁珠。
(45)用30μLRLT Buffer重悬MS磁珠,加入到步骤40的上清液中。
(46)加入60μL无水乙醇,轻柔混匀,室温孵育1分钟。
(47)将离心管放置在磁力架上直到溶液澄清(约2分钟)。
(48)吸弃上清液,勿搅动MS磁珠。
(49)用75%乙醇清洗MS磁珠:从磁力架取下离心管后加入200μL75%乙醇,用移液器轻柔混匀;将离心管放置在磁力架上直到溶液澄清(约2分钟);弃上清液,勿搅动磁珠。
(50)重复第(49)步,再次清洗。
(51)室温干燥5分钟。
(52)用11.25μL无核酸酶水完全重悬,室温孵育2分钟。
(53)将离心管放置在磁力架上直到溶液澄清(约2分钟)。将10μL的上清(洗脱的RNA)转移到新离心管中。RNA样品立即用于后续实验或-80℃保存待用。
使用GenSeq低输入全RNA文库准备试剂盒(GenSeq,Inc.)按照制造商的说明构建IP和输入样本的RNA文库。使用Agilent2100生物分析仪评估文库质量,然后在NovaSeq平台(Illumina)进行测序。
4.数据分析
从Illumina Novaseq 6000测序仪中获取对端reads,用Q30进行质量控制。然后,使用cutadapt软件(v1.9.3)去接头,去低质量reads,获得高质量clean reads。利用STAR软件将输入文库的clean reads与参考基因组(UCSC hg19)进行比对。然后使用Hisat2软件(v2.0.4)将所有文库的clean reads与参考基因组进行比对。利用MACS软件对RNA上的甲基化位点进行了鉴定。差异甲基化位点使用diffReps进行鉴定。使用自有程序筛选位于mRNA的exon上的峰,进行相应的注释。对差异甲基化mRNA进行基因本体(gene ontology,GO)分析和京都基因与基因组百科全书(Kyoto encyclopedia ofgenes and genomes,KEGG)通路富集分析。
5.m6AMotif基序搜索分析
使用DREME软件发现与随机序列或对照序列(序列的样本输出)相比,序列中相对丰富的短、未开发的基序(重复的、固定长度的模式),即motif基序。DREME软件可以快速找到相对较短的基序(最多8个位置)。DREME的输入是一组或两组序列。控制序列的长度应与主序列大致相同。如果不提供控制集,程序将随机播放主集以提供控制集。该程序使用可在命令行上设置的显著性阈值,确定在正集中找到的每个基元与其在对照集中的表示相比的显著性。
6.m6A差异甲基化基因功能富集分析
GO计划(http://www.geneontology.org)为注释基因、基因产物和序列开发了一套结构化的、受控词汇表。它被分成3个部分:分子功能(Molecular Function,MF)、生物过程(Biological Process,BP)和细胞组分(Cell Component,CC)。我们利用差异甲基化基因进行GO功能分析,以注释并推测这些差异甲基化基因可能的作用。p value≤0.05的GO条目被认为是统计显著的。
KEGG PATHWAY是整合基因组学、转录组学、蛋白质组学和代谢组学中的分子数据集映射到KEGG通路图上,对这些分子的生物学功能进行解释的过程。将差异甲基化基因进行KEGG通路分析,可以注释并预测这些差异甲基化基因可能参与的通路。以p value≤0.05作为显著富集的标准。
7.MeRIP-qPCR
(1)MeRIP步骤同3。
(2)配制退火混合物,配置标准如表7所示。

(3)混合液在65℃水浴5分钟,冰浴2分钟。
(4)离心后,在离心管中依次加入RT反应液,配置标准如表3所示,混合后37℃恒温1分钟。

(5)50℃温育60分钟;70℃温育15分钟使酶失活。
(6)cDNA置冰浴待用或-20℃保存。
(7)实时定量PCR方法
将所有cDNA样品分别配置Realtime PCR反应体系。体系如表9所示。轻弹管底将溶液混合,5000rpm短暂离心。

(8)将上述PCR板置于Realtime PCR仪上进行PCR反应。RT-qPCR引物信息见表10。

8.结果分析
(1)RNA完整性及定量质控
使用变性琼脂糖凝胶电泳法检测RNA的完整性,结果如图3所示,RNA不存在gDNA污染且完整未降解。
(2)测序Q30质控
经过图像识别和碱基识别后,从Illumina HiSeq测序仪上收获原始reads。以Q30作为质控标准,Q30>80%表示测序质量良好,结果如表11所示。

(3)测序reads统计结果
经过图像识别,碱基识别和质量过滤后,从Illumina HiSeq测序仪上收获原始reads。经过去接头,使用Hisat2软件将调整过的reads比对到参考基因组上。reads统计信息如表12所示。

(4)RIF中m6A甲基化特征
对来自对照组(N=3)和RIF组(N=3)的三个生物重复的m6A修饰mRNA进行全基因组分析。数据已存入GEO数据库并申请了延期公开(GEO登录号:GSE205398),公开日期为2025年6月25日,其页面截图见图4。
在RIF组和对照组中分别识别出27245(3178+24067)和27804(3737+24067)个m6A峰,24067个峰在RIF组和对照组中均存在(图5A)。如图5B所示,RIF组中有27245个m6A峰映射到11464(10808+656)个mRNA上,对照组中有27804个m6A峰映射到11392(10808+584)个mRNA上。然后,我们研究了m6A峰在RIF组和对照组中的分布。图5(C-D)显示RIF组和对照组中的m6A峰主要集中在蛋白质编码序列(coding sequence,CDS)中。在3’非翻译区(3’UTRs)的起始区域和5’非翻译区(5’UTRs)的终止区有显著富集的峰(图5E)。将所有甲基化mRNA进行聚类分析(fold change≥2.0,p≤0.00001),图5F说明这些mRNA在两组中表达模式不同。
(5)RIF组和对照组中m6Amotif分析
利用DREME软件搜索m6A峰附近50bp区域富集的motif。如图6所示,RIF组和对照组中鉴定出的m6A峰含有RRACH保守序列基序(R代表嘌呤,A为m6A,H为非鸟嘌呤碱),证实了m6A甲基化机制的存在。
(6)差异甲基化的N6-甲基腺苷峰分布
如图7A所示,与对照组相比,RIF组有740个m6A显著上调峰,238个m6A显著下调峰(fold change≥2,p≤0.0001)。表13和表14分别列出了前10个高甲基化和低甲基化的峰。通过分析每个mRNA的m6A峰的分布,我们发现大多数mRNA都有一个m6A峰(图7B)。将所有差异m6A甲基化峰映射到人类染色体上,这些m6A峰在除chrY以外的所有染色体中都有发现,特别是在chr1、chr11和chr19中(图7C)。

(7)m6A差异甲基化基因GO与KEGG分析
为探讨RIF中m6A修饰的生理和病理意义,我们对差异甲基化mRNA进行GO分析和KEGG通路分析。在GO分析中,基因被分为三个功能组:BP、CC和MF。图6A列出了高甲基化mRNAs相关基因的前10个显著富集的BPs、CCs和MFs,图6B为低甲基化mRNAs相关基因的GO分析。GO分析显示,高甲基化mRNA在调节信号、质膜有界细胞投影和触珠蛋白结合中显著富集(图8A)。低甲基化mRNA在细胞过程的调控、有丝***纺锤体和蛋白酪氨酸酶活性方面显著富集(图8B)。
在KEGG通路分析中,我们发现RIF中高甲基化mRNAs相关基因与谷氨酸能突触、昼夜节律以及长时程抑制效应显著相关(图8C)。低甲基化mRNAs相关基因参与cGMP-PKG信号通路、AMPK信号通路以及内分泌等因素调节钙的再吸收(图8D)。
(8)MeRIP-seq和RNA-seq联合分析
为了进一步探究甲基化修饰mRNA基因表达的关系,以RNA-seq检测RIF和对照组之间的差异表达基因(differentially expressed genes,DEGs),如图9A所示。与对照组相比,RIF中213个基因的自身表达具有显著性差异(fold change≥2且p<0.05),包括143个表达下调的基因和70个表达上调的基因。我们对MeRIP-seq和RNA-Seq数据进行联合分析,m6A甲基化水平和基因自身表达水平均存在差异的mRNA有40个(图9B),可将所有基因主要分为四类,高甲基化且自身表达上调的mRNA有27个,高甲基化且自身表达下调的mRNA有1个,低甲基化且自身表达下调的mRNA有12个,没有低甲基化且自身表达上调的mRNA。可见RIF中大部分mRNA的表达模式为,基因自身表达水平与m6A修饰程度成正相关。
为进一步证实m6A修饰的mRNAs的存在和特异性表达。通过文献查阅在基因自身表达水平与m6A修饰程度成正相关的两组中选择了3个与胚胎种植存在相关性的基因。首先在整合基因组学观察器(Integrative genomics viewer,IGV)中对这3个mRNA(CFTR、HAS2和ITGAD)的m6A甲基化丰度和表达丰度进行可视化展示。如图10A-C所示,CFTR甲基化程度升高且自身表达上调,HAS2和ITGAD甲基化程度降低且自身表达下调。随后用MeRIP-qPCR验证了三个mRNAs的m6A相对表达(图10D-F)。结果表明,CFTR的m6A修饰水平在RIF中显著升高(p<0.05),HAS2和ITGAD的m6A修饰水平在RIF中显著降低(p<0.05)。MeRIP-qPCR与MeRIP-Seq实验结果一致。
实施例三、RT-qPCR验证
1.实验对象
选取RIF患者8例,对照组患者7例,所有样本均来自兰州大学第一医院生殖医学中心接受手术的患者。所纳入研究对象均被告知研究内容并签署知情同意书。
RIF组纳入标准:①IVF/ICSI移植鲜胚或冻胚≥4枚且移植次数≥3次均种植失败的女性;②年龄<40岁、月经规律(28-35天);③基础血激素在正常范围内;④体重指数正常(BMI:18-24kg/m2)。
对照组纳入标准:①因输卵管因素或男方因素行IVF/ICSI-ET的女性,取样后的下一周期移植鲜胚或冻胚≤2枚成功妊娠;②年龄<40岁、月经规律(28-35天);③基础血激素处于正常范围;④体重指数处于正常范围(BMI:18-24kg/m2)
排除标准:3个月内激素药物使用、PCOS、EMS、子宫内膜息肉和子宫肌瘤、***或严重的全身性疾病、子宫畸形、卵巢手术史、盆腔结核史、甲状腺功能异常、高泌乳素血症、抗心磷脂抗体或狼疮抗凝剂检测阳性、免疫性***等。

3.实验结果
15例样本中对CFTR、HAS2和ITGAD在基因表达水平进行RT-qPCR验证,结果如图11所示,CFTR与ITGAD在RIF中无显著性差异,HAS2在RIF中显著降低与测序结果一致,结合既往研究,选择HAS2为关键基因,探究HAS2如何通过m6A在RIF患者子宫内膜组织中发挥作用,以及HAS2在hESCS中的生物学功能。
实施例四、HAS2在调节hESCS增殖和衰老中的功能研究
1.实验对象
该项目得到兰州大学第一医院伦理委员会的批准和监督。所有样本均来自兰州大学第一医院生殖中心接受手术的患者。所纳入研究对象均被告知研究内容并签署知情同意书。本部分研究纳入“窗口期”内膜组织6例(其中RIF患者3例,对照组患者3例),增殖晚期子宫内膜15例用于原代子宫内膜基质细胞的提取。纳入排除标准参见上文。
2.原代子宫内膜基质细胞分离及培养
(1)将获取到的内膜组织放入盛有无菌PBS缓冲液的标本杯中,2h内送至实验室于超净台中进行细胞分离培养。
(2)无菌PBS冲洗内膜组织,直至清洗液清亮。
(3)用枪头转移冲洗干净的内膜组织至15ml离心管,根据标本体积加入4-7mL配置好的1%IV型胶原酶溶液,于37℃水浴锅中消化60min左右。
(4)待组织完全消化即云絮状组织消失后加入等体积的完全培养基终止消化,40μm的细胞筛进行过滤,hESCS存在于滤液中。
(5)将上述含hESCS的细胞悬液1500r,10min离心,弃去上清液后加入适量的完全培养基吹打均匀,即为hESCS悬液,将细胞悬液按所需细胞密度接种至培养皿,置于培养箱中培养,隔天洗去红细胞进行换液。
3.细胞传代
待细胞密度达到90%左右,进行细胞传代,弃掉原培养液,PBS冲洗细胞1次,加入1ml 0.25%胰蛋白酶消化贴壁细胞,将细胞置于37℃,5%CO2培养箱3-4min,在倒置相差显微镜下观察,当细胞由贴壁生长的梭形转变为呈漂浮状态的圆形时,加入等体积完全培养基终止消化,将细胞从培养皿收集至离心管中1200r,5min离心,弃去上清液,完全培养基重悬细胞,按密度接种后继续置于细胞培养箱中进行培养。
4.siRNA转染
本研究使用的siRNA由上海吉玛制药技术有限公司合成,转染试剂为吉玛公司的GP-transfect-Mate,使用细胞为原代hESCS,具体转染操作如下:
细胞铺板:当细胞密度培养至90%左右,弃置原培养液。使用PBS洗涤细胞1次并加入1ml 0.25%胰蛋白酶,然后将细胞放置于温度为37℃,CO2浓度为5%的培养箱中进行消化,消化时间在1-5min之间。在倒置显微镜下观察,当细胞变为圆形,漂浮状态时,此时终止消化并加入等体积完全培养液。收集所有细胞至15mL离心管,设置离心机转速为1500r,离心时间为5min。完成离心操作后,弃置上清液,使用完全培养基重悬细胞。以50%的细胞密度接种至24或94孔板,然后进行培养。
转染复合物的制备:
(1)将GP-transfect-Mate转染试剂放置于室温中,在使用前轻轻摇动使其混合均匀;
(2)在1.5mL的无菌离心管中加入50μL的无血清培养基,并添加适量的转染试剂(参见表15),使用移液器轻轻混匀,在室温环境下静置5min;
(3)同时在另一个1.5mL的无菌离心管中加入50μL无血清培养基,并添加适量的RNA oligo(参见表15),使用移液器轻轻混匀,在室温环境下静置5min;
(4)将孵化后的GP-transfect-Mate与无血清培养基的混合物滴加至RNAoligo与无血清培养基的混合物中,轻轻混合均匀,在室温环境下静置15~20min后,立即转染。注:复合物尽量在60min内使用,并且混合顺序不可颠倒。
室温静置时,给24/96孔板换液,每孔换上预热的新鲜培养基。以24孔板为例,将100μL转染混合物加入孔中,终体系为500μL。随后轻轻晃动使复合物均匀分布。置于37℃,5%CO2培养箱中培养细胞,4-6h换成完全培养基。24~72h检测mRNA表达。

5.CCK8增殖实验
(1)在种板之前将96孔板预先置于37℃,5%CO2细胞培养箱内预热,按1×104个/ml的细胞密度接种至96孔板。
(2)第二天观察细胞铺板情况,待细胞生长至50%-60%左右后进行si-HAS2转染,继续进行培养。
(3)转染完成后取出96孔板,每孔加入10μL的CCK8试剂,避免产生气泡。
(4)2小时后用酶标仪测450nm波长处的OD值。
细胞活力(%)=[A(实验组)-A(空白组)]/[A(对照组)-A(空白组)]×100%。
6.EdU掺入实验
(1)在6孔板中以50%的密度接种细胞。细胞贴壁后,进行转染。转染48小时后进行如下操作;
(2)配制2X的EdU工作液:完全培养基1:500稀释浓度为10mM的EdU即可得到2X的EdU工作液(20μM)。
(3)将1mL37℃预热的2X的EdU工作液,加入含有1mL培养基的6孔板中,使6孔板中的EdU终浓度变为1X(10μM)。继续孵育细胞2小时。
(5)固定:吸弃含EdU的培养液,加入1ml4%的多聚甲醛进行细胞的固定,室温固定15分钟。
(6)清洗:吸弃固定液,每孔用1ml清洗液(含3%BSA的PBS)清洗细胞3次,清洗时轻柔地摇晃,每次3分钟。
(7)通透:去除清洗液,每孔用1ml通透液(含0.3%TritonX-100的PBS),室温孵育10分钟。
(8)清洗:去除通透液,每孔用1ml清洗液清洗细胞2次,清洗时轻柔地摇晃,每次3分钟。
(9)每孔加入0.5ml按照说明书配置好的Click反应液,轻轻摇晃六孔板确保反应混合物可以均匀的覆盖细胞,室温避光孵育30分钟。
(10)吸除Click反应液,用1mL清洗液清洗3次,清洗时轻柔地摇晃,每次3分钟。
(11)细胞核染色:吸除清洗液后,每孔加入按照说明书配置好的1X Hoechst33342溶液1ml,室温避光孵育10分钟。
(12)吸除1X Hoechst33342溶液,用清洗液清洗3次,清洗时轻柔地摇晃,每次3-5分钟。
(13)随后即可进行荧光检测,Hoechst33342呈蓝色荧光,EdU阳性呈绿色荧光。
7.细胞RNA的提取及RT-qPCR
六孔板中每孔加入1mL Trizol室温裂解5-10分钟,使细胞中RNA充分释放。余操作步骤与第二章实验方法部分相同。RT-qPCR引物信息见表17。

8.细胞半乳糖苷酶染色
SA-β-gal是已知的衰老细胞的一种特异性表征,在pH6.0处检测到,而在衰老前期、增殖、静止或永生化的细胞中不存在SA-β-gal。操作步骤如下所示:
(1)将对数生长期的hESCS以50%的密度接种至6孔板中培养,待细胞贴壁后依照分组进行si-RNA转染,转染48h后从培养箱取出后,1XPBS洗三遍。然后用1XPBS配制的0.5%戊二醛,室温固定15min。
(2)吸取固定液,1X PBS洗三遍,每遍各3min后,按试剂盒步骤加入染液工作液,37℃染色于细胞培养箱中过夜。第二天吸取染色液,用1XPBS洗三遍,倒置相差显微镜下观察,随机选取连续的5个视野进行拍照计数。SA-β-gal阳性率%=(蓝染细胞数/总细胞数)x100%。染色细胞应用ImageJ软件进行分析处理。
9.RNA捕获实验(RNApull down)
使用RNApull down试剂盒,冰上操作:
(1)探针设计:针对目标RNA(HAS2)设计阳性探针,同时使用反向互补序列作为阴性探针。根据序列合成相应探针并作生物素标记。
(2)组织样品使用RNAfree的PBS清洗两次,加入组织裂解液匀浆裂解。14000rpm,离心15min,取上清备用。
(3)准备beads:取链霉亲和素beads,washbuffer清洗两次。
(4)捕获RNA:加生物素标记的探针在室温下震荡孵育30分钟,washbuffer洗两次。
(5)Pull down:加离心收集的上清液,室温孵育1小时。
(6)洗涤:washbuffer洗5次。
(7)洗脱:50μL elutionbuffer重悬,100℃,震荡洗脱10分钟,收集样品,-80℃保存。
(8)洗脱的复合物可以通过SDS缓冲液进一步清洗和煮沸分离,从而得到纯化的蛋白。
10.LC-MS/MS蛋白质谱鉴定
(1)采用FASP方法进行酶解[92]:每个样品分别加入500μLUAbuffer(8MUrea,150mMTrisHCl,pH8.0),置于10KDa超滤离心管中,5000g15℃离心处理所有样品。
(2)再加入500μL UAbuffer并加DTT至终浓度为100mM混匀,离心8000g15min。
(3)加入500μLUAbuffer离心8000g15min,弃滤液。
(4)加入500μL IAA(50mM IAAin UA),600rpm振荡1min,避光室温30min,离心8000g 10min。
(5)加入500μLUAbuffer,离心8000g10min重复2次。
(6)加入4μLtrypsinbuffer(2μg trypsin),500μLNH4HCO3,600rpm振荡1min,37℃16-18h。
(7)换新收集管,离心14000g 10min,收集滤液。冻干。
(8)毛细管高效液相色谱方法:A液为0.1%甲酸的水溶液,B液为0.1%甲酸的乙腈水溶液(CAN99%/H2O1%)。在上海云序生物科技有限公司进行质谱检测和随后的生物信息学分析。
1)000.0-002.0分钟,B液线性梯度从2%到6%;
2)002.0–100.0分钟,B液线性梯度从6%到30%;
3)100.0–109.0分钟,B液线性梯度从30%到45%;
4)109.0-111.0分钟,B液线性梯度从45%到90%;
5)111.0–120.0分钟,B液线性梯度从90%到90%。
(9)多肽和多肽碎片的质量电荷比按照下列方法采集:每次全扫描(MS1scan)后采集12个碎片图谱(MS2scan),MS1scan为profile模式,分辨率70000,MS2scan为profile模式,分辨率17500。碰撞能量:27.0%,隔离窗口:1.2m/z。原始文件(rawfile)用MaxQuant1.6.0.16分析数据[93],并用Maxquant自带算法鉴定多肽及蛋白质,并给出相对定量信息(LFQ)[94]。通过Uniprot数据库进行肽段比对。肽段和蛋白识别的假阳性率设置为0.01,肽段的最小长度设置为7个氨基酸。蛋白定量的最小阈值设置为2。
11.统计学分析
本研究中所有操作均进行3次独立重复实验。图表绘制及数据分析采用软件GraphpadPrism9;数据采用平均数±标准误(Mean±SEM)表示,采用双侧独立样本t检验分析组间差异性,p<0.05时认为存在统计学差异。
12.结果
(1)si-HAS2转染效率的验证
为了进一步研究HAS2在hESCS中的功能,我们构建了沉默HAS2的小干扰RNA,按50nM终浓度对hESCS进行转染,转染后24h提取RNA,进行RT-qPCR
结果如图12显示,在对hESCS转染3个不同序列的si-HAS2后HAS2的表达显著下调。其中si-HAS2-1的表达下调最显著,选择si-HAS2-1(简称si-HAS2)进行后续的实验。
(2)HAS2对子宫内膜基质细胞增殖的影响
为了明确HAS2在hESCS细胞增殖中起着重要的作用,我们使用si-HAS2转染hESCS,通过EdU掺入实验和CCK8实验检测沉默HAS2对hESCS的增殖作用的影响。EdU能够代替胸腺嘧啶(T)整合到复制期的DNA中,故可以反映出细胞DNA的复制活性。
实验结果如图13A所示,沉默HAS2后,hESCS中EdU的荧光信号明显减弱,这表明沉默HAS2能够抑制hESCSDNA复制能力。ImageJ软件进行细胞计数处理,如图13B所示,si-HAS2组EdU阳性细胞数量明显减少(p<0.01)。CCK8增殖实验结果如图13C显示,沉默HAS2后相较于对照组抑制hESCS的增殖(p<0.01)。(3)HAS2对子宫内膜基质细胞衰老的影响
衰老细胞通常体积变大,并表达在pH6.0时有高酶活性的SA-β-gal。使用人造底物X-gal对细胞进行组织化学染色来进行衰老检测,在光学显微镜下很容易观察到变成蓝色的表达SA-β-gal的细胞或组织。为了探究HAS2是否诱导hESCS衰老,我们将si-HAS2转染至hESCS后培养48h,半乳糖苷酶染色实验进行衰老检测,RT-qPCR检测衰老相关基因(p16)。
结果如图14A所示,转染si-HAS2与si-NC对比,蓝染细胞数量明显增多。ImageJ软件进行细胞计数处理,如图14B所示si-HAS2组SA-β-gal阳性染色率显著升高(p<0.001)。p16的相对表达量在转染了si-HAS2的hESCS中也显著升高(图14C)(p<0.05)。
(4)m6A甲基化所修饰HAS2在子宫内膜中直接结合多个核糖体蛋白
我们通过设计生物素标记的阳性探针和阴性探针对在子宫内膜组织中m6A所修饰的mRNAHAS2进行RNApull down实验检测HAS2结合的蛋白,随后通过LC-MS/MS分析共鉴定出393种蛋白(图15),其中133个蛋白在阳性探针组和阴性探针组的捕获数值存在显著性差异(129个只被阳性探针捕获的蛋白和4个共同被阴阳探针捕获的蛋白)。表18展示pull down鉴定出的可能与HAS2存在相互作用的蛋白质(前10个)。

综上所述,本发明通过对反复种植失败患者进行m6A修饰的RNA进行全基因组测序,得到的数据存入GEO数据库(GEO登录号:GSE205398);本发明通过m6A RNA甲基化测序,以及对m6A RNA甲基化位点进行可视化分析,发现本发明展示的反复种植失败患者组织中和对照组的m6A RNA甲基化基序既有保守序列,又有特有序列,所述的m6A RNA甲基化基序特有序列如下:GGACU、CAGCA、CAGCC、CAUCA、CAUCG、CAGCG、CAUCC、GCGGCGG、GCGGCCG、GAAGA、GAAGC、GAAGU、AGGAGGAG、AGGAGAAG;本发明得到的m6A RNA甲基化基序,可以作为反复种植失败的诊断标志物,经过验证,具有良好的诊断价值;本发明得到的m6A RNA甲基化基序,可以作为反复种植失败潜在的治疗靶点;将本发明所述的m6A RNA甲基化基序制备成反复种植失败的诊断试剂、试剂盒、芯片或诊断平台,从而在反复种植失败的诊断/评估中发挥重要作用,具有良好的应用价值。
