Abstract

Die menschliche Erbinformation ist im Zellkern einer jeden Zelle in Form von Chromatin als Komplex der DNA mit Histonproteinen gespeichert. Protein-Lysin-Methyltransferasen (PKMT) sind Enzyme, die im Zellkern agieren und maßgeblich die Struktur und Organisation des Chromatins beeinflussen [Boriack-Sjodin & Swinger, 2015], Um das zu bewerkstelligen, binden PKMTs an Regionen der Histonproteine (auch Histonpeptide genannt) und übertragen auf Lysinreste in diesen Strukturen eine oder mehrere Methylgruppen. Häufig finden diese Lysinmethylierungen in den unstrukturierten N-terminalen Enden der Histonproteine statt. Different PKMTs insert methyl groups at different locations on different histone peptides, and a specific interaction pattern ensures that exactly the right binding site is found and methylated.

Dies umfasst damit nicht nur das final erhaltene Peptid, sondern auch die in den Zwischenschritten erhaltenen Peptide. Die letztgenannten werden als Substrate oder, wenn sie bereits sehr effektiv die PKMT binden, als Supersubstrate bezeichnet. Diese Peptide können ebenfalls als Inhibitoren einer PKMT verwendet werden. Wesentlich ist, dass die Aminosäuresequenz der abgeleiteten, neuen Peptide das Ausbilden einer Schleifenstruktur ermöglichen soll und eine zu methylierende basische Aminosäure im Zentrum der Schleifenstruktur positioniert sein soll. Die Schleifenstruktur ist insbesondere ein Strukturelement, in dem eine sich zurückfaltende Schleife („Schleifenbereich“) durch Wechselwirkungen der Aminosäuren vor und nach dem Schleifenbereich stabilisiert wird („Stammbereich“). Eine Positionierung der zu methylierenden basischen Aminosäure im Zentrum der Schleifenstruktur bedeutet hierbei, dass die zu methylierende basische Aminosäure im Schleifenbereich positioniert ist. In diesem Ausführungsbeispiel wird als basische Aminosäure Lysin gewählt. In einem vierten Unterschritt S1.4 wird die Methylierbarkeit dieser Peptide getestet. Anschließend wird die Hemmung der PKMT durch diese Peptide untersucht, um mindestens ein Peptid zu identifizieren, das eine besonders starke Hemmung aufweist. Auch dieser Schritt kann, falls notwendig, in Zyklen wiederholt werden (angedeutet durch gestrichelte Linienführung). In Fig. 4 ist ein SPOT Array gezeigt, auf welchen verschiedene Peptidsequenzen synthetisiert wurden, die von der Histon 3 Protein Sequenz abgeleitet sind. Diese wurden anschließend mit der NSD2 PKMT unter Verwendung von radioaktiv markiertem SAM methyliert (Fig. 4a). Verschiedene Positionen zeigen aufgrund der einzelnen Aminosäureänderungen ein stärkeres Methylierungssignal. Darauf aufbauend sind erneut Peptide auf einen SPOT Array synthetisiert worden (Experiment (2)), die durch den initialen Array identifiziert wurden. Die neu entdeckten Peptide (Tabelle 1 und 2) zeigen ein erneut erhöhtes Methylierungssignal. Beispielweise zeigen die Peptide in A16, B10, B13 ein stärkeres Methylierungssignal als H3K36, das natürliche Substrat von NSD2 (A1 und B15) (Fig. 4b). In Experiment 3 wird das Peptid in A8 als am stärksten methyliert identifiziert (Fig. 4c). Die Methylierbarkeit dieser Peptide kann in weiteren Designzyklen weiter verbessert werden. In den folgenden Designprozessen 2 und 3 wird die Bindung der artifiziellen Peptide 10 an NSD2, möglicherweise ebenfalls in mehreren Zyklen, optimiert und schließlich die am besten hemmenden Peptide identifiziert.

Die sMD-Simulation wurden in Anwesenheit und Abwesenheit einer zusätzlichen, abstandsabhängigen Abstoßungskraft von 0,3 kJ/(mol ■ A2) zwischen den Peptidenden durchgeführt, die die Bildung einer Schleifenstruktur verhindert. In Fig. 8 ist ein Autoradiogramm eines Methylierungsassays dargestellt, mit dem der biochemische Nachweis der Hemmungswirkung der im beschriebenen Designprozess erhaltenen Peptide durchgeführt wird. In einem Kontrollexperiment mit einem aus der Startsequenz des Designprozesses aus einem Histonprotein H3 abgeleiteten Peptid (H3K36), wurde gezeigt, dass ein herkömmliches Peptid

Verfahren nach Anspruch 1 , bei dem als Substrat für eine PKMT (2) ein Histonprotein (1 ) gewählt wird. Verfahren nach Anspruch 1 oder 2, wobei die basische Aminosäure Lysin ist. Verfahren nach einem der vorherigen Ansprüche, wobei die starke Bindungsaffinität des Peptids (10) zu einer PKMT (2) die Bindungsaffinität eines natürlichen Histonproteins übertrifft.
Verfahren nach einem der vorherigen Ansprüche, wobei eine PKMT (2) gewählt wird, die in Bezug auf ihre Enzymaktivität mit einer Krankheit korreliert ist. Verfahren nach einem der vorherigen Ansprüche, wobei eine PKMT (2) gewählt wird, die in Bezug auf ihre Enzymaktivität mit einer Krebskrankheit korreliert ist. Verfahren nach einem der vorherigen Ansprüche, wobei eine PKMT (2) aus einer Gruppe umfassend NSD2, SETD2, EZH2 und DOT1 L gewählt wird. Artifizielles Peptid (10), hergestellt durch ein Verfahren gemäß einem der Ansprüche 1 bis 7, mit einer Länge im Bereich von 10 bis 20 Aminosäuren mit einer aus einem Abschnitt eines Substrats für eine Pro- tein-Lysin-Methyltransferase (PKMT) (2) abgeleiteten Aminosäuresequenz, wobei das Peptid (10) eine starke Bindungsaffinität zu einer PKMT (2) aufweist, dadurch gekennzeichnet, dass die Aminosäuresequenz eine Ausbildung einer Schleifenstruktur ermöglicht, eine zu methylierende basische Aminosäure im Zentrum der Schleifenstruktur positioniert ist, und das Peptid (10) eine inhibitorische Wirkung auf die Enzymaktivität der Protein-Lysin-Methyltransferase (2) aufweist. Peptid (10) nach Anspruch 8, wobei das Substrat für eine PKMT (2) ein Histonprotein (1 ) ist.
Peptid (10) nach Anspruch 8 oder 9, bei dem die basische Aminosäure eine proteinogene, nicht-proteinogene oder modifizierte proteinogene Aminosäure ist. Peptid (10) nach einem der Ansprüche 8 bis 10, bei dem die basische Aminosäure Lysin ist. Peptid (10) nach einem der Ansprüche 8 bis 11 , bei dem das Peptid (10) für ein Binden durch eine spezifische Protein-Lysin-Methyltrans- ferase (2) spezifisch ist. Peptid (10) nach einem der Ansprüche 8 bis 12, wobei die starke Bindungsaffinität des Peptids (10) zu einer PKMT (2) die Bindungsaffinität eines natürlichen Histonproteins übertrifft. Verwendung eines Peptides (10) gemäß einem der Ansprüche 8 bis 13 zum Inhibieren der Enzymaktivität einer spezifischen Protein-Lysin-Me- thyltransferase (2). Verwendung eines Peptides zum Inhibieren der Enzymaktivität einer spezifischen Protein-Lysin-Methyltransferase (2), wobei ein in Schritt S1 , S2 oder S3 des Verfahrens gemäß einem der Ansprüche 1 bis 7 erhaltenes Peptid verwendet wird. Peptid (10) gemäß einem der Ansprüche 8 bis 13 zur Verwendung als Medikament. Peptid (10) gemäß einem der Ansprüche 8 bis 13 zur Verwendung bei der Behandlung von Krebs, insbesondere von einer Krebskrankheit, bei der eine fehlerhafte Methylierung von Histonproteinen (1 ) durch eine Protein-Lysin-Methyltransferase (2) auftritt, wobei die Krebskrankheit insbesondere ein Krebs der Leber, ein Krebs des Pankreas, ein Krebs der Prostata, Brustkrebs, ein anderer solider Tumor oder eine Krebskrankheit des blutbildenden Systems ist.

Artificial peptide (10), produced by a method according to any one of claims 1 to 7, having a length in the range of 10 to 20 amino acids and comprising a portion of a substrate for a protein lysine methyltransferase (PKMT) (2) derived amino acid sequence, wherein the peptide (10) has a strong binding affinity to a PKMT (2), characterized in that the amino acid sequence enables a loop structure to be formed, a basic amino acid to be methylated is positioned in the center of the loop structure, and the peptide (10) has an inhibitory effect on the enzyme activity of protein lysine methyltransferase (2). A peptide (10) according to claim 8, wherein the substrate for a PKMT (2) is a histone protein (1). A peptide (10) according to any one of claims 8 to 12, wherein the strong binding affinity of the peptide (10) to a PKMT (2) exceeds the binding affinity of a natural histone protein. Use of a peptide (10) according to one of claims 8 to 13 for inhibiting the enzyme activity of a specific protein lysine methyltransferase (2). Use of a peptide for inhibiting the enzyme activity of a specific protein lysine methyltransferase (2), using a peptide obtained in step S1, S2 or S3 of the method according to any one of claims 1 to 7. Peptide (10) according to any one of claims 8 to 13 for use as a medicament.
