Description
抗原を提示するMHC分子にはシグナル伝達ドメインが無いため、このターゲット細胞中で応答を誘導することはできない。従って、TCR-抗原-MHC相互作用は、T細胞に向かう一方向性のシグナルをもたらす。前記ターゲット細胞に向かうシグナリングが無いことは、種々の機能のためにTCR-抗原-MHC相互作用を利用する可能性を大きく制約する。従って、TCR-抗原-MHC相互作用の利用を拡大する新規で拡張可能な技術及び分子が必要とされていて、本明細書にて(いくつかの実施形態として)提供される。

いくつかの実施形態では、本明細書に記載されるSABRライブラリ技術は、多数の利点を有する。いくつかの実施形態では、本明細書に記載されるSABRライブラリを、懸案である疾患に応じて、柔軟なスケールで、例えば、ライブラリ中に1~106種以上の抗原で、100、200、300、400、1000、又はそれ以上の種類の抗原で、構築することがある。いくつかの実施形態では、前記ライブラリには、完全なタンパク質のエピトープを同定する為の数百の抗原、疾患に関する数千の抗原(ネオ抗原、リステリア)、又は広い識別のための数十万の抗原が含まれることがある。
ターゲット抗原を認識したときのT細胞の活性化によって、検出可能な遺伝子発現が誘導される。しかしながら、MHC分子はシグナリング・ドメインを欠くため、認識されたAPCを検出することは困難である。細胞内シグナリング・ドメインをpMHC複合体に融合させることにより、シグナル伝達が可能になる。SABRと呼ぶキメラ・レセプターを構築した。SABRの細胞外ドメインは、共有結合したペプチド-β2ミクログロブリン-MHC三量体であり、CD28共刺激ドメインを有する細胞内CD3ζシグナリング・ドメインに融合している。図6Aに見られるように、MHC分子全体又はMHC分子の細胞外部分のみを、それぞれ含むSABRの2つのバリエーション(SABR-F及びSABR-E)を構築した。図6Aは、様々な実施形態によるSABR-F及びSABR-Eのコンストラクトを示す概略図を示す。SABR-F 600Aは、HLA由来の膜貫通ドメイン602Aを含み、一方、SABR-E 600BはCD3ζ由来の膜貫通ドメイン602Bを含む。2本の水平線は、細胞膜の2つの層を示す。図6Bは、TCRを形質導入したJurkat細胞と共培養した、A2-MART1-SABRを形質導入したNFAT-GFP-Jurkatsにおいて、8時間での%GFP+ 細胞をY軸上に示す棒グラフを示す。共培養アッセイは、50,000個のターゲット細胞及び50,000個のエフェクター細胞を用いて行った。図6Bにおいて、バーは、平均±sd、n=12を示す。
上記の内生的なMHC複合体は、交差提示を介して、新たに翻訳されたタンパク質又はエンドサイトーシスされたタンパク質に由来するエピトープを提示する。SABRも、これらの経路を抗原提示に利用できるかどうかを検証するために、β2-ミクログロブリンをA2又はB27と連結したが、エピトープを遺伝子的にコードしていない「空」型のSABRを構築した。図8Aは、エピトープ(EP)、シグナル配列(S)、及びMHCクラスI輸送シグナル(MIHC)を有する、様々な実施形態による、SCT、SABR、空のSABR、及びタンデム・ミニ遺伝子(TMG)を示す概略図を示す。図8Aにおいて、数字1~6はGly-Serリンカーを示す。図8Bは、様々な実施形態による、BsmBI部位を含むスタッファー・フラグメント(stuffer fragment)を有するSABRベクターのコンストラクト、及びオーバーラップを隣接させたエピトープをコードする二本鎖オリゴヌクレオチドを使用するクローニング方法を示す。図8Cは、様々な実施形態による、空のSABRコンストラクトを示す。図8Dは、本明細書の様々な実施形態による、空のSABR(即ち、コードされたペプチドがない)及び内生的に発現したペプチドを示す。
SABRを治療ターゲットとして用いるために、患者の病原性T細胞に結合するSABRを同定することがある。前記SABRを、レンチウイルス・ベクター又はレトロウイルス・ベクターのような免疫療法のための適切なベクター中にクローン化することができる。患者自身の血液を白血球アフェレーシスに供し、続いてT細胞を分離することができる。前記T細胞は、OKT3抗体を使用するなど、市販の方法を使用して、活性化及び増殖させることができる。増やしたT細胞に、SABRを含むベクターで形質導入することができる。形質導入した細胞を、治療薬として患者体内に再注入することができる。適当なSABRを発現する増殖させたT細胞は、患者の病原性T細胞をターゲットとし、前記病原性T細胞を排除し、疾病の改善につなげるだろう。
いくつかの実施形態では、ペプチド・エピトープをMHCと遺伝子的に連結することにより、SABRを用いて、規定の抗原を提示し、それをTCRがうまく認識できるようにすることができる。そこで、TCR-pMHC相互作用をスクリーニングするために使用する多数のエピトープを提示するSABRライブラリ能を試験した。抗原未知の「オーファン」抗腫瘍TCRのT細胞抗原を探索するためのSABRライブラリを構築し、使用する戦略を作製した。まず最初に、ターゲット・エピトープのリストを、既存のデータベースから、又は腫瘍エキソーム・データから作製し、続いてMHC結合の予想を行った。ターゲット・エピトープをコードするプールしたオリゴヌクレオチド・ライブラリを合成し、図10Aに従ってSABRプラスミドにクローニングした。図10Aは、様々な実施形態による、カスタムSABRライブラリを構築する為のパイプラインを示す概略図を示す。図10Aは、様々な実施形態による、カスタムSABRライブラリを構築する為のパイプラインを示す概略図を示す。左パネル1002は、エピトープのリストを取得して合成する手順を示している。右パネル1004は、SABRライブラリの概略図を示している。
SABRを、腫瘍の免疫療法のための候補T細胞レセプター(TCR)を同定するために実施することがある。腫瘍の生検に由来するゲノムDNA又はRNAをまずシークエンシングし、その患者由来の非腫瘍組織と比較する。「ネオ抗原」と称される、前記腫瘍に特異的な突然変異は免疫療法の理想的なターゲットであり、患者の体内の他の部位に免疫反応を誘導しないことが期待される。これらの突然変異のリストを作製し、患者のタンパク質のアミノ酸配列を変化させない突然変異を除外する。このリストを、これらの突然変異を含む短いペプチド(クラスI MHCについては8~12アミノ酸、クラスII MHCについては12~17アミノ酸)のリストを作製するために使用する。次いで、前記ペプチド・リストを、短いオリゴヌクレオチド配列(これは、それらのペプチドを遺伝子的にコードしていて、SABRベクターへのクローニングに必要なヌクレオチド配列を隣接して含む)に変換する。これらのオリゴヌクレオチドを、適切な分子技術を用いて、合成し、次いでベクターにクローニングする。次いで、そのベクターを、適切な技術を使用して、細胞に入れる。本発明者らの場合、前記ベクターをクローニングするために、Gibsonアセンブリを単純化するIn-Fusionキットを使用した。得られたプラスミドからレンチウイルスを作製し、NFAT-GFP-Jurkat細胞に感染させた。この一群の細胞は、それぞれが固有のSABRを発現し、本発明者らがSABRライブラリと呼ぶものである。総じて、それぞれの細胞は、腫瘍の変異をもつ固有の短いペプチドに連結したMHC分子を含み、それらのMHC分子はシグナリング・ドメインに直接的に繋がっており、SABRを作り出す。十分な量の細胞をレンチウイルスに感染させ、前記一群の細胞が短いペプチドのリストにある全ての突然変異を網羅するようにした。
実施例1~5で使用した具体的な試薬を表6.1に詳述する。クローニング及びシークエンシングに使用したオリゴヌクレオチド・プライマーを表6.2に列挙する。A2-SABRライブラリのエピトープのリストを表6.3に示した
I型糖尿病(T1D)は、インスリン産生膵β細胞島が進行性に破壊されることによって引き起こされる自己免疫疾患である。T1Dの病態におけるT細胞の役割は、免疫学的な研究及び遺伝学的なリスク・ファクターの発見によって十分に確立されている。しかしながら、これらの遺伝学的なリスク・ファクターの免疫症状を結びつけるツールに対しては、アンメット・ニーズ(unmet need)が存在する。
クラスII MHCを含む抗原提示ドメインを含むSABRを試験して、シグナリング誘導能を測定した。実施例1及び6に記載の実験方法を用いて、クラスII MHC SABRによる誘導能を試験した。図15Aは、IAb-OVA及びHum IAb-OVA SABR、並びにOT-II TCRを認識した時のシグナリング誘導の概略図を示す。図15Bは、IAb-OVA及びHum IAb-OVA SABRをOT-II TCRが認識したときのシグナリング誘導を示す棒グラフを示す。図15Bに示すように、クラスII MHC SABRはシグナルを誘導することができたが、他のコンストラクトはシグナルを誘導しなかった。本結果は、クラスII MHCを含むSABRが、特異的なTCR-pMHC相互作用があったときに、シグナリングを誘導できることを示す。
SCDRコンストラクトを、例えば、A2 NYESO(がん特異的なMHCT抗原の組み合わせ)又はB27-KK10(HIV特異的なMHC-抗原の組み合わせ)の何れかを発現するように構築した。いくつかの実施形態では、A2及びB27のSCDRコンストラクトを構築することができ、ペプチドを使用して、例えば、NYESO又はKK10抗原の何れかを提示することができる。NFAT-GFP-Jurkatsは、SCTRコンストラクト又はSCDRコンストラクトを形質導入することがあり、そしてレポーター細胞としてペプチド抗原でパルスすることがある。前記レポーター細胞は、例えば、A2-NYESO特異的なTCR又はB27-KK10特異的なTCRの何れかを発現するJurkat細胞に形質導入して得ることがあり、そしてGFP+ 細胞の頻度を、フロー・サイトメトリーで測定することがある。図17Aは、%GFP+ 細胞を経時的に示す折れ線グラフを示す。図17Bは、本実験の代表的なフロー・サイトメトリー・プロットを示す。

ここで、前記ペプチド・エピトープは、表6.3又は表6.4の1種のペプチド・エピトープを含む。 - 前記抗原提示ドメインが前記MHCの細胞外ドメインを含む、請求項1に記載のSABR。
- 請求項1に記載のSABRをコードする核酸。
- 請求項3に記載の核酸を含む細胞。
- 前記MHCがクラスI MHCを含む、請求項1に記載のSABR。
- 前記MHCがクラスII MHCを含む、請求項1に記載のSABR。
- 請求項1に記載のSABR、
ここで:細胞内の前記シグナル伝達ドメインは、T細胞シグナリング・ドメインを含む;又は、
細胞内の前記シグナル伝達ドメインは、サイトカイン・レセプターに由来する、ここで、前記サイトカイン・レセプターは、IL2レセプター、IL4レセプター、EPOレセプター、GM-CSFレセプター、JAK-STAT、CCL10レセプター、Gタンパク質共役レセプター、若しくはTNFレセプター・スーパーファミリーのレセプターを含む;又は、
細胞内の前記シグナル伝達ドメインは、4-1BB(CD137)、CD28、CD27、DAP10、ICOS、OX40、PD1、CTLA4、TIM3、CD3ゼータ、Notch、synNotch、CD79A、CD79B、CD72、CD22、CD5、CD19、CD45、IL2レセプター、IL4レセプター、EPOレセプター、GM-CSFレセプター、JAK-STAT、CCL10レセプター、Gタンパク質共役レセプター、TNFレセプター・スーパーファミリーのレセプター、NK細胞レセプター、Fcレセプター、toll様レセプター、RIG-I様レセプター、若しくはNOD様レセプターのうちの1種以上のドメインを含む。 - 膜貫通ドメインを更に含む、請求項1に記載のSABR、

a) 4-1BB(CD137)、CD28、CD27、DAP10、ICOS、OX40、PD1、CTLA4、TIM3、CD3ゼータ、Notch、synNotch、CD79A、CD79B、CD72、CD22、CD5、CD19、CD45、IL2レセプター、IL4レセプター、EPOレセプター、GM-CSFレセプター、JAK-STAT、CCL10レセプター、Gタンパク質共役レセプター、TNFレセプター・スーパーファミリーのレセプター、NK細胞レセプター、Fcレセプター、toll様レセプター、RIG-I様レセプター、NOD様レセプター、若しくはMHC分子のうちの1種以上に由来する膜貫通ドメイン;又は、
b) 表0.3の1種以上の膜貫通ドメイン。 - 請求項1に記載のSABR、
ここで、前記シグナル伝達ドメインが、表0.3の1種以上のドメインを含む;又は、
ここで、前記抗原提示ドメインが前記シグナル伝達ドメインに融合している。 - 請求項1~2及び5~9の何れか一項に記載の、何れか1種以上のSABRを含む細胞。
- 請求項1~2及び5~9のSABRの何れか1種をコードするヌクレオチド配列を含む、単離した核酸分子。
- シグナリング細胞を調製する為の方法、
ここで、前記方法は以下を含む、
ターゲット細胞を提供すること;及び、
前記ターゲット細胞に、T細胞の表面で発現する少なくとも1種のT細胞レセプター(TCR)に対して指向性があるSABRをコードするヌクレオチド配列を含む核酸分子を導入すること、
ここで、前記SABRは、以下を含む、
シグナル伝達ドメインに連結したMHC;
前記MHCに共有結合したペプチド・エピトープ;
ここで、前記ペプチド・エピトープは、プールした一本鎖オリゴヌクレオチド・ライブラリに由来する、及び、
ここで、前記ペプチド・エピトープは、表6.3又は表6.4の1種のペプチド・エピトープを含む。 - 抗原探索の為の方法、
ここで、前記方法は以下を含む、
少なくとも1種のレポーター細胞において、請求項1~2、及び5~12の何れか一項に記載のSABRを発現させること、ここで、少なくとも1種のレポーター細胞が、抗原レセプターが抗原提示ドメインに結合した時に生じるシグナル伝達のイベント発生時に、測定可能なシグナルを生成する;
前記少なくとも1種のレポーター細胞を、前記SABRへの結合に関して試験する抗原レセプターとインキュベートすること;
前記抗原レセプターが結合するときに、少なくとも1種のレポーター細胞中に測定可能なシグナルが存在することを検出すること;並びに、
前記測定可能なシグナルを産生する少なくとも1種のレポーター細胞を同定し、それによって、前記レポーターを有する細胞中のSABRを前記抗原レセプターと関連付けることによって、抗原を同定すること。 - 以下を含むライブラリ:
請求項1~2、及び5~9の何れか一項に記載のSABR;並びに、
少なくとも1種の候補抗原レセプター。 - 請求項14に記載のライブラリ、
ここで、前記少なくとも1種の抗原レセプターが細胞表面上で発現し、ここで、前記細胞が抗原レセプター細胞である;
ここで、前記SABRがレポーター細胞表面上で発現し、その結果、前記SABRが前記抗原レセプターに結合すると、前記細胞が検出可能なマーカーを呈する、ここで、前記レポーター細胞がNFAT-GFP-Jurkat細胞を含む;
ここで、前記抗原レセプター細胞が、TCRを含むT細胞を含む;又は、
ここで、前記抗原レセプター細胞が、オーファンTCRを発現する細胞を含む。 - 以下を含む組成物:
請求項1、2及び5~9の何れか一項に記載のSABRを含む治療用T-細胞。 - 細胞外のペプチド-MHC複合体を含む治療用T細胞を含む治療用組成物、
ここで、前記ペプチド-MHC複合体は、以下を含む、
シグナル伝達ドメインに連結した抗原提示ドメイン、ここで、前記抗原提示ドメインは、MHCを含む;
前記MHCに共有結合したペプチド・エピトープ、ここで、前記ペプチド・エピトープは、プールした一本鎖オリゴヌクレオチド・ライブラリに由来する、及び、
ここで、前記ペプチド・エピトープは、表6.3又は表6.4の1種のペプチド・エピトープを含む。 - 以下を含むSABR:
MHC及びペプチド・エピトープを含む細胞外結合ドメイン;

細胞内シグナリング・ドメイン、
