Description
本発明は、パルボウイルスB19の検出のための新規なプライマーおよびプローブならびにそれらを含むキットに関する。さらに、本発明は、これら新規なプライマーおよびプローブを使用できる方法、特に、均質ポリメラーゼ連鎖反応(homogeneous polymerase chain reaction)法に関する。さらに、本発明は、これら新規なプライマーおよびプローブの使用に関する。
パルボウイルスB19感染症は、免疫が正常な個体では通常軽微な経過をたどるありふれた小児期の疾病であり、伝染性紅斑または第5病として知られる特徴的な発疹を生じる(非特許文献1)。感染は、慢性の溶血性疾患患者では、重度の関節痛と一過性の骨髄無形成クリーゼ(crisis)を伴う可能性がある(非特許文献2)。先天性貧血および脈管炎も記載されている(非特許文献3)。最近になって、このウイルスは、肝炎および心筋炎と関係している(非特許文献4;非特許文献5;非特許文献6)。母体が妊娠中に感染すると、このウイルスは、胎児に伝染して、水症、自然流産、または子宮内死を引き起こす(非特許文献7)。呼吸経路による伝染以外にも、汚染された血液および血液製剤を介してパルボウイルス19による感染が起こることもある(非特許文献8)。後者は、米国食品医薬品局によって認識されており、その結果、パルボウイルス19の核酸試験(NAT)は、ドナーのスクリーニングではなく、製造工程内試験(in-process testing)とされるべきだという提言となった。
パルボウイルスB19は臨床上重要であるため、生物学的試料においてこのウイルスを検出することができる更なるプライマーおよびプローブに対する需要が存在する。
(a)標的核酸を含むと推測される試料を提供する工程、

プローブが、配列番号:5の核酸配列またはその相補配列の少なくとも12個の連続したヌクレオチドからなること
を特徴とする方法を提供する。

一般:
200μLの標本投入量で、製造者の指示に従ってCOBAS AmpliPrep装置上で全核酸単離(TNAI)キット(どちらもRoche Diagnostics GmbH, D-68305 Mannheim, Germany)を用いて、EDTA血漿、クエン酸血漿、およびヒト血漿の試料調製を行なった。次に、50μLの溶出液を人手によって特別のPCR用チューブ(k-チューブという)に移して、50μLのPCR反応用混合液と混ぜた。核酸の増幅および検出を、以下のPCRプロフィールを用いてCOBAS TaqMan解析装置(Roche Diagnostics GmbH, D-68305 Mannheim, Germany)上で動的PCRにより行った。
さまざまなプライマーの組み合わせの比較
NS1遺伝子の高度に保存された領域を含むTaqManプローブ(STS15)を設計した。このプローブは、配列番号11の5'-CCCCGGGACCAGTTCAGGAGAATCAT-3'(Shade R.O. ら, J. Virol. 58 (1986) 921-936に記載されたヌクレオチド番号(nt)2070-2095)を有する。最近傍法(Nearest Neighbor Method)を適用した場合(OLIGO, Molecular Biology Insights, Inc, CO, USA)、このプローブの融解温度(Tm)は約80℃である。次に、以下
・Tm 59〜63℃、
・最近になって発見された新変異株を含む、公開されたエリスロウイルスの配列(Nguyen Q. T.ら, Virology 301 (2002)374-80;Servant A.ら, J. Virol. 76 (2002) 9124-34)とミスマッチが全くないか、より少ない、
・誤ったプライミングがより少ない、
・プライマーがAまたはCで終る、
の基準に適合するようプライマー配列を設計した。

プライマーSTS17、STS18、およびプローブSTS15による分析感度
感度を測定するために、パルボウイルスB19 DNAの世界保健機関による基準物質(国立生物学的製剤研究所[NIBSC]の第1回国際標準2000パルボウイルスB19 DNA 500000 IU/mL;コード番号99/800)をEDTA血漿に1000〜10 IU/mLに連続希釈したものを、200μlの標本投入量で上記抽出法を用いて12回反復して処理した。50μLの溶出液を、人手にてk-チューブに移し、50μlの活性化MMxと混合し、その後、PCRのために取り出した(詳細については、実施例1参照)。Probit解析アルゴリズムによると、感度は、ヒット率(hitrate)95%で26 IU/mLであることが分かった。表1は、この実験の結果をまとめたもので、対応する投入濃度におけるヒット率を示している。図6は、選択した増幅産物のアガロースゲル電気泳動解析の結果を示す。
異なったプライマーの組み合わせによる精密試験
STS17/18のプライマー組み合わせによる精密度を、STS15プローブとともにSTS14/16の組み合わせと比較して評価した。上記処理を行った後、異なる2日間に46回反復して1E4 IU/mLのPelispy Parvo-B19 DNA操作対照(VQC Laboratory, Alkmaar, NL)を抽出した。上記実施例1に記載したような動的PCRによって溶出液を解析した。ct-値を基準にした全体のCVは、STS17/18のプライマー組み合わせの場合には2.18%であることが分かったが、STS14/16の組み合わせでは4.89%のCVを含む(表2)。
異なったプライマーの組み合わせによる特異性試験
異なったプライマーの組み合わせと、パルボウイルスB19ゲノムのNS1遺伝子内に位置するプローブSTS15とで特異性を評価した。実施例1から一般的な処理法(反応混合液、PCRプロトコル)を採用した。ドイツ赤十字の献血センター(Munich, BRD)から新鮮な通常の献血の供給を受けて、上記したように抽出した。以下の表3は、この解析結果を示し、調べた組み合わせのすべてについて特異性が100%であることを示している。
PCRの精密さに対する反応用混合組成物の影響
この実験の目標は、反応用混合組成物が、パルボウイルスB19のNS1領域を標的とするPCR反応の精密さに対して有意な影響を及ぼすか否かを解析することであった。上記実施例4に記載した反応用混合液、および2種類の市販されている調製済み反応用混合液(COBAS TaqMan Generic DNA増幅用キット、COBAS TaqMan Generic RNA増幅用キット)に、STS17/18のプライマー組み合わせ(各最終濃度0.4μM)およびSTS15プローブ(最終濃度0.1μM)を加えた。実施例3に記載した1E4 IU/mLのPelispy Parvo-B19 DNA操作対照を、各反応用混合液あたり20回反復して抽出し、実施例1に従って解析した。図7は、CVが4.4%である市販のDNA反応用混合液、およびCVが2.3%である実験室内調製反応用混合液と比較すると、市販のRNA反応用混合液が、最も低い0.5%というCVから判断して最も優れた精密度とともに最も低いct-値を含んでいることを示している(表4)。

(d)工程(c)の増幅された標的核酸を検出する工程
を含む、試料中のパルボウイルスB19の核酸配列を含む標的核酸を検出する方法。 - (c1)プローブが標的核酸に結合する条件下で、試料をプローブと接触させる工程
を工程(c)と工程(d)の間にさらに含み、
