本発明の1つの態様は、本発明のバイオマーカーに対応するポリペプチド、またはそのようなポリペプチドの部分をコードする核酸を含めた、本発明のバイオマーカーに対応する単離された核酸分子に関する。本発明の核酸分子は、ここに同定されたMCRに存在する核酸分子を含む。本発明の単離された核酸分子は、本発明のバイオマーカーに対応するポリペプチドをコードする核酸分子、およびそのような核酸分子のフラグメント、例えば、核酸分子の増幅または突然変異のためのPCRプライマーとして用いられるのに適したものを含めた、本発明のバイオマーカーに対応する核酸分子を同定するためのハイブリダイゼーションプローブとして用いるのに十分な核酸分子も含む。本明細書中で用いるように、用語「核酸分子」は、DNA分子(例えば、cDNAまたはゲノミックDNA)およびRNA分子(例えば、mRNA)およびヌクレオチドアナログを用いて生じさせたDNAまたはRNAのアナログを含むことを意図する。核酸分子は一本鎖または二本鎖とすることができるが、好ましくは、二本鎖DNAである。
本発明の1つの態様、本発明の個々のバイオマーカーに対応する単離された蛋白質、およびその生物学的に活性な部分、ならびに本発明のバイオマーカーに対応するポリペプチドに対して向けられた抗体を生起するための免疫原として用いるのに適したポリペプチドフラグメントに関する。1つの実施形態において、バイオマーカーに対応する天然ポリペプチドは、標準的な蛋白質精製技術を用いる適当な精製スキームによって細胞または組織源から単離することができる。もう1つの実施形態において、本発明のバイオマーカーに対応するポリペプチドは組換えDNA技術によって生産される。組換え発現の代替法として、本発明のバイオマーカーに対応するポリペプチドは標準的なペプチド合成技術を用いて化学的に合成することができる。
本発明のもう1つの態様は、本発明のバイオマーカーに対応するポリペプチド(またはそのようなポリペプチドの部分)をコードする核酸分子を含有するベクター、好ましくは発現ベクターに関する。本明細書中で用いるように、用語「ベクター」は、それが連結していたもう1つの核酸を輸送することができる核酸分子をいう。ベクターの1つのタイプは「プラスミド」であり、これはさらなるDNAセグメントを連結することができる環状二本鎖DNAループをいう。ベクターのもう1つのタイプはウイルスベクターであり、そこでは、さらなるDNAセグメントをウイルスゲノムに連結することができる。ある種のベクターは、それが導入される宿主細胞中で自律複製が可能である(例えば、細菌複製起点を有する細菌ベクター、およびエピソーム哺乳動物ベクター)。他のベクター(例えば、非−エピソーム哺乳動物ベクター)は、宿主細胞への導入に際して宿主細胞のゲノムに組み込まれ、それにより、宿主ゲノムに沿って複製される。さらに、ある種のベクター、すなわち発現ベクターは、それが操作可能に連結された遺伝子の発現を指令することができる。一般には、組換えDNA技術で利用される発現ベクターは、しばしば、プラスミド(ベクター)の形態である。しかしながら、本発明は、同等な機能を発揮する、ウイルスベクター(例えば、複製欠陥レトロウイルス、アデノウイルス、およびアデノ−関連ウイルス)のような発現ベクターのそのような他の形態を含むことを意図する。
本発明は、癌、例えば、膵臓癌、例えば、膵臓腺癌を有する、またはその危険性がある(またはそれに対して感受性である)被験体、例えば、ヒトを処置する予防的治療的双方の方法を提供する。本明細書中で用いるように、被験体の「治療」は、疾患または疾病、疾患または疾病の兆候、または疾患または疾病の危険性(またはそれに対する感受性)を治癒し、阻害し、回復し、軽減し、緩和し、改変し、救済し、和らげ、改善し、または影響させる目的で、治療剤の、疾患または疾病を有し、疾患または疾病の兆候を有し、疾患または疾病の危険性がある(またはそれに対して感受性の)被験体への適用または投与、または治療剤の被験体からの細胞または組織への適用または投与を含む。本明細書中で用いるように、「治療剤」または「化合物」は、限定されるものではないが、低分子、ペプチド、ペプチドミメティックス、ポリペプチド、RNA干渉因子、例えば、siRNA分子、抗体、リボザイム、およびアンチセンスオリゴヌクレオチドを含む。
本発明のバイオマーカーに対応する(ここでは「活性化合物」または「化合物」ともいわれる)低分子、ペプチド、ペプトイド、ペプチドミメティックス、ポリペプチド、RNA干渉因子、例えば、siRNA分子、抗体、リボザイムおよびアンチセンスオリゴヌクレオチドを投与に適した医薬組成物に取り込むことができる。そのような組成物は、典型的には、低分子、ペプチド、ペプトイド、ペプチドミメティックス、ポリペプチド、RNA干渉因子、例えば、siRNA分子、抗体、リボザイム、またはアンチセンスオリゴヌクレオチドおよび薬学的に受容可能な担体を含む。本明細書中で用いるように、用語「薬学的に受容可能な担体」は、医薬投与に適合する、いずれかのおよび全ての溶媒、分散媒体、コーティング、抗菌および抗真菌剤、等張および吸収遅延剤等を含むことを意図する。薬学的に活性な物質のためのそのような媒体および剤の使用は当該分野でよく知られている。いずれかの慣用的な媒体または剤が活性な化合物と適合しない限りを除き、組成物におけるその使用が考えられる。補助的な活性化合物の組成物に配合することもできる。
また、本発明は、予測医療の分野にも関し、ここに、診断アッセイ、予後アッセイ、薬理ゲノミクスス,およびモニタリング臨床試験が予後(予測)目的で用いられ、それにより、個体を予防的に処置する。したがって、本発明の1つの態様は、本発明の1以上のバイオマーカーに対応するポリペプチドまたは核酸の量、構造および/または活性を測定して、個体が癌を発症する危険性があるか否かを判断するための診断アッセイに関する。そのようなアッセイは、予後または予測目的で用いて、それにより、癌の開始に先立って個体を予防的に処置することができる。
1.コピー数の検出のための方法
特定のバイオマーカーまたは染色体領域(例えば、MCR)のコピー数を評価する方法は当業者によく知られている。染色体獲得または喪失の存在または不存在は、単に、個々に同定された領域またはバイオマーカーのコピー数の測定によって評価することができる。
バイオマーカー発現レベルは、癌の、または癌を発症する危険性の診断方法として圧制することもできる。本発明のバイオマーカーの発現は、転写された分子または蛋白質の発現を検出するための広く種々のよく知られた方法のいずれかによって評価することができる。そのような方法の非限定的例は分泌された細胞−表面,細胞質、または核蛋白質の検出のための免疫学的方法、蛋白質精製方法、蛋白質機能または活性アッセイ、核酸ハイブリダイゼーション方法、核酸逆転写方法,および核酸増幅方法を含む。
バイオマーカー蛋白質の活性またはレベルは、発現されたポリペプチドを検出するまたは定量することによって検出および/または定量することもできる。ポリペプチドは、当業者によく知られた多数の手段のいずれかによって検出し、定量することができる。これらは電気泳動、毛細管電気泳動、高速液体クロマトグラフィー(HPLC)、薄層クロマトグラフィー(TLC)、高拡散クロマトグラフィー等のような分析的生化学方法、または液体またはゲル沈殿反応、免疫拡散(一重または二重)、免疫電気泳動、ラジオイムノアッセイ(RIA)、酵素−結合免疫吸着検定法(ELISA)、免疫経口アッセイ、ウェスタンブロッティング等のような種々の免疫学的方法を含むことができる。当業者であれば、細胞は本発明のバイオマーカーを発現するか否かを決定するのに用いる公知の蛋白質−抗体検出方法を容易に適合させることができる。
本発明は、癌試料中のバイオマーカーの構造的改変、例えば、突然変異または対立遺伝子変種を、正常な、例えば、対照試料中のバイオマーカーの構造的改変、例えば、突然変異と比較することによって、被験体が癌を罹患しているか、または癌を発症する危険性があるかを評価する方法も提供する。癌試料中のバイオマーカーにおける構造的改変、例えば、突然変異または対立遺伝子変種の存在は、被験体が癌を罹患していることを示す。
本発明のバイオマーカーの量および/または活性に対する刺激または阻害効果を有する剤またはモジュレーターを個体に投与して、被験体において癌を(予防的または治療的に)処置することができる。そのような処置の関連において、個体の薬理ゲノミクスス(すなわち、個体の遺伝子型および外来性化合物または薬物に対する個体の応答の間の関係の研究)を考えることができる。治療剤の代謝の差は、薬理学的に活性な薬物の用量および血中濃度の間の関係を改変することによって、ひどい毒性または治療的失敗に導きかねない。かくして、個体の薬理ゲノミクススは、個体の遺伝子型の考慮に基づいて予防的または治療的処置についての効果的な剤(例えば、薬物)の選択を可能とする。そのような薬理ゲノミクススをさらに用いて、適当な投与量および治療レジメンを決定することができる。従って、個体における本発明の量、構造および/または活性を測定して、それにより、個体の治療的予防的処置のための適当な剤を選択することができる。
本発明のバイオマーカーの量、構造および/または活性についての剤(例えば、薬物化合物)の影響のモニタリングは、基本的な薬物スクリーニングにおいてのみならず、臨床試験においても適用することができる。例えば、バイオマーカーの量、構造および/または活性に影響する剤の有効性は、癌の治療を受けている被験体の臨床試験においてモニターすることができる。好ましい実施形態において、本発明は、(i)剤の投与に先立って被験体からプレ−投与試料を得:(ii)プレ−投与試料において本発明の1以上の選択されたバイオマーカーの量、構造および/または活性を検出し;(iii)被験体から1以上の投与後試料を得;(iv)投与後試料においてバイオマーカーの量、構造および/または活性を検出し;(v)プレ−投与試料におけるバイオマーカーの量、構造および/または活性を投与後試料または複数試料におけるバイオマーカーの量、構造および/または活性と比較し;次いで、(vi)剤の被験体への投与をそれに従って改変する工程を含む、被験体の剤(例えば、アゴニスト、アンタゴニスト、ペプチドミメティック、蛋白質、ペプチド、抗体、核酸、アンチセンス核酸、リボザイム、低分子、RNA緩衝剤、または他の薬物候補)での処置の有効性をモニターする方法を提供する。例えば、剤の増大した投与は、検出されるよりも高いレベルまでバイオマーカーの量および/または活性を増加させ、すなわち、剤の有効性を増加させるのが望ましくあり得る。別法として、剤の減少した投与は、検出されるよりも低いレベルまでバイオマーカーの量および/または活性を減少させ、すなわち、剤の有効性を減少させるのが望ましくあり得る。
本発明のバイオマーカーは、病期、特に、膵臓癌、例えば、膵臓腺癌に導く、1以上の疾病または病期に対する、または疾患に対する代理マーカーとして働くことができる。本明細書中で用いるように、「代理バイオマーカー」は、疾患または疾病の不存在または存在に、または疾患または疾病の進行に(例えば、腫瘍の存在または不存在に)相関する目的生化学バイオマーカーである。そのようなマーカーの存在または量は疾患とは独立している。従って、これらのマーカーは、処置の特定のコースが病期または疾病を小さくするのに効果的であるか否かを示すよう働くことができる。代理マーカーは、病期または疾病の存在または程度が標準的な方法(例えば、初期段階腫瘍)を通じて評価するのが困難である場合、または潜在的に危険な臨床的終点に到達する前に疾患進行の評価が望まれる場合に特に用いられる(例えば、心血管病の評価は、代理バイオマーカーとしてのコレステロールレベルを用いてなすことができ、HIV感染の分析は、心筋梗塞または充分に発症したAIDSの望ましくない臨床的結果に充分に先立って、代理バイオマーカーとしてのHIV RNAレベルを用いてなすことができる)。当該分野における代理マーカーの使用の例は:Koomen et al.(2000) J.Mass.Spectrom.35:258−264;およびJames(1994) AIDS Treatment News Archive 209を含む。
限定的なものと解釈されるべきでない以下の実施例によって本発明をさらに説明する。本出願を引用して出願されたすべての文献、図面、配列表、特許および公開された特許出願の内容はここに引用して援用する。
A.材料および方法
条件Ink4a/Arfマウス株の作成
ジフテリアトキシン(DT)に対する陰性選択マーカー、ネオマイシンアセチルトランスフェラーゼ(Neo)、Frt部位およびloxP部位を運ぶpKOII標的化ベクターにInk4a/Arf遺伝子座をサブクローン化した(図7)。胚幹(ES)細胞をエレクトロポレーションし、標準的な技術によって選択した。PstI制限酵素および標的化構築体に対して外部である3’フラグメントを用い、クローンをサザン分析によってスクリーニングした(図7)。未分化胚芽細胞注射を標的化クローンで行い、伝達キメラマウスをCAGG−Flpeおよびトランスジェニックマウスまで育種して、Ink4a/Arf lox対立遺伝子を得た。これらのマウスをFVB/nバックグラウンドで育種した(戻し交配4世代)。マウスをサザン分析および多重PCR(プライマーおよび条件が要求に応じて入手可能である)によって遺伝子型分けした。対立遺伝子の機能的テストでは、これらのマウスをEIIA−Creの一般的デリーター株(Lakso、 M.、 J et al.(1996) Proc Natl Acad Sci USA 93:5860−5)に交配し、その結果、サザンブロットによって評価されるようにエクソン2および3が効果的に欠失された。MEF単離および培養、Cre−媒介欠失および3T3アッセイを含めた、マウス胚線維芽細胞(MEF)においてInk4a/Arflox対立遺伝子の機能性をテストする方法は記載されているように行った(Bardeesy、 N.、 et al.(2002b) Nature 419:162−7)。
LSL−KrasG12Dノック−イン株(Jackson, E.L.et al.(2001) Genes Dev 15:3243−8)およびPdx1−Creトランスジェニック株(Gu、G.,et al.(2002) Development 129:2447−57)をInk4a/Arflox/loxマウスまで育種して、遺伝子型Pdx1−Cre;Ink4a/Arflox/+およびLSL−KrasG12D;Ink4a/Arflox/loxを得た。これらの株を交配して、実験コホートを得た。マウスをスロットブロットおよびPCRによって表現型分けした。
組織を10%ホルマリン中で一晩固定し、パラフィンに包埋した。免疫組織化学では、スライドをキシレンに脱パラフィン化し、エタノール中で順次再水和した。抗原検索を必要とする抗体では、製造業者の支持に従って、Antigen Unmasking Solution(抗原マスク解除溶液)(Vector)を用いた。スライドを過酸化水素(0.3ないし3%)中でクエンチして、内因性ペルオキシダーゼ活性をブロックし、次いで、自動化緩衝液(Automation Buffer)(Biomeda)中で洗浄した。スライドを5%正常血清中で室温にて1時間ブロックした。スライドをブロッキング緩衝液中に希釈された一次抗体と共に4℃にて一晩インキュベートした。アビジン−ビオチンペロキシダーゼ複合体方法(Vector)を用い、スライドをヘマトキシリンで逆染色した。スライドをエタノール中で順次脱水し、キシレンで清浄し、Permount(Fisher)で設置した。抗体および希釈はアミラーゼ、1:500(Calbiochem)、インスリン1:100(Dako)、TROMA3(サイトケラチン19) 1:10、およびEGFR、1:50(Cell Signaling)であったEGFRおよびサイトケラチン染色は抗原マスク解除を必要とした。ビオチニル化DBAレクチン(Vector)は1:100で用いた。
新たに単離された腫瘍検体を滅菌したカミソリの刃でミンチし、ディスパーゼII/コラゲナーゼ(各々4mg/mL)で37℃にて1時間消化し、次いで、RPMI+20%胎児ウシ血清に再度懸濁し、ビトロゲン/フィブロネクチン被覆プレート上に摂取した。細胞をトリプシン処理によって継体した。全ての実験は7世代未満の培養した細胞で行った。
各々製造業者に従い、RNAをTrizol試薬(Gibco)によって単離し、RQ1 DNAse(Promega)で処理し、次いで、RNAeasyキット(Qiagen)によって精製した。RNAはSuperscript II(Gibco)を用いて逆転写した。PCRプライマーは、一連の重複する400ないし500bpフラグメントとして全Smad4およびp53コーディング領域を増幅した。
Smad4では、プライマー対は以下のものであった:
1%Triton X−100中で組織または細胞ペレットを音波処理した。50μgの溶解物を4ないし12%ビス−トリスNuPAGEゲル(Invitrogen)で解像し、PVDF膜に移した。膜をp16 Ink4a(M−156, Santa Cruz)、p53(Ab−7, Oncogene Research)、Smad4(B−8, Santa Cruz)、p21(C−19, Santa Cruz)、p19 Arf(Ab−80, Abcam)、およびチューブリン(DM−1A, Sigma)につきブロットした。p53誘導では、10Gyにおいてセシウム源(カナダ国の原子エネルギー委員会(Atomic Energy Comission))を用いて細胞を照射し、4時間後に収穫した。活性化されたRasレベルの測定では、製造業者の指示に従ってRas活性化アッセイキット(Upsate)を用いた。
PCRプライマーは、エクソン1を含むKrasゲノミックDNAの154bp産物を増幅するように設計した。
膵臓−特異的KrasG12D発現およびInk4a/Arf欠失を持つマウス株の創製
ヒト膵臓腺癌で遭遇する2つのシグニチャー遺伝病変のユニークかつ協同的な相互作用をモデル化するために、潜在的KrasG12Dノック−イン対立遺伝子(LSL−Kras)(Jackson, E.L.et al.,(2001) Genes Dev 15:3243−8)および/または条件Ink4a/Arfノックアウト対立遺伝子を生殖系に保有するマウス株を特徴付けた。従前に記載されているように(Jackson, E.L.et al,.,(2001) Genes Dev 15:3243−8)、転写ストッパーエレメントのCre−媒介切除に続いて、LSL−KrasG12D対立遺伝子を内因性レベルで発現させ、これは、与えられた癌のタイプにつき適当な細胞起源におけるKrasG12Dの指向性発現を助けることができる。条件Ink4a/Arf対立遺伝子(Ink4a/Arflox)はエクソン2および3のCre−媒介切除を保持するように作成し、それにより、p16INK4Aおよびp19ARF蛋白質を共に排除した(図7)。この対立遺伝子の性能を遺伝子的に、かつ機能的に評価した:1)Ink4a/Arflox/loxマウスのEIIA−Cre構成的デリーター株への交配は予期された欠失産物を持つ子孫を生じ、2)INK4a/Arflox/loxマウス胚線維芽細胞は正常なレベルのp16INK4Aおよびp19ARFを示し、野生型細胞に対する同様なキネティックスの継体−誘導老化を受け、他方、Creレコンビナーゼをコードするレトロウイルスでのこれらの細胞の感染はp16INK4Aおよびp19ARFの発現をなくし、不滅細胞の増殖をもたらし、3)Ink4a/Arflox/loxマウスは野生型マウスに対して同様な腫瘍発生および生命スパンを示した(図7)。これらのデータは、Ink4a/Arflox対立遺伝子が野生型機能を保持し、Ink4aおよびArf双方をCreレコンビナーゼ活性によってなるとすることができることを示す。KrasG12D対立遺伝子を発現し、膵臓における条件Ink4a/Arf対立遺伝子の双方のコピーを特異的に欠失するために、全ての膵臓系列(内分泌、外分泌および管細胞)(Gu, G.,et al,(2002) Development 129:2447−57)において効果的にloxP−含有対立遺伝子を欠失することが依然示されたPdx1−Cre導入遺伝子を利用した。
局所的侵入および転移拡大は、進行したヒト膵臓腺癌の病理学的ホールマークである。Pdx1−Cre;LSL−KrasG12D;Ink4a/Arflox/lox動物に生起する膵臓腫瘍は、十二指腸、胃、肝臓および秘蔵を含めた隣接器官の広範な侵入を示した(表1,図3,c,e)。腹膜後腔および横隔膜の腫瘍侵入も観察された。さらに、リンパ系および血管系の侵入はしばしば検出され、これらの新生物の転移可能性を示唆する観察であった。顕著には腫瘍の腺および退形成成分は共に観察され、侵入腫瘍細胞はCk−19に 対して陽性に染色されることが示された(図3f)。
KRAS活性化およびホモ接合性Ink4a/Arf欠乏によって生じたより早い段階の腫瘍発生を良好に理解するために、3、4、5および6週齢において、外方に正常なPdx1−Cre;LSL−Kras;Ink4a/Arflox/loxおよびPdx1−Cre;LSL−Kras;Ink4a/Arflox/+同腹子についてオートプシーシリーズを行った。全ての年齢において、Pdx1−Cre;LSL−KrasG12D;Ink4a/Arflox/+動物は稀なおよび単離されたPanIN−1a病巣に関して正常な肉眼的膵臓組織学を呈した。3週において、Pdx1−Cre;LSL−Kras;Ink4a/Arflox/lox動物は一義的に正常な膵臓組織学を有し;しかしながら、この時点においては低グレードの管病巣も全てのマウスで観察された(図4b,n=6マウス)。低グレードのPanIN病巣に加えて、これらのマウスのうち2匹は悪性管細胞の偶然の病巣をやはり示した。4週までは、これらのマウス(n=4)は同腹子に対して増大した総数およびより高いグレードの膵臓管病巣を有した(図4c)。さらに、この年齢において初期段階腺癌が検出され、重要なことには、これらの腫瘍はそれらの最も初期の発端から管および退形成形態を共に示した(図4d)。5週において、ほとんどのマウスは小さな多病巣膵臓腺癌を呈したが、限定的なシリーズのセクショニングは、いくつかの動物が進行したPanINを有するに過ぎず、率直な悪性疾患まで未だ進行していないことを明らかとした(図4e)。注目すべきは、数個の場合において、進行したPanIN病巣が侵入的管および退形成腫瘍細胞で囲まれて見出された(図4f)、これは、そのようなPanIN病巣の進行から生起するこれらの腫瘍と合致する観察である。6週齢までは、分析した全てのPdx1−Cre;LSL−KrasG12D;INk4a/Arflox/loxマウスは小さな膵臓腺癌を有し(n=5)、成体マウスで生起する侵入的腫瘍に似た組織学であった。かくして、一旦開始すれば,Pdx1−Cre;LSL−KrasG12D;Ink4a/Arflox/loxマウスにおける膵臓管病巣は侵入的膵臓腺癌への迅速な組織学的および進行を受けるようである。これらの特徴は、ヒト管腺癌が、INK4A/ARF機能の喪失に際して悪性疾患に向かって進行する活性化KRAS突然変異を持つPanIN病巣に由来するモデルを支持する。
腫瘍の分子分析を行って、ヒト膵臓腺癌において普通に改変された経路の状態を決定した。Pdx1−Cre;LSL−KrasG12Dマウスからの全膵臓溶解物が、年齢にマッチした野生型対照(図5a)と比較してRas−GTPの中程度の上昇を示し、これは、突然変異体の構成的に活性なKrasG12D対立遺伝子の発現に合致する。さらに、Ras−GTPのレベルはPdx1−Cre;LSL−KrasG12D;Ink4a/Arflox/lox腫瘍溶解物において有意に上昇し(図5a)、これは、活性化されたKRASシグナリング経路が働いたままである、進行した段階の腫瘍においてさえさらに増強され得るが、この増加は、腫瘍−対−正常膵臓において細胞型の改変されたバランスをあるいは反映することができようことを示す。
本発明の動物モデルの組織学的および臨床的確証を確立したので、膵臓癌特異的血清バイオマーカーの同定のためのこれらのモデルの適用可能性に取り組んだ。加えて、膵臓腺癌についての段階−特異的バイオマーカーの総括的な同定に対し、Smad4、p53、Ink4a、Arf、およびLkb1の機能の喪失を含めた、特定の遺伝的病巣に対して特異的なバイオマーカーを開発した。例えば、Pdx1−Cre;LSL−KrasG12D;Ink4alox/lox;Pdx1−Cre;LSL−KrasG12D;p53lox/lox;Pdx1−Cre;LSL−KrasG12D;SMAD4lox/lox;Pdx1−Cre;LSL−KrasG12D;Lkb1lox/lox。これらのバイオマーカーは、臨床的に無兆候被験体における初期段階の疾患の検出のための、ならびに膵臓癌の種々の段階のための診断のための高度に感受性であり、迅速かつコスト的に有利なスクリーニング方法の開発を可能とするように働く。非−侵入的テスト関連血清分析は、ルーチン的臨床試験の意味で危険性があり得る被験体の迅速な評価を可能とする。
ヒト固体腫瘍は、しばしば、広範な染色体再編成を受け、正常な染色体物質およびトランスローケーションの獲得または喪失、または2つの異なる染色体の間の異常な融合に導く、新規なキメラ蛋白質の生産に導く、増幅および欠失を含めた顕著な細胞発生異常を呈する。「ゲノミック不安定性」のこのプロセスは、細胞の染色体物質の一体性を支配する分子メカニズムの破壊を通じて起こり、得られた細胞形成異常は、悪性新生物の病因に寄与すると考えられる。
細胞系および一次腫瘍
全ての一次腫瘍は、Ink4a/Arfまたはp53条件腫瘍サプレッサー対立遺伝子いずれかを保有するPdx−Cre;LSL−KrasG12Dマウスから獲得した。マウスに膵臓腺癌を発生させ、低継体細胞系はこれらの腫瘍に由来した。他の条件腫瘍サプレッサー対立遺伝子、例えば、Pdx1−Cre;LSL−KrasG12D;Ink4alox/lox;Pdx1−Cre;LSL−KrasG12D;p53lox/lox;Pdx1−Cre;LSL−KrasG12D;SMAD4lox/lox;Pdx1−Cre;LSL−KrasG12D;Lkb1lox/lox;を保有するマウスもまた腫瘍を発生させ、これは後に記載するように分析で用いる。
製造業者の指示に従って(Gentra System Lie, Minneapolis, MN)、細胞系および一次腫瘍からのゲノミックDNAを抽出した。修飾を施した(詳細については、Aguirre, A.J., et al.(2004) Proc Natl Acad Sci USA 101, 9067−72参照)公表されたプロトコル(Pollack, J.R., et al.(1999a) Nat Genet 23, 41−46)に従って、ゲノミックDNAをフラグメント化し、ランダム−プライム標識した.標識されたDNAをヒトcDNAマイクロアレイまたはオリゴマイクロアレイいずれかにハイブリダイズさせた。該cDNAマイクロアレイは、それに対してほぼ11,211のユニークなマップ位置が規定された(NCBI, Build 34)、13,281のマッピング可能なクローンと共に14,160のcDNAクローン(Agilent Technologies, Human 1クローンセット)を含む。マッピングされたエレメントの間のメジアン間隔は72.7キロ塩基であり;間隔の94.1%は1Mb未満であり、98.9%は3Mb未満である。該オリゴアレイは22Kのオリゴヌクレオチド(Agilent Technologies)を含む。全てのプローブは、ヒト/マウスゲノム配列の最も遅いドラフト(NCBI, Build 34)にてBLAST整列に付した。BLAST結果に基づき、マッピングできないプローブを排除し、これは55bp未満のベストヒットの整列長と任意に定義され;およびベストヒットの整列長につき95%異常の第二のベストヒットスコアを有することによって同定された未−情報的プローブと定義された。これらの基準はヒトアレイについて16022の情報的プローブを選択した。マッピングされたエレメントの間のメジアン間隔は54.7キロ塩基であり、間隔の96.7%は1Mb未満であり、および99.5%は3Mb未満である。
遺伝子座は、以下の規則に基づいてセグメント化データに適用された自動化アルゴリズムによって定義される:
1.0.4を超える、または−0.4未満のセグメントを改変されたと同定した。
6.MCRは、高度に改変されたセグメントの出現をカウントすることによって計算されたピーク再発の少なくとも75%を有する連続スパンと定義された。もし2つのMCRが1つのみの位置のギャップによって分離されれば、それらは合わせた。もし遺伝子座において3を超えるMCRがあれば、全領域は単一複合体MCRとして報告された。
各MCRについては、ピークセグメント値を同定した。利得または喪失の再発は、従前に定義されたより低い閾値に基づいて全ての試料を横切って計算した(〜+/−0.11)。セグメント値または長さについての閾値とは独立した再発のさらなる尺度として、増幅された領域については0を超える、欠失された領域については0未満の全てのセグメント価のメジアンを取ることによって、メジアン異常(MA)を各プローブ位置について計算した。値のこの対を、各試料プロフィールにおいてプローブ標識を独立して順序を入れ替えた後に得られた値の分布に対して比較した。MAの大きさが順序を入れ替えた平均の95%を超えた場合、該領域は有意に利得されまたは喪失されたと記され、これを優先順位のための投票システムで用いた。公知の遺伝子の数は、NCBIにおける2003年7月ヒトアセンブリーに基づいてカウントする(ビルド34)。
PCRプライマーは、標的および対照配列内の100ないし150bpの産物を増幅するように設計される。各細胞系における対照配列についてのプライマーは、アレイ−CGH分析によって示されたように正倍数体コピー数の領域内に設計される。定量PCRは、ABI7700配列検出システム(Perkin Elmer Life Sciences, Boston,MA)で、SYBR緑色色素(Qiagen, Valencia,CA)の蛍光の増加をリアル−タイムでモニターすることによって行う。相対的遺伝子コピー数は標準曲線方法(Ginziner, D.G.(2002) Exp Hematol 30,503−512)によって計算される。遺伝子量の見積もりは、試料内の最も普通のコピー数に対してなされる。PCR確証のために、豊富なラインエレメントを、それに対してコピー数に改変を比較すべき参照として用いる。他のデータベースでの以前の経験に基づき(Aguirre, A.J., et al.(2004) Proc Natl Acad Sci USA 101, 9067−9072; Brennan, C,et al.(2004) Cancer Res 64,4744−4748)、(相対的遺伝子量としての)2の閾値を改変のカットオフとして用いる。発現の確証のためには、RNA−特異的PCRプライマーを設計して、エクソンを横切って100ないし150bpの産物を増幅する。
ビオチニル化標的cRNAは、標準的なプロトコル(Golub, T.R., et al.(1999) Science 286、 531−537)に従って、全試料RNAから作成し、ヒトオリゴヌクレオチドプローブアレイ(U133Plus 2.0, Affymetrix, Santa Clara, CA)にハイブリダイズさせる。発現値はdChip(Li, C., and Wong, W.H.(2001) Proc Natl Acad Sci USA 98,31−36)において正規化し、次いで、各群につき、コホートのメジアンに対してLog2比率により標準化する。
アレイ−CGHデータは、各発現値をその対応するコピー数値にマッピングできるように内挿する。各遺伝子位置については、アレイ−CGHが改変されたコピー数を示すか否かに基づき、あるいは内挿されたCGH値に基づかないで試料をグループ分けする。発現に対する遺伝子量の効果は、改変されたおよび未改変試料群における発現値の平均の差を、改変されたおよび未改変試料群における発現値の標準偏差の合計で割ったものとして定義される遺伝子重み付けを計算することによって測定される(Aguirre, A.J., et al.(2004) Proc Natl Acad Sci USA 101、 9067−9072;Hyman, E., et al.(2002) Cancer Res 62,6240−6245)。各遺伝子についての重み付けの有意性は、試料標識を10,000回並べ直し、0.05のアルファ閾値を適用することによって見積もられる。
メタ相拡大スライドは標準的なプロトコルに従って調製される(Protopopov, A.L., et al.(1996) Chromosome Res 4,443−447)。凍結された組織セクション(4μm)を製造業者のプロトコルに従って予備処理する(FISHについての凍結組織調製、Vysis, Downers Grove, IL)。FISH分析用のプローブは、ビオチン−14−dATPまたはジコキシゲニン−11−sUTPで、製造業者の指示(Roche Molcular Biochemicals, Indianapolis, IN)に従ってニックトランスレーションを用いて標識する。ビオチニル化プローブは、Cy3−結合体化アビジン(Accurate Chemical, Westbury, NY)を用いて検出する。ジゴケシゲニン−標識プローブについては、抗ジゴキシゲニン−FITC Fabフラグメント(Enzo Life Sciences, Farmingdale, NY)を用いる。スライドを5μg/mLの4’,6−ジアミジノ−2−フェニルインドール(Merck, Wilmington, DE)で逆染色し、Vectashieldアンチフェード培地(Vector Laborarories, Burlingame, CA)に設置する。FISHシグナル獲得およびスペクトル分析は、Applied Spectral Imaging(Carlsbad, CA)によって開発されたフィルターセットおよびソフトウエアを用いて行う。
膵臓腺癌のKrasG12D−駆動マウスモデルで起こるゲノム異常を同定するために、アレイ−比較ゲノミックハイブリダイゼーションを利用して、染色体コピー数における異常を包括的に評価した。Ink4a/Arfまたはp53腫瘍サプレッサー対立遺伝子を利用する膵臓腺癌のモデルは本明細書中に記載されたように作成し、アレイ−CGHによって35の腫瘍が集合的に分析されている、これらのプロフィールは膵臓腫瘍の生物学および遺伝学に関する価値ある情報の広範なデータベースを含む。まず、ゲノミック不安定性に対するInk4a/Arfまたはp53腫瘍サプレッサー遺伝子の不活化の異なるインパクトは、Ink4a/Arf−突然変異体腫瘍のゲノム複雑性をp53−突然変異体腫瘍のそれと比較した場合に明らかとなった(図12)。p53腫瘍サプレッサーにおける突然変異を含む腫瘍は、増大したゲノム不安定性およびより頻繁な細胞形成異常を有する(図12)。これらの分析は、現在、SMAD4、LKB1およびテロメラーゼを含めた他の公知の膵臓癌遺伝子を評価するのに拡大されている。
当業者であれば、高々ルーチン的実験を用いて,本明細書中に記載された発明の特別な実施形態に対する多くの同等物を認識し、または確認することができよう、そのような同等物は以下の請求の範囲に含まれることを意図する。
Claims (37)
- 膵臓特異的プロモーターの制御下で発現されるリコンビナーゼと、該リコンビナーゼの制御下での転写ストッパーエレメントの切り出しにより発現されるKRASの活性化突然変異と、該リコンビナーゼの制御下で誤発現される1以上の腫瘍サプレッサー遺伝子または遺伝子座とを含む、膵臓腺癌の非−ヒト動物モデル。
- 前記1以上の前記腫瘍サプレッサー遺伝子が条件付で誤発現される、請求項1に記載の非−動物モデル。
- KRASの前記活性化突然変異が、KrasG12Dノック−イン対立遺伝子(LSL−Kras)である、請求項1に記載の非−ヒト動物モデル。
- KRASの活性化突然変異が、KrasG12Dノック−イン対立遺伝子(LSL−Kras)であって、前記腫瘍サプレッサー遺伝子がINK4a/Arfである、請求項1に記載の非−ヒト動物モデル。
- 前記動物がPdx1−Cre;LSL−KrasG12D;Ink4a/Arflox/loxを含む、請求項1に記載の非−ヒト動物モデル。
- 前記誤発現が、1以上の腫瘍サプレッサー遺伝子または遺伝子座の減少した発現をもたらす、請求項1に記載の非−ヒト動物モデル。
- 前記腫瘍サプレッサー遺伝子が、Ink4a/ARFである、請求項1に記載の非−ヒト動物モデル。

対照非ヒト野生型動物からの試料中の遺伝子または蛋白質の発現または活性の存在、非存在またはレベルに対して、請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデルからの試料における遺伝子または蛋白質の量、構造、および/または活性を比較する工程を包含し、
ここで、該遺伝子または蛋白質の量、構造、および/または活性の差は、該遺伝子または蛋白質が、膵臓腺癌に関連するバイオマーカーであることを示す、方法。 - 同定された前記バイオマーカーが診断バイオマーカーである請求項17記載の方法。
- 同定された前記バイオマーカーが予後バイオマーカーである請求項17記載の方法。
- 治療レジメンと組み合わせて発現される薬理ゲノミクスバイオマーカーを同定する方法であって、該方法は、以下:
対照非ヒト野生型動物由来の試料における遺伝子または蛋白質の発現または活性の存在、非存在、またはレベルに対して、請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデル由来の試料における遺伝子または蛋白質の量、構造、および/または活性を比較する工程を包含し、該動物モデルは治療レジメンを施されており;
ここで、該動物モデルの試料と該対照試料との間の遺伝子または蛋白質の量、構造、および/または活性の差が、該遺伝子または蛋白質が膵臓腺癌に関連する薬理ゲノミクスバイオマーカーであることを示す、方法。 - 前記試料は血液、尿、糞、胆汁、膵臓細胞または膵臓組織を含有する請求項17または20記載の方法。
- 前記動物モデルが転移性膵臓腫瘍を表示する請求項17または20記載の方法。
- 前記動物モデルが膵臓腺癌に対して無兆候である請求項17または20記載の方法。
- 膵臓腺癌に関連するバイオマーカーを同定するための方法であって、該方法は、以下:
a)癌細胞のゲノムのプロファイリングを行う工程であって、該細胞は請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデル由来のものである、工程;
b)工程a)で同定されたプロファイルのセグメント化分析を行う工程;
c)遺伝子座を同定する工程;
d)該同定された遺伝子座を順位付けする工程;および、
e)該同定された遺伝子座における遺伝子を問い合わせる工程、
を包含し、これらにより、膵臓腺癌に関連するバイオマーカーを同定する、方法。 - 膵臓腺癌に関連する遺伝子座を同定するための方法であって、該方法は、以下:
a)癌細胞のゲノムのプロファイリングを行う工程であって、該細胞は請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデル由来のものである、工程;
b)工程a)で同定されたプロファイルのセグメント化分析を行う工程;
c)遺伝子座を同定する工程;および、
d)該同定された遺伝子座を順位付けする工程、
を包含し、これらにより、膵臓腺癌に関連する遺伝子座を同定する、方法。 - 同定された遺伝子座における遺伝子の前記問い合わせ工程が、遺伝子発現データに基づく、請求項24に記載の方法。
- 同定された遺伝子座における遺伝子の前記問い合わせが、インビトロでのスクリーニングアッセイに基づく、請求項24に記載の方法。
- 前記プロファイリングが比較ゲノミックハイブリダイゼーション(CGH)を用いて行われる、請求項24または25に記載の方法。
- 前記癌細胞が、膵臓腺癌細胞株または膵臓腺癌腫瘍に由来する、請求項24または25に記載の方法。
- 腫瘍−間質共生を変調する化合物を同定する方法であって、該方法は、以下:
(a)請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデルにテスト化合物を投与する工程;および、
(b)該動物モデルにおける膵臓腺癌の開始、維持、または進行に対するテスト化合物の効果を測定し、それにより、腫瘍−間質共生を変調する化合物を同定する工程、
を包含する、方法。 - 膵臓腺癌の発生、進行、および/または維持を変調する化合物を同定する方法であって、該方法は、以下:
(a)請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデルにテスト化合物を投与する工程、ならびに、
(b)該動物モデルにおける膵臓腺癌の開始、維持、または進行に対するテスト化合物の効果を決定して、それにより、膵臓腺癌の発生、進行、および/または維持を変調する化合物を同定する、方法。 - 膵臓腺癌の治療または予防のための潜在的治療剤を評価する方法であって、該方法は、以下:
a)請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデルにテスト化合物を投与する工程、ならびに、
b)該動物モデルにおける膵臓腺癌の開始、維持、または進行に対するテスト化合物の効果を測定し、それにより、膵臓腺癌の治療または予防のための潜在的治療剤を評価する、方法。 - 請求項1〜16のいずれか1項に記載の膵臓腺癌の動物モデル由来の単離された細胞、または該膵臓腺癌の動物モデル由来の細胞の精製された調製物。
- 前記細胞が前記膵臓腺癌の動物モデル由来の膵臓組織から単離されたものである、請求項33に記載の単離された細胞。
- 前記細胞が、上皮、間質、腺房、または管細胞である、請求項34に記載の単離された細胞。
- 前記細胞がトランスジェニック細胞である、請求項33に記載の細胞。
- 前記トランスジェニック細胞がマウス細胞である、請求項36に記載の細胞。
