差次的発現の計算は、生物学的データを分析する際の一般的な問題であり、これを行うためにいくつかの技術が存在する。本発明者らは、ベンチマーク評価において良好に機能することから、この作業にDESeqの使用を選択し、DESeqは、いくつかの非反復データセットの分析を可能にし、また短い実行時間を有する。差次的発現を計算するために、2つのグループ:差次的発現を特定したいサンプルのセット及び比較する背景を特定する必要がある。正確な背景を選択する問題は重要である。多すぎる非関連サンプルは、試験の統計的検出力を低減し得る。背景中の狭すぎる又は少なすぎるサンプルは、どの遺伝子が実際に差次的発現しているか区別することを不可能にする。1つの解決法は、細胞タイプの各々の間のペアワイズ検定の網羅的計算を行うことである。このアプローチは2つの問題を有する:第1に、これは非常に計算的に高価であり、第2に、サンプルと平均背景との間で差次的発現遺伝子を明らかにせず、どちらかと言えば2つのサンプル間で詳細に明らかにする。Mogrifyの場合、本発明者らは全ての状況での所定の細胞タイプに重要な遺伝子に興味があり、従ってサンプルの収集には反対である。これを行うために、本発明者らは、FANTOM5細胞オントロジーに基づくツリーベースの背景選択方法を実行した(図1B)。このアプローチの原理は、そのオントロジーが非常に近い細胞タイプを除外すると共に、ツリーにおいて背景に近い他の細胞タイプを含めることである。これは、限界点として機能するツリーの頂点に近いポイントを選び出すことにより達成された。分析された細胞タイプとして同じクレードにあるサンプルを除去し、同じクレードにはないが、尚このポイントの下方にあるサンプルを含めた。この結果は、確かな結果を与えるのに十分広いが、統計的検出力が管理できるレベルを保つのに十分狭い、サンプルのセットである。

に基づく各サンプルに関する3つのランク付けTFリストである。各サンプル内の各TFの最終的なランク付けを得るために、3つのリストの各々におけるそのランク付けを足し合わせる。本発明者らは上位の100TFの後、残りの調節影響は非常に小さいことを見出したため、ランクは最大100に制限する。TFが特定のリストに現れない場合、スコア100を与えられる。この結果は各細胞タイプに関するTFの単一のランク付けリストであり;最小スコア/ランクを有するものは、細胞転換を促進すると予測されるものである。
所定の転換に関するTFのセットを予測するために、ソース細胞タイプ及び標的細胞タイプからのランク付けリストを比較する。標的細胞タイプリストからのTFがソース標的内に既に発現されている場合(20TPM超)、これをリストから除去する。
最終的なランク付けが完了した後、調節重複性を除去する。これは、TFの各々が直接調節する遺伝子のリストを比較することにより達成される。所定のTFの場合、TFが調節する遺伝子の98%を超えて調節する、より高くランク付けされたTFが存在する場合、これを除去する。これは、得られた予測が、調節の影響範囲において多様なTFを含むことを意味する。このカットオフは経験的に選択されて、予測される因子の数を最小限にすると共に、ネットワーク適用範囲を最大限にした(図5)。
リプログラミング景観を形成するために、本発明者らはZ座標とは独立してX及びY座標を計算した。景観の複雑さを低減するために、本発明者らは、FANTOM5により提供される細胞オントロジーにより分類された個人サンプルの遺伝子発現プロファイルを平均する。この結果は、少なくとも3つのサンプルを含む314のオントロジーのセットであり、そこから本発明者らは平均遺伝子発現を有する。X及びY座標は、これらのプロファイルの多次元尺度構成法(MDS)を行うことにより計算する。MDSの結果は、地点間の距離が多次元現実からの2次元削減にて維持されるデータの投影である。結果として、景観のX-Y面で互いに接近した2点は、類似した発現プロファイルを有し、従って類似した細胞タイプを表す。景観のZ-軸は、上位8のMogrify予測TFの調節適用範囲を考慮することにより計算する。全転換に関して、本発明者らはオントロジーにて発現される遺伝子のセットに注目し、これらのいくつかは、各TFにより直接調節される。
本発明者らは、可能な最大AUCにより正規化した、上位の8TFに関する累積適用範囲の曲線下面積を計算して、各オントロジーに関する0~1の間の値を高さとして回収する。従って、高さ1は、必要な遺伝子の全部が上位にランク付けされたTFにより直接調節されるオントロジーを表し、高さ0は、上位8TFのいずれも、必要な遺伝子のいずれも直接調節しないことを表す。次いでX、Y及びZ値をR package plot3Dに使用して、image2D及びpersp3Dパッケージを使用して景観を生成する。最も高い位置の異なる幹細胞は、遺伝子セットエンリッチメントスコア0.41、p-値0.011で見出された。
Mogrifyの予測力を評価するために、本発明者らは、最初に、ヒト細胞に関与するものに焦点を当て、周知の、以前に公表された直接細胞転換に対してMogrifyがどのように実行されるかを決定した。これらは絶対的な、完全な組み合わせとしてではないが、比較に有用な正の例の基準点と見なすべきである。図2に示すように、殆ど全ての場合、Mogrifyは、以前に機能することが示されたTFの完全セットを予測するが、公表された因子の代わりに上流TFを含む場合がある。例えば、ヒト線維芽細胞は、OCT4(POU5F1としても既知)、SOX2、KLF4及びMYC又はOCT4、SOX2、NANOG及びLIN28を導入することによりiPS細胞に転換され得ることが既知である。Mogrifyは、この転換に関してNANOG、OCT4及びSOX2を上位の3TFとして予測し、これらは実験的に確認されている組み合わせである。以前の作業では、マクロファージ様細胞へのB細胞及び線維芽細胞の転換は、CEBPa及びPU.1(SPI1としても既知)の発現により可能であったことが示されており(Xie,H.,Ye,M.,Feng,R.&Graf,T.Cell 117,663-676(2004).;Rapino,F.et al.Cell Rep.3,1153-63(2013)、これはMogrifyが完全に予測している。ヒト皮膚線維芽細胞を心筋細胞に転換するために、本発明者らは、FANTOM5セットのデータを使用しないことを選択し、これは、該データが多くの重要な心筋細胞遺伝子を欠くためである(サンプルの起源における不足を示している)。細胞が異種の組織であり、理想的ではない心臓サンプルを使用しているにも関わらず、Mogrifyの予測リストは、ヒト転換に使用される5つのTFのうちの4つ(又は密接に関係する因子)を含む(Fu,J.-D.et al.Stem cell reports 1,235-47(2013))。

レンチウイルス生成のために、293Tヒト胚腎臓(HEK;Sigma)細胞をT-75フラスコ内で培養した。細胞が90~95%コンフルエンスに達した後、LTXリポフェクタミン(Invitrogen)遺伝子導入剤を使用して、EF1αプロモーター及びIRES2-eGFP(GeneCopoeia)から関連転写因子(例えばCDH1、FOS、FOXQ1、HOXB6、IRF1、MAFB、REL、SMAD1、SOX9、SOX17、TAL1、TCF7L1、MXD4、NFKB1、SOX2、ARNT2、RUNX2、PAX6、SNAI2、HMGB2、E2F1、MYC、FOSL2、又はTFAP2A)を発現している-lv165ベクターを、第2世代Trono labパッケージングプラスミドpsPAX2及びpMD2.G(Addgene)と共に、細胞にトランスフェクトした。トランスフェクションから24時間及び36時間後にウイルス上清を収集し、超遠心フィルター(Millipore)を用いて濃縮した。次いで、ウイルス濃縮物を-80℃で保存した。滴定は、フローサイトメトリーにより測定されるeGFP発現に基づくものであった。これらの実験に使用した細胞株は、マイコプラズマ汚染に関して陰性であった。

n/Strep、レチノイン酸及びヒトBMP4(R&D)を含むKSFM培地と交換した。全実験を通して、新鮮な培地を少なくとも2日に1回加えた。これらの実験の各々を3~4回繰り返した。
様々な時点で、分化転換細胞を、0.25%トリプシン-EDTA(GIBCO)を用いて37℃で3分間分離した。次いで、細胞をフローサイトメトリー分析又は選別のために調製した。細胞を抗-ヒトCD31-APC(17-0319-41、eBioscience)と共に4℃で15分間インキュベートし、DPBS(GIBCO)で洗浄し、1000rpmで7分間遠心分離した後、ヨウ化プロピジウム(Sigma-Aldrich)含有培地中に再懸濁した。LSR-II分析器(BD Bioscience)及びInflux細胞選別機(BD Biosciences)を、各々、データ分析及び選別に使用した。
RNeasy Microキット(Qiagen)を使用して、製造業者の指示書に従って全RNAを抽出した。抽出したRNAを、Superscript IIIキット(Invitrogen)を使用してcDNAに逆転写した。リアルタイム定量PCR反応を、Brilliant II SYBR Green QPCR Master Mix(Stratagene)を使用して3重で設定した後、7500リアルタイムPCRシステム上で行った。qPCRのプライマー配列は:

細胞をDPBS中の4%パラホルムアルデヒドを用いて室温で10分間固定した。関心対象のマーカーが細胞表面上に発現していたため、細胞を透過処理する必要はなかった。細胞をDPBS中の5%ロバ血清で30分間ブロックした後、一次抗体(ヤギポリクローナル抗CD31、sc-1506;Santa Cruz;及びウサギポリクローナル抗VE-カドヘリン、ab33168;abcam)と共に4℃で一晩インキュベートした。翌日、細胞を二次抗体(ロバ抗ヤギAlexa Flour-555;Invitrogen、及びロバ抗ウサギAlexa Flour-647;Invitrogen)と共に室温で2時間インキュベートした。最終的に、細胞を4’,6-ジアミジノ-2-フェニルインドール(DAPI;Life Technologies)で1分間覆った。Nikon Digital sight DS-U2カメラを有する倒立Nikon Eclipse Ti落射蛍光顕微鏡を使用して全画像を撮影し、FIJIソフトウエアを使用して処理及び分析した。
この転換のために、Mogrifyにより予測されたFOXQ1、SOX9、MAFB、CDH1、FOS及びRELを細胞に形質導入した(図3A及び表10)。
この転換のために、本発明者らはMogrifyにより提案された6つのTFからSOX17、TAL1、SMAD1、IRF1及びTCF7L1を使用することを選択した(図4及び表11)。
使用した転写因子:SOX17、SMAD1、TAL1、IRF1、TCF7L1及びMXD4。(Mogrifyは因子JUNBも特定したが、これは使用しなかった)。

中で、マトリゲル被覆(BD Falcon)ウェルプレート上に5k細胞/cm2で播種した。翌日、転写因子をコードするレンチウイルス粒子を、ポリブレン(Merck Millipore)を有するEssential 8培地中で細胞に形質導入した。次いで、形質導入の直後、ウェルプレートを1900rpmで60分間遠心分離した。5日目に、培地をVEGF(50ng/ml、Miltenyi Biotec)、FGF2(20ng/ml、Miltenyi Biotec)、及びBMP4(20ng/ml、Miltenyi Biotec)で補充した内皮培地(培地131、Life Technologies)と交換した。培地は実験全体を通して2日毎に交換した。
使用した転写因子:SOX2、SOX9 ARNT2、SMAD1及びRUNX2。(Mogrifyは因子E2F5及びPBX1も特定したが、これらは使用しなかった)。

代表的な細胞景観を生成するためにいくつかの試みを行ったが、1つ又は2つの細胞タイプに焦点を当て、経路積分準ポテンシャル、機構的モデリング又は確率景観に基づくものである。本発明者らは、Mogrifyにより決定された、全部-対-全部のTFネットワーク差異の組み合わせの転写プロファイルとの比較により、ヒト細胞タイプを表す3D景観の形成が可能になるとの仮説を立てた(図7)。景観は、分子的に類似した細胞タイプを、x-y面にて互いに接近して配置し、細胞タイプがどのくらい、良好な出発細胞ソースの可能性があるかに従って高さ(z方向)を調整する(オンラインの材料及び方法にて詳細を参照)。興味深いことに、本発明者らは、異なる幹細胞が最高位置に配置されることを認める。このことは、景観において最高地点にある細胞の転写ネットワークは、より少数のTFによって制御され、細胞が分化するにつれて(谷部内)、細胞はより多くのTFが転写ネットワークを微調整するのに必要となることを示唆し得る。

- ソース細胞を標的細胞タイプの少なくとも1つの特徴を有する細胞に転換するのに必要な転写因子を決定する方法であって:
-前記ソース細胞タイプ及び標的細胞タイプ中の遺伝子の差次的発現を決定するステップと;
-前記差次的遺伝子発現に基づいて、少なくとも1つのネットワークに亘って、前記ソース細胞タイプ及び標的細胞タイプの各々における各転写因子(TF)に関するネットワークスコアを決定するステップであって、前記ネットワークは、遺伝子発現に影響する相互作用の情報を含む、ステップと;

- 標的細胞の少なくとも1つの特徴を有する細胞を製造するための、請求項12~26のいずれか一項に記載の方法における使用のためのキットであって、本明細書に記載した転写因子又はその変異体をコードする1つ以上の核酸配列を有する1つ以上の核酸を含み、場合により更に、ソース細胞を標的細胞の少なくとも1つの特徴を有する細胞にリプログラミングするための指示書を含む、キット。
