Data analysis Raw data were processed for protein identification using Proteome Discoverer 1.4 (Thermo Fisher Scientific) in combination with MASCOT search engine, version 2.7.0 (Matrix Science). We selected the TCGA Ovarian Cancer Comparison and Reference Samples from , Ovary, and Ovarian cancer to obtain clinical data and tissue proteome analysis results for 52 ovarian cancer patients.
卵巣癌特異的EV膜タンパクマーカーの同定
マーカー選定においては、患者腹水small EV(sEV)と組織サンプルとの間のfold changeとWelchのt-testによるp値を算出した。その結果、fold changeが2以上、p値が0.05未満のタンパク質を73個選び出すことができた。細胞株サンプルについては、癌細胞由来のsEVと非がん細胞由来のsEVの間で同様の統計解析を行い、57個のタンパク質が選択された。続いて、患者腹水sEVで有意に高値であった73個のタンパク質群と癌細胞由来のsEVで有意に高値であった57個のタンパク質群とで共通する7つの候補タンパク質、Folate receptor alpha(遺伝子名:FOLR1)、Tumor-associated calcium signal transducer 2(遺伝子名:TACSTD2)、Mucin-1(遺伝子名:MUC1)、Acid sphingomyelinase-like phosphodiesterase 3b(遺伝子名:SMPDL3B)、Mesothelin(遺伝子名:MSLN)、Claudin-3(遺伝子名:CLDN3)、G-protein coupled receptor family C group 5 member C(遺伝子名:GPRC5C)を、卵巣癌バイオマーカータンパク質として同定した。
Identification of ovarian cancer-specific EV membrane protein markers In marker selection, fold change between patient ascites small EV (sEV) and tissue samples and Welch's t-test were used to calculate p-values. 試験例2.卵巣癌バイオマーカーの評価1
試験例1で見出された7つのタンパク質をコードする遺伝子について、The Cancer Genome Atlas (TCGA)とGenotype-Tissue Expression (GTEx)のデータを基に、包括的な発現解析を行うWebベースのツールであるGene Expression Profiling Interactive Analysis (GEPIA) (http://gepia.cancer-pku.cn/) を用いて、卵巣癌組織と正常卵巣組織の遺伝子発現プロファイルの差が|Log2FC| < 1であるグラフを描出した(図1)。また、同様にして、各種癌組織と各種正常組織における遺伝子発現プロファイルを描出した(図2及び3)。
Test example 2. Ovarian cancer biomarker evaluation 1

試験例3.卵巣癌バイオマーカーの評価2
卵巣癌検体6名(表1)と良性腫瘍検体6名(表2)それぞれから腹水を採取した。

腹水を3000gで10分間遠心して、上清を回収し、上清からエクソソームを回収した。Nanosightを施行し、全例1E+08 particles/mLとなるように希釈した。エクソソーム同定・定量装置(EXOVIEW R100 IMAGER、NanoView Biosciences社)により、エクソソームにおける卵巣癌バイオマーカー(FOLR1、CLDN3、TACSTD2)の量を測定した。ExoViewでは、希釈したサンプル(1E+08 particles/mL)を50uLずつ使用し、各蛍光抗体は300倍希釈で使用した。蛍光抗体は以下のとおりである。
・Red(647) FOLR1:Human FOLR1 Alexa Fluor(登録商標) 647-conjugated Antibody(R&D Systems/FAB5646R-100UG/#548908)。
・Green(555) CLDN3:Human Claudin-3 PE-conjugated Antibody(R&D Systems/FAB4620P/# 385021)。
・Blue(488) TACSTD2:Alexa Fluor(登録商標) 488 Anti-TROP2 antibody(Abcam/FAB4620P/EPR20043)。
The ascites was centrifuged at 3000 g for 10 minutes, the supernatant was collected, and exosomes were collected from the supernatant. Nanosight was performed and diluted to 1E+08 particles/mL in all cases. The amount of ovarian cancer biomarkers (FOLR1, CLDN3, TACSTD2) in exosomes was measured using an exosome identification/quantification device (EXOVIEW R100 IMAGER, NanoView Biosciences). For ExoView, 50 uL of each diluted sample (1E+08 particles/mL) was used, and each fluorescent antibody was used at a 300-fold dilution. The fluorescent antibodies are as follows.
・Red(647) FOLR1: Human FOLR1 Alexa Fluor (registered trademark) 647-conjugated Antibody (R&D Systems/FAB5646R-100UG/#548908).
・Green(555) CLDN3: Human Claudin-3 PE-conjugated Antibody (R&D Systems/FAB4620P/# 385021).
・Blue(488) TACSTD2: Alexa Fluor (registered trademark) 488 Anti-TROP2 antibody (Abcam/FAB4620P/EPR20043).
結果を図4に示す。3種のエクソソームマーカーのいずれで標識したサンプルにおいても、卵巣癌バイオマーカー(FOLR1、CLDN3、TACSTD2)は、良性腫瘍検体サンプルよりも卵巣癌検体サンプルにおいて高値であった。 The results are shown in Figure 4.
