【発明の属する技術分野】
本発明は、DNA断片間の相補的相互作用を利用して、DNAの構造を特定するために用いられる光学的DNAセンサ及びその製造方法に関するとともに、前記DNAセンサを用いたDNA読取装置及びDNAの同定方法に関する。

【従来の技術】
近年、医療分野、農業分野等の幅広い分野で生物の遺伝子情報が利用されるようになってきているが、遺伝子の利用に際しては、DNAの構造解明が不可欠である。ここで、DNAは螺旋状によじれあった二本のポリヌクレオチド鎖を有し、それぞれのポリヌクレオチド鎖は4種の塩基(アデニン:A、グアニン:G、シトシン:C、チミン:T)が一次元的に並んだヌクレオチド配列を有し、アデニンとチミン、グアニンとシトシンという相補性に基づいて一方のポリヌクレオチド鎖の塩基が他方のポリヌクレオチド鎖の塩基に結合している。

DNAの構造解明とは、ヌクレオチド配列を特定することであり、DNAのヌクレオチド配列を特定するためにDNAマイクロアレイ及びその読取装置が開発されている。DNAマイクロアレイ及びその読取装置を用いて次のようにしてサンプルDNAのヌクレオチド配列を特定する。

まず、既知のヌクレオチド配列を有した複数種類のプローブDNA断片をスライドガラス等の固体担体に整列固定させたDNAマイクロアレイを準備する。次に、サンプルDNAを一本鎖のDNA断片に変性して、変性したサンプルDNA断片に蛍光物質等を結合させる。

次に、サンプルDNA断片をDNAマイクロアレイ上に添加すると、サンプルDNA断片は、ハイブリダイゼーションによってDNAマイクロアレイ上に固定される。つまり、サンプルDNA断片の塩基は、複数種類のプローブDNA断片のうち相補性を有するDNA断片の塩基と水素結合して、二本鎖が生じる。一方、サンプルDNA断片は、相補性を有しないプローブDNA断片とは結合しない。サンプルDNA断片に蛍光物質でマーキングを施しているため、サンプルDNAと結合したプローブDNA断片が蛍光を発することになる。例えば、TCGGGAAというヌクレオチド配列を有するサンプルDNA断片は、AGCCCTTというヌクレオチド配列を有するプローブDNA断片のみ結合し、そのプローブDNA断片が蛍光を発する。

次いで、DNAマイクロアレイを読取装置にセッティングして、読取装置にて解析する。読取装置は、DNAマイクロアレイ上の蛍光強度分布を計測するものである。

読取装置は、大きくわけて二種類あり、面状光方式と共焦点レーザ方式(例えば、特許文献1参照。)がある。
面状光方式の読取装置は、励起光をDNAマイクロアレイに面照射し、DNAマイクロアレイをレンズでCCDイメージセンサに結像し、DNAマイクロアレイで発した蛍光をCCDイメージセンサで受光し、DNAマイクロアレイの面内の蛍光強度分布をCCDイメージセンサで計測するようになっている。

共焦点レーザ方式の読取装置は、レーザーダイオードから発した光をコリメーターレンズで収束し、レーザ光線をDNAマイクロアレイに対して二次元走査し、レーザ光線の二次元走査と共に顕微鏡及びフォトマルも走査させ、レーザ光線により発した蛍光を顕微鏡を介してフォトマルで受光し、蛍光強度をフォトマルで計測し、二次元走査によってDNAマイクロアレイの面内の蛍光強度分布を計測するようになっている。

何れの方式でも、DNAマイクロアレイ上の蛍光強度分布は二次元の画像として出力される。出力された画像内で蛍光強度が大きい部分には、サンプルDNA断片のヌクレオチド配列と相補的なヌクレオチド配列を有したプローブDNA断片が含まれていることを表している。従って、二次元画像中のどの部分の蛍光強度が大きいかによってサンプルDNA断片のヌクレオチド配列を確定することができる。

【発明が解決しようとする課題】
しかしながら、共焦点レーザ方式の読取装置は、顕微鏡と、レーザ光線及び顕微鏡をDNAマイクロアレイに対して走査する機構とを必要とし、そのため装置全体が大きいという問題がある。面状光方式の読取装置は、DNAマイクロアレイをCCDイメージセンサに結像するレンズを必要とし、同様に装置が大型である。
また、何れの方式でも従来の読取装置は、DNAマイクロアレイ上のプローブDNA断片間でも蛍光強度を検知するため、画像にはDNAマイクロアレイ上であってプローブDNA断片が配置されていない無駄な部分の強度データが含まれてしまう。
また、サンプルDNA断片と結合したプローブDNA断片から発した蛍光の強度は必ずしも大きくない上、CCDイメージセンサやフォトマルがDNAマイクロアレイから離れているため、CCDイメージセンサやフォトマルの感度を高くしなければならない。

そこで、本発明の目的は、低感度であっても蛍光を検知することができ、読取装置を小型化することができるようにすることにある。

【課題を解決するための手段】
以上の課題を解決するために、請求項1に記載の発明は、例えば図1〜図4に示すように、

既知の塩基配列を有し、前記固体撮像デバイスの表面に配列されて固定された複数種のプローブDNA断片(例えば、スポット60,60,…)と、を備えることを特徴とする光学的DNAセンサである。

請求項1に記載の発明では、固体撮像デバイスの表面に複数種のプローブDNA断片が配列されて固定されているため、レンズや顕微鏡が無くとも固体撮像デバイスで鮮明な像を撮像することができ、更に走査機構が無くても二次元的な像を撮像することができる。従って、本発明の光学的DNAセンサをDNA読取装置に用いれば、DNA読取装置にレンズ、顕微鏡、走査機構を設けなくても済み、DNA読取装置を従来に比較して小型化することができる。
また、固体撮像デバイスの表面にプローブDNA断片が固定されているため、プローブDNA断片から発した光が殆ど減衰せずに固体撮像デバイスの表面に入射する。従って、固体撮像デバイスの感度が高くなくても済む。

〔第一の実施の形態〕
図1は、本発明が適用された光学的DNAセンサを示した斜視図であり、図2は、この光学的DNAセンサの平面図であり、図3は、図2のI−I破断線で破断して矢印方向に見て示した断面図である。

次に、スポット60について説明する。図1〜図3に示すように、複数種のスポット60,60,…が互いに離間して、n行m列のマトリクス状となってオーバーコート層33上に配列されている。一つのスポット60は一本鎖プローブDNA断片61が多数集まった群集であり、一つのスポット60に含まれる多数の一本鎖プローブDNA断片61は互いに同じヌクレオチド配列を有する。また、一本鎖プローブDNA断片61のヌクレオチド配列は、スポット60ごとに異なる配列となっている。何れのスポット60のヌクレオチド配列も、塩基配列が既知のものである。

以上のようなスポット60,60,…がそれぞれDG−Tr20,20,…に対応して配列されている。つまり、図2及び図4に主に示すように固体撮像デバイス2を平面視した場合、一つのDG−Tr20に一つのスポット60が重なっており、特にDG−Tr20の半導体膜23が一つのスポット60に重なっている。

スポット60,60,…を固体撮像デバイス2の表面に固定する方法としては、予め調製したプローブDNA断片61を、ポリ陽イオン(ポリ−L−リシン、ポリエチレンイミン等)で表面処理した固体撮像デバイス2の表面に分注装置を用いて点着して、DNAの荷電を利用して固体撮像デバイス2の表面に静電結合させる方法が適用される。
その他の固定方法として、アミノ基、アルデヒド基、エポキシ基等を有するシランカップリング剤を用いる方法も利用されている。この場合には、アミノ基、アルデヒド基等は、共有結合により固体撮像デバイス2の表面に導入されるため、ポリ陽イオンによる場合と比較して安定に固体撮像デバイス2の表面に存在する。
その他の固定方法として、反応活性基を導入したオリゴヌクレオチドを合成し、表面処理した固体撮像デバイス2の表面に該オリゴヌクレオチドを点着し、共有結合させる方法もある。

図5及び図6に示すように、DNA読取装置70は、表示装置3と、全体の制御を司る演算処理装置4と、光学的DNAセンサ1の表面に近接場による蛍光体励起光を面状に照射するための光照射手段71と、光学的DNAセンサ1を駆動して画像を取得するための駆動手段(トップゲートドライバ11,ボトムゲートドライバ12、ドレインドライバ13及び駆動回路10から構成される。)と、を備える。

光照射手段71は、例えば、半導体膜23を十分に励起する波長域を含まず且つ後述する蛍光物質を十分励起する波長域の蛍光体励起光(主に紫外線)を発する光源と、光源から発した蛍光体励起光を全反射することによって全反射面から外部に向けて近接場による蛍光体励起光を発するプリズム又は帯状の光ファイバ束と、を備える。光学的DNAセンサ1はDNA読取装置70に対して着脱自在となっており、DNA読取装置70に装着された光学的DNAセンサ1の固体撮像デバイス2の表面が蛍光体励起光の出射面71a(全反射面)に近接して対向するようになっている。光学的DNAセンサ1が光照射手段71の出射面71aに対向した場合、出射面から面放射した近接場による蛍光体励起光が固体撮像デバイス2の表面に均等に照射されるようになっている。上記光学的DNAセンサ1の固体撮像デバイス2は、出射面71から出射した蛍光体励起光に対して感度を示さないとともに励起せず、蛍光体励起光の被照射により蛍光物質から発した蛍光(主に可視光)に対して感度を示すとともに励起する。

まず、検体からDNAを採取して、採取したDNAを一本鎖DNA断片に変性し、DNA断片に蛍光物質又は光共鳴散乱物質を結合させ、DNA断片を蛍光物質又は光共鳴散乱物質で標識する。蛍光物質としては、例えばCyDyeのCy2(アマシャム社製)がある。得られたDNA断片は、溶液中に含まれている。以下では、このDNA断片をサンプルDNA断片という。蛍光物質又は光共鳴散乱物質は、DNA読取装置70の光照射手段71から出射される蛍光体励起光の波長で励起されるものを選択する。蛍光物質又は光共鳴散乱物質は蛍光体励起光を吸収することによって励起されることによって可視光を発するが、蛍光体励起光光の波長域は半導体膜23を励起する可視光の波長域とできるだけ異なるのが望ましく、可視光の波長域は光学的DNAセンサ1の半導体膜23にキャリアを十分に発生させる波長域が望ましい。

なお、サンプルDNA断片に光共鳴散乱物質を結合した場合、スポット60,60,…のうちサンプルDNA断片と結合したものは共鳴により高い強度の光を発し、サンプルDNA断片と結合しなかったものは低い強度の光を発する。

そして、DNA読取装置70は、光学的DNAセンサ1を駆動することによって、光学的DNAセンサ1がそれぞれのDG−Tr20で蛍光強度又は蛍光の光量を検知し、光学的DNAセンサ1上の光強度分布を二次元の画像データとして取得する。互いに隣接するDG−Tr20,20間距離は最低でも10μm以上あり、DG−Tr20の半導体層23からDNA断片の一対までの距離は6000nm程度あり、またプローブDNA断片61及びサンプルDNA断片の一対にはそれぞれ塩基が1000個配列していてもDNA断片の一対の螺旋の直線距離は340nm程度であるので、プローブDNA断片61及びサンプルDNA断片の一対が固体撮像デバイス2の表面に立っていても寝ていても、DNA断片の一対に最も近接するDG−Tr20に隣接するDG−Tr20にまで当該DNA断片の一対からの蛍光が電子−正孔対を十分生成するほど入射されることはない。換言すればDG−Tr20,20,…は互いに十分離間しているので、DG−Tr20,20,…にそれぞれ対応してスポット60,60,…を配置させても、1000nm以下のDNA断片の長さであれば、DNA断片の一対が隣のDG−Tr20を十分励起する程度の蛍光を発することなく、また各DG−Tr20に各スポット60を対応させることでDG−Tr20の数だけのの塩基配列の種類を一度に同定することが可能となる。

第一実施形態の光学的DNAセンサ1では、一つのスポット60に対して一つのDG−Tr20が対応しているのに対して、第二実施形態の光学的DNAセンサ100では、一つのスポット60に対して四つのDG−Tr20に対応して固体撮像デバイス2の表面に固定されている。つまり、第二実施形態の光学的DNAセンサ100では、縦横に隣り合った四つのDG−Tr20が一つの組を成し、一つの組に対して一つのスポット60が対応しており、平面視して一つのスポット60に四つのDG−Tr20が重なっている。また、隣り合うスポット60は、互いに離れている。
光学的DNAセンサ100のその他の構成要素は、第一実施形態の光学的DNAセンサ1と同様であり、光学的DNAセンサ100の詳細な説明を省略する。また、この光学的DNAセンサ100も光学的DNAセンサ1と同様にDNA読取装置70に用いることができ、DNAの同定の方法も一つのスポット60から発した光を対応した四つのDG−Tr20で受光することを除いては第一実施形態の場合と同様である。更に、光学的DNAセンサ100の製造方法も、四つのDG−Tr20に対して一つのスポット60を固定することを除いては第一実施形態の場合と同様である。

また、サンプルDNA断片に結合したスポット60から発する光が弱いと、一つのDG−Tr20では光強度を十分に検知できない恐れもあるが、一つのスポット60に対して2個以上のDG−Tr20が対応して、一つのスポット60から発した光を2個以上のDG−Tr20で受光するから、光強度を確実に検知することができる。ここで一つのスポット60に対応する複数のDG−Tr20全てにより算出された光情報データを加算して塩基配列同定の基準としてもよく、一つのスポット60に対応する複数のDG−Tr20の中で最大の光量を検知した一つのDG−Tr20の光情報データのみを塩基塩基配列同定の基準としてもよい。また、ソース−ドレイン間等に欠陥のあるDG−Tr20が存在し、実際には蛍光を発っしていないにもかかわらず、ドレイン電流が流れてしまい、リード期間のドレインライン43の電圧が下がってしまい、蛍光を発したとみなしてしまう場合があるので、一つのスポット60に対応する複数のDG−Tr20の中で最大の光量を検知した一つのDG−Tr20の光情報データを外して残りのDG−Tr20の光情報データから同定してもよい。同様にトップゲート−ドレイン間等に欠陥のあるDG−Tr20が存在し、実際には蛍光を発っしているにもかかわらず、ドレイン電流が流れないためにリード期間のドレインライン43の電圧が下がらず、蛍光を発していないとみなしてしまう場合があるので、一つのスポット60に対応する複数のDG−Tr20の中で最小の光量を検知した一つのDG−Tr20の光情報データを外して残りのDG−Tr20の光情報データから同定してもよい。また上記のことを考慮して、一つのスポット60に対応する複数のDG−Tr20の中で、最大の光量を検知した一つのDG−Tr20の光情報データ及び最小の光量を検知した一つのDG−Tr20の光情報データを外して残りのDG−Tr20の光情報データから同定してもよい。このように複数のDG−Tr20で補償することで一種類の塩基配列を同定させることから、仮にその中でDG−Tr20に欠陥のあるものが存在しても、残りの正常に動作できるDG−Tr20から光情報データを採用することができるので精確に読み取ることができる。
