Erfindungsgemäß bevorzugt geschieht die Aufreinigung mittels einer Gelfiltration, etwa mit Sephadex-G25-Säulen. In einer zweiten bevorzugten Ausführungsform erfolgt die Aufreinigung über DNA-bindende Oberflächen, etwa über das Wizard DNA Aufreinigungsharz von Promega (Vgl.: Kawakami et al a.a.o). Eine dritte bevorzugte Ausführungsform benutzt zur Aufreinigung magnetische Partikel. Detaillierte technische Angaben zur Aufreinigung von Nukleinsäuren über Gelfiltration, DNA-bindende Oberflächen und magnetischen Partikeln sind dem Fachmann bekannt und ergeben sich etwa aus den Herstellerangaben. In einer besonders bevorzugten Ausführungsform erfolgt die Aufreinigung über Ultrafiltration. Eine solche Vorgehensweise hat mehrere technische Vorteile und führt zu einer überraschend effektiven Aufreinigung. So ist die Wiederfindungsrate der umgewandelten DNA sehr hoch (>85%). Dies gilt sowohl für hochmolekulare DNA wie auch für fragmentierte DNA, wie sie etwa in Körperflüssigkeiten auftritt. Die herkömmlichen Verfahren zur Isolierung bisulfit-behandelter DNA führen dagegen nur zu einer Wiederfindungsrate von etwa 25 %. Die Ultrafiltration hat zudem weitere Vorteile. So ist die Aufreinigung bezüglich der Volumina der einzusetzenden Proben sehr flexibel. Außerdem können die Bisulfitsalze nahezu vollständig entfernt werden. Anschließend wird die Reaktionslösung für etwa 15 Minuten abzentrifugiert und anschließend mit 1 × TE-Puffer (Gemisch aus 10 mol/l Tris und 0,1 mol/l EDTA mit einem pH-Wert von 8) gewaschen. Die DNA bleibt bei dieser Behandlung auf der Membran. Anschließend erfolgt die Desulfonierung. Hierzu wird 0,2 mol/l NaOH zugesetzt und für 10 min inkubiert. Anschließend erfolgt eine weitere Zentrifugation (10 min) und ein Waschschritt mit 1 × TE-Puffer. Anschließend wird die DNA eluiert. Hierzu wurde 1 ml humanes Plasma mit einer bestimmten Menge humaner DNA versetzt. Die DNA wurde aus den Plasmaproben über das Magna Pure-Verfahren (Roche) nach Herstellerangaben isoliert. Die aus der Aufreinigung resultierenden 100 μl Eluat wurden vollständig in die folgende Bisulfit-Reaktion eingesetzt. Dabei erfolgte als Kontrolle die Umsetzung nach einem Standardverfahren (Frommer et al. a. a o). Für das erfindungsgemäße Verfahren wurde wie folgt vorgegangen: Das Eluat wurde mit 354 μl Bisulfit-Lösung (5,89 mol/l) und 146 μl Dioxan (einschließlich Radikalfänger (6-Hydroxy-2,5,7,8-tetramethylchroman-2-carbonsäure, 98,6 mg in 2,5 ml Dioxan) versetzt. Das Reaktionsgemisch wurde für 3 min bei 99°C denaturiert und anschließend bei folgendem Temperaturprogramm für insgesamt 5 h inkubiert: 30 min 50°C; ein Thermospike (99,9°C) für 3 min; 1,5 h 50°C; ein Thermospike (99,9°C) für 3 min; 3 h 50°C. Die Reaktionsgemische sowohl der Kontrolle wie auch des erfindungsgemäßen Verfahrens wurden anschließend per Ultrafiltration mittels einer Millipore-Microcon-Säule aufgereinigt. Die Aufreinigung erfolgte im wesentlichen nach Herstellerangaben. Dazu wurde das Reaktionsgemisch mit 300 μl Wasser versetzt, auf die Ultafiltrationsmembran gegeben, für 15 min abzentrifugiert und anschließend mit 1 × TE-Puffer gewaschen. Die DNA bleibt bei dieser Behandlung auf der Membran. Anschließend erfolgt die Desulfonierung. Hierzu wurde 0,2 mol/l NaOH zugesetzt und für 10 min inkubiert. Anschließend erfolgte eine Zentrifugation (10 min) und ein Waschschritt mit 1 × TE-Puffer. Danach wurde die DNA eluiert. Hierzu wurde die Membran für 10 Minuten mit 50 μl warmen 1 × TE-Puffer (50°C) versetzt. Die Membran wurde nach Herstellerangaben gewendet. Anschließend erfolgte eine erneute Zentrifugation, mit der die DNA von der Membran entfernt wurde. 10 μl des Eluats wurden für die folgende Lightcycler-Real-Time-PCR eingesetzt. Hierbei erfolgte die Amplifikation mittels eines bisulfitspezifischen Assays. Die Fluoreszenzsignale wurden detektiert und mit der Lightcycler-Software berechnet. Durch einen Vergleich mit Eichkurven konnte die Menge der umgewandelten und isolierten DNA quantifiziert werden. Für das optimierte Verfahren ergab sich dabei eine DNA-Konzentration von 133,21 ng/100μl, während das herkömmliche Verfahren zu einer Konzentration von 41,03 ng/100μl führte.
