Abstract
本发明涉及一种sgRNA及其在制备用于治疗亨廷顿舞蹈症的产品中的应用。本发明通过研究设计筛选得到了核苷酸序列如SEQ ID NO:1或SEQ ID NO:2所示的靶向人源HTT基因1号外显子的sgRNA,基于该sgRNA及与其同源性较高sgRNA的CRISPR/Cas9***HTT基因敲除方案能够高效地敲除人源亨廷顿基因,实现对亨廷顿舞蹈症的基因治疗。

技术领域
本发明涉及疾病治疗技术领域,特别是涉及一种sgRNA及其在制备用于治疗亨廷顿舞蹈症的产品中的应用。
背景技术
亨廷顿舞蹈症(Huntington’s Disease,HD)是一种常染色体显性遗传的神经退行性疾病,此疾病与亨廷顿基因(huntingtin,HTT)1号外显子上CAG三核苷酸的不稳定重复扩增相关(>36个重复),表达的突变型亨廷顿蛋白(Mutant huntingtin protein,mHTT)具有功能获得性神经毒性作用。亨廷顿舞蹈症无一例外都是由于HTT基因引起的神经退行性疾病,因此由这个遗传因素引起的致病过程都可成为潜在的治疗靶标。目前对于HD的治疗方式探究也遵循这一过程。在HD中,HTT基因1号外显子片段过度增长的CAG三核苷酸重复导致突变亨廷顿蛋白的全身表达,mHTT被认为是引起HD毒性的主要原因,因此可以通过直接降低mHTT的表达来减缓其致病过程。
基因治疗指能通过修饰或操纵基因的表达,改变细胞的生物学特性以达到治疗效果的一种新兴治疗方式。基因治疗可直接作用于遗传物质,其作用机制主要包括三个方面:(1)替换:用正常的基因替换引起疾病的基因;(2)失活:使功能异常的基因失去活性;(3)***:向体内引入一个新的或者经过修改过的基因。影响mHTT表达的治疗手段研究近年来发展得非常迅速,例如通过作用于mRNA来抑制亨廷顿蛋白合成的基因沉默策略主要包括了利用siRNA或者microRNA实现的RNA干扰技术(RNA interference,RNAi),以及基于反义寡聚核苷酸的基因沉默技术(Antisense oligonucleotides,ASOs)。此外,还包括了利用锌指核酸酶(Zinc-finger nuclease,ZFN)和CRISPR-Cas9技术实现的DNA的编辑,从而抑制亨廷顿基因的表达。
ASOs和RNAi复合物可以通过沃森-克里克互补配对原则选择性地结合在mRNA上,进而引发RNA降解机制,使转录本发生降解。ASOs是一种合成的单链DNA分子,能在细胞核中与靶基因的pre-mRNA结合,并在RNase H的作用下催化其降解。RNAi是基于RNA的基因沉默技术,包括siRNA(Small interfering RNA)、shRNA(Short hairpin RNA)和miRNA(microRNA)等,能在胞质中与成熟的mRNA结合,并在RNA诱导沉默复合体(RNA-inducedsilencing complex,RISC)的介导下降解mRNA。ASOs和RNAi最大的区别在于其作用于靶基因的位点不同,ASOs通过作用于pre-mRNA,可以靶向于外显子和内含子,因此在作用序列上具有更多的选择性。RNAi作用于剪切后的mRNA,只能靶向于外显子。单链DNA在中枢神经***中具有更良好的扩散能力,能被神经元和其他细胞吸收,因此注射入小鼠或者哺乳动物脑脊液中的ASOs在大脑中能够广泛扩散。然而,双链RNA在中枢神经***中的扩散能力低,不能被细胞有效吸收,因此只能通过病毒载体来有效递送RNAi,并且需要定位注射入大脑实质中。尽管这种药物递送的方式更为复杂,但是可以达到通过单次药物注射实现终身治疗的目的。基于ASOs和RNAi的亨廷顿舞蹈症治疗方式的研究已经在多个体外和动物模型中取得了一些进展,但是其研究都尚未转化为成功的临床试验。
直接作用于DNA来降低突变亨廷顿基因的转录水平比作用于RNA更具前景和潜力,设计和运用基因编辑技术来治疗亨廷顿舞蹈症虽然面临着更大的挑战,但是从原理上来说却能对HD的各方面都有改善,包括非ATG起始的翻译、可变剪接和其他可能发生的机制,这些都是作用于RNA的疗法比较难解决的问题。目前主要研究的靶向于DNA的HD基因疗法包括锌指核酸内切酶(Zinc finger nuclease,ZFN)和CRISPR-Cas9,均处于临床前研究阶段。CRISPR-Cas9能够在RNA的指导下,利用Cas9核酸酶对靶向基因进行编辑。在细胞内同时表达Cas9蛋白和单链向导RNA(single guide RNA,sgRNA)的时候,sgRNA可与基因组上特定序列结合,招募Cas9蛋白并产生DNA双链断裂,激活DNA双链断裂修复机制。在损伤位点附近会引入序列增加或删除(Indels),从而造成基因失活。利用CRISPR-Cas9所进行的基因组靶向编辑是一个飞速发展的领域,具有研究和治疗包括亨廷顿舞蹈症在内的疾病的巨大潜力。
但是,目前基于CRISPR/Cas***的HTT基因敲除方案仍然存在基因编辑效率低、对疾病表型改善有限、对于治疗效果的跟踪监测时间较短等问题。
发明内容
基于此,有必要提供一种HTT基因敲除效率较高、对疾病表型改善显著、治疗效果持续时间可长期有效跟踪的用于CRISPR/Cas***的sgRNA。
一种sgRNA,所述sgRNA的核苷酸序列包括:
如SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列;
或与SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列具有至少95%同源性,且具有相同功能的核苷酸序列;

在其中一个实施例中,所述递送的方式为脑立体定位注射。
本发明通过研究筛选得到了核苷酸序列如SEQ ID NO:1或SEQ ID NO:2所示的靶向人源HTT基因1号外显子的sgRNA,基于该sgRNA及与其同源性较高sgRNA的CRISPR/Cas9***HTT基因敲除方案能够高效地敲除人源亨廷顿基因,实现对亨廷顿舞蹈症的基因治疗。经实验测试,通过AAV9载体将SaCas9核酸内切酶和上述靶向人源HTT基因1号外显子的sgRNA递送入大脑纹状体和皮层两个区域,HTT蛋白的表达量均能够达到约90%的减少,尤其是能够在个体水平上显著改善HD相关表型缺陷。这一基因治疗方案极具发展潜力,为亨廷顿舞蹈症的治疗提供了新的思路和技术。

在一个具体示例中,重组表达载体为腺相关病毒载体。腺相关病毒为单链DNA病毒,是一种有效的基因治疗递送载体,能够以游离的形式存在于宿主细胞中,实现目的基因的长期表达。腺相关病毒载体具有不同的血清型,每一种血清具有不同的组织和细胞趋向性,常见的血清型包括AAV1、AAV2、AAV5、AAV6、AAV8和AAV9等,优选为AAV9。AAV具有低免疫原性、低致癌性和血清型多样的特点,因而其能被用做高效的基因递送载体,并且在临床试验中得到广泛的应用。AAV-CRISPR/Cas9***可以实现高效的体内基因编辑,具有巨大的潜在应用发展价值。AAV根据血清型的不同,可分为AAV1~AAV10等多种不同的亚型,不同AAV的衣壳蛋白与不同的细胞表面受体结合,导致其具有不同的感染特点、感染部位和感染效率。AAV9在中枢神经***中具有较高的侵染效率,因此作为一种基因递送载体,非常适合用于中枢神经***疾病的治疗中。
在一个具体示例中,重组表达载体还含有Cas核酸内切酶编码序列片段,例如SaCas9、SpCas9、Cas12a、Cas12b、Cas12e、Cas12j、Cas13a、Cas12f1或Cas14a等,不限于此。可选地,上述Cas核酸内切酶编码序列为SaCas9核酸内切酶编码序列。采用来自金黄色酿脓葡萄球菌(Staphylococcus aureus)的SaCas9核酸内切酶可使得SaCas9和sgRNA能够被包装在同一个腺相关病毒载体中,提高基因编辑递送效率。SaCas9与最常用的SpCas9相比拥有几乎相同水平的基因编辑效率,但是SaCas9的基因长度比SpCas9小20%(SaCas9:3.2kb(1053个氨基酸),SpCas9:4.2kb(1368个氨基酸))。由于AAV9的包装容量只能限制在4.7kb,只有SaCas9和sgRNA表达组件能被同时组装进同一个AAV载体中,Cas9蛋白和sgRNA同时组装进入一个AAV病毒载体中可以实现更高效的体外递送。
本发明一实施例的病毒,其基因组中含有编码如上所述的sgRNA的核苷酸序列。病毒类型包括但不限于,逆转录酶病毒(包括慢病毒)、腺病毒、腺相关病毒、疱疹病毒(如单纯疱疹病毒)、痘病毒、杆状病毒、***瘤病毒、***多瘤空泡病毒(如SV40)等。
本发明还提供了一种宿主细胞,该宿主细胞的基因组中含有如上所述的DNA片段或重组表达载体。宿主细胞的类型包括但不限于,如大肠杆菌或枯草菌等的原核细胞,如酵母细胞或曲霉菌等的真菌细胞,如S2果蝇细胞或Sf9等的昆虫细胞,或者如纤维原细胞、CHO细胞、COS细胞、NSO细胞、HeLa细胞、BHK细胞或HEK293T细胞等的人细胞,或动物细胞。
本发明还提供了如上所述的sgRNA、DNA片段、重组表达载体、病毒或宿主细胞在制备用于治疗亨廷顿舞蹈症的产品中的应用。
在一个具体示例中,上述产品为试剂、试剂盒、药物或装置等,可以理解,具体类型不限于此。
本发明一实施例的用于治疗亨廷顿舞蹈症的药物,其包括如上所述的sgRNA、DNA片段、重组表达载体、病毒或宿主细胞,以及可药用的辅料。

本发明一实施例的HTT基因敲除方法,包括以下步骤:在细胞中外源表达上述sgRNA和Cas核酸内切酶。可以理解,HTT基因敲除方法可以用于疾病诊断和治疗目的,也可以用于非疾病诊断和治疗目的。
本发明一实施例的亨廷顿舞蹈症的治疗方法,包括以下步骤:将Cas核酸内切酶***和如上所述的sgRNA递送入患病个体的大脑纹状体和皮层区域。将sgRNA和Cas核酸内切酶***同时递送入患病个体的大脑纹状体和皮层区域,对于HD患者疾病表型的挽救具有更好的效果。多脑区之间的协同作用,特别是纹状体和皮层之间的相互作用,对于HD病人疾病表型的挽救是非常关键的。
在一个具体示例中,递送方式为脑立体定位注射,脑立体定位注射能够将目的基因精确且高效地递送入大脑中的特定区域。在其他具体示例中,递送方式为蛛网膜下腔注射、侧脑室注射、小脑延髓池注射和静脉注射等递送方式等,不限于此。
下面主要结合具体实施例和附图对去本发明作进一步详细的说明。
一、实验方法
1.1 AAV-SaCas9-sgRNA载体构建
磷酸化后的单链引导RNA的正义和反义寡聚链经过退火处理后形成双链结构,通过Bsa I内切酶消化和连接反应,单链引导RNA被***到AAV-Cas9载体中。此后,所得连接产物被转化入Stbl3感受态细胞中,然后再按照说明用QIAprep spin miniprep试剂盒将培养基中的质粒DNA分离出来。所得DNA的序列通过LKO.1 5'引物进行测序来验证(LKO.1 5'引物序列:5’-GACTATCATATGCTTACCGT-3’)。之后通过Qiagen maxi-prep kit提取质粒用于后续的病毒生产和纯化实验。AAV-SaCas9-sgRNA载体结构如图1所示,包含SaCas9和sgRNA序列的载体骨架源自Addgene公司(plasmid#61591),sgRNA和PAM的具体序列如下所示。
1.2 HEK293T细胞培养和转染
人源胚胎肾脏(Human embryonic kidney,HEK)293T细胞(ATCC,CRL-1573)在添加有10%(v/v)的胎牛血清(FBS,Thermo Fisher)、1%(v/v)盘尼西林和链霉素(Penicillin-Streptomycin,Thermo Fisher)以及1%(v/v)L-glutamine(Thermo Fisher)的DMEM培养基(Dulbecco’s modified Eagle’s medium,Thermo Fisher)中培养,且培养的环境条件为温度37℃,湿润的5%CO2气体环境中。293T细胞在被培养至密度70%时接受2.5μg的AAV-SaCas9-sgRNA载体转染,转染所用试剂盒为lipofectamine 2000(Invitrogen,11668030),16小时后再进行2.5μg的pEGFPc3-human HTT exon 1-120Q或pEGFPc3-human HTT exon 1-20Q转染。
1.3 AAV9病毒载体的包被和纯化
AAV载体按照以前报道所使用的方法进行扩增(Ding et al.,2016;Grieger etal.,2006)。简单来说,将10盘HEK293T细胞在15cm直径的培养皿中培养至90%密度后再对其进行转染,每盘中加入5mL的质粒和PEI(polyethylenimine,Sigma-Aldrich,76509)混合液。混合液中包含70μg的AAV9载体、200μg的Ad-Helper质粒、70μg的AAV-Rep/Cap质粒和PEI(1μg/μL),本实验中的PEI与DNA所用比例为5:1(v/g)。将混合液中的各项试剂加入50mL的DMEM中混合均匀备用。转染60小时后,将细胞与培养基一同收集,再在1000rpm的转速下离心10分钟。最后将细胞沉淀用5mL的细胞裂解缓冲液(150mM NaCl,20mM Tris,pH8.0)重悬起来。
将细胞裂解产物在液氮和37℃水浴的条件下反复冻融三次,从而将病毒从破碎的细胞膜中释放出来。细胞裂解产物中加入终浓度为1mM的MgCl2和250U/mL的核酸酶Benzonase(Sigma,E8263-25k),再在37℃条件下孵育15min以溶解DNA/蛋白聚集体。之后将细胞裂解产物在4000rpm,4℃条件下离心30min并收集上清液得到病毒溶液。
将病毒溶液加入iodixanol梯度溶液中,梯度溶液的体积和密度从下到上依次是6mL 17%(5mL 10×PBS、0.05mL 1M MgCl2、0.125mL 1M KCl、10mL 5M NaCl、12.5mLOptiprep(Sigma,D1556),加水至50mL)、6mL 25%(5mL 10×PBS、0.05mL 1M MgCl2、0.125mL 1M KCl、20mL Optiprep,加水至50mL)、5mL 40%(5mL 10×PBS、0.05mL 1MMgCl2、0.125mL 1M KCl、33.3mL Optiprep,加水至50mL)和4mL 60%((0.05mL 1M MgCl2,0.125mL 1M KCl,50mL Optiprep)。之后将样品在14℃,53000rpm条件下离心160分钟,然后用注射器将病毒组分所在的40%液体层吸出收集。
将病毒组分与PBS溶液和F188(1:10000,Polomaxer,Sigma)混匀并加入Amacon100K filter(UFC910008,Millipore Sigma)中在4℃,3500rpm条件下离心20分钟以去除iodixanol并浓缩病毒。之后去掉滤液,再向病毒组分内加入含有F188的PBS溶液。之后将过滤管在4℃,3500rpm条件下离心20分钟。再次将滤液弃掉,然后得到混于PBS的病毒组分。之后将病毒组分在4℃,3500rpm的条件下离心20分钟,直至病毒体积被浓缩至500μL。
通过定量PCR可以测定病毒滴度。之后进行SDS-PAGE及考马斯亮蓝染色实验来检验病毒载体的纯度,在此实验中,蛋白胶上可以观察到的蛋白仅有组成衣壳粒子的VP1、VP2和VP3,分子量大小分别在87kDa、73kDa和62kDa。
1.4小鼠脑立体定位注射
本实施例中采用BAC226Q亨廷顿小鼠模型进行临床前的概念验证实验。BAC226Q小鼠模型运用细菌人工染色体(Bacterial Artificial Chromosome,BAC)在野生型小鼠胚胎中转基因表达携带226个CAA-CAG混合重复序列的人源mHTT基因构建。BAC226Q小鼠可以表达具有226个谷氨酰胺蛋白序列的人源mHTT蛋白,此蛋白的表达导致BAC226Q小鼠表现出一系列与HD病人相关的表型,是目前唯一可以较准确再现亨廷顿舞蹈症病人临床表现且不具有病人没有出现的其他表型的HD小鼠模型。
对BAC226Q小鼠或非转基因对照组小鼠的AAV脑立体定位注射实验在小鼠出生后26~30天期间进行。首先将小鼠进行麻醉,随后固定在立体定位仪器(RWD,68019)上。之后对小鼠的头皮用酒精和碘伏进行消毒处理,并将头皮切开暴露出头骨,接着在特定的合适坐标位置对小鼠的头盖骨打孔。在小鼠的硬脑膜表面计算相应的前后侧(AP)及内外侧(ML)立体定位坐标。将体积为2.5μL的AAV9病毒以0.3μL/min的速度注射入小鼠的纹状体内(坐标:+0.8mm rostral to Bregma,±2.1mm lateral to medial and-3.1mm ventral frombrain surface)。接着将总体积为0.5μL的病毒以0.1μL/min的速度注射入小鼠初级运动皮层内(坐标:+1.5mm rostral to Bregma,±1.5mm lateral to medial and-1.0mmventral from brain surface)。AAV9的滴度为2×1013viral genomes/mL,采用两侧注射的方式,因此每个鼠脑所接受的病毒注射量为1.2×1011viral genomes。病毒注射所使用的仪器为连接显微注射泵(RWD,788130)的Hamilton注射器。递送病毒所用的Hamilton注射器为1701Hamilton microsyringe(Hamilton,7853-01),带有33-gauge的针头(Hamilton,7803-05)。每次注射后将针头原地静置15分钟以减少拔出针头时引起的病毒溶液回流。手术后将小鼠放置于加热毯上从麻醉状态中恢复。
1.5免疫蛋白印迹技术检测小鼠大脑中HTT蛋白的表达量改变情况
小鼠在冰浴的PBS中被解剖并取出大脑。脑组织在加有蛋白酶抑制剂混合物(Protease inhibitor cocktail,Sigma,111M4009)和Caspase抑制剂Boc-D-FMK(Abcam,ab142036)的RIPA缓冲液(150mM NaCl,0.1%SDS,1%脱氧胆酸钠,50mM Triethanolamine,1%NP-40,pH 7.4)条件中利用超声振动仪(Fisherbrand,FB120)裂解,超声条件为强度20%,冰上进行,超声1秒后暂停2秒,重复20~25次。裂解产物在4℃条件下孵育1小时,再在4℃条件下16100g离心20分钟以去除不溶组分。用BCA蛋白测定试剂盒(ThermoScientific,23225)检测562nm的吸收峰值以测定裂解液中的蛋白浓度。随后在裂解液中加入NuPAGE 4×LDS样品缓冲液和10×sample reducing agent(Invitrogen)并将其在70℃条件下加热10分钟完成样品的制备。将总蛋白量在90~120μg之间的蛋白加入4%~12%NuPAGE Bis-Tris蛋白胶中,跑胶所用缓冲液为MOPS running buffer。之后再利用湿转法将蛋白印迹转移到Immobilon-FL PVDF膜(Millipore,IPFL00010)上。之后将带有免疫印迹的PVDF膜在Odyssey blocking buffer(LI-COR,927-40000)中处理1小时。再经过TBST漂洗后,将PVDF膜在用blocking buffer稀释的一抗缓冲液中孵育过夜,孵育温度条件为4℃。之后将带有免疫印迹的PVDF膜在TBST中漂洗3次(每次10分钟),然后在带有荧光标记的IRDye680RD goat anti-mouse(1:10000,LI-COR,926-68070)或是goat anti-rabbit(1:10000,LI-COR,926-68071)二抗中室温孵育1小时。蛋白信号可以用Odyssey CLx imager(LI-COR)在700nm通道条件下进行检测。本实施例中所使用的一抗如下所示:1C2(1:5000,mouse,Millipore,MAB1574),β-actin(1:2000,rabbit,Cell Signaling,4970)以及GFAP(1:50000,rabbit,Abcam,ab7260)。
1.6免疫荧光和免疫组织化学染色技术检测小鼠大脑中HTT蛋白表达情况
实验用小鼠在麻醉后经4%多聚甲醛灌流处理,再在相同的固定液中固定处理过夜。将固定后的大脑用震动切片机(Leica,VT1200S)切成30μm或40μm厚的切片。之后在室温将大脑切片封闭1小时,封闭液为添加有10%羊血清的PBS缓冲液,且其中含有0.1%~0.3%的Triton X-100。随后在4℃条件下使用一抗溶液孵育切片过夜,之后洗去抗体。再在荧光二抗中继续孵育染色进行免疫荧光染色。或者通过biotinylated protein A及ABC过氧化酶复合物的处理,再经过二氨基联苯胺(diaminobenzidine)的孵育,组织切片被封片在载玻片上用于后续观察。
1.7小鼠行为学实验检测治疗效果
小鼠的行为学分析都在相同的环境条件、相同的时间条件以及相同的实验人员条件下进行。实验人员在进行实验时不知道小鼠的基因型及实验处理条件。
转棒实验:连续三天,小鼠都在转棒机(Med Associates,Inc.,ENV-574M)上以每天三次的频率接受训练。每次实验小鼠都以10rpm/min的速度接受1分钟的训练。在训练试验期间,将从转棒上掉下的小鼠轻柔地放回转棒上。实验小鼠每周接受连续三天、每天三次的测试实验,每次实验之间有最少15分钟的休息时间。在接受测试期间,转棒在最多300秒的时间内从5rpm加速到40rpm。记录小鼠从转棒上掉下所需的时间并将所有实验所得数据进行统计学分析。掉落时间是指小鼠从转棒上掉下来所用时间或是小鼠在转棒上持续三圈所需时间。所有的转棒实验都在小鼠光周期的暗周期间进行。
旷场实验:用于旷场实验的小鼠年龄为4月及7月龄。实验按照已有的实验流程进行,持续时间超过10分钟。所有实验都在一天的同一时间进行。旷场实验的仪器包括一个透明玻璃盒(28×28cm,Med Associates,Inc.,ENV-510)。展示小鼠在笼内停留的时间和位置的示意图由R(https://www.r-project.org/)绘制完成,该示意图代表每只小鼠9次实验的平均数据(3天,每天3次)。
步态分析实验:用CatWalk XT(Noldus Information Technology,Wageningen,Netherlands)软件分析小鼠步态。CatWalk***由一个安装在玻璃平台上的封闭步行通道构成,试验期间小鼠将从此通道的一端穿越至另一端。一束完全内源的反射绿色光源能够显示鼠爪与玻璃平台接触的区域,用以照亮和描绘小鼠的爪印。放置在步道下的高速摄像机可以记录小鼠爪印。拍摄了小鼠爪印的影像数据将被用于脚印分类和后续的分析实验。正式实验前,实验小鼠通过至少4天、每天至少4次的训练以使小鼠适应通过长度为70cm的步行通道的过程,训练使用非强迫性、干扰性的方法。实验在避光静音的条件下进行。正式实验中,小鼠在连续三天相同的时间点内,每天三次接受测试。任何包含有墙壁攀爬、毛发整理以及停留在步行通道内的行为都不会被统计分析。没能成功接受CatWalk训练的小鼠不会被计入实验结果中。每只用于步态分析的小鼠平均接受3~6次的compliant trials。分析所用的软件为CatWalk XT 10.6。
体重检测:手术进行后,小鼠每周接受体重检测,结果以克为单位。
存活率:实验小鼠的培养条件为每笼3到5只,混合基因型培养。在手术进行后,每周统计小鼠的存活率。
1.8引物延伸测序技术检测编辑效率和脱靶效率
收集经过AAV9-HTTg1转染的原代神经元以及经过AAV9-HTTg1注射的小鼠(2月龄及13月龄)大脑样本,用PBS清洗样本,再用裂解缓冲液消化样本(50Mm Tris-HCl,50mMEDTA,1%SDS,1%protease K)。之后用酚氯仿抽提的方式提取基因组DNA。按照此前报道的方法准备PEM文库和进行数据处理(Yin et al.,2019)。基因组DNA被超声处理至300~500bp。然后生物素化的CTCAGGTTCTGCTTTTACCTGCG序列被用于引物延伸实验,之后再进行桥式适配器(bridge adapter)的连接。CCGAGGCCTCCGGGGACTGC序列用于巢式PCR,之后再用适用于Illumina Hiseq的引物进行标记PCR实验。原始数据的处理过程此前已有报道,基因编辑效率是指***缺失事件以及易位事件占所有事件的百分比;脱靶率以脱靶易位事件占所有编辑事件的百分比计算。
二、实施例和对比例的表征数据以及效果数据
2.1体外实验检测CRISPR/Cas9对mHTT基因的编辑效果
HEK293T细胞已经接受了包含有20或120个CAG重复的人源HTT1号外显子与GFP融合表达蛋白序列的转染。当GFP报告子与过度重复的120Q CAG序列一起表达时其会形成定位于胞内的内涵体。通过GFP蛋白与人源HTT 1号外显子的融合表达,可以检测sgRNA引导的SaCas9的剪切效率。在HEK293T细胞接受了AAV-SaCas9-hHTT sgRNA1(SaCas9-HTTg1)或AAV-SaCas9-hHTT sgRNA2(SaCas9-HTTg2)的转染后,表达有20或120个CAG重复的细胞中的GFP表达含量均有显著减少,证明人源HTT的1号外显子可以被所提供的CRISPR/Cas9***所编辑。在1号外显子与CAG过度重复序列共表达的细胞中,人源突变HTT聚集体的数量有显著降低(图2A)。统计数据进一步证明了在SaCas9表达量近似的条件下,转染HTT g1细胞中聚集体数量减少到了对照组的43.78%,而HTT g2组的细胞中聚集体数量减少到了63.02%(图2B)。上述的体外实验结果证实了所提供的CRISPR/Cas9***能够实现高效的HTT基因编辑过程。
同时采用免疫印迹实验对HEK293T细胞中GFP和SaCas9的表达量进行了分析。结果显示在表达GFP-HTT-exon1-20Q的细胞中,在SaCas9表达量相同的情况下,瞬时转染sgRNA1能显著降低GFP的表达水平,而sgRNA2对GFP表达水平与对照组相比也有一定降低,但没有sgRNA1的差异显著(图3A、3B)。在表达GFP-HTT-exon1-120Q的细胞中具有相同的结果(图3C、3D)。以上结果再次确认了SaCas9在细胞中的成功表达和HTT sgRNA1对于人源HTT基因的敲除效应。
2.2 CRISPR/Cas9在BAC226Q小鼠中的基因编辑
以HTT sgRNA1为例,探究AAV9-SaCas9-sgRNA***在BAC226Q HD小鼠中的作用,通过对小鼠长期的病理学和疾病表型方面的跟踪检测,全面且深刻地评估CRISPR/Cas9介导的体内mHTT基因敲除的治疗效果。
2.2.1 AAV9精确感染小鼠纹状体和初级运动皮层
将AAV9-GFP以脑立体定位注射的方式注射入26~30天龄的非转基因小鼠的纹状体和初级运动皮层中。注射一个月过后,收集小鼠大脑切片用于GFP表达分析。可以观察到小鼠纹状体以及初级运动皮层区域中GFP的精确表达(图4),证明成功将AAV9病毒递送到了小鼠大脑中并且实现了其中所包含基因的稳定表达。
2.2.2 SaCas9-HTTg1显著降低BAC226Q小鼠中mHTT蛋白表达
分别提取4月龄、7月龄和11月龄小鼠纹状体和皮层蛋白,并进行免疫印迹实验。这两个脑区只在小鼠26天~30天龄接受了AAV9-SaCas9-HTTg1或者AAV9-SaCas9的一次注射,其中注射AAV9-SaCas9-HTTg1的BAC226Q小鼠为实验组(简称为BAC226Q-HTTg1),注射AAV9-SaCas9的BAC226Q和野生型小鼠为对照组(简称为BAC226Q-SaCas9和Non tg-SaCas9)。
在4月龄小鼠的纹状体中BAC226Q-HTTg1中mHTT蛋白的表达量相比于BAC226Q-SaCas9组显著降低,在皮层中也具有相同的结果;但是BAC226Q-HTTg1的mHTT蛋白表达量在未接受病毒注射的小脑区域相比于BAC226Q-SaCas9并无明显改变。以上结果说明基于sgRNA1的AAV-CRISPR/Cas9技术能够介导BAC226Q小鼠大脑中mHTT蛋白表达的降低。在7月龄的小鼠中进行了相同的实验,接受AAV-SaCas9-HTTg1注射的小鼠与接受AAV-SaCas9注射的BAC226Q小鼠相比较,免疫印迹结果显示mHTT蛋白表达在纹状体和皮层中均具有一定程度的降低,而在小脑中的含量并未降低。接着检测了11月龄的老龄鼠纹状体中mHTT表达量的改变情况,与BAC226-SaCas9的对照组相比,BAC226Q-HTTg1实验组小鼠纹状体中mHTT蛋白的含量显著降低(图5)。
2.2.3 SaCas9-HTTg1持续且显著减少BAC226Q小鼠大脑中mHTT的表达和聚集
HD病人大脑内最为重要的病理学特征是由纹状体和皮层神经元内的突变HTT组成的神经纤维网状的聚集体和核内包涵体。BAC226Q小鼠从4月龄起开始出现突变HTT聚集的现象,并随着疾病病程的发展逐步演变为广泛分布的亨廷顿蛋白包涵体。对这类小鼠的大脑切片进行了S830的免疫染色,S830抗体为一种识别mHTT 1号外显子的抗体,不仅能够检测可溶性形式的mHTT蛋白,而且还能够高度特异性地检测纤维聚集体和核内包涵体。
在4月龄小鼠中(图6),与仅接受AAV-SaCas9注射的BAC226Q小鼠(简称为BAC226Q-SaCas9或HD-SaCas9)相对比,注射了AAV-SaCas9-HTTg1的BAC226Q小鼠(简称为BAC226Q-SaCas9-HTTg1或HD-SaCas9-HTTg1)大脑内纹状体区域内具有显著的mHTT聚集体以及核内包涵体减少的现象(图6A、6B),mHTT在Non tg-SaCas9中的总信号为0.6004±0.0612,在BAC226Q-SaCas9中的总信号为922.3±195.8,在BAC226Q-HTTg1中的总信号为192.2±73.8。在初级运动皮层中,SaCas9-HTTg1的注射也可降低4月龄BAC226Q小鼠中mHTT聚集体和核内包涵体的含量(p=0.096),mHTT在Non tg-SaCas9中的总信号为0.1038±0.1038,在BAC226Q-SaCas9中的总信号为473.9±125.6,在BAC226Q-HTTg1中的总信号为258.2±57.59(图6C,D)。
7月龄小鼠与4月龄小鼠相比,纹状体和皮层中的mHTT主要以核内包涵体的形式存在,包涵体结构更加致密,且大小有明显增加。在7月龄BAC226Q-SaCas9小鼠纹状体和皮层内mHTT的信号持续增加,而BAC226Q-HTTg1纹状体中mHTT信号持续降低。与BAC226Q-SaCas9相比,7月龄BAC226Q-SaCas9-HTTg1大脑纹状体中mHTT核内包涵体信号显著降低(图7A、7B),mHTT在Non tg-SaCas9中的总信号为0.0294±0.0294,在BAC226Q-SaCas9中的总信号为1129±87.26,在BAC226Q-HTTg1中的总信号为168.2±35.26。mHTT信号在BAC226Q-HTTg1小鼠初级运动皮层中尽管没有显著水平的降低(p=0.4982),但是其核内包涵体的形式更少,mHTT主要由聚集体的形式存在。mHTT在7月龄Non tg-SaCas9中的总信号为0.6066±0.3189,在BAC226Q-SaCas9中的总信号为558.0±148.7,在BAC226Q-HTTg1中的总信号为406.3±59.86(图7C、7D)。
以上实验结果表明,与BAC226Q-SaCas9小鼠相比,注射了AAV-SaCas9-HTTg1的BAC226Q小鼠脑内mHTT的聚集体和包涵体的信号大幅减少,这些信号被认为是HD发病过程中的致病因素,因此mHTT信号的减少会对小鼠的表型有所改善。
此外,为了检测通过AAV9病毒单次引入CRISPR/Cas9***所导致的mHTT体内清除效应是否会持续小鼠终生,本研究利用11月龄小鼠的大脑切片样本进行免疫组化实验以检测突变HTT聚集体。全脑切片扫描图像显示与仅注射AAV-GFP的对照组相比,注射了AAV-SaCas9-HTTg1的BAC226Q小鼠的初级运动皮层和背侧纹状体区域内的S830阳性信号代表的mHTT的表达和聚集体数量有明显的减少(图8)。以上结果说明单次剂量的CRISPR/Cas9递送即可实现全生命周期的体内人源突变HTT聚集体的显著减少。
2.2.4 SaCas9-HTTg1成功改善BAC226Q小鼠运动缺陷
BAC226Q小鼠能够较早且强烈地表现出亨廷顿舞蹈症类似的运动缺陷,这些表型呈现渐进式发展,BAC226Q小鼠在2月龄时具有正常的运动功能,但在3月龄开始会出现严重的运动机能亢进表型。在此之后,小鼠又会在7月龄后表现出活动能力减弱的表型。
为了检测CRISPR/Cas9介导的体内人源突变HTT基因编辑能否挽救BAC226Q小鼠的疾病表型,本研究主要关注了其对运动功能的影响。研究发现通过在BAC226Q小鼠的纹状体及初级运动皮层区域注射AAV-SaCas9-HTTg1对人源突变HTT的表达进行干扰能够在多个疾病相关时间点显著地减缓疾病进程。
转棒实验是一项被广泛接受的检测亨廷顿舞蹈症运动相关表型的检测实验。它常被用做评估小鼠的协调与平衡能力。通过在转棒实验中统计小鼠从转棒上掉落的时间发现,与仅注射AAV-SaCas9的小鼠相比,向纹状体及初级运动皮层中注射了AAV-SaCas9-HTTg1的BAC226Q实验鼠在疾病进程早期(12~16周龄)其协调与运动能力有显著的改善和提升(图9)。
另一项影响病人生存质量的亨廷顿舞蹈症表型是异常的步态行为,因此通过Catwalk步态分析***评估BAC226Q小鼠的步态表型,该***通过拍摄小鼠通过通道时的行为来记录小鼠的步态表型。通过分析小鼠的步态,发现与Non tg-SaCas9相比,6月龄的BAC226Q-SaCas9小鼠表现出了严重的步态异常及缺陷表型,而该表型在BAC226Q-HTTg1小鼠中有所恢复,说明CRISPR/Cas9介导的HTT基因敲除能挽救HD小鼠的步态表型(图10A)。通过步态分析可知BAC226Q小鼠的运动缺陷表型呈渐进发展趋势。在步态分析过程中,根据小鼠前进过程中利用左前肢(Left forelimb,LF)、右前肢(Right forelimb,RF)、左后肢(Left hindlimb,LH)、右后肢(Right hindlimb,RH)的顺序的不同,小鼠具有六个常规的步态:AA(RF-RH-LF-LH)、AB(LF-RH-RF-LH)、CA(RF-LF-RH-LH)、CB(LF-RF-LH-RH)、RA(RF-LF-LH-RH)和RB(LF-RF-RH-LH)。步态常规指数用来反映没有失足脚印干扰的常规步态模式,这意味着在常规步态模式之间穿插有越多的失足脚步,步态常规指数的数值就越小。因此,这一数值在步态分析中常被用来反映行走的协调程度。接受AAV-SaCas9注射的BAC226Q小鼠的常规步态指数随年龄增长而下降,在6月龄BAC226Q-SaCas9小鼠中,步态常规指数下降尤为显著;然而,接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠则保持与非转基因鼠几乎相同水平的常规步态指数(图10B)。此外,通过对小鼠的脚印面积大小进行分析(图10C,D,E),与Non tg-SaCas9对照组小鼠相比,2.5到4月龄的BAC226Q小鼠的脚印面积逐渐减少,而这一减少幅度在6月龄小鼠中更为显著。然而,AAV-SaCas9-HTTg1注射在4月龄和6月龄时能有效地挽救BAC226Q小鼠的这一疾病表型。这证明了人源突变HTT基因编辑对BAC226Q小鼠的运动表型的挽救效应。
接下来本实施例探究了BAC226Q-HTTg1小鼠的表型在旷场实验中是否有挽救。经过3天每天3次,每次10分钟在旷场中的适应性训练后,连续监测3天小鼠在旷场试验中的运动行为,每天3次,每次10分钟,统计并分析小鼠在旷场中的运动表型(图11)。经过长时间的适应性训练后,小鼠在旷场中的表型更能体现其自发活动的状态,因此可更好地用来检测小鼠运动方面的表型。在6月龄小鼠中,Non tg-SaCas9小鼠更倾向于围绕旷场边缘移动(图11A左);然而,BAC226Q-SaCas9小鼠则更倾向于留在旷场的一个固定的角落里绕圈(图11A中);接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠则有更多机会在旷场的各个角落运动(图11A右)。将旷场试验平均分为4个象限,分析小鼠在每个象限中非固定运动(Ambulatorydistance)距离的差异,以在4个象限运动距离的标准差作为统计数据,研究发现Non tg-SaCas9的标准差最小为0.1829,而BAC226Q-SaCas9的标准差为0.5026,BAC226Q-HTTg1的标准差为0.3295(图11B),说明SaCas9-HTTg1表达后,BAC226Q小鼠在旷场中的运动区域更为平均。
此外,统计旷场实验中的总运动距离后可知与仅接受AAV-SaCas9的BAC226Q小鼠相比,接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠在4月龄时总运动距离有所下降,在6月龄时也有轻微的减弱(图11C)。对于接受了AAV-SaCas9-HTTg1注射的BAC226Q小鼠来说,能够反映小鼠的旋转和包括梳理毛发在内的刻板行为计数也有所下降(图11D)。与步态分析数据相结合,这些数据表明AAV-SaCas9-HTTg1介导的基因编辑疗法能够减缓BAC226Q小鼠在旷场试验中的运动缺陷表型。
2.2.5 SaCas9-HTTg1成功提升BAC226Q小鼠体重且显著提高小鼠生存率
BAC226Q小鼠表现出包括体重下降和生命周期缩短等在内的与HD病人类似的疾病表型,因此该HD小鼠模型对于评估候选治疗方案对于生产质量等方面的长期治疗效果具有丰富的研究价值。本研究每周记录基因治疗后的小鼠体重,共记录了病毒注射后0周~30周的体重(图12)。与在纹状体和初级运动皮层区域接受AAV-SaCas9注射的小鼠相比,接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠体重下降表型有所缓解(图12)。
在整个生命周期中持续跟踪小鼠的生存率,对比BAC226Q-SaCas9小鼠,接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠的生存率也有显著的提升(图13)(p=0.0061)。在本研究的终点(第385天),接受AAV-SaCas9注射的非转基因鼠与接受AAV-SaCas9-HTTg1注射的BAC226Q小鼠的生存率仍然保持在50%以上;然而,所有接受了AAV-SaCas9注射的BAC226Q小鼠在研究结束前均已死亡,这些BAC226Q小鼠的中位生存时间是302天。总结来说,这些数据表明CRISPR/Cas9介导的人源HTT基因敲除疗法能够成功缓解BAC226Q小鼠的HD相关表型。
2.2.6 AAV9-SaCas9-HTTg1纹状体注射后BAC226Q小鼠表型检测
初步结果表明只对纹状体注射CRISPR/Cas9***时,尽管纹状体区域mHTT蛋白和聚集体含量都减少,但是从转棒实验和旷场实验来看,BAC226Q的运动缺陷改善得并不明显(图14A,B),并且小鼠体重的减少也并未得到明显改善(图14C)。因此,说明靶向纹状体和皮层两个脑区可以更好地治疗HD。
2.2.7 PEM-Seq检测AAV9-SaCas9-HTTg1***的编辑效率和脱靶率
为了探究CRISPR/Cas9在BAC226Q小鼠体内的编辑效率和特异性,采用PEM-Seq(primer-extension-mediated sequencing)这一成熟的深度测序方法。PEM-seq对于检测CRISPR/Cas9***所引起的包括***缺失、大片段删除以及基因组范围的易位在内的编辑事件具有较高的灵敏度,可以用来同时判断基因编辑效率、脱靶位点和基因编辑产物。
从注射过AAV-SaCas9-HTTg1的BAC226Q小鼠的大脑纹状体和皮层和感染过该病毒的原代培养BAC226Q的神经元细胞中提取了基因组DNA,并进行了PEM-Seq实验进行编辑事件分析。BAC226Q原代培养神经元的PEM-Seq结果显示基因编辑效率为11.0%±0.9%,在2月龄和13月龄BAC226Q小鼠大脑中,编辑效率分别为12.94%±0.91%和8.90%±1.75%(图15A)。以上结果不仅证明了mHTT基因编辑现象在BAC226Q小鼠大脑中存在,而且证明了BAC226Q小鼠脑中的HTT基因编辑结果可以持续整个生命周期,与免疫印迹实验和免疫荧光染色试验中观察到的结果一致。
PEM-Seq可以用来检测基因编辑过程中出现的所有添加(Insertion)、缺失(Deletion)和染色体易位(Translocation)事件,脱靶位点的出现会造成靶向位点和脱靶位点之间形成染色体易位现象,可以通过测序的方法检测出来,因此PEM-Seq可以用来分析脱靶效率。脱靶效率(Off-target translocation)为出现脱靶易位的事件(Off-targetjunctions)占所有基因编辑事件(添加、缺失和染色体易位事件)的比例。在原代培养的神经元中,只有0.0198%±0.0006%的脱靶易位事件被检测到,脱靶效率在2月龄BAC226Q-SaCas9小鼠脑中为0.0130%±0.0022%,在13月龄中为0.0127%±0.0047%(图15B),这一结果说明SaCas9-HTTg1***的脱靶效率非常低。进一步分析脱靶位点,除了鼠源HTT基因外,没有检测到任何其他的脱靶切割事件,而鼠源HTT基因这个脱靶位点的出现也是由于鼠源HTT基因与人源HTT基因在sgRNA的靶标位点区域具有序列同源性(图15C)。
对基因编辑产物的形式进行分析发现,在人源HTT的靶标位点上,编辑事件主要呈现为小的***和缺失现象(图16A)。其中2bp的缺失和1bp的***会造成氨基酸序列从谷氨酰胺变为丙氨酸和苏氨酸,并在1号外显子提前出现终止密码子;1bp和4bp的缺失会造成氨基酸序列从谷氨酰胺变为丝氨酸和天门冬氨酸,并在2号外显子提前出现终止密码子;-3bp的缺失不会造成移码突变。对以上基因编辑中出现的5种主要编辑产物的相对频率进行了分析,其中-2bp的编辑产物占比52.70%±3.71%,而-3bp未出现移码突变的编辑产物占比仅4.126%±1.959%(图16B)。综合来说,这些数据证明了SaCas9-HTTg1在人源HTT基因座上的编辑效应,且具有在鼠源HTT基因座上可预测的脱靶编辑效应。
此外,经过实验测试,sgRNA2也具有与sgRNA1类似的上述效果,但略差于sgRNA1。
以上所述实施例的各技术特征可以进行任意的组合,为使描述简洁,未对上述实施例中的各个技术特征所有可能的组合都进行描述,然而,只要这些技术特征的组合不存在矛盾,都应当认为是本说明书记载的范围。
以上所述实施例仅表达了本发明的几种实施方式,其描述较为具体和详细,但并不能因此而理解为对发明专利范围的限制。应当指出的是,对于本领域的普通技术人员来说,在不脱离本发明构思的前提下,还可以做出若干变形和改进,这些都属于本发明的保护范围。因此,本发明专利的保护范围应以所附权利要求为准。
Claims (22)
1.一种sgRNA,其特征在于,所述sgRNA的核苷酸序列包括:
如SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列;
或与SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列具有至少95%同源性,且具有相同功能的核苷酸序列;
或由SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列经1~6个碱基缺失、替代或增加得到,且具有相同功能的核苷酸序列。
2.根据权利要求1所述的sgRNA,其特征在于,所述sgRNA的核苷酸序列为与SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列具有至少98%同源性,且具有相同功能的核苷酸序列。
3.根据权利要求1所述的sgRNA,其特征在于,所述sgRNA的核苷酸序列为由SEQ ID NO:1或SEQ ID NO:2所示的核苷酸序列在5’末端或3’末端经1~3个碱基缺失、替代或增加得到,且具有相同功能的核苷酸序列。
4.一种DNA片段,其特征在于,所述DNA片段编码权利要求1~3任一项所述的sgRNA。
5.一种重组表达载体,其特征在于,所述重组表达载体含有权利要求4所述的DNA片段。
6.根据权利要求5所述的重组表达载体,其特征在于,所述重组表达载体还含有Cas核酸内切酶编码序列片段。
7.根据权利要求6所述的重组表达载体,其特征在于,所述Cas核酸内切酶编码序列为SaCas9核酸内切酶编码序列、SpCas9核酸内切酶编码序列、Cas12a核酸内切酶编码序列、Cas12b核酸内切酶编码序列、Cas12e核酸内切酶编码序列、Cas12j核酸内切酶编码序列、Cas12f1核酸内切酶编码序列、Cas13a核酸内切酶编码序列或Cas14a核酸内切酶编码序列。
8.根据权利要求5所述的重组表达载体,其特征在于,所述重组表达载体为慢病毒载体、腺病毒载体、腺相关病毒载体、疱疹病毒载体、痘病毒载体、杆状病毒载体、***瘤病毒载体或***多瘤空泡病毒载体。
9.根据权利要求8所述的重组表达载体,其特征在于,所述重组表达载体为AAV9病毒载体。
10.一种病毒,其特征在于,所述病毒的基因组中含有编码权利要求1~3任一项所述的sgRNA的核苷酸序列。
11.根据权利要求10所述的病毒,其特征在于,所述病毒为慢病毒、腺病毒、腺相关病毒、疱疹病毒、痘病毒、杆状病毒、***瘤病毒或***多瘤空泡病毒。
12.根据权利要求10所述的病毒,其特征在于,所述病毒为AAV9病毒。
13.一种宿主细胞,其特征在于,所述宿主细胞的基因组中含有权利要求4所述的DNA片段或权利要求5~9任一项所述的重组表达载体。
14.根据权利要求13所述的宿主细胞,其特征在于,所述宿主细胞为CHO细胞、COS细胞、NSO细胞、HeLa细胞、BHK细胞或HEK293T细胞。
15.权利要求1~3任一项所述的sgRNA、权利要求4所述的DNA片段、权利要求5~9任一项所述的重组表达载体、权利要求10~12任一项所述的病毒或权利要求13~14任一项所述的宿主细胞在制备用于治疗亨廷顿舞蹈症的产品中的应用。
16.根据权利要求15所述的应用,其特征在于,所述产品为试剂、试剂盒、药物或装置。
17.一种用于治疗亨廷顿舞蹈症的药物,其特征在于,包括权利要求1~3任一项所述的sgRNA、权利要求4所述的DNA片段、权利要求5~9任一项所述的重组表达载体、权利要求10~12任一项所述的病毒或权利要求13~14任一项所述的宿主细胞,以及可药用的辅料。
18.根据权利要求17所述的药物,其特征在于,所述药物的剂型为针剂。
19.根据权利要求17所述的药物,其特征在于,所述辅料包括稀释剂、防腐剂、缓冲剂、崩解剂、抗氧剂、助悬剂、着色剂和赋形剂中的一种或多种。
20.一种HTT基因敲除方法,其特征在于,包括以下步骤:在目的细胞中外源表达权利要求1~3任一项所述的sgRNA,以及Cas核酸内切酶。
21.一种亨廷顿舞蹈症的治疗方法,其特征在于,包括以下步骤:将Cas核酸内切酶***和权利要求1~3任一项所述的sgRNA递送入患病个体的大脑纹状体和皮层区域。
22.根据权利要求21所述的治疗方法,其特征在于,所述递送的方式为脑立体定位注射。
