新型***发生进化枝

为了获得全长的16S rRNA基因序列,使用BLAST将每个菌株的组装(assembly)均与DSM 20016T的16S rRNA基因序列进行比对,并进一步手动组装这些比对的序列片段。使用BLAST计算16S rRNA基因之间的相似性值。这个分析的结果表明,PB-W1与罗伊乳杆菌的其他菌株(其包括该物种的模式菌株)具有>99.5%的序列相同性,最终证明所述菌株是罗伊乳杆菌。
对分离自巴布亚新几内亚农村的罗伊乳杆菌菌株与来自西方人的罗伊乳杆菌菌株的进一步的基因组分析和比较,表明基于平均核苷酸相同性(ANI),罗伊乳杆菌NCIMB42835的基因组序列与任何已知的人罗伊乳杆菌的基因组序列差异>2.5%(表1)。特别地,罗伊乳杆菌NCIMB 42835不属于罗伊乳杆菌***发生树中任何已建立的***发生联系(图1)。因此,罗伊乳杆菌NCIMB 42835代表了一个新鉴定的进化枝。

结果概述

进一步的基因组分析
NCIMB 42835的16s、ITS和IGS区域是从NCIMB 42835的全基因组中分离出来的。从全基因组中提取的所有区域都将该菌株鉴定是罗伊乳杆菌种的成员。
16s rRNA鉴定

NCIMB 42835在人免疫细胞中诱导不同的细胞因子反应
我们用关于罗伊乳杆菌菌株对人免疫细胞(PBMC)产生细胞因子的影响的功能数据补充了这些基因组比较。分析表明,来自相同***发生谱系的菌株表现出相似的反应,表明罗伊乳杆菌菌株的进化历史会影响其与宿主的相互作用,这与之前的研究结果一致(Spinler等,2014)。研究结果进一步证实NCIMB 42835与来自人源的益生菌罗伊乳杆菌其他两个亚群的菌株之间的明显差异。
对在微生物负荷非常高的发展中国家地区如巴布亚新几内亚(PNG)出的新生儿的研究表明,与诸如澳大利亚等高度发达地区的新生儿相比,新生儿免疫功能存在巨大差异(Lisciandro等,2012a;2012b)。在妊娠结束时,与澳大利亚新生儿相比,来自PNG新生儿的抗原呈递细胞(APC)已经显示出更高的激活标志物(HLA-DR和CD86)的基线表达和抑制(免疫球蛋白样转录物3和4)。PNG环境中微生物负荷的免疫刺激性质可能是APC上激活标志物基线水平增加的一个可能原因。然而,与澳大利亚新生儿相比,在激活时,来自PNG脐带血的APC相对静止,具有降低的激活和抗原加工,并引起减弱的T细胞反应。尽管这些背景之间存在许多环境差异,但微生物负荷是最引人注目的之一,而且PNG新生儿的耐受性更强的反应可以防止在生命早期产生有害的炎症反应。在这方面,重要的是要强调罗伊乳杆菌菌株在啮齿动物研究中已被证明具有免疫调节作用并诱导调节性T细胞(Liu等,2013;2017)。通过从PNG的供体中分离微生物,我们正在利用这些菌株的免疫刺激能力,其可以抑制婴儿在生命早期受到的进一步刺激,从而产生致免疫耐受状态。
这些和其他自然实验均强力支持产前母体环境在早期免疫程序设计中的作用,并提出了一个具有挑战性的问题,即在全球过敏和其他慢性炎症性疾病倾向增加的情况,如何利用它来改善免疫健康。
检验不同菌株的研究表明,临床效果是菌株特异性的(Wickens等,2008)。这意味着诸如将来自巴布亚新几内亚当地人的新NCIMB 42835罗伊乳杆菌补充到耗竭的西方人微生物组等干预措施可具有与健康相关的免疫反应(Abrahamson等,2012;Van Nimwegen等2011;Bisgard等,2011)。
罗伊乳杆菌DSM 20016是罗伊乳杆菌的模式菌株,且罗伊乳杆菌ATCC PTA 6475是可商购的菌株,且两者均分离自西方受试者,并且来自人类II进化枝(图1)。罗伊乳杆菌DSM17938是可商购的分离自秘鲁印第安人的母乳,这个菌株属于家禽/人类进化枝VI。我们从以非工业化生活方式生活的巴布亚新几内亚当地受试者中分离出一种新菌株,即罗伊乳杆菌NCIMB 42835。这项研究的目的是确定这些菌株与来自健康志愿者的PBMC在体外一起温育时是否具有不同的细胞因子谱。
PBMC分离
将来自3名健康供体(30至45岁男性)的外周静脉全血收集在无菌EDTA管中,通过倒置混合几次并用无菌PBS稀释1/1。将在新的50mL无菌锥形管中的20mL Ficoll等分以供每个供体使用。对于每个供体,将25ml稀释的EDTA全血铺层在步骤2中等分的Ficoll顶部。将试管在4℃以800g离心30分钟,松开制动。收集血浆下方的白色棕黄层(PBMC层)并用无菌PBS洗涤细胞两次。将PBMC重新悬浮在新鲜的温热RPMI 10%FBS+1%青霉素/链霉素中,并使用自动细胞计数器进行计数。将每个供体的细胞数目调整为1*106个/ml,并分装在24孔板中。
菌株制备
将冷冻和冻干的罗伊乳杆菌菌株短暂离心,并在无菌条件用10ml温热的RPMI重新悬浮以使原液浓缩。制备高浓度、中浓度和低浓度,(100:1)高剂量:将1ml原液浓度加入4.5ml完全RPMI中。(50:1)中等剂量:将高剂量用完全RPMI以1:1稀释。为了制备(10:1)低剂量:将高剂量以1:9稀释。
温育和对照
将500μl中5×105个细胞的PBMC悬浮液等分到24个孔中。将PBMC在5%的CO2(37℃,95%空气,100%湿度)的加湿温育仪中与50μl菌株一起温育24小时。收集上清液并离心以沉淀细胞,将干净的无细胞条件培养基移入新的Eppendorf中并立即储存在-80℃。
对照组表示为:PBMC+运载体(菌株冷冻保护剂)。
Luminex多重免疫测定
在即将测定前将样品在测定稀释液中稀释1/100。对于每个孔,将50μL标准或稀释样品分配到孔中+50μL。
待测分析物是3种细胞因子IL-10、TNF-α、IL-6。根据制造商的方案将平板进行温育并在Luminex MAGPIX分析仪中读取。
罗伊乳杆菌NCIMB 42835比所有其他罗伊乳杆菌从PBMC诱导更多的TNF-α、IL-10、IL-6(图4、5、6和7)。在施用所有3剂罗伊乳杆菌NCIMB 42835后分析PBMC中的TNF-α诱导时具有独特的特征,其显示这个细胞因子的剂量依赖性诱导(图4,图5)。
主组分分析(PCA)是对数据的主组分的分析,以可视化数据的底层结构,其中存在彼此最大的差异和分离。对来自一剂或三剂罗伊乳杆菌菌株的所有细胞因子数据进行PCA发现NCIMB 42835是图右侧最远的点,因此显示细胞因子的最高诱导。其与两个西方菌株相距最远,并且与其他两个非西方菌株明显分开,后者似乎介于西方菌株与NCIMB 42835之间(图8,图9)。细胞因子数据与***发生数据一致,表明NCIMB 42835是一种独特的分离物,对人细胞中的关键细胞因子具有菌株特异性作用。我们发现分离自PNG供体的NCIMB 42835显示出免疫刺激作用,其被与分离自世界其他地区的其他罗伊乳杆菌菌株相比增加的细胞因子水平所证明。
罗伊乳杆菌NCIMB 42835对某些碳水化合物的优选使用
诸如棉子糖的碳水化合物在西方饮食中的含量非常低,而在巴布亚新几内亚人的饮食中却很丰富,巴布亚新几内亚人主要食用富含棉子糖(一种植物糖)的植物性饮食。如前所述,罗伊乳杆菌是高度适应性的,西方分离株中重要生长底物和重要性状的丧失可能解释西方人中罗伊乳杆菌种群的下降。先前没有报道使用棉子糖来支持肠道中罗伊乳杆菌的生长。图10示出与葡萄糖相比,罗伊乳杆菌NCIMB 42835在棉子糖上的生长更高。
这些结果表明,棉子糖是非西方罗伊乳杆菌菌株获得比西方菌株更好的生长的极佳生长底物。将棉子糖与非西方罗伊乳杆菌组合使用有助于支持在西方社会的肠道微生物群中重建这种有益菌株。
罗伊乳杆菌NCIMB 42835显示在人肠道中的持久性高于罗伊乳杆菌DSM20016T(模式菌株),并且受益于高棉子糖的饮食。
为了确定罗伊乳杆菌NCIMB 42835是否显示出对人类肠道和富含植物的饮食的适应性,Walter实验室进行了一项人体研究,评估该菌株在人肠道中的表现。这项研究的目的是检验这样一个假设,即在非西方化微生物组中占主导地位的细菌物种可以被“重新引入”其饮食设计为促进所述细菌生长的加拿大人的肠道中。
人体试验:参与者是从Alberta大学校园招募的,并获得了知情同意。在一项三臂试验设计中,将两种罗伊乳杆菌(NCIMB 42835和DSM 20016T)的效果与安慰剂组进行了比较。非西方饮食的影响在所有研究臂中作为交叉设计进行了测试。健康男性和绝经前、非妊娠和非哺乳期女性,年龄18至45岁,BMI在20-29.9kg/m2之间,近期(<3个月)无抗生素使用史(N=30)。参与者被随机分配至3组之一。如Duar等(Duar等,2017)所述,第1组和第2组各自接受一种在水中的罗伊乳杆菌菌株以供直接食用。两种菌株均以约1010个活细胞的单次剂量提供,这是人类容易耐受罗伊乳杆菌的剂量(Duar等,2017)。第三组接受安慰剂(在水中稀释的2g麦芽糖糊精),已知其不会影响微生物组。所有组在干预的第4天和第39天都接受了单剂量的益生菌或安慰剂。参与者将被要求在为期一周的筛选期间保持其惯常饮食。一周后,每臂一半的受试者被分配遵循“非西方饮食”(或设计的饮食),而另一半继续食用其惯常饮食三周(常规饮食)。经过2周的淘汰(washout)后,参与者在研究的第二个3周期间改变饮食。在整个研究过程中,参与者总共参加了12次诊所随访。基础随访在每个饮食周期开始前一天(第0天和第35天)进行;在这些随访期间,收集了人体测量学、通过生物电阻抗分析(BIA)测量的身体成分、血压测量、血液和粪便样本,参与者完成了关于感知压力和GI耐受性的问卷调查。在研究的第4天和第39天,参与者根据其被分配的组接受了罗伊乳杆菌菌株或安慰剂。除了预定的随访之外,参与者被要求在每个饮食周期期间大约每两天提供一次粪便样本。
饮食:Walter实验室与Alberta大学的其他实验室合作,设计了一种类似于遵循农业生活方式的个体的饮食干预措施,同时专门选择为罗伊乳杆菌提供难消化底物的食品。虽然典型的西方饮食的特点是大量摄入红肉和加工肉类、鸡蛋、精制谷物和糖,但巴布亚新几内亚人的饮食中植物性食物、纤维和碳水化合物含量相对较高,而脂肪和动物来源的蛋白质含量较低(Martínez et al,2015)。具体而言,棉子糖在巴布亚新几内亚饮食中很常见,但在西方饮食中很少见,并且预计会支持罗伊乳杆菌在人肠道中的生长(参见我们的初步数据)。虽然被分配到研究的非西方(设计的)饮食周期,但为参与者提供了完全准备好的、预先包装好的早餐、午餐、晚餐和零食,这些食品由类似于来自农业社会的个体所消耗的碳水化合物源的数量和类型组成(如山药、甘薯和木薯),总纤维摄入量约为每天每2000卡路里42克(是加拿大人平均纤维摄入量的两倍多)。此外,饮食中提供的动物蛋白质的量(频率为每天一次或更少)是保守的,强调植物源的蛋白质,如蚕豆和豌豆(split peas)。
供食用的罗伊乳杆菌菌株的生产:罗伊乳杆菌菌株在Walter实验室在食品级条件制备供食用,并在收获前确定细胞数目,并按照Duar等(2017)的描述将剂量标准化为约109个细胞/ml,并在矿泉水中提供给受试者。
确定粪便样品中罗伊乳杆菌细胞数目
每2天收集一次粪便样本(在食用罗伊乳杆菌或安慰剂之前收集两次及在之后收集两周)。使用LRIM琼脂通过细菌培养对粪便样品中的罗伊乳杆菌菌株进行绝对定量。这种琼脂已被证明对从人粪便样本中定量分离罗伊乳杆菌具有足够的选择性(Duar等,2017)。
发现:
如图11所示,与DSM 20016T相比,菌株NCIMB 42835在施用两天后细胞数目达到10倍以上。之后数目有所下降,但与DSM20016T相比,NCIMB 42835的数目仍然较高。此外,饮食转换为非西方高植物饮食(设计的饮食)导致施用后8天的较高持久性(图11和12A),而DSM2016T并没有从植物性饮食中获得任何益处(图12B)。这些发现表明,与罗伊乳杆菌种的模式菌株(也是人分离株)相比,NCIMB 42835菌株增加了在人肠道中的适应性,并受益于对非工业化农业人类种群重新采样的饮食。NCIMB 42835在更高水平确立,并显示出增强的持久性。
鉴于现代生活方式与慢性病的大量增加有关,纠正生活方式引起的微生物组耗竭具有巨大的治疗潜力。源自巴布亚新几内亚农村的罗伊乳杆菌分离株,当放回生活在工业化社会中的个体的肠道中时,可能会产生健康益处,并有助于预防西方非传染性疾病,如自闭症。在本发明中,这种重要的共生生物(具有导致互惠互利的长期进化关系的物种)分离自非工业化社会个体并表现出独特的性质。将其引入工业化或西方人的饮食中,包括将其作为一种益生菌,同时或不同时使用棉子糖等底物,这在以前从未被提出过。
预计其在增强婴儿、幼儿、孕妇或产后母亲的微生物群等方面将具有特别的优势。
应当理解,本发明的菌株可以以常规剂型诸如胶囊、微胶囊、片剂、颗粒剂、粉剂、锭剂、丸剂、栓剂、混悬剂和糖浆剂等口服吸收形式施用于动物(包括人)。合适的制剂可以通过常用的方法使用常规的有机和无机添加剂来制备。药物组合物中活性成分的量可以处于发挥所需治疗效果的水平。
所述制剂还可以包括细菌组分、药物实体或生物学化合物。
此外,可以使用任何合适的已知方法制备包含本发明菌株的疫苗,并且可以包括药学上可接受的载体或佐剂。
人体免疫***在大量人类疾病的病因和病理学中发挥着重要作用。高免疫反应和低免疫反应导致大多数疾病状态,或者是大多数疾病状态的组成部分。一类称为细胞因子的生物学实体对免疫过程的控制特别重要。这些精微的细胞因子网络的扰动正越来越多地与许多疾病相关联。这些疾病包括但不限于炎症性疾病、免疫缺陷、炎症性肠病、肠易激综合征、癌症(尤其是胃肠道和免疫***的癌症)、腹泻性疾病、抗生素相关性腹泻、小儿腹泻、阑尾炎、自身免疫性疾病、阿尔茨海默病、类风湿性关节炎、乳糜泻、糖尿病、器官移植、细菌感染、病毒感染、真菌感染、牙周病、泌尿生殖***疾病、性传播疾病、HIV感染、HIV复制、HIV相关腹泻、手术相关创伤、手术引起的转移性疾病、败血症、体重减轻、厌食、发热控制、恶病质、伤口愈合、溃疡、肠道屏障功能、过敏、哮喘、呼吸***疾病、循环***疾病、冠心病、贫血、凝血***疾病、肾脏疾病、中枢神经***疾病、肝脏疾病、缺血、营养失调、骨质疏松症、内分泌失调、表皮病症、银屑病和寻常痤疮。对细胞因子产生的影响特异于所检验的益生菌菌株。因此,可以选择特定的益生菌菌株来使特定疾病类型的排他性细胞因子失衡正常化。可以使用单个菌株或其突变体或变体或选择这些菌株来实现疾病特异性疗法的定制。
肠道微生物群对肠道免疫***的发育和正常功能很重要。在没有肠道微生物群的情况下,肠道免疫***发育不全,正如无菌动物模型所证明的那样,某些功能参数会降低,例如巨噬细胞吞噬能力和免疫球蛋白的产生。肠道微生物群在刺激非破坏性免疫反应方面的重要性正变得越来越明显。西方世界过敏症发病率和严重程度的增加与卫生和公共卫生的程度增加有关,同时宿主遇到的感染挑战的数量和范围也在减少。这种免疫刺激的缺乏可以使宿主对非致病性但具有抗原性的物质产生反应,从而导致过敏或自身免疫。有意损耗一系列非致病性免疫调节细菌将为宿主提供必要和适当的教育刺激,以正确发生和控制免疫功能。
益生元

其他活性成分
应当理解,益生菌菌株可以预防性施用或作为治疗方法单独施用或与如上所述的其他益生菌和/或益生元材料一起施用。此外,所述细菌可用作使用其他活性材料的预防或治疗方案的一部分,例如用于治疗炎症或其他疾病,尤其是免疫参与的那些病症。这种组合可以作为单一制剂施用或作为单独制剂在相同或不同时间施用及使用相同或不同施用途径施用。
药物组合物
