Abstract
本发明涉及三维定量构效关系模型的构建方法,具体涉及以HIV-1抑制剂分子为基础的三维定量构效关系模型的建立及一致性模型构建,属于生物信息技术领域。本发明选用HIV-1抑制剂分子进行3D-QSAR及一致性模型研究,目的在于挖掘抑制剂的结构与其抗HIV活性的关系。本发明方法是基于抑制剂的化学特征(如亲水、疏水、静电、极性、三维结构等)建立数学模型来预测具有类似结构化合物的生物活性。本发明的一致性模型在三种3D-QSAR模型的基础上采用统计学方法构建,旨在进一步提高模型的预测能力。本发明所获得的模型可以更好地预测化合物的抗HIV活性,提高预测全新化合物抑制HIV活性的准确度,和其他方法相比提高了药物发现的效率,降低了药物发现的成本。

技术领域
本发明涉及三维定量构效关系模型的构建方法,具体涉及以HIV-1抑制剂分子为基础的三维定量构效关系模型的建立及一致性模型构建,属于生物信息技术领域。
背景技术
获得性免疫缺陷综合症(Acquired Immunodeficiency Syndrome,AIDS,又称为艾滋病)在全球范围内广泛传播,威胁着人们的生命健康,因此迫切需要加强人类免疫缺陷病毒(Human ImmunodeficiencyVirus,以下简称HIV)的基础生物学研究、疫苗开发及抗艾滋病抑制剂研究。
一型人类免疫缺陷病毒(以下简称HIV-1)属于具有高度突变性的逆转录病毒,HIV感染宿主细胞是一个复杂的过程,包括多个步骤:吸附、侵入、逆转录、整合、转录、翻译、成熟、组装和释放。目前治疗艾滋病的药物作用靶点的不同主要分为4大类:逆转录酶抑制剂、蛋白酶抑制剂、整合酶抑制剂和进入抑制剂。高活性抗逆转录病毒治疗(High active antiretroviral treatment,HAART)方法,又称鸡尾酒疗法,是临床上应用最广同时也是效果良好的方法。该疗法以HIV-1病毒生命周期的多个阶段为潜在靶点,采用至少三种抗病毒药物联合使用,延缓耐药性的产生,抑制病毒在体内的复制,在控制艾滋病的发展和延长患者生命方面取得了很好的成绩。尽管鸡尾酒疗法在降低艾滋病死亡率方面取得了的巨大成功,但是其长期服用会造成严重的耐药性和药物累积,因此研究具有新的作用靶点和高效、低毒的抗艾滋新药仍然很有必要。
计算机辅助药物设计(Computer-Aided Drug Design,以下简称CADD)是一种计算机辅助药物研发的方法,三维定量构效关系(3-Dimensional quantitative structure-activity relationship,以下简称3D-QSAR)方法是CADD方法之一。3D-QSAR方法可以预测药物分子和生物大分子之间的相互作用,估计抑制剂对受体分子的抑制作用。比较分子场分析(Comparative molecular field analysis,以下简称CoMFA)方法、比较相似因子分析(Comparative molecular similarity induces analysis,以下简称CoMSIA)方法及易位体比较分子场分析(以下简称Topomer CoMFA)方法是三种应用非常广泛的3D-QSAR方法。
CoMFA研究这些化合物周围作用势场(静电场,立体场,疏水场和氢键场)的分布情况,将分子的势场映射到网格点上,表示分子的周围环境,在势场基础上比较化合物,再选择合适的势场函数,运用数理统计分析得到合理的数学模型。再根据所得到的模型,用以定量地预测新化合物实体或其他化合物的活性。
CoMSIA方法是CoMFA方法的一个延伸。同样需要选择化合物的活性构象,化合物分子叠合,建立空间场及数据相关计算等过程。不同之处在于该方法在计算探针原子或基团与分子之间的相互作用时采用了与距离相关的高斯函数形式。CoMSIA主要计算五种参数(立体场,静电场,疏水场,氢键给体场(Hydrogen bend donor,HBD)和氢键受体场(Hydrogen bend acceptor,HBA))。CoMSIA引入这些参数使用依赖距离的高斯型函数进行计算得到更准确的分子场信息。它的模型比CoMFA更稳定,但往往却由于涉及变量多使其预测的结果比CoMFA差一些。因此在实际应用中,往往将CoMFA和CoMSIA两种方法同时采用,使其模型互补,从而得到一个较为理想的结果。
Topomer CoMFA是一种基于化合物分子二维片段分析的3D-QSAR工具,Topomer相当于一个化合物分子片段,将整个化合物分子看作是可分割的若干片段的集合进行研究。和CoMFA或者CoMSIA不同之处在于Topomer CoMFA在处理化合物时不需要客观的排列而使用自动匹配的规则。与CoMFA、CoMSIA方法相比其优势在于由该模型建立的方法具有更好的重复性。
一致性模型是由用生物统计学方法将基于相同描述符的、用不同方法建立的单个模型(如:CoMFA、CoMSIA或Topomer CoMFA模型)组合在一起构成的。由于基于相同的描述符空间构建的模型,无论其宏观整体的性能如何,只要模型之间存在差异,其所包含的信息就会不同,因此一致性模型所包括的信息量一定会多于单个模型。它和单个模型相比具有很多优点:比单个模型稳定,能更加全面的描述整个数据集分子的特征,范化能力更强,可以尽可能的减小结构差异大的化合物对模型的影响,得到更多更全面的数据集整体分子结构信息,还能综合描述化合物某一方面特性。一般而言基于不同模型对同组化合物的预测精度存在一定的差异,而采用一致性模型可以提高模型对新化合物预测精度。
HIV抑制剂的3D-QSAR方法研究目前已经比较成熟,但建立一个应用范围广、预测准确度高的模型仍需要解决一些关键的问题。首先,化合物分子的构象无疑与其活性有着重要的内在联系,而化合物分子的活性构象一直没有统一标准,很多文献表明分子最低能量构象并非一定是药物在体内发挥药效的构象。其次,模型的构建方法也会影响模型的预测能力。应用一致性模型建模的方法,可以改善现有模型的质量。
发明内容
本发明针对HIV-1抑制剂的活性预测提供一种基于三维定量构效关系模型的一致性模型构建方法。
本发明需要解决的技术问题是:
针对CoMFA、CoMSIA和Topomer CoMFA的单个模型不能包含化合物的全部信息且单个模型的预测准确度不高的问题,本发明所提出一致性模型以改进模型的质量,提高模型预测能力及稳定性。
本发明技术方案如下:
本发明利用结构相似的HIV-1抑制剂,利用3D-QSAR方法,建立基于HIV-1抑制剂的CoMFA、CoMSIA及Topomer CoMFA模型,采用生物统计学方法构建一致性模型进一步提高3D-QSAR模型的质量。
定量构效关系模型以及一致性模型的构建与验证,包括如下步骤:
(1)选定HIV-1抑制剂化合物分子,在其中随机选取训练集,余下的作为测试集。训练集分子用来构建模型,测试集用来评价所构建模型的预测能力。
(2)用SYBYL 8.1构建HIV-1抑制剂化合物的分子结构,所有分子赋予Gasteiger-Hückel电荷,使化合物的电荷处于中性状态。选用与距离相关的Tripos力场,采用耦合梯度算法进行能量优化,能量梯度标准值为0.001kcal/mol,最小化循环限制为1000个步长,得到HIV-1抑制剂化合物分子能量最低的三维构象。选定活性最高的化合物分子为模板,数据库中的所有化合物以该模板为公共骨架进行叠合。用小分子探针获取叠合后化合物周围的力场信息;HIV-1抑制剂化合物分子的生物学活性指标用半数有效浓度的负对数值pIC50来表示;
(3)训练集化合物分子的力场信息及其对应的生物活性数据进行偏最小二乘回归法(Partial leastsquare,以下简称PLS)分析,获得初级模型。依次构建CoMFA、CoMSIA和Topomer CoMFA模型。在CoMFA及CoMSIA模型中,在叠合好的化合物分子集周围建立矩形分子场的空间范围。所述矩形分子场的空间范围内包含了全部化合物分子,并按照的步长被均匀划分成矩形立体网格。在CoMFA中,分子场包括静电场和立体场,采用sp3杂化的C+离子来计算,选择库伦势和Lennard-Jones 6-12势作为分子场势能函数,同时定义静电场与立体场能量的截断值为30kcal/mol。CoMSIA模型构建共引入了五种分子场(立体场、静电场、疏水场、氢键受体场和氢键给体场),采用原子半径为电荷为+1,原子半径为疏水性为+1,氢键给体和受体强度为+1的探针。用COMSIA方法计算时,衰减因子α设为默认值0.3。用抽一法(Leave one out,以下简称LOO)获得初级模型的训练集交叉验证相关系数q2。据此确定最佳主成分数,并进行交叉验证分析。同时引入测试集化合物的非交叉验证相关系数r2,q2和r2的数值越大,标准误差(SE)越小,代表模型的质量越好。
(5)利用生物统计学方法构建预测HIV-1抑制剂活性的一致性模型:以训练集化合物分子的实验值(半数有效浓度(Concentration for 50%of maximal inhibitory,IC50,单位:M)的负对数值(pIC50),以下简称pIC50)作为因变量,CoMFA、CoMSIA和Topomer CoMFA模型预测的测试集化合物的预测值作为自变量,应用逐步线性回归方法建立一致性模型,得到一致性模型方程。
(6)用交叉验证方法检验一致性模型与CoMFA、CoMSIA和Topomer CoMFA三个模型的结果,评估生成的一致性模型的预测能力。
有益效果:
本发明利用已知活性的HIV-1抑制剂,采用3D-QSAR建立了合理的生物活性预测模型,并在多个3D-QSAR模型的基础上构建了一致性模型以提高模型的预测能力,为更快、更有效发现HIV-1抑制剂提供有效的工具。

定量构效关系模型以及一致性模型的构建与验证包括如下步骤:
(1)为了得到很好的平均分布情况,取实验获得pIC50值。从文献中选择了77个苯乙基喹啉类整合酶抑制剂,从77个抑制剂分子中随机选取57个作为训练集,余下20个作为测试集。训练集分子用来构建模型,测试集用来评价所建模型的预测能力。
(2)用SYBYL 8.1构建77个化合物的分子结构,所有分子赋予Gasteiger-Hückel电荷,使化合物的电荷处于中性状态。选用与距离相关的Tripos力场,采用耦合梯度算法进行能量优化,能量梯度标准值为0.001kcal/mol,最小化循环限制为1000个步长,得到化合物能量最低的三维构象。选定活性最高的化合物(化合物53)为模板。图2为所有化合物共有结构确定叠合所需的公共骨架结构图。数据库中的所有化合物基于公共骨架进行叠合。
(3)CoMFA及CoMSIA模型:在叠合好的化合物分子集周围建立矩形分子场的空间范围。所述矩形分子场的空间范围内包含了全部化合物分子,并按照的步长被均匀划分成矩形立体网格。然后,在每个格点(即网格相交的位置)上用探针离子来评价格点上分子力场的特征,即探针离子和分子之间的相互作用能。在CoMFA中,分子场包括静电场和立体场,采用sp3杂化的C+离子来计算,选择库伦势和Lennard-Jones 6-12势作为分子场势能函数,同时定义静电场与立体场能量的截断值为30kcal/mol。
用CoMFA进行计算时,当所有分子在三维网格中的取向越一致,即在空间排布的所有分子叠合时结构差别越小,得到的势场分布就越合理。用得到的与每个网格相对应的分子场能量值及相应的生物活性值一起建成QSAR数据表。在此基础上生成CoMFA模型。
CoMSIA方法和CoMFA基本步骤相似,不同之处是CoMSIA模型构建比CoMFA模型引入了更多的分子场,它共引入了五种分子场(立体场、静电场、疏水场、氢键受体场和氢键给体场),采用原子半径为电荷为+1,原子半径为疏水性为+1,氢键给体和受体强度为+1的探针。COMSIA方法在计算探针原子或基团与分子间相互作用时采用与距离相关的高斯函数,使分子场能量在格点上的迅速衰减根据距离而变化,不再需要定义能量的截断值。用COMSIA方法计算时,衰减因子α设为默认值0.3。
Topomer CoMFA建模过程中,化合物的断裂方式会影响模型的质量。本发明中,将每个化合物断裂为两部分,即每个化合物选择一个断裂位点。通过很多方法实验后,根据实验结果主要采取三种断裂方式,图3为Topomer CoMFA模型中分子切割的断裂方式,用三个模板来表明不同结构的分子断裂位点的位置。第一种方法采用断裂喹啉环和R1组(模板A)之间单键的方式,这种方法可应用于4个化合物(8,71,76和77);第二种方法采用断裂喹啉环和双键(模板B所示)之间单键的方式,这种方法之间可应用于12个化合物(2,4,41,44-51和64);第三种方法采用断裂苯环和R2组(模板C所示)之间单键的方式,这种方法可以涵盖35个化合物(5,10,11,13,15-18,20-27,29,30,32-34,36-38,42,52-54,56,59,62,63,66,67和69)。其他化合物根据其结构选择不同的断裂方式。
Topomer CoMFA的标准流程可分为以下两个步骤:第一步是生成每一个训练集分子结构片段的Topomer的三维模型。对每一个化合物来说,Topomer CoMFA可将其分为两个或两个以上的片段。确认化合物结构的断裂方式后,Topomer CoMFA可以自动识别的结构片段的化学结构和电荷排布;第二个步骤是采用的LOO方法进行交叉验证的Topomer CoMFA分析,以形成一个预测模型。在生成模型的过程中,Topomer CoMFA方法可用于大数据量的处理。
模型验证:交叉验证是用PLS方法对模型预测能力进行评估的第一步,在交叉验证中,通常采用LOO,即依次从N个样本中抽出1个样本,用剩下的N-1个样本来建立构效关系模型,然后用该模型预测用作训练集的样本的活性,如此重复这个操作,直到所有样本都被抽取和预测。最后按照式(1)计算交叉验证相关系数q2。

在式1中,ypred,yobs,ymean分别代表pIC50的预测值、观察值和均值。
仅仅根据q2不足以反映相应的模型质量。为了验证模型对未知化合物活性的预测能力,需引入测试集来判断模型对未知化合物活性的预测能力。测试集化合物的非交叉验证相关系数r2和r0 2(r2相对于零点的截断值)用来描述测试集的线性回归参数的值(式2、3和4)。

式中,yobs表示测试集中化合物生物活性实际值,ypred表示测试集中化合物生物活性实际值,表示根据回归线相对于零点的相应值,ymean表示测试集的所有分子活性值的均值。

这里q2是训练集交叉验证系数,r2是测试集化合物的非交叉验证系数。k是通过原点的回归直线的斜率。q2和r2的数值越大,标准误差(SE)越小,代表模型的质量越好。
(4)表3为CoMFA、CoMSIA和Topomer CoMFA模型的分析结果。CoMFA模型的交叉验证相关系数q2值为0.76,当主成分数为9时训练集化合物非交叉验证相关系数为r2=0.99,F=439.66,SE=0.11。立体场和静电场的贡献分别为68.3%和31.7%,表明化合物的三维立体结构是决定化合物活性的主要因素。测试集化合物活性的预测值与实验值的非交叉验证系数r2=0.67,表明模型有比较不错的预测能力(图4)。
CoMSIA方法考虑了更多的力场参数,其交叉验证相关系数q2为0.70。CoMSIA五个场(立体场、静电场、疏水性场、氢键受体场和氢键给体场)对模型的贡献率分别为23.3%、11.4%、12.0%、19.4%和34.0%。CoMSIA训练集化合物的非交叉验证相关系数r2=0.99,SE=0.118,F=441.525,表明了模型具有可靠的预测能力。图4给出了CoMSIA模型中测试集化合物实际值和预测值之间的相关性,图中散点在中心线两侧呈比较均匀分布。测试集化合物活性的预测值与实验值的非交叉验证相关系数r2=0.58(表3),表明模型具有较好的预测能力。

Topomer CoMFA模型训练集化合物的交叉验证相关系数q2为0.66,大于0.5,非交叉验证相关系数r2为0.97,接近1,标准误差SE为0.19,表明Topomer CoMFA模型可靠。据图4测试集化合物pIC50实际值和预测值的散点绝大多数分布在中心线附近,说明Topomer CoMFA所建立的模型具有较好的预测能力。
(5)利用生物统计学方法构建一致性模型。以训练集化合物的实验值(pIC50)作为因变量,CoMFA、CoMSIA和Topomer CoMFA模型的预测值作为自变量,应用逐步线性回归方法建立一致性模型,由于Topomer CoMFA的值和其他两个的值相关性很强,在计算过程中被剔除。得到一致性模型方程见式11。

式(11)中,PCoMFA为用CoMFA模型预测的测试集化合物的预测值,PCoMSIA为用CoMSIA模型预测的测试集化合物的预测值。根据公式计算出用一致性模型预测测试集化合物的pIC50值。
(6)一致性模型的预测能力是通过对测试集的预测值与实验测量值的相关性来评估的,一致性模型的r2为0.699(图4),大于CoMFA(0.67)、CoMSIA(0.58)以及TopomerCoMFA(0.61)的r2值。可见采用一致性模型可以提高模型对未知化合物活性的预测能力。
实施例2
根据文献中HIV-1进入抑制剂3D-QSAR模型的数据(C.Teixeira,N.Serradji,F.Maurel,F.Barbault,Docking and 3D-QSAR studies of BMS-806analogs as HIV-1gp120entry inhibitors,European Journal of Medicinal Chemistry 44(2009)3524–3532.),构建一致性模型。
利用生物统计学方法,将3D-QSAR模型训练集化合物分子pIC50的预测值作为自变量,实验测量值作为因变量,获得一致性模型的公式见式12。

利用统计学软件,将CoMFA、CoMSIA预测集化合物分子的pIC50值代入式(12),计算出一致性模型预测集分子的预测值。
将一致性模型测试集的预测值作为自变量,实验测量值作为因变量,进行线性回归分析,得到一致性模型的相关系数r2=0.785,大于CoMFA(0.651)、CoMSIA(0.532)的r2值,图5为测试集分子CoMFA模型、CoMSIA模型和一致性模型的实验和预测活性值散点图。结果表明通过构建一致性模型,可以提高模型对化合物活性的预测能力。
实施例3
在本实施例中,搜集了近年来90篇HIV抑制剂3D-QSAR模型的数据,采用文献中训练集和预测集3D-QSAR模型的预测值以及实验值进行一致性模型的构建。由于Topomer CoMFA的值和CoMFA及CoMSIA模型的值相关性很强,在构建好一致性模型后,只将一致性模型分别与CoMFA及CoMSIA模型的值进行比较,比较时按照原模型的交叉验证相关系数q2的大小分为0.5<q2≤0.6;0.6<q2≤0.7;0.7<q2≤0.8;q2>0.8四类。剔除可疑值后,按照以上四类及不进行分类五种方法分别进行分析。
用配对t检验方法检验一致性模型与CoMFA模型的结果见表4。在CoMFA模型的交叉验证相关系数q2分别为0.5<q2≤0.6;0.6<q2≤0.7;0.7<q2≤0.8及不进行分类四种情况下,一致性模型均能提高3D-QSAR模型的预测能力。但是在q2>0.8时,其相伴概率P=0.1815,表明一致性模型不能提高3D-QSAR模型的预测能力。

用配对t检验方法检验一致性模型与CoMSIA模型比较的结果(表5)。在CoMSIA模型的交叉验证相关系数q2分别为0.5<q2≤0.6;0.6<q2≤0.7;0.7<q2≤0.8;不进行分类四种情况下,一致性模型均能提高3D-QSAR模型的预测能力。但是在q2>0.8时,其相伴概率P=0.2495,一致性模型不能提高3D-QSAR模型的预测能力。

通过以上的分析表明:一致性模型在原定量构效关系模型的交叉验证相关系数0.5<q2≤0.8时,可以提高3D-QSAR模型的预测能力,但是对于交叉验证相关系数q2>0.8,不能提高3D-QSAR模型的预测能力。由分析结果可知,在交叉相关系数值不大于0.8时,构建一致性模型能够提高原模型的预测能力,否则,就没有必要建立一致性模型。

Claims (7)
1.一种基于三维定量构效关系模型的一致性模型构建方法,包括如下步骤:
(1)选定HIV-1抑制剂化合物分子,在其中随机选取训练集,余下的作为测试集,训练集分子用来构建模型,测试集用来评价所建模型的预测能力;
(2)利用分析软件构建HIV-1抑制剂化合物分子的结构,经构象优化后得到化合物分子能量最低的三维构象;选定活性最高的化合物分子为模板,数据库中的所有化合物分子以所述模板作为公共骨架进行叠合;用探针离子获取叠合后化合物周围的力场信息;HIV-1抑制剂化合物分子的生物学活性指标用半数有效浓度的负对数值pIC50来表示;
(3)对训练集化合物分子的力场信息及其对应的生物活性数据进行偏最小二乘回归法分析,依次构建CoMFA、CoMSIA和Topomer CoMFA模型;
(4)利用生物统计学方法构建预测HIV-1抑制剂活性的一致性模型:以训练集化合物的实验值pIC50作为因变量,CoMFA、CoMSIA和Topomer CoMFA模型的预测值作为自变量,应用逐步线性回归方法建立一致性模型,得到一致性模型方程;
(5)用交叉验证方法检验一致性模型与CoMFA、CoMSIA和Topomer CoMFA三个模型的结果,评估生成的一致性模型的预测能力。
2.如权利要求1所述的构建方法,其特征在于,所述步骤(2)中利用分析软件构建HIV-1抑制剂化合物分子的空间三维结构是指使用SYBYL 8.1构建化合物分子的三维构象。
3.如权利要求1所述的构建方法,其特征在于,所述步骤(2)中的构象优化是指所有HIV-1抑制剂化合物分子赋予Gasteiger-Hückel电荷,使化合物的电荷处于中性状态,选用与距离相关的Tripos力场,采用耦合梯度算法进行能量优化,能量梯度标准值为0.001kcal/mol,最小化循环限制为1000个步长。
4.如权利要求1所述的构建方法,其特征在于,还包括利用步骤(3)构建的CoMFA和CoMSIA模型中,在叠合好的训练集化合物分子集周围建立矩形分子场的空间范围,所述矩形分子场的空间范围内包含了全部化合物分子,并按照的步长被均匀划分成矩形立体网格。
5.如权利要求1所述的构建方法,其特征在于,还包括利用步骤(3)构建的CoMFA模型中,分子场包括静电场和立体场,采用sp3杂化的C+离子来计算,选择库伦势和Lennard-Jones 6-12势作为分子场势能函数,同时定义静电场与立体场能量的截断值为30kcal/mol。
6.如权利要求1所述的构建方法,其特征在于,还包括利用步骤(3)构建的CoMSIA模型中,采用原子半径为电荷为+1,原子半径为疏水性为+1,氢键给体和受体强度 为+1的探针,衰减因子α设为默认值0.3。
7.如权利要求1所述的构建方法,其特征在于,所述步骤(3))中以训练集交叉验证系数q2及测试集非交叉验证系数r2代表模型的质量,q2>0.5,r2>0.6表示该模型具有较好的合理性,q2和r2的数值越大,代表模型的质量越好。
